Preparing DNA for an AI biology model is not a matter of pasting a sequence into a prompt. Build a model-specific, reproducible pipeline: record the model’s alphabet, tokenizer, special tokens and context limit; validate and quality-check the source sequence; normalize only what the task justifies; write compliant FASTA or the required structured input; split long sequences into mapped windows; tokenize with the model’s own files; and create similarity-aware train, validation and test sets. Keep immutable raw data and a provenance manifest so every prediction can be traced to its source.

What must I know about the target model before preparing DNA?

The target model defines the final input contract. Two genomic language models can accept different characters, tokenize the same sequence into different lengths, reserve different special-token IDs and impose different context limits. A 2024 Nature Methods primer by Simon, Swanson and Zou treats model selection and adaptation as pipeline decisions; a genomic-language-model workflow review likewise links preprocessing, representation and tokenization rather than treating them as independent steps.

Write down these requirements before changing a single base:

Contract item What to record Why it changes preparation
Model identity Name, release, checkpoint and software version Token vocabularies, context limits and accepted symbols can change between releases.
Alphabet Allowed characters, including permitted IUPAC ambiguity codes An unrecognized symbol may be rejected, mapped to an unknown token or silently discarded.
Tokenizer Tokenizer files, k-mer size, stride, vocabulary and special-token IDs Token count determines whether a sequence fits and affects what local context the model sees.
Context limit Maximum tokens or nucleotides, plus padding and truncation rules Long chromosomes must be windowed without losing coordinate information.
Orientation Expected strand convention and reverse-complement policy Some tasks are strand-specific; others require canonical orientation or augmentation.
Metadata interface Required labels, field names, data types and file format Correct bases can still fail ingestion when metadata does not match the schema.

Do not infer these values from a paper’s abstract or from a different checkpoint. Use the tokenizer and configuration shipped with, or explicitly specified by, the model. Store a copy of the exact files and a checksum in your dataset manifest.

How should I validate FASTA files and sequence identifiers?

Use plain-text FASTA unless the model explicitly requires another format. NCBI’s official guidance says the definition line starts with a greater-than sign (>) followed by a unique SeqID. Keep that identifier short, free of spaces and limited to permitted characters; place descriptive metadata in separate fields.

A minimal valid record

>sample_001
ACGTACGTNNACGT

Keep the definition line on one physical line and wrap sequence text consistently. A practical record can use a compact identifier and a few stable key-value fields:

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
>sample_001|organism=Example_species|locus=geneA|assembly=asm_v3
ACGTACGTNNACGT

Only include fields that the receiving parser permits. If the model accepts IDs but not pipes or equals signs, use a simple ID and put the richer record in a companion CSV, TSV or JSON file. NCBI submission guidance recommends organizing files by sequence type or locus, which also makes accidental mixing of contigs, amplicons and chromosomes less likely.

Validate every record before modeling

  1. Confirm that each record has exactly one definition line followed by at least one sequence line.
  2. Check that every SeqID is unique within the complete dataset, not merely within one file.
  3. Remove spaces, tabs and hidden carriage-return characters from sequence lines; normalize line endings.
  4. Normalize case according to the model contract, usually to uppercase.
  5. Check every character against the permitted alphabet. NCBI describes nucleotide strings with IUPAC symbols and uses N for an unknown position.
  6. Calculate sequence length from bases, not from wrapped-line width or character counts that include whitespace.
  7. Write a validation report listing rejected IDs, illegal characters, empty records and duplicate sequences.

Do not “fix” an illegal character by guessing a base. Preserve the original record, quarantine the failed record and document the decision. A silent replacement changes the biological observation while hiding the change from later users.

What quality-control checks should happen before AI ingestion?

Model input quality cannot compensate for poor source data. QC differs for raw reads, assembled sequences and laboratory DNA, so report which level you checked and which metrics apply.

