Keep AI-agent secrets out of the model and treat every agent run as a separately identifiable, temporary workload. The reliable pattern is to give each agent its own revocable identity, fetch short-lived credentials from a managed secrets system only when a trusted execution component needs them, limit every token to the current task, and enforce authorization outside the model. Never place production keys in prompts, source code, notebooks, .env files, shell history, unrestricted environment variables, or logs. Add isolation, network allowlists, validation, central auditing, explicit approval for high-impact actions, and a kill switch. This design limits what a prompt injection, compromised tool, or stolen process can do and makes misuse attributable and recoverable.
Why are AI-agent secrets harder to protect than ordinary application keys?
An AI agent connects private data, untrusted content and tools that can change systems. A conventional application usually follows a fixed code path; an agent can interpret a web page, issue, email, document, dependency file or tool description and then choose its next action. If that content contains hostile instructions, the model may try to disclose a credential, call an unintended endpoint or broaden a task.

What’s actually slowing this PC down?
Pick the symptom - the matching free tool is one click away.
The model is therefore not a security boundary. It can propose a tool call, but a separate policy and execution layer must decide whether that call is authenticated, authorized, properly parameterized and safe to run. Secrets should be useful to the tool that needs them without becoming visible to the model’s context.
What is the safest identity model for an AI agent?
Give each agent, workflow or task class an identity that is separate from a developer’s personal account. OWASP’s AI Agent and MCP Security guidance says to use a service account, GitHub App or bot user so actions are attributable and revocable independently. The Canadian Centre for Cyber Security likewise recommends ephemeral credentials that expire when the job is complete.

Use separate identities for separate authority
- Create distinct identities for development, staging and production. Do not let a development agent authenticate to production systems.
- Separate read-only work from write-capable work. A reporting agent should not inherit the identity used by a deployment agent.
- Avoid administrator roles. Grant only the API scopes, repositories, files, records, operations and destinations required for the current task.
- Bind the identity to the initiating user, session, tenant and task where the platform supports those attributes.
Prefer short-lived, task-scoped tokens
Issue a token for a defined operation and expiration window, then revoke elevated rights as soon as that operation ends. A token that lasts only for one job has a smaller theft window than a static key that remains valid for months. Dynamic scoping is especially important when an agent decomposes a request into subtasks: each subtask should receive only the authority it needs, not the parent task’s full privilege set.
Where should an agent store and retrieve secrets?
Store credentials in a managed secrets system, not in the agent’s code or working directory. OWASP’s Secure AI Model Ops guidance explicitly says, “Never hardcode secrets in source code or notebooks,” and names AWS Secrets Manager and HashiCorp Vault as examples of centralized secret managers.
What the execution flow should look like
- The user submits a task to the agent service.
- An authorization service maps the user, session, task and target resource to an allowed operation.
- A trusted runner obtains a short-lived token or reads a narrowly scoped secret from the managed secrets system using the runner’s workload identity.
- The runner passes the credential directly to the specific API client or tool process. The language model receives a success result or a filtered error, never the raw value.
- The runner destroys the in-memory credential when the call finishes and records security metadata without recording the secret.
Keep secret stores and identities separate by environment
Use independent stores, keys and access policies for development, staging and production. A copied configuration file, test notebook or debugging session should not provide a path to production credentials. Restrict who and what can read each secret, require an auditable access decision, and rotate values through the manager rather than editing files on agent hosts.
Why common storage locations fail
| Location | Risk | Safer replacement |
|---|---|---|
| Source code or notebooks | Repositories, forks, notebook outputs and backups preserve values long after a key is thought to be deleted. | Managed secret storage with runtime retrieval. |
.env files |
They are easy to copy, mount, upload, print or include in diagnostics. | Workload identity and just-in-time injection. |
| Shell history | Command lines can be retained by the shell, terminal, CI logs or support tooling. | Pass references or request tokens through a protected execution API. |
| Unrestricted process environments | Child processes, crash reports and debugging tools may expose every variable. | Inject only into the specific client process and scope its lifetime. |
| Prompts and conversation memory | Prompt text can be logged, retrieved later or revealed through prompt injection. | Keep the secret outside model context; return only the minimum result. |
How do I stop prompt injection from stealing credentials?
Assume every external artifact is hostile data. OWASP notes that issues, web pages, documents, dependency files, logs, emails and tool descriptions can contain instructions that redirect an agent. Delimit retrieved content from trusted instructions, sanitize or filter it, and never let the model decide that an embedded instruction grants it additional authority.

