There is no universally best spatial-proteomics package. The right choice depends first on your assay (IMC, MIBI, CODEX, cyclic fluorescence or another platform), then on whether you need raw-image processing, segmentation, cell phenotyping, spatial statistics or visualization. spatialproteomics is the broadest option in this comparison for multiplexed fluorescence images, while OpenIMC is organized around an interactive, end-to-end IMC workflow. Steinbock is more focused on IMC segmentation and feature extraction; Squidpy and SPIAT are strongest after cell-level data exist; and spatiomic, Giotto Suite and ATHENA address narrower pixel, multi-omics or heterogeneity tasks. Treat the comparison as a workflow-matching guide, not a performance ranking: the cited publications do not establish a fair cross-tool winner.
What is spatial-proteomics software, and why does the assay matter?
Spatial-proteomics software turns multiplexed tissue measurements into analysable images, cell tables and spatial relationships. A typical workflow includes image inspection, channel correction or preprocessing, cell segmentation, feature extraction, marker quantification, phenotype assignment, neighborhood analysis, statistics and visualization. Packages often cover only some of these stages.

1Clear out junk files and repair common Windows errors2Fix the driver behind crashes, sound loss and screen glitches3Repair Windows errors before they cause bigger problemsAssay compatibility is the first filter. Imaging mass cytometry (IMC), multiplexed ion-beam imaging (MIBI), CODEX, cyclic immunofluorescence (CyCIF), multiplex immunohistochemistry (mIHC/mIF) and related methods produce different raw files, channel conventions and metadata. A package designed for highly multiplexed fluorescence cannot automatically read an IMC instrument file, and an IMC pipeline may not understand a fluorescence experiment’s image and mask layout. Confirm the exact input format before comparing features.
- Image-oriented inputs: multichannel images, tiles, metadata and (sometimes) masks. These are the natural starting point for spatialproteomics and similar processing pipelines.
- IMC-oriented inputs: raw or preprocessed IMC data, with workflows that commonly include normalization, segmentation and cell-feature extraction. OpenIMC is explicitly presented for this lifecycle.
- Cell-level inputs: X/Y coordinates, marker intensities, phenotypes and a sample identifier. SPIAT is designed around this representation and therefore belongs later in the pipeline when those objects already exist.
- Structured spatial objects: AnnData/SpatialData or equivalent cell and image objects. Squidpy works in the scverse ecosystem and is generally a downstream analysis toolkit rather than a raw-instrument importer.
The practical consequence is simple: compare complete workflows, not product names. A tool can be excellent for one stage and still require two or three other packages to deliver a publication-ready result.