Reads and assemblies

For reads, inspect quality profiles and adapter or contaminant screens, then trim poor-quality ends only under a documented rule. For assemblies, compare suspicious regions with related sequences, check for contamination and misassembly, and record the reference or assembly version. NCBI submission checks specifically call for trimming terminal ambiguous bases when appropriate and flagging sequences with excessive ambiguity.

At minimum, calculate and retain:

  • Total length and a length distribution across records.
  • Fraction of N bases and fraction of all other IUPAC ambiguity symbols.
  • Proportion of gaps, masked bases or low-complexity segments.
  • Exact duplicates and near-duplicates.
  • Adapter, contamination and screening results.
  • Read-quality or assembly metrics and the reference used for comparison.

Wet-laboratory DNA quality

Extraction quality is upstream of file formatting. Oxford Nanopore’s 2025 protocol notes that salts, EDTA, proteins and organic solvents can impair downstream workflows. It gives example purity checks of approximately 1.8 for the 260/280 ratio and 2.0–2.2 for 260/230. Those are protocol guidance, not universal thresholds for an AI dataset: assay method, organism, extraction chemistry and downstream library preparation all matter. Record the measurement method and sample condition rather than treating one ratio as a pass/fail rule.

Set explicit ambiguity policy

Define thresholds before looking at labels. For example, you may retain sequences with naturally occurring ambiguity but exclude windows dominated by unknown bases, or you may mask low-information regions for a specific prediction task. Report the threshold, whether it was applied per record or per window, and how many records were affected. A model can learn that “many Ns” identifies a batch, tissue or sequencing center, creating a shortcut unrelated to biology.

How do I handle Ns and other ambiguous bases without erasing biology?

Keep genuine ambiguity when it represents uncertainty in the source or a biologically meaningful polymorphism. Remove or mask it only when the task, model contract or quality rule requires that action. The common preprocessing choices identified in genomic-language-model reviews are normalization, handling unusable characters and filtering low-information regions; none justifies a universal “delete every N” rule.

Use a documented decision tree

  1. Is the symbol allowed? If yes, preserve it and map it to the model’s defined token. If no, stop and choose a documented mapping, mask or exclusion rule.
  2. Does ambiguity describe biology or a technical gap? Keep biological ambiguity when the downstream task could use it; consider masking a technical gap when it would otherwise dominate a window.
  3. Will the model distinguish ambiguity symbols? Some tokenizers have separate symbols; others collapse them to an unknown token. Verify the behavior rather than assuming all IUPAC codes are distinct.
  4. Is the region mostly unknown? Apply a predeclared maximum ambiguity fraction, exclude the window, or label it as low-information. Never choose the threshold after inspecting test results.

Keep both the unmodified sequence and the transformed sequence. For each record, log original length, transformed length, counts by ambiguity symbol, the rule applied, software and version, and a timestamp. This lets you rerun the experiment with a different policy without returning to an undocumented manual edit.

How should I segment sequences longer than the model context?

Chromosomes and assemblies commonly exceed a model’s context window. Divide them into windows that fit the selected tokenizer and retain a coordinate map to the parent sequence. A genomic-language-model tutorial describes chunking as a way to make processing feasible and control computational cost.

Choose window and stride together

Let W be the maximum input length in nucleotides (or the equivalent token budget after tokenization) and S the stride. With S < W, adjacent windows overlap by W − S. Overlap can protect predictions near boundaries, but it increases compute and creates more near-duplicate examples. Use the smallest overlap that the task needs, and test boundary performance rather than adopting a conventional percentage.

Stored field Example Purpose
Parent sequence ID chr7_sample_04 Connects a window to the immutable source record.
Coordinates Start 1,000,001; end 1,004,096 Defines the exact interval; state whether coordinates are zero- or one-based and whether the end is inclusive.
Strand and assembly +; asm_v3 Prevents orientation or reference-version confusion.
Window and overlap 4,096 bases; 512-base overlap Allows reconstruction of the segmentation policy.
Padding or masking Right-padded to 4,096; no masking Explains tokens that do not come from source bases.

