Short answer: Find the execution environment first, then trace the credential through its scope, exact name, permissions, delivery path, and the agent session that should consume it. A secret configured for a local shell will not automatically appear in a hosted cloud agent, GitHub Actions job, remote sandbox, or MCP server.

Work from the outside in: identify the host, verify that the secret belongs to that host and repository or organization, confirm the consumer’s variable name and required permission, check network or vault resolution, reload the session, and inspect tool diagnostics. Keep credentials out of prompts and logs while you test.

What should I identify before changing a secret?

First determine where the agent process actually runs. Secret configuration belongs to that execution host, not necessarily to the editor or repository you are looking at. Record whether the failing component is the agent itself, a shell command, an MCP server, a GitHub Actions job, or code launched by the agent.

Runtime Where the credential must be configured Typical mismatch
Local terminal or editor agent The host environment, editor secret store, or local credential helper used by that process The key exists in a different shell, terminal profile, container, or operating-system account
Hosted cloud coding agent The cloud agent’s documented repository or organization secret scope An Actions, Codespaces, or Dependabot secret was created instead of an agent secret
GitHub Actions workflow The workflow’s repository, organization, or environment secrets and the selected engine’s required token The workflow has a value, but its job lacks the permission or credential name expected by the engine
Remote sandbox or isolated workspace The sandbox’s approved environment, credential proxy, or vault integration A credential is present on the developer’s machine but never crosses into the sandbox
MCP server The MCP server process configuration and its dedicated environment or runtime reference The shell can see a variable, while the separately launched server cannot

Write down the host, agent and extension versions, repository, branch, operating identity, and the exact operation that fails. This prevents a common mistake: fixing a correctly configured secret in one runtime while the failing tool runs somewhere else.

How do I verify secrets for the GitHub Copilot cloud agent?

Use the cloud agent’s dedicated Agents secret and variable settings at repository or organization level. The cloud agent does not receive Actions, Codespaces, or Dependabot secrets, so putting a key in one of those stores will not make it available to the agent.

Follow GitHub’s current configuration path in Configure secrets and variables for Copilot cloud agent. At organization level, check whether the secret is restricted to selected repositories; a restriction can make a correctly named secret invisible to the repository you are testing. If both organization and repository values use the same name, the repository-level value takes precedence.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Check the effective scope

  1. Open the repository or organization settings that manage Copilot cloud-agent secrets, rather than the settings page for Actions or Codespaces.
  2. Confirm that the repository is included if the organization secret uses a selected-repository policy.
  3. Check whether a repository-level secret with the same name is overriding the organization value.
  4. Run the smallest agent operation that needs the credential; do not expose the value in a prompt or log.

GitHub’s agent permissions are distinct from secret availability. The overview in Application card: GitHub Copilot Agents explains the cloud-agent permission model. A secret can be correctly scoped and still be unusable if the operation it supports is denied by the agent’s repository permissions.

Is the variable name exactly what the consumer expects?

Compare the configured name with the name read by the workflow, application, or MCP configuration character for character. A secret that exists under a plausible name is still missing from the consumer’s point of view if the consumer requests a different name.

For GitHub secret names, names are case-insensitive and lowercase input is converted to uppercase. Names cannot contain spaces, cannot use the GITHUB_ prefix, and cannot start with a number. Avoid punctuation or aliases that the consuming tool does not document.

Shell and MCP variables are different channels

Copilot cloud-agent MCP settings use the COPILOT_MCP_ prefix. Those values are exposed to MCP servers, not automatically to every shell command or process in the agent. Conversely, a variable visible to a shell is not proof that an MCP server received it; the server may start with a separate environment or a restricted allow-list.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Inspect the consumer’s configuration rather than testing names by trial and error. For an MCP server, check the server definition, its declared environment mapping, and the server’s own startup output. For a workflow, inspect the job or step that references the value and verify that the expression points to the intended secret scope.

Does the selected runner have the credential and permission it needs?

Engine-specific setup matters in GitHub Actions. The guide Develop agentic workflows in GitHub Actions documents the credential names used by different engines, including ANTHROPIC_API_KEY, OPENAI_API_KEY, and GEMINI_API_KEY, along with the current Copilot options. Do not copy a variable name from one engine into another without checking that engine’s configuration.

Some organization Copilot examples use the built-in GITHUB_TOKEN with copilot-requests: write. Personal repositories have a different token setup, so apply the instructions for the repository type and runner you actually use. A token may exist while the job’s permissions block the API request it needs.

