Compare platforms against the decision your oncology team must make, not against a marketing number. Start by defining a context of use—such as nominating a target for a molecularly defined tumor or selecting compounds for a validated assay—then score each platform on biology, screening, molecular design, developability, translational evidence, data governance, integration, validation and total cost. Run a controlled pilot with prespecified success criteria and confirm computational nominations in oncology-relevant wet-lab systems. A large model, molecule library or experiment count is not evidence of clinical value by itself.
The right choice may be a single integrated system, a structure-based design platform paired with separate biology tools, or a virtual-screening service followed by your own chemistry and assays. The comparison below shows how to tell those options apart and what to require before signing a long-term contract.

What should an oncology team compare first?
Map your program from disease hypothesis to a decision in the clinic, then identify which steps must be supported by software and which require laboratory or clinical partners. A platform that is excellent at one stage can be a poor choice for another. Use the following workflow as the spine of your evaluation.
- Define the decision. State whether the model will nominate a target, rank screening hits, design an optimized molecule, predict a pharmacodynamic marker, select a patient subgroup, or support a clinical-development decision.
- Specify the biological context. Record tumor type, genotype or biomarker status, disease model, tissue compartment, treatment line, modality and intended population. “Oncology” is too broad for a meaningful validation claim.
- List required modalities. Decide whether the program needs small molecules, biologics, degraders, antibodies, RNA, nanoparticles or combinations. Many systems are optimized for small-molecule chemistry and do not cover every modality.
- Draw the handoffs. Show how data move among target biology, screening, design, synthesis, assays, biomarkers, animal studies and clinical planning. Mark every point where a scientist must review, override or reject a model output.
- Set measurable outcomes. Examples include prospective hit rate at a fixed potency threshold, selectivity against a defined panel, synthesis success, assay concordance, calibrated probability of response, or time to a documented go/no-go decision.
This map prevents vendors from being compared on incompatible demonstrations. It also exposes missing work: assay development, organoids, biomarker testing, synthesis and CRO confirmation are normally separate budget lines even when a platform is marketed as end to end.

How do the main platform types differ?
Public descriptions reveal four useful archetypes. Treat these descriptions as starting points, not proof that a product will meet your program’s requirements; ask for definitions, access conditions and independent references.
| Platform archetype | What it emphasizes | Best fit | Evidence to request |
|---|---|---|---|
| Lab-in-the-loop, end-to-end system | Links target identification, automated experiments, data generation and, in some cases, clinical-trial enrollment. | Teams seeking one operating layer across biology and chemistry and willing to adopt the vendor’s data and laboratory workflow. | Prospective target and compound cases, assay protocols, data ownership, laboratory access, model-version records and independent customer references. |
| Modular biology-to-clinic suite | Separate modules for target discovery, generative chemistry, ADMET and off-target prediction, retrosynthesis, laboratory automation and clinical-trial prediction. | Programs that want to license only selected capabilities or connect modules to existing systems. | Which modules are software, service or collaboration; API and export terms; oncology pipeline examples; external validation and calibration reports. |
| Physics-based molecular design platform | Molecular simulation combined with machine learning to estimate properties across chemical space. | Structure-based design, binding-site analysis and medicinal-chemistry optimization where high-quality structural data exist. | Target-preparation requirements, prospective design results, uncertainty estimates, compute requirements, synthesis outcomes and failure analyses. |
| Very-large-scale virtual screening | Massive enumerated libraries and rapid docking or scoring against a prepared target. | Early hit generation when the team can synthesize, triage and experimentally test many candidates. | Library composition and duplicates, target-preparation assumptions, scoring accuracy, novelty, synthesizability, false-positive rates and experimental confirmation. |
For example, Recursion describes a lab-in-the-loop system spanning target identification through clinical enrollment and reports up to 2 million weekly experiments and a proprietary dataset exceeding 50 petabytes. Those are company-published scale claims; ask what counts as an experiment, which data are accessible to a customer and how results compare with an independent baseline. Insilico describes separate biology, chemistry, laboratory and clinical modules, including target discovery, generative chemistry, ADMET, off-target optimization, retrosynthesis and clinical-trial prediction; confirm what an external oncology program can actually buy or access through collaboration. Schrödinger emphasizes physics-based simulation plus machine learning, making it a candidate when structure-based design is central. Exscalate describes a TCS library of 2 trillion organic molecules and says its LiGen system can test 16.5 billion molecules against a target protein in one hour; ask how library quality, target preparation, scoring and experimental confirmation are measured.
Which capabilities matter at each stage of an oncology workflow?
1. Disease biology and target identification
Require more than a gene–disease association. The system should connect genetics, pathway activity, tumor microenvironment, resistance mechanisms and normal-tissue expression to a testable target hypothesis. Ask for retrospective and prospective oncology cases, disease-specific datasets, uncertainty estimates and examples where the platform rejected an attractive but unsafe target.
- Can it distinguish tumor-cell dependencies from effects driven by stromal or immune cells?
- Does it represent clonal heterogeneity and treatment-resistant subpopulations?
- Can scientists inspect source data, preprocessing and conflicting evidence?
- Are patient-derived or clinical datasets licensed for your intended use?
2. Phenotypic and virtual screening
Determine whether the platform supports image-based or other phenotypic screens, structure-based docking, ligand similarity, fragment approaches and biologics. Request prospective hit rates rather than library size alone. A useful result includes potency, selectivity, novelty, physicochemical properties and a route to synthesis, not merely a ranked list.
3. Molecular design and optimization
Test whether generated compounds satisfy your real constraints: binding mode, potency, selectivity, solubility, permeability, stability, synthetic accessibility, intellectual-property boundaries and formulation needs. Ask for the objective functions and whether medicinal chemists can change weights, impose hard constraints and see why a molecule was proposed.
4. ADMET, off-target and developability
Require externally held validation sets, calibration plots and failure analyses for absorption, distribution, metabolism, excretion, toxicity, hERG, CYP interactions, genotoxicity, mutagenicity and off-target binding as relevant to your program. Ask how the model behaves outside its training chemistry and whether it reports uncertainty instead of a single overconfident score.