Keep all windows from one parent sequence in the same partition unless the explicit evaluation goal is within-sequence generalization. Otherwise, overlapping or neighboring windows can put almost identical context in training and test sets.

Map predictions back to coordinates

For sequence labeling or variant scoring, store the offset between each model token and its nucleotide interval. This is essential for k-mers, because one token can cover several bases, and for overlapping windows, where a base may receive multiple predictions. Define an aggregation rule in advance, such as averaging logits over all windows covering a base or selecting the prediction with the greatest non-padded context.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Which tokenizer or k-mer size should I choose?

There is no universally best tokenizer or k-mer size. Compare the model-compatible options on held-out data, memory use, sequence-length distribution, biological task performance and leakage risk. The literature commonly reports k values from 3 to 6, but convention alone is not evidence for your dataset.

Representation Strengths Costs and risks When to test it
Single-character tokens Simple; preserves one-to-one base positions; handles every permitted character directly. Long inputs and higher attention cost; may require more compute for chromosome-scale data. Good baseline for position-sensitive tasks and for models designed around nucleotide tokens.
Overlapping k-mers, stride 1 Captures local motifs while retaining coverage at every base; often shortens the token sequence somewhat. Vocabulary grows with k; neighboring tokens share bases; input length can remain close to nucleotide length and overlap can facilitate memorization. Test when local motif context matters and the model explicitly supports overlapping k-mers.
Non-overlapping k-mers Compresses sequence length more aggressively and can reduce memory use. Boundaries depend on the reading frame; motifs crossing token boundaries may be harder to represent. Test when throughput is important and the task is tolerant of fixed token boundaries.
Subword tokens Can reduce vocabulary growth and represent recurring patterns of different lengths. Adds training or preprocessing complexity and can make biological interpretation less direct. Test only with a supplied vocabulary or a carefully controlled training procedure.

A 2024 comparative study found that alternative tokenizers can reduce input length and improve accuracy for some tasks, with results depending on the dataset and objective. Treat that as a reason to benchmark, not as a promise that a shorter sequence will perform better.

Benchmark tokenizers fairly

  1. Freeze the same parent sequences and leakage-resistant partitions.
  2. Measure token count percentiles, maximum length, padding fraction and peak memory.
  3. Train or fine-tune with identical optimization settings where the model architecture permits.
  4. Compare task metrics on the untouched test set, plus performance by sequence length and ambiguity fraction.
  5. Record vocabulary, tokenizer version, stride, special-token IDs and preprocessing code.

Use the model’s own tokenizer at inference. Reimplementing a tokenizer from a paper’s prose can change boundary rules, unknown-token handling or special-token placement.

How do I create train, validation and test splits without leakage?

Split after deduplication and, when labels can be inferred from related sequences, after similarity filtering. Exact duplicate removal is the minimum. For homologous or near-identical sequences, cluster or similarity-filter records before assigning partitions so a close relative cannot reveal the test label.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Rules for windows and related sequences

  • Keep every window from one parent sequence in one partition for ordinary generalization tests.
  • Keep reverse-complement copies in the same partition unless strand generalization is the explicit experiment.
  • Cluster or filter by a documented similarity method and threshold before random assignment.
  • Save the split manifest, random seed, software versions and assignment date.
  • Report how many records were removed as exact duplicates, near-duplicates or contamination.

The DNA-language-model literature warns that overlapping k-mers can leak neighboring information and permit sequence-identity memorization. This makes split design part of sequence preparation, not a reporting detail added after training. If you intentionally evaluate within-sequence generalization, label that design clearly and do not present it as an independent-sequence test.

What provenance record makes the dataset reproducible?

ISO 20691:2022 calls for consistent formatting and description of life-science data, including documentation, versioning, compatibility, data integrity, validation and provenance. A practical manifest should make it possible for another researcher to recreate every model input from the raw source.

