GST reconciliation means proving that the invoices in your books agree with the data reported in GSTR-1 (and GSTR-1A), the summary liability in GSTR-3B, the purchase-side GSTR-2B statement and, where relevant, e-invoice records. A reliable process matches GSTIN, invoice number and date, taxable value, every tax component, place of supply, notes, reverse-charge status and IRN. It then classifies each difference, gets the correct party to amend the data, reverses unsupported input tax credit (ITC), and files only after the exception list is cleared or documented.

This guide gives a repeatable monthly or quarterly method, explains why portal figures differ from books, and shows the permitted routes for correcting common errors.

What does GST reconciliation compare, and why does it matter?

Reconciliation is a controlled comparison between your accounting ledger and the records held on the GST Portal. It is not a visual check of total tax alone: two records can have the same total while differing in GSTIN, tax split or place of supply, creating an incorrect liability or an ITC problem.

Use a line-level matching key made from the supplier or customer GSTIN, invoice number and invoice date. Compare the taxable value and each applicable component—CGST, SGST, IGST and cess—along with the tax rate. Add place of supply, credit or debit-note details, reverse-charge flag and the invoice reference number (IRN) for e-invoiced supplies. Keep the original source invoice and any amendment record with the comparison.

The forms serve different purposes:

Record What it contains How to use it in reconciliation
GSTR-1 Invoice-level outward-supply details and amendments reported by the supplier Compare your sales ledger, customer details, tax values and notes with what was filed
GSTR-1A Same-period facility to add or amend outward records before filing GSTR-3B Use it to correct an eligible current-period outward error; the corrected value can flow into GSTR-3B
GSTR-3B Summary self-declaration of outward liability, reverse-charge tax and ITC Recalculate totals from reconciled books and review the portal-generated figures before submission
GSTR-2B Recipient-side, statement-based details used to test purchase ITC Match supplier invoices and eligible credit with what suppliers reported
E-invoice and IRP downloads Invoice data and validation results from the Invoice Registration Portal where e-invoicing applies Verify IRN, GSTIN, state code, assessable value, tax calculations and total values

The portal may generate GSTR-3B values from GSTR-1 or GSTR-1A and GSTR-2B. Treat those numbers as an aid, not as a completed reconciliation: they remain editable and must be checked against books and source documents.

How do I reconcile GST returns with invoices each month or quarter?

Run the same controlled sequence for every filing period. Monthly filers normally perform it before the next month’s deadlines; quarterly filers should reconcile throughout the quarter and complete a final review before the quarterly return.

1. Gather the complete data set

Export the sales ledger, purchase ledger, filed GSTR-1 and GSTR-1A (if used), filed GSTR-3B, GSTR-2B and e-invoice downloads for the exact tax period. Preserve the export date and file format. Include credit notes, debit notes, amendments and reverse-charge transactions rather than extracting only standard invoices.

2. Normalize the matching keys

Standardize GSTINs to their 15-character format, remove accidental spaces from invoice numbers, and apply one date format. Decide how your system treats leading zeroes, punctuation and alphabetic suffixes in invoice numbers; apply that rule consistently to both files. Keep original values in separate columns so a normalization change is auditable.

3. Match invoices and compare every amount

First match on GSTIN, normalized invoice number and invoice date. For each match, compare taxable value, rate, CGST, SGST, IGST and cess. Then test place of supply, reverse-charge indicator, note references and IRN. A record is not a clean match merely because the grand total is equal: for example, an IGST-versus-CGST/SGST split can alter the legal treatment even when arithmetic totals coincide.

4. Build an exception report

Give each unmatched or altered line a status and owner. Useful categories are:

  • Invoice missing from the other data set
  • Duplicate invoice or duplicate ITC
  • Taxable-value, rate or tax-arithmetic error
  • Wrong supplier or customer GSTIN
  • Wrong place of supply or tax split
  • Credit- or debit-note timing or reference mismatch
  • Supplier has not yet reported the invoice
  • Reverse-charge transaction not recorded correctly
  • ITC that is ineligible or lacks required support

Record the period, document number, difference, responsible party, proposed action and target follow-up date. This log separates a genuine timing difference from an error that must be corrected before filing.

5. Validate e-invoice and IRP fields

For documents subject to e-invoicing, compare the ledger and return data with the IRP record. Official IRP validation errors include incorrect assessable amount, total item value, GSTIN, state code, equality or calculation of CGST and SGST, and IGST calculation errors. Correct the source transaction and use the applicable IRP or return process; do not force a spreadsheet total to conceal an invalid field.

6. Resolve each exception at its source

Ask the supplier to report or amend a purchase invoice that is absent or wrong in GSTR-2B. Correct your own outward return through the permitted amendment route. Remove duplicate or unsupported ITC from your claim. Pay and report reverse-charge tax where the transaction qualifies. Keep emails, revised invoices, portal acknowledgements and approval notes with the exception entry.