Separate data from instructions
- Label retrieved text as untrusted content and preserve its origin.
- Do not concatenate untrusted text into a privileged system instruction.
- Strip or neutralize markup and control sequences that your tool protocol does not need.
- Pass only the fields required for the current decision; do not expose entire documents or secret-bearing configuration.
Validate every tool call outside the model
Before execution, middleware should verify the initiating user, session, agent identity, target resource, operation, parameters, destination and current authorization. A model-generated request to “send the report” must not be enough to authorize a transfer, change a permission or publish externally. Reject calls that fall outside an explicit allowlist, even if the model describes them as urgent or necessary.
Do not treat tool metadata as trusted policy
Tool names, descriptions, schemas and MCP server metadata can change or be supplied by an untrusted party. Pin approved servers and versions where practical, review newly introduced tools, and require policy approval before a tool can access secrets or make external changes.
How should least privilege and isolation be implemented?
Start from deny and add only the capabilities needed for the task. Least privilege must cover more than API scopes: include files, commands, network destinations, data collections, operation types and spending authority.
Use disposable execution environments
- Run agents in disposable containers or virtual machines.
- Do not mount a developer’s home directory, cloud credential directory or production configuration.
- Use a read-only filesystem where possible and provide a temporary workspace for generated files.
- Restrict outbound network traffic to an allowlist of required services and ports.
- Prevent access to metadata services and internal administration endpoints unless explicitly required.
Place policy enforcement outside the model
Use an authorization middleware or policy engine that can deny a call regardless of the model’s text. Validate resource identifiers, query filters, file paths, command arguments, upload targets and data volume before execution. Normalize paths and URLs first so an encoded traversal or alternate hostname cannot bypass a rule.

Separate proposal from execution for high-impact actions
For destructive, financial, administrative, deployment or externally visible actions, let the model prepare a proposal while an independent component decides whether to execute it. Require human approval bound to the exact action, target, parameters and expiration time. Approval for “clean up the account” should not silently authorize a later, broader command.
How should an agent authenticate to tools and APIs?
Use the strongest authentication the target supports, but keep the credential exchange in the trusted runner. The model can select an approved tool and provide business parameters; it should not select arbitrary credentials, alter scopes or choose an unapproved destination.

| Operation type | Recommended control | Additional check |
|---|---|---|
| Read-only lookup | Short-lived read token limited to named resources or fields. | Enforce result-size and data-classification limits. |
| Write or update | Separate write identity with narrowly scoped operation permissions. | Validate allowed fields, target and user authorization. |
| Destructive or financial action | One-time or very short-lived credential held by the execution service. | Independent policy decision and human approval for the exact request. |
| Deployment or administration | Dedicated identity with time-bound elevation. | Change window, dual control where appropriate, and automatic rollback or kill switch. |
Keep credentials out of tool results
Tools should return structured business data, status codes and safe error identifiers. They should redact authorization headers, connection strings, signed URLs and response fields that contain tokens. If a downstream API echoes a credential, remove it before the result reaches the model, conversation history or telemetry pipeline.
What should be logged, and how can logs avoid leaking secrets?
Send audit records to a central system outside the agent’s control. Record the agent identity, initiating user, session, tool call, command, network request, authorization decision and resulting change. Do not log secret values or unnecessary sensitive prompt and response content.