Check permissions separately from presence

  • Confirm that the job or agent is using the intended repository and ref.
  • Check the effective token permissions for the job, not only the repository’s default settings.
  • Verify that the external service accepts the selected engine’s credential and that the credential has the required account or project access.
  • Look for permission-denied responses, which indicate authorization rather than a missing environment variable.

Keep the credential name, permission grant, and service account identity in the same diagnostic record. This makes it possible to distinguish an unset value from a valid value rejected by the downstream API.

How do I troubleshoot an AWS Secrets Manager lookup?

For AWS Secrets Manager, trace the complete resolution chain: secret name, AWS identity, region, credential provider, network path, and requested JSON key. AWS’s procedure is documented in Use secrets safely with AI Coding Agents.

  1. Confirm that the secret exists. Check the exact name in the region used by the workload. Secret names are case-sensitive.
  2. Check identity permission. The workload identity must be allowed secretsmanager:GetSecretValue on that secret. Verify the policy attached to the role or user that actually runs the agent or wrapper.
  3. Validate the credential provider. Make sure the workload credential provider is running and can obtain valid AWS credentials. If the design uses signed access to an MCP endpoint, confirm that those credentials can reach and sign the request.
  4. Verify the region. A secret in one region is not found when the client is pointed at another. Check the region in the agent configuration, wrapper, environment, and SDK defaults.
  5. Check the requested JSON key. If the stored value is JSON, the key requested by the agent must exist with the expected spelling and structure. A successful secret retrieval followed by a missing-key error is a parsing or schema problem, not an IAM failure.
  6. Retry after correcting one layer. Change one setting at a time and capture the resulting error class so you know which layer changed.

AWS also describes runtime references resolved by a wrapper process. That pattern can keep plaintext out of the agent’s context window, but AWS calls it best-effort protection rather than a security boundary. Code and tools that can reach the runtime or wrapper may still be able to obtain the credential.

Did the agent or MCP server load the new configuration?

Settings added after a session started may not exist in that session’s process environment. Restart or reload the relevant host when the platform requires it; a newly added MCP server, hook, or secret reference is not necessarily picked up automatically.

Visual Studio Code checks

  1. Open the Command Palette and run MCP: List Servers.
  2. Inspect the server status and output for startup, connection, authentication, and configuration errors.
  3. Correct the server configuration or connection details shown by the output.
  4. Restart the MCP server, then retry the operation.
  5. If the host itself has not reloaded environment settings, restart the editor and begin a fresh agent session.

Visual Studio Code’s troubleshooting guidance is at Troubleshoot AI in Visual Studio Code. Its security guidance at Secure AI-assisted development in VS Code explains why credential storage and MCP exposure need separate checks.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Google’s coding-agent setup guidance also recommends restarting the editor or terminal session when MCP servers or skills are not detected: Coding agent setup & developer resources. AWS notes that its hook loads at agent session start, so changing the hook or reference requires a new session rather than another request in the old one.

How can I tell a secret failure from an MCP or network failure?

Separate the credential layer from the tool layer. A shell command that cannot resolve a variable points to environment scope or naming; an MCP tool that is stopped, unreachable, or never invoked requires server and host diagnostics even when the secret is correct.

When the shell cannot see the value

  • Recheck the runtime and process that launched the shell.
  • Verify the exact variable name and whether the host started before the setting was added.
  • Check repository or organization scope and runner permissions.
  • Reload the host, then perform a non-disclosing access test.

When the MCP server is stopped or disconnected

  • Use MCP: List Servers in Visual Studio Code or the equivalent host diagnostic.
  • Read server output for malformed configuration, failed startup, TLS or network errors, and authentication responses.
  • Confirm that the server process receives its own mapped variables or runtime reference.
  • Restart the server after correcting the configuration.

When the tool runs but the model never calls it

Do not keep changing the secret. Follow the host’s tool-invocation diagnostics, check that the tool is enabled for the current session, and verify that the agent is allowed to use it. A healthy credential and a healthy MCP connection do not guarantee that the model will select that tool for a particular request.

Which credential-delivery approach is safest for an AI coding agent?