Which workflow stages does each tool cover?
The following map separates broad platforms from focused libraries. “Broad” means the project describes several connected stages; it does not mean every assay or file type is supported.
| Tool | Primary role | Input and workflow fit | Outputs or notable integration |
|---|---|---|---|
| spatialproteomics | Broad multiplexed-fluorescence image analysis | Image processing, segmentation, marker quantification, classification, neighborhood analysis and visualization in Python | Conversion to AnnData and SpatialData; Dask-based parallel processing is described for workloads larger than memory |
| OpenIMC | Interactive IMC lifecycle | Python 3.11 and PyQt5 GUI; import and preprocessing through segmentation, feature extraction, clustering, phenotyping and spatial analysis | Cross-platform GUI; GPLv3 license is stated in its 2026 article |
| Steinbock | IMC segmentation and feature extraction | Pipeline-oriented IMC image processing; commonly one component of a larger workflow | Plan separate downstream statistics and visualization as needed |
| Squidpy | Spatial statistics, image-derived features and visualization | Structured spatial single-cell data in Python, typically with Scanpy/AnnData and the scverse ecosystem | Current documentation recommends napari-spatialdata for interactive visualization; the original Squidpy napari plugin is deprecated |
| SPIAT | R-based tissue and spatial image analysis | Cell X/Y coordinates, marker intensities and phenotypes; compatible with OPAL, CODEX, MIBI and CellProfiler-derived data | Bioconductor distribution; functions for colocalization, neighborhoods and heterogeneity |
| spatiomic | Pixel-centric clustering and spatial statistics | High-dimensional imaging data, with methods organized behind a computational API | Useful when the analysis unit is the pixel rather than a segmented cell; inspect exact method coverage |
| Giotto Suite | Broad spatial multi-omics | R-oriented framework; project materials list imaging technologies including CyCIF, MIBI and CODEX | Potential fit when imaging proteomics must be analysed alongside broader spatial-omics data |
| ATHENA | Spatial heterogeneity analysis | Open-source Python; documentation lists IMC, MIBI, mIHC/mIF and spatial-transcriptomics inputs | Check documentation freshness and maintenance before committing a production workflow |
This is a role-based comparison synthesized from project documentation and software papers with different purposes and update dates. It is not an independently run benchmark. The OpenIMC paper includes a feature matrix, but its categories should not be read as a universal ranking of all packages.
When is spatialproteomics the best starting point?
Choose spatialproteomics when you want a modular Python workflow that begins with multiplexed fluorescence images and can continue through segmentation, quantification, classification, neighborhood analysis and visualization. Its stated AnnData and SpatialData conversion also makes it attractive when you expect to use scverse tools or need a portable representation for later analysis.
What it covers
- Image processing and segmentation rather than only analysis of an existing cell table.
- Marker quantification and classification for turning pixels and masks into cell-level measurements.
- Neighborhood analysis and visualization in the same project structure.
- Export to AnnData and SpatialData, allowing downstream interoperability.
Where scale becomes a design question
The Nature Methods article describes Dask-based parallel processing and workflows intended to handle data larger than memory. That is an architectural advantage for whole-slide or multi-sample projects, not a guaranteed speed result. Benchmark your own tile sizes, storage, worker count and image formats on representative hardware before promising throughput.
What it does not prove
A demonstration involving reactive lymph nodes and B-cell non-Hodgkin lymphomas from 132 patients shows study context, not a head-to-head accuracy or performance test. It does not establish that the package segments every tissue, marker panel or acquisition platform equally well.
Is OpenIMC the right choice for an IMC-centered workflow?
OpenIMC is the most direct fit when your primary data are IMC and users want an interactive GUI covering the lifecycle from import and preprocessing to segmentation, feature extraction, clustering, phenotyping and spatial analysis. It is presented as a Python platform with a PyQt5 interface, so it can offer visual iteration without abandoning a scriptable environment.
Reasons to choose it
- IMC-specific scope: the project is explicitly framed around IMC rather than generic fluorescence images.
- Interactive inspection: a GUI can help users review channels, segmentation and phenotypes during exploratory work.
- Connected stages: preprocessing, segmentation, features, clustering and spatial analysis are described in one application.
- License clarity: the 2026 article states GPLv3.
Environment constraints
The article specifies Python 3.11 and PyQt5. Those requirements can conflict with a laboratory’s existing Python stack, especially if other projects standardize on a newer interpreter. Create an isolated environment, confirm operating-system support and verify repository dependencies and the current release before installation; a paper’s environment description can lag later package changes.

When it is not enough by itself
If your data are primarily cyclic fluorescence or if you need a mature scverse object model for integration with other single-cell analyses, a fluorescence-oriented pipeline plus downstream Python packages may be a better architecture. OpenIMC’s IMC focus should not be generalized to every multiplexed imaging assay.
Where do Steinbock, Squidpy and SPIAT fit?
These projects are valuable precisely because they are focused. Use them to fill a missing stage rather than expecting each to replace an end-to-end platform.
Steinbock: segmentation and feature extraction for IMC
Steinbock is best treated as an IMC image-processing component. If you already have an IMC acquisition and need reproducible segmentation and cell-feature extraction, it can supply the cell table that later tools consume. Plan separately for phenotype modelling, neighborhood statistics and publication figures unless your surrounding workflow already provides them.

Squidpy: downstream spatial analysis in Python
Squidpy fits after data have been organized as structured spatial single-cell objects. It supports spatial statistics, image-related feature work and visualization within the scverse/Scanpy/AnnData ecosystem. It is therefore a strong choice for neighborhood or spatial-pattern analysis when segmentation and cell measurements are already trustworthy, but it is not the obvious first tool for importing raw instrument files.
For interactive viewing, current Squidpy documentation recommends napari-spatialdata; the original Squidpy napari plugin is deprecated. Treat that distinction as an installation and maintenance issue, not merely a user-interface preference.
SPIAT: R analysis of cell-level tissue data
SPIAT is a Bioconductor package for analyses based on cell coordinates, marker intensities and phenotypes. Its stated compatibility includes OPAL, CODEX, MIBI and CellProfiler-derived data. It is a practical fit for colocalization, neighborhood summaries and tissue heterogeneity when another tool has already produced reliable cell-level measurements.
The language choice matters: SPIAT is R/Bioconductor, while spatialproteomics, OpenIMC and Squidpy are Python projects. Moving between them may require a carefully documented table schema, coordinate convention, sample identifier and metadata mapping.