Minimum manifest fields

  • Source accession, sample ID, organism, locus and collection context.
  • Assembly or reference name and version, plus coordinate convention.
  • Raw-file checksum and immutable storage location.
  • Original and transformed lengths, ambiguity counts and QC outcomes.
  • Cleaning rules, masking thresholds, software names and versions, and processing timestamp.
  • Tokenizer vocabulary, k-mer size or stride, special-token IDs and context limit.
  • Parent sequence, window coordinates, overlap, strand and padding status.
  • Train, validation or test assignment, similarity method, threshold and random seed.

Keep a change log for additions, removals and reprocessing. Never overwrite a raw FASTA file with a cleaned one. Version the manifest and preprocessing code together; a checksum alone cannot explain a changed ambiguity rule or tokenizer configuration.

What does an end-to-end preparation workflow look like?

Run the following sequence in order, stopping when a contract or QC check fails rather than forcing a record through.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  1. Freeze the model contract. Record checkpoint, alphabet, tokenizer, context limit, special tokens, orientation and metadata schema.
  2. Inventory the source. Identify accessions, assemblies, read or assembly type, organism and collection context.
  3. Preserve raw inputs. Compute checksums and place original files in immutable storage.
  4. Validate syntax. Check FASTA definition lines, unique IDs, legal symbols, line endings and lengths.
  5. Run biological QC. Review read or assembly quality, contamination, adapters, misassembly and ambiguity.
  6. Apply documented normalization. Standardize case and line endings; handle unknown symbols and low-information regions under predeclared rules.
  7. Deduplicate and similarity-filter. Remove exact duplicates and cluster related sequences before splitting.
  8. Window long records. Choose a context-fitting length and stride; write parent IDs and coordinate maps.
  9. Tokenize with supplied files. Measure token lengths, padding and memory; verify special-token placement.
  10. Create partitions. Keep parent sequences and close relatives together, then save the split manifest.
  11. Run a dry ingestion. Load representative clean, ambiguous, short and maximum-length examples and inspect decoded tokens.
  12. Archive outputs. Store transformed sequences, manifests, tokenizer files, code, logs and checksums as one versioned release.

What are the most common preparation failures?

Symptom Likely cause Recovery
Parser rejects a record at the first line Missing >, spaces in SeqID or hidden line-ending characters Rewrite the definition line, normalize line endings and rerun syntax validation.
Tokenizer emits unknown tokens Illegal symbols, unsupported IUPAC codes or wrong tokenizer version Compare the alphabet with the model contract; preserve the raw record and apply a documented mapping or exclusion.
Many records are truncated Context limit was measured in tokens, not bases Tokenize first, then choose windows that fit the actual token budget and special-token overhead.
Validation score is implausibly high Duplicate, homologous or overlapping windows crossed partitions Rebuild splits after deduplication and similarity filtering; keep parent sequences together.
Predictions cannot be located biologically Window offsets, strand or coordinate convention were not stored Regenerate windows with explicit coordinates and retain the assembly version.
Results change after a rerun Unversioned tokenizer, cleaning rule, software or random seed Pin versions, archive tokenizer files and code, and use a manifest with checksums and timestamps.

Frequently Asked Questions

Can I feed FASTQ files directly to a DNA language model?

Only if the model’s ingestion code explicitly accepts FASTQ and knows how to use quality scores. Otherwise, convert reads to the required sequence format while retaining read identifiers and quality-control decisions in metadata; do not silently discard quality information.

Should every sequence be converted to its reverse complement?

No. First determine whether the task and checkpoint are strand-specific. If orientation is biologically irrelevant, reverse-complement augmentation can be evaluated as a separate, documented experiment, with both orientations kept in the same data partition.

How much ambiguous sequence is too much?

There is no universal cutoff. Choose a threshold from the task and model behavior, apply it before splitting, and report the resulting exclusions or masks. A threshold that works for a complete assembly may be inappropriate for short amplicons.

How can I tell whether a tokenizer is leaking information?

Compare performance after grouping overlapping windows and close homologs by parent or cluster, then inspect the gap between random and similarity-aware splits. A large drop suggests the original evaluation rewarded identity or neighboring-context memorization rather than transferable biology.