5. Synthesis planning and laboratory execution
Retrosynthesis should produce executable routes with commercially available or contract-manufacturable starting materials, realistic yields and alternatives when a step fails. If the vendor operates automated laboratories, clarify whether you receive raw data, instrument metadata, failed experiments and physical samples. A platform that cannot export complete reaction records can create a new data silo.
6. Translational biomarkers and assays
Oncology decisions depend on evidence that a molecule engages its target in a disease-relevant system. Ask how outputs connect to pharmacodynamic biomarkers, proteomic assays, organoids, xenografts, patient specimens and combination studies. The National Cancer Institute describes validated pharmacodynamic, proteomic, nanoparticle, two-dimensional NCI-60 and three-dimensional patient-derived-organoid services; these illustrate the kind of confirmation needed after computational nomination. Pharmacodynamic biomarkers can support early go/no-go decisions, rational combination selection and schedule optimization.
7. Clinical-development support
Clinical prediction modules may estimate trial success, enrollment or patient response, but they do not replace protocol design or clinical judgment. Require a clearly defined population, endpoint, comparator and time horizon, plus calibration on cohorts that were not used for model development. Ask how missing data, changing standards of care and site-level enrollment differences are handled.
How can you validate AI-generated targets and compounds?
Use a staged, blinded or prospective evaluation whenever feasible. The objective is not to prove that a model is universally accurate; it is to establish whether it is credible for one decision in one context of use.
Write the context of use before testing
State the decision, population, modality, stage and human role in one page. For example: “Rank small molecules for biochemical inhibition of target X in mutant lung-cancer cells, with the top ten synthesized and tested for potency, selectivity and a predefined pharmacodynamic marker.” Include what the model is not allowed to decide, such as patient treatment or first-in-human dosing.
Separate data and lock the test
Keep development, tuning and final-test data separate. Prevent chemical, assay, patient or publication leakage across splits; use scaffold, time-based or disease-site splits when appropriate. Prespecify thresholds for potency, selectivity, assay concordance, calibration, false positives, false negatives and out-of-domain detection before viewing results. Report oncology subgroup performance rather than only an aggregate score.