7. Recompute and review before filing

After corrections, rerun the comparison rather than editing the exception status manually. Inspect the portal-generated GSTR-3B summary, compare it with the reconciled ledger and verify that reverse-charge liability and ITC reversals are included. File only when the books, returns and supporting documents agree, or when every unresolved item has a documented reason and a lawful treatment.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

8. Lock the period and retain the audit trail

Save the final ledgers, return previews, filed acknowledgements, GSTR-2B download, e-invoice data, exception log and evidence of follow-up. Restrict later edits to a controlled adjustment process so the figures used for filing can be reproduced.

Why does GSTR-2B not match my books?

A difference usually reflects reporting timing, an identifier error, duplication, eligibility, or a supplier-side omission—not a defect in the statement itself. GSTR-2B is generated from supplier-reported data, so an invoice can exist in your purchase ledger while remaining absent from the statement.

The supplier has not filed or reported the invoice

Confirm that the supplier used your correct GSTIN and reported the document in the relevant return. Follow up with the supplier and defer unsupported ITC; the existence of a tax invoice in your books alone does not establish that the credit is available in the statement or legally claimable.

The invoice is in a different period

Late filing, an amendment or a GSTR-1A change can move the document into a later statement. A GSTR-1A correction made in the supplier’s period can flow into the recipient’s next-period GSTR-2B, so a same-month comparison may be premature. Note both the original and expected statement periods in the exception log and reconcile again.

The identifiers or amounts differ

Compare GSTIN, invoice number, date, taxable value, rate, each tax component and place of supply. A typo, a different invoice-number convention or an IGST-versus-CGST/SGST split can prevent an automatic match even when the commercial invoice is genuine.

The credit is duplicated or ineligible

Search for duplicate invoice numbers and repeated imports before claiming ITC. Remove any duplicate and document the reversal. Also exclude credit that fails the applicable eligibility conditions, even if it appears in GSTR-2B.

The GST Portal’s GSTR-2B guidance states: “Taxpayers are advised to ensure that the data generated in Form GSTR-2B is reconciled with their own records and books of accounts.” That instruction makes the ledger-to-statement check a control, not an optional convenience.

How do I fix a wrong GST invoice in GSTR-1?

The remedy depends on whether the mistake is in the current period, whether GSTR-3B has been filed, and whether the correction affects the recipient’s statement. Correct the underlying invoice data first, then use the return facility that is legally available for that period.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Wrong or missing outward invoice before GSTR-3B

For the same period, GSTR-1A can add a missing record or amend an eligible record before GSTR-3B is filed. Review the revised GSTR-1A values and confirm that the corrected amount is auto-populated into GSTR-3B. Keep the original and corrected invoice references so the change is traceable.

Wrong GSTIN, state or tax split

Correct the source master data and apply the applicable amendment process. The IRP’s validation rules show why these fields must be internally consistent: GSTIN and state code determine the jurisdictional treatment, while CGST/SGST and IGST calculations must agree with the place of supply and taxable value.

Incorrect value, rate or arithmetic

Recalculate taxable value and tax from the line items, then amend the outward record through the permitted table or period. Do not change only the total if the line-level assessable amount remains wrong. Check whether the correction changes the customer’s reported data or creates additional liability.

Credit or debit note mismatch

Match the note number, date, original invoice reference, taxable value and tax. Ensure the supplier’s and recipient’s records reflect the same adjustment and period. A note reported without the original-invoice reference, or in a different period from the counterparty, commonly remains unmatched until both sides are aligned.

How do I fix a difference between GSTR-1 and GSTR-3B?

GSTR-1 is invoice-level outward reporting, while GSTR-3B is a summary self-declaration. A difference can therefore arise from aggregation, an omitted invoice, an amendment, a credit note, reverse-charge treatment or a simple arithmetic error.

  1. Recalculate outward taxable supplies and tax from the finalized sales ledger, including notes and amendments.
  2. Compare those totals with the filed GSTR-1 or GSTR-1A for the period and list each document causing the variance.
  3. Check the GSTR-3B table mapping, including taxable outward supplies, exempt or nil-rated supplies and reverse-charge liability.
  4. Use the permitted later-return amendment or adjustment route for an error that cannot be corrected in the same period. Record the legal period and table used.
  5. Pay any additional tax and applicable interest or other amount required by the current rules, then retain the calculation and challan or acknowledgement.

CBIC guidance explains that return mistakes can be corrected in later returns through amendment tables, subject to the applicable statutory time limit. Because limits and portal functionality can change, verify the current law and the relevant return period before relying on an older deadline.

What are the GST return due dates for reconciliation planning?