What alternatives cover pixel analysis, multi-omics or heterogeneity?
spatiomic, Giotto Suite and ATHENA address different analytical goals rather than serving as interchangeable replacements for an image-processing platform.
When does spatiomic make sense?
Use spatiomic when pixels—not segmented cells—are the main analytical units. It is described as a computational library for high-dimensional imaging data that organizes pixel-based clustering and spatial-statistical methods behind an API. Check its documentation and linked citation for the exact algorithms, supported formats and project maturity before building a production pipeline.
When does Giotto Suite make sense?
Giotto Suite is a broader, R-oriented spatial-omics framework. Its project site lists imaging-based proteomics technologies such as CyCIF, MIBI and CODEX alongside other spatial data types. It is worth considering when the deliverable combines imaging proteomics with a wider spatial-omics analysis, but verify current package requirements and the specific workflow for your assay.
When does ATHENA make sense?
ATHENA is aimed at spatial heterogeneity analysis and documents inputs including IMC, MIBI, mIHC/mIF and spatial transcriptomics. It may be useful after preprocessing when heterogeneity is the central question. Because documentation freshness can vary, inspect current examples, release activity and dependency compatibility before relying on it for a long-lived pipeline.

Outbyte Driver Updater FREEFix the driver behind crashes, sound loss and screen glitchesFind Drivers →Outbyte PC Repair FREERepair Windows errors before they cause bigger problemsFix Now →How should you choose a package for a real project?
Work through the following sequence before installing anything. It prevents a common failure: selecting a celebrated package that cannot read the data you actually have or cannot produce the output your study requires.
- Record the acquisition modality. Write down IMC, MIBI, CODEX, CyCIF, mIHC/mIF or another method, along with instrument vendor and file extension. Do not assume that “multiplex imaging” is a sufficient compatibility description.
- Inventory the current data layer. Identify whether you possess raw instrument files, multichannel image tiles, illumination-corrected images, segmentation masks, cell tables or already phenotyped coordinates. A raw-image project needs different software from a table that is ready for neighborhood statistics.
- Mark the first missing stage. If segmentation is missing, prioritize a tool that can produce masks and cell features. If cells and phenotypes already exist, focus on spatial statistics, heterogeneity and visualization instead of adding another segmentation engine.
- Define the primary deliverable. Choose one dominant outcome—quality-controlled segmentation, phenotype assignment, neighborhood enrichment, spatial heterogeneity, cross-sample integration or a figure-ready visualization. Use that outcome to break ties between packages.
- Choose the interaction model. A GUI can accelerate iterative inspection and onboarding; scripted Python or R workflows improve repeatability, code review and automation. OpenIMC illustrates the GUI/Python model, while SPIAT illustrates R/Bioconductor distribution.
- Set the interoperability target. Decide whether downstream users need AnnData, SpatialData, a tidy cell table, an R object or export to a particular visualization tool. spatialproteomics’ explicit AnnData and SpatialData conversion can reduce lock-in when those formats are part of the plan.
- Estimate scale and compute. Count slides, tiles, channels and samples; note available RAM, local storage, GPUs and cluster access. Larger-than-memory processing and parallelization may matter more than a long feature list, but validate actual throughput locally.
- Check versions, license and maintenance. Confirm current interpreter requirements, operating systems, GUI dependencies, license, release date and issue activity. For reference, the cited OpenIMC article specifies Python 3.11 and GPLv3, while current Squidpy documentation recommends Python 3.12 or newer; these constraints can force separate environments.
- Pilot on representative tissue. Use a small set containing the difficult biology—dense regions, weak markers, autofluorescence or damaged tissue—not only an easy image. Preserve the same input, parameters and outputs for every candidate.
How can you combine tools without creating a fragile pipeline?
A multi-tool workflow is often more realistic than searching for one universal application. Make each hand-off explicit so that a change in one package does not silently alter the study.
Define a canonical cell record
At minimum, retain a stable sample and cell identifier, image or tile identifier, centroid X/Y coordinates, segmentation area, marker intensities, phenotype labels, quality-control flags and the coordinate units. Record whether intensities are raw, transformed or normalized. This schema lets an R package such as SPIAT consume outputs from a Python segmentation pipeline without guessing.

Version the masks and parameters
Store segmentation masks, channel lists, thresholds, model versions and software environment files alongside derived tables. If a phenotype or neighborhood result changes, you need to determine whether the cause was a new mask, a new normalization step or a downstream statistical parameter.