Measure uncertainty and failure modes
Request probability calibration, prediction intervals or credible intervals, abstention behavior and examples of catastrophic errors. A model that knows when it is outside its domain can be more useful than one with a slightly higher average score. Examine performance on poorly represented tumor types, rare variants, unusual chemical scaffolds and combinations.
Confirm in disease-relevant systems
Move shortlisted targets and compounds into orthogonal assays: biochemical binding, target engagement, tumor-cell viability, resistance models, co-culture, organoids or other patient-derived systems, and an appropriate in vivo model. Tie each experiment to a go/no-go rule. Computational ranking without synthesis and wet-lab confirmation is a hypothesis, not a validated oncology result.

What does regulatory credibility require?
Regulatory credibility is specific to a context of use. The U.S. Food and Drug Administration’s Oncology AI Program, begun in 2023, supports reviewer training and regulatory-science work; FDA reports more than 500 submissions containing AI components from 2016 through 2023 across nonclinical, clinical, postmarketing and manufacturing uses. That volume shows adoption, not automatic acceptance.
FDA’s January 2025 draft guidance describes a risk-based framework for establishing and evaluating the credibility of an AI model for a particular context of use. Joint FDA–European Medicines Agency principles published in January 2026 state: “The development and use of AI technologies follow a risk-based approach with proportionate validation, risk mitigation, and oversight based on the context of use and determined model risk.”
Translate those principles into procurement requirements:

- Define the decision, population, data sources, model output and human oversight.
- Classify the consequence of an incorrect recommendation and set validation depth accordingly.
- Control model and dataset versions, changes, approvals and rollback procedures.
- Document provenance, consent or licensing, preprocessing, leakage controls and retention.
- Test calibration, subgroup performance, uncertainty, false positives, false negatives and out-of-domain behavior.

Do not accept “FDA compliant” as a complete answer. Ask which submission, decision and evidence package the claim refers to, and whether your intended use is materially different.
What data, security and ownership questions should you ask?
Data terms can outweigh algorithmic differences. Have legal, information-security, quality and scientific leads review the same checklist.
| Area | Questions to put in the contract |
|---|---|
| Input data | Can the vendor use your assay, patient, genomic or clinical data to train shared models? Are consent, license and geographic restrictions honored? |
| Derived data | Who owns embeddings, labels, features, assay annotations, model outputs and generated molecules? Can you export them at termination? |
| Confidentiality | Are compounds, targets and unpublished results isolated from other customers? What personnel and subprocessors can access them? |
| Retention and deletion | What are the retention periods, backup rules and verifiable deletion procedures? |
| Security | Which identity controls, encryption, logging, vulnerability management and independent certifications apply to the service? |
| Deployment | Is cloud, private cloud, on-premises or hybrid deployment available? What data must leave your environment? |
| Model changes | How are updates announced, validated and approved? Can you pin a version for a regulated study? |
| Exit | What happens to data, workflows, licenses, APIs and support if the pilot ends or the vendor is acquired? |
How do you test integration and operational fit?
Ask for a technical demonstration using your own identity provider, data formats and a representative workflow. The minimum practical test is an export from your LIMS or ELN, execution of a model, review of provenance and return of results with identifiers intact.
- Interfaces: REST or other documented APIs, batch files, standard chemistry formats, genomic formats and metadata schemas.
- Identity: single sign-on, role-based access, least privilege, service accounts and separation of discovery from clinical data.
- Infrastructure: compute quotas, GPU or HPC compatibility, latency, uptime, disaster recovery and regional hosting.
- Workflow: links to CROs, compound registration, inventory, synthesis requests, assay scheduling and electronic notebooks.
- Support: named scientific and technical contacts, response-time commitments, training, validation assistance and escalation.
Measure the labor required to clean data, configure workflows and review outputs. A nominally inexpensive license can become costly if every run requires manual reformatting or vendor intervention.