The GST Portal lists GSTR-1 as due on the 11th of the succeeding month for monthly filers and on the 13th after the quarter for quarterly filers. Monthly GSTR-3B is generally due on the 20th. For quarterly filers, GSTR-3B is generally due on the 22nd or 24th, depending on the State or Union Territory.

These are general dates, not a guarantee for every taxpayer. Government extensions, taxpayer category and State/UT rules can change the deadline. Check the due date displayed for the taxpayer’s return period and leave time for supplier follow-up and a second comparison; filing on the nominal deadline leaves little recovery time for a missing invoice.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

What controls prevent recurring GST mismatches?

Design the process so errors are caught when an invoice is entered, not only after a return is prepared.

  • Make GSTIN, invoice number, invoice date, place of supply and tax rate mandatory fields.
  • Use validation that prevents an interstate supply from being split into CGST and SGST, or an intrastate supply from being posted as IGST, unless the applicable rule supports it.
  • Block duplicate invoice keys and flag near-duplicates caused by punctuation or leading zeroes.
  • Require a linked original invoice for every credit or debit note.
  • Separate reverse-charge purchases and ITC reversals into dedicated ledger codes.
  • Import GSTR-2B and e-invoice data on a controlled schedule, preserving the source file and import timestamp.
  • Assign an owner and due date to every exception; close it only after the corrected return or supplier evidence is attached.
  • Reconcile the portal-generated GSTR-3B values with books instead of accepting them automatically.

The GST Council describes rectification as making the supplier’s outward details match the recipient’s inward details. Unresolved discrepancies can affect later liabilities, so an exception that is carried forward should have a clear reason and next review period.

What should I look for in GST reconciliation software?

If spreadsheets no longer provide adequate control, compare tools on workflow and evidence rather than on a headline match percentage. Third-party applications connected through GST Suvidha Providers and e-invoice integrations can support automation, but the taxpayer remains responsible for reviewing and filing the return.

Evaluation area Questions to ask
Form coverage Does it import and compare GSTR-1, GSTR-1A, GSTR-3B, GSTR-2B and e-invoice data?
Exception handling Can users classify missing, duplicate, timing, tax and eligibility differences and assign owners?
Amendment tracking Does it retain original values, revised values, period changes and acknowledgements?
Duplicate-ITC controls Does matching detect repeated invoices across files and periods before credit is claimed?
GST validation Does it validate GSTIN, state code, place of supply, tax split, rates and IRN fields?
Audit trail Can you show who imported, changed, approved and closed each exception?
Exports and integration Can the system export a usable exception report and integrate with the ledger without overwriting source data?
Filing fit Does it support the taxpayer’s monthly or quarterly frequency and State/UT-specific rules?

Run a sample period containing a credit note, a late supplier invoice, a duplicate and an IGST-versus-CGST/SGST discrepancy before adopting any system. The important output is a reviewable exception trail, not an unexplained “matched” percentage.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

What evidence should I retain after filing?

Retain the source invoices and notes, normalized comparison files, GSTR-1 or GSTR-1A submission data, filed GSTR-3B, GSTR-2B download, e-invoice and IRP records, supplier correspondence, amendment acknowledgements, ITC-reversal calculations and payment evidence. Keep the exception log with its final status and the period in which a timing difference was resolved.

Organize files by taxpayer, return period and document type, and use a read-only archive for the filed version. This allows a reviewer to reproduce the figures without relying on a later spreadsheet that may have been overwritten.

What is the practical decision rule before filing?

File when every material invoice-level difference has either been corrected or assigned a lawful treatment supported by documents. Do not claim ITC solely because an invoice is in the purchase ledger; do not accept a portal-generated summary without checking it; and do not carry a duplicate credit forward. If a supplier must act, record the expected statement period and defer or reverse the affected credit according to the applicable rules.

Frequently Asked Questions

Can I claim ITC when my supplier files the invoice late?

A late supplier filing can place the invoice in a later GSTR-2B rather than the period shown in your books. Track the invoice in the exception log, obtain supplier confirmation, and claim or adjust the credit only when the applicable eligibility and reporting conditions are satisfied for the relevant period.

What if the invoice number in GSTR-2B has a small formatting difference?

Preserve the original invoice number and create a controlled normalization rule for spaces, punctuation and leading zeroes. If the normalized key matches but the legal document is otherwise different, treat it as an exception rather than silently merging the records.

Does correcting GSTR-1 automatically correct the customer’s GSTR-2B?

Not necessarily in the same statement period. A GSTR-1A amendment may be reflected in the recipient’s next-period GSTR-2B, so both parties should retain the amendment reference and reconcile the later statement.

How should reverse-charge purchases appear in the reconciliation file?

Keep reverse-charge transactions in a separate category with the supplier document, taxable value, tax calculation, liability reported in GSTR-3B and related ITC treatment. This prevents a reverse-charge amount from being mistaken for ordinary supplier-reported ITC.