Keep image and table views linked
For every cell-level result, retain a path or identifier that returns to the source tile and mask. This enables visual review of surprising clusters and prevents statistics from becoming detached from tissue context. AnnData or SpatialData can provide a structured bridge for Python workflows; other environments need an equivalent documented link.
Separate exploratory and confirmatory settings
GUI adjustments are useful for exploration, but freeze thresholds, classifiers and neighborhood radii before comparing biological groups. Export the final settings in machine-readable form and rerun the pipeline from clean inputs.
Independent reader supportYour contribution helps us test, update, and keep practical guides available for everyone. What performance and evidence can you reasonably claim?
The available publications describe capabilities and demonstrations, not a controlled cross-tool benchmark. Do not claim that one package is universally faster, more accurate or cheaper. Differences in assay, tissue, segmentation model, hardware and parameter tuning can reverse an apparent advantage.
- The spatialproteomics paper reports demonstrations on reactive lymph nodes and B-cell non-Hodgkin lymphomas from 132 patients. That cohort demonstrates use in a particular study context; it is not a guarantee for another tissue or instrument.
- The OpenIMC paper’s comparison matrix documents stated task support. It is not an independent benchmark performed under identical data and hardware conditions.
- No directly comparable speed, accuracy or cost figure establishes an overall winner among the projects listed here.
For a defensible internal comparison, hold the image subset, hardware, segmentation target, quality-control rules and evaluation metrics constant. Measure cell-level agreement with expert annotations, phenotype stability, neighborhood reproducibility, memory use and analyst time separately; a single score hides important trade-offs.
What should a first implementation checklist include?
Before processing a full cohort, confirm these items in writing:
- Assay and raw-file format are supported, or a tested conversion step is documented.
- Channel names, pixel size, tile coordinates and sample identifiers survive every conversion.
- Segmentation quality is reviewed on crowded, sparse and damaged tissue.
- Marker transformations and thresholds are recorded and reproducible.
- Cell tables retain coordinates, phenotypes, quality flags and a link to source images.
- Spatial statistics account for tissue boundaries, missing cells and uneven sampling.
- Exports open correctly in the downstream Python, R or visualization environment.
- Environment files, package versions and license obligations are archived with results.
- A rerun on a clean machine produces the same masks and summary tables within defined tolerances.
This checklist matters more than a nominal feature count. A narrowly focused package that produces auditable inputs may be safer than an apparently comprehensive application whose intermediate files cannot be inspected.
Best Value
Which tool should you pick?
Pick spatialproteomics for a Python-first, image-oriented multiplexed-fluorescence workflow with AnnData/SpatialData interoperability and a need to consider larger-than-memory processing. Pick OpenIMC when an interactive, IMC-centered lifecycle is the priority. Pick Steinbock for focused IMC segmentation and feature extraction, Squidpy for downstream spatial analysis in scverse, and SPIAT for R-based cell-level tissue statistics. Consider spatiomic for pixel-centric methods, Giotto Suite for broad spatial multi-omics and ATHENA for heterogeneity-focused work.
Whichever route you take, validate it on representative data and document the hand-offs. The evidence supports informed, assay-specific selection—not a universal ranking.

Can one package analyze both IMC and multiplexed fluorescence data?
Sometimes, but shared goals do not guarantee shared raw-file support. Confirm whether the project accepts your instrument files directly or requires conversion to images, masks or cell tables, and test that conversion on a representative sample.
Do I need segmentation software if I already have a cell table?
Usually not for the first analysis stage. With trustworthy coordinates, intensities and phenotypes, you can move directly to tools such as SPIAT or Squidpy; retain the original masks and quality metadata so downstream results remain auditable.
Should spatial statistics be calculated per cell, per pixel or per region?
Use the unit that matches the biological question and the reliability of your measurements. Cell-based methods suit phenotype neighborhoods, pixel methods suit continuous signal patterns, and region-level summaries can be appropriate when segmentation is unreliable; do not mix units without documenting the change.
How do I keep Python and R tools interoperable?
Agree on a file contract before analysis: sample and cell IDs, coordinate units and origin, marker names, intensity transformation, phenotype vocabulary and missing-value rules. Exchange a tested cell table and preserve links back to masks and source images rather than relying on implicit column meanings.
What’s actually slowing this PC down?
Pick the symptom - the matching free tool is one click away.
What is the safest way to evaluate a new package?
Run a small pilot containing difficult tissue and all major channel types, then compare segmentation review, phenotype stability, spatial reproducibility, memory use and analyst effort. Freeze the environment and parameters before deciding whether to process the full cohort.