How should you run a fair vendor pilot?
Use the same challenge wherever possible and pay for a controlled engagement rather than accepting a polished demonstration.
- Prepare a one-page scorecard. Include workflow coverage, modality, evidence thresholds, data terms, security, integration and budget limits.
- Provide a blinded or prospective challenge. Hold back outcomes and use a test set that reflects your tumor types, assays and chemistry. If blinding is impossible, document the reason.
- Define deliverables. Specify ranked targets or compounds, uncertainty estimates, synthesis plans, raw files, model version, provenance and a written failure analysis.
- Reserve wet-lab capacity. Budget synthesis, orthogonal assays, pharmacodynamic biomarkers and disease-relevant models before the pilot starts.
- Set acceptance criteria. Examples are a minimum prospective hit rate, a maximum false-positive rate, calibrated confidence, a percentage of executable synthesis routes and complete export of records.
- Give scientists time to challenge outputs. Require explanations, alternative hypotheses and the ability to reject or edit constraints.
- Review with legal, IT and quality teams. Resolve ownership, confidentiality, audit access, model changes and regulatory documentation before expanding scope.
- Re-score after confirmation. Include actual synthesis and assay results, staff hours, compute, support and integration costs—not just the pilot fee.
How should total cost of ownership be calculated?
Comparable public enterprise prices and licensing terms are generally not stated, so request a quote tailored to your program. Separate one-time and recurring costs and attach each to a measurable unit of work.
Best Value
| Cost category | Items to include |
|---|---|
| License or subscription | Named users, projects, targets, compounds, API calls, compute, storage, modules and renewal increases. |

| People and opportunity cost | Computational scientists, data engineers, medicinal chemists, biologists, quality staff and procurement time. |
| Exit and continuity | Data export, archive, revalidation after model updates, replacement tools and termination assistance. |
Compare the cost per validated decision—such as a synthesized, selective hit with a reproducible pharmacodynamic signal—rather than cost per generated molecule or virtual screen.
What warning signs indicate a weak platform fit?
- A vendor leads with library size, parameter count or experiment volume but cannot define those metrics or provide prospective outcomes.
- Performance is reported only on internal or randomly split data, with no scaffold, time, disease-subgroup or external test.
- Outputs lack uncertainty, provenance, model version or an explanation of failed predictions.
- The vendor cannot state whether your data train shared models or who owns generated compounds and annotations.
- “End to end” excludes synthesis, disease-relevant assays, biomarkers or access to raw laboratory data.
- Clinical predictions are presented without a defined population, endpoint, comparator, calibration or human review.
- The contract permits silent model changes, blocks export or offers no practical termination path.
- A pilot has no prespecified acceptance criteria and ends with a slide deck instead of reproducible records and physical confirmation.
Which questions should you ask each vendor?
Send the same written questionnaire to every finalist and require evidence attachments, not verbal assurances.
- What exact oncology context of use has been validated prospectively, and what was the denominator?
- Which tumor types, modalities, assays and patient populations are represented in training and validation data?
- What are the model’s calibration, uncertainty, false-positive, false-negative and out-of-domain results on an external test?
- Can you provide a blinded or prospective pilot with locked success criteria and independent wet-lab confirmation?
- How are target hypotheses connected to pharmacodynamic biomarkers, organoids, animal models and patient data?
- What raw data, metadata, failed experiments, model cards and audit logs will we receive?
- Who owns inputs, derived data, models, outputs and generated molecules, and can any be used for other customers?
- How are model, dataset and pipeline changes versioned, validated, approved and rolled back?
- Which APIs, chemistry formats, LIMS/ELN integrations, identity controls and deployment options are supported?
- What are all implementation, usage, compute, support, renewal and exit costs, and what service levels are guaranteed?
What is the practical decision rule?
Select the platform that produces the most credible, reproducible oncology decisions within your operating constraints—not the platform with the biggest headline number. A narrow tool with strong prospective chemistry and clean integration can outperform a broad suite that your team cannot validate or operate. Keep an explicit budget for assays, synthesis, biomarkers and disease-relevant models, and make continued use contingent on evidence from the pilot and subsequent program decisions.
Frequently Asked Questions
Can a small biotech use an AI drug-discovery platform without building an AI team?
Yes, if the contract includes scientific onboarding, data engineering and interpretation support, but you still need an internal owner who understands the biology and can approve experimental decisions. Treat vendor-operated services and software licenses differently in the budget and in your quality procedures.
How many compounds should an oncology pilot test?
There is no universal number; it depends on assay capacity, chemistry complexity and the decision threshold. Choose the number needed to estimate your prespecified hit-rate and false-positive targets with useful precision, then reserve enough material for orthogonal and pharmacodynamic assays.
Should target-discovery and chemistry models come from the same vendor?
Not necessarily. A single vendor can simplify data flow, while specialized tools may be stronger for a particular modality or structure. Use the workflow map to decide where interoperability and evidence are more valuable than suite breadth.