Useful audit fields
- Timestamp, environment and workload identity.
- Human or service principal that initiated the task.
- Task and session identifiers, with parent-child relationships for subtasks.
- Tool name and version, target resource, normalized parameters and policy decision.
- Credential identifier or version, never the credential value itself.
- Outcome, changed-object identifier, latency and failure reason.
Alert on behavior that indicates compromise
- Access to credential files or secret-manager paths outside the normal task pattern.
- Requests to unexpected destinations, bulk reads or unusual data volumes.
- New MCP servers, tools or instruction-file changes.
- Repeated failed authorizations, sudden request or spend spikes, or abnormal retry and recursion patterns.
Define retention and access rules for audit data separately from application logs. Redaction should happen before records leave the runner, because a central system cannot reliably remove a secret that has already been copied into multiple pipelines.
Which limits prevent an agent from running away?
Set explicit budgets before execution starts. Use token, cost, retry, recursion and chain-depth limits, and stop the run when a circuit breaker detects abnormal behavior.
Recommended Free Tools
- Token and time budget: cap model output and wall-clock duration for the task.
- Tool-call budget: limit calls per tool and require a fresh authorization decision after a threshold.
- Retry budget: stop repeated failures instead of allowing a loop to amplify traffic or cost.
- Recursion and chain depth: prevent an agent from spawning unbounded subtasks or agent-to-agent calls.
- Data and spend budget: limit records read, bytes transferred, monetary value and external messages.
- Kill switch: provide an operator-controlled way to revoke the workload identity and terminate running processes.
How does an API security lifecycle apply to agents?
NIST SP 800-228, published June 27, 2025 and updated March 13, 2026, provides a risk-based framework for identifying API risks and selecting basic or advanced controls across pre-runtime and runtime stages. For an agent, map each tool call to the same lifecycle rather than treating an API key as the whole security system.
Pre-runtime controls
- Inventory tools, endpoints, data classes, identities and allowed operations.
- Threat-model prompt injection, malicious tool metadata, credential theft, replay and data exfiltration.
- Define authentication, authorization, input-validation, rate, spend and approval policies.
- Test denial paths, redaction, sandbox boundaries and revocation before deployment.
Runtime controls
- Authenticate the workload and authorize every call against current context.
- Validate parameters and destinations after model generation but before execution.
- Apply rate limits, budgets, egress controls and circuit breakers.
- Monitor decisions and changes centrally, then feed incidents into rotation and policy updates.
What is a practical secure-agent architecture?
The following split keeps the language model useful while restricting what it can directly access.
Best Value
| Layer | Responsibility | Secret exposure |
|---|---|---|
| Model and planner | Interpret the request, select approved tools and propose parameters. | No raw keys, tokens or secret-manager responses. |
| Policy and authorization service | Evaluate user, session, identity, resource, operation, limits and approval state. | Receives identifiers and policy context, not unnecessary secret values. |
| Trusted tool runner | Fetch just-in-time credentials, validate inputs, call the API and redact outputs. | Holds a credential only for the required call and lifetime. |
| Sandbox | Isolate filesystem, process, network and runtime resources. | No home-directory mounts or ambient production credentials. |
| Audit and response plane | Store security events, alert and revoke identities or terminate runs. | Stores credential references and outcomes, never secret material. |
How do I implement this pattern step by step?
- Inventory access: list every API, file store, database, command and external destination the agent can reach. Classify which operations read, write, delete, publish or spend money.
- Create workload identities: provision separate service identities for each environment and authority level. Remove inherited administrator permissions.
- Define task scopes: translate each supported task into allowed tools, resources, fields, destinations, budgets and maximum duration.
- Configure the secret manager: store credentials centrally, enable access auditing and rotation, and expose only the secret paths required by each runner identity.
- Build the runner: have a trusted component obtain a short-lived credential just before a call, inject it into the API client, redact responses and destroy it afterward.
- Add policy checks: validate user, session, target, operation and normalized parameters outside the model. Deny by default.
- Isolate execution: use a disposable container or VM, restrict mounts and egress, and block metadata or internal administration access.
- Add approval gates: require exact, time-bound approval for destructive, financial, administrative, deployment and externally visible actions.
- Instrument central audit: record identity, decision, tool, target and outcome while filtering secret and unnecessary prompt content.