The trade-off is where plaintext exists, which identity authorizes access, how narrowly the value is scoped, which consumer receives it, what infrastructure must stay available, and how quickly you can diagnose or rotate a failure.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
Approach Where plaintext exists Authorization and scope Consumer Operational dependencies Diagnostic and rotation considerations
Injected environment variable In the agent or tool process environment, where code running there may read it Host, repository, organization, or workflow permissions Agent process, shell, or explicitly mapped MCP server Correct process startup and environment propagation Simple to test, but logs, prompts, child processes, or generated code can expose it; rotate promptly if exposure is suspected
Broker or approved proxy Ideally in the proxy or vault, with the agent receiving an approved response rather than the long-lived secret Proxy identity, destination policy, and narrowly scoped downstream permissions Agent through an approved request path Proxy availability, policy configuration, network path, and vault access More moving parts and distinct failure logs, but easier central revocation and destination control
Runtime reference resolved by a wrapper During wrapper or downstream process resolution rather than in the context window Workload identity and secret-store policy Wrapper, hook, or application launched for the task Credential provider, region, network, and secret schema Requires layered diagnostics; reduces context exposure but is not a complete security boundary

OpenAI recommends keeping third-party credentials outside the environment where possible and using a proxy or vault-backed pattern for approved destinations: Sandbox security. If you inject a key into an agent-readable environment, assume code generated or executed there can read it. Limit destinations and permissions, avoid placing values in prompts, and rotate the credential if you suspect it appeared in output, logs, tool input, or source files.

What is a safe, repeatable troubleshooting sequence?

Use this order so each test isolates one layer instead of changing several variables at once.

  1. Name the runtime. Identify the host process, repository, runner, agent version, and whether the failing consumer is the agent, shell, workflow, application, or MCP server.
  2. Locate the intended store. Open the secret configuration for that runtime. For a cloud agent, use its Agents scope; for a workflow, use the workflow’s supported secret scope; for a sandbox, use the approved proxy or vault path.
  3. Check scope restrictions. Confirm repository inclusion, organization policy, environment selection, and precedence when multiple values share a name.
  4. Match the name. Compare the consumer’s documented variable or reference with the configured name, including MCP-specific prefixes and naming rules.
  5. Validate identity and permissions. Check the runner token, cloud role, API key account, or workload provider and the permission required for the requested operation.
  6. Trace delivery. Determine whether the value should reach the agent process, shell, MCP server, wrapper, or downstream application. Do not infer delivery from another consumer’s success.
  7. Check backend conditions. For AWS, verify secret existence, case-sensitive name, region, GetSecretValue, provider health, network access, and JSON key. For a proxy or vault, check its endpoint and policy logs.
  8. Reload configuration. Restart the editor or terminal session, agent session, hook, or MCP server as required by the host.
  9. Run a non-disclosing test. Test authentication or an innocuous API operation that returns success or a structured error without printing the credential.
  10. Classify the failure. Record whether it is missing configuration, denied authorization, unavailable backend, stopped tool, or non-invocation by the model.

How should I collect diagnostics without leaking the credential?

Capture enough context for another engineer to reproduce the failure, but treat diagnostic output as sensitive. Record the agent and host versions, runtime, repository or workspace, time, reproduction steps, expected behavior, actual behavior, and the exact error class.

Before sharing logs, remove credential values and inspect for prompts, source code, file paths, tool input, and tool output. Visual Studio Code warns that diagnostic exports can contain this material and says never to include credentials. Use redacted excerpts, not an unreviewed archive.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

If a secret may have been printed, written to a file, included in a prompt, or returned by a tool, stop using it, revoke or rotate it through the issuing service, and then continue diagnosis with the replacement. Do not ask the agent to reveal the old value as a test; that creates another exposure and does not prove that the intended consumer is configured correctly.

Frequently Asked Questions

Can restarting the editor fix a denied secret?

A restart can reload a newly added variable, MCP server, or hook, but it cannot change repository scope, IAM policy, region, or token permissions. If the same denial appears in a fresh session, continue with authorization and backend checks instead of restarting repeatedly.

How can I test secret access without printing the credential?

Use a harmless authenticated operation that reports only success, an HTTP status, or a structured permission error. Avoid commands that echo the environment, dump process details, or include request headers in verbose output.

Should I rotate a key before finishing the investigation?

Rotate it immediately when the value may have entered logs, prompts, source files, tool output, or an agent-readable workspace. Preserve only redacted evidence, update the approved store, and start a fresh session with the replacement so the old value cannot be reused.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Is putting a key in a local .env file safe for an AI coding agent?

A local file is readable by any code or tool with access to that workspace, so it is not automatically safer than an environment variable. Prefer the host’s secret store or a brokered runtime path, and ensure the file cannot be committed or copied into agent context.