- Set budgets and response controls: enforce token, cost, retry, recursion, chain-depth and data-volume limits with a kill switch.
- Test hostile paths: feed the agent malicious documents, altered tool descriptions, traversal paths, unexpected redirects and oversized responses; verify that policy denies them and that no credential appears in output or logs.
- Exercise rotation and revocation: revoke a token during a run, rotate a secret, disable a tool and terminate a sandbox. Confirm that access stops and the event is visible to operators.
What should I do if a secret may have leaked?
Assume the credential is compromised until proven otherwise. Speed matters more than preserving the agent’s current task.
- Revoke or disable the exposed key, token, service identity or tool authorization.
- Terminate affected agent runs and invalidate outstanding sessions or approvals.
- Review central logs for the credential’s access, destinations, data volume and resulting changes.
- Rotate the credential in the managed secrets system and update the runner without placing the replacement in prompts or files.
- Check repositories, notebooks, artifacts, logs, crash reports and conversation stores for copies, then remove and invalidate them.
- Investigate the triggering content, tool or policy gap; preserve relevant audit records while restricting their access.
- Restore only the minimum required access after containment, with a new scope and expiration.
How can teams compare agent-secret implementations?
Evaluate an implementation against the controls that limit both probability and impact, not by whether it merely supports API keys.
| Comparison axis | Questions to ask |
|---|---|
| Identity model | Does every agent or task have an attributable, independently revocable identity? |
| Lifetime and revocation | Are credentials short-lived, rotated automatically and revocable while a run is active? |
| Scope | Can policies constrain resources, operations, fields, destinations and spend? |
| Secret-manager integration | Can the runner retrieve secrets just in time without exposing them to the model? |
| Isolation and egress | Are filesystems, processes, network destinations and cloud metadata restricted? |
| Untrusted-content defense | Are retrieved content and tool metadata delimited, filtered and validated? |
| Approval and policy | Are high-impact actions independently authorized and bound to exact parameters? |
| Audit quality | Can operators reconstruct who initiated a call, what changed and why without secret leakage? |
| Operational limits | Are rate, cost, retry, recursion, chain and data-volume limits enforced with a kill switch? |
| Environment fit | Are development, staging and production identities, stores and policies separated? |
What are the most common design mistakes?
- Putting a production key in the system prompt: prompt visibility is not confidentiality; remove the key and move retrieval to the runner.
- Reusing a developer credential: actions become difficult to attribute and revocation can disrupt unrelated work; create a dedicated workload identity.
- Giving every tool the same broad token: one compromised tool then inherits unrelated authority; issue per-tool or per-task scopes.
- Trusting model-generated approval language: a sentence such as “the user approved this” is not an authorization record; require an external, bound approval.
- Logging complete requests for debugging: headers, URLs and payloads can contain credentials or sensitive data; use structured, redacted fields.
- Allowing unrestricted outbound networking: an agent can exfiltrate data to an unapproved host; enforce egress allowlists outside the model.
- Skipping revocation tests: a documented kill switch that has never been exercised may fail under pressure; test it during routine drills.
Frequently Asked Questions
Can an AI agent ever see the raw API key?
In a well-designed system, the model does not need to see it. A trusted client or runner can use the credential and return only the API result; exposing the raw value should be treated as an exceptional, separately approved design with additional containment.
How can I rotate a key without interrupting active jobs?
Support overlapping validity: create the replacement, allow the runner to accept both versions for a short transition, switch new tasks to the replacement, then revoke the old value after active calls finish. Keep the overlap window bounded and audit which version each call used.
What should a tool do when its API returns an authorization error?
Return a generic, structured failure to the model and record the detailed reason in the protected audit system. Do not respond by automatically requesting broader scopes or revealing token contents; require a new policy decision.
Should agent conversation history be treated as sensitive?
Yes. Histories can contain private data, tool arguments and attacker-controlled instructions even when they contain no literal key. Apply access controls and retention limits, and exclude unnecessary prompts and responses from long-term telemetry.

How often should an agent’s permissions be reviewed?
Review them whenever a tool, endpoint, data class or task changes, and on a scheduled cadence appropriate to the impact of the identity. Remove unused scopes immediately rather than waiting for a periodic review.
