The right GST accounting software is the one that carries a transaction from tax-accurate invoice to reconciliation and return-ready data—not merely one that prints a GST invoice. Before buying, verify GSTIN and HSN/SAC handling, CGST/SGST/IGST and place-of-supply logic, credit and debit notes, GSTR-1 and GSTR-3B reports, purchase reconciliation against GSTR-2B, e-invoice and e-way-bill workflows, controls, integrations and the full cost for your users and registrations. Then run a trial using your own sales, purchases, returns, stock and bank data. Cloud and desktop products can both work; the better choice depends on connectivity, collaboration, inventory complexity, integrations and how much control you need over data and backups.

What does GST-compliant accounting software actually need to do?

GST compliance is a connected workflow. A system can produce an invoice with a GST number and still fail when a customer is in another state, a purchase is missing from reconciliation, a credit note changes a return, or an e-invoice must be cancelled. Evaluate the complete chain from master data to records that your team or accountant can use for filing.

Maintain a tax-aware data model

Each GST registration should have its own GSTIN and address. The software should let you classify goods and services with the correct HSN or SAC, store tax rates, and calculate CGST and SGST for an intra-state supply or IGST for an inter-state supply. Place of supply must be explicit rather than inferred from a generic customer address, especially for exports, bill-to/ship-to transactions and services.

  • Reverse-charge transactions, exempt supplies and zero-rated supplies should be selectable without workarounds.
  • Credit and debit notes must retain the original invoice reference and flow into the appropriate return period.
  • Export invoices should support the documentation and tax treatment your exporter or tax adviser requires.
  • Multiple GSTINs, branches and separate books should be clearly separated while still allowing consolidated management reports.

Produce return-ready information, not just totals

Look for GSTR-1 and GSTR-3B-ready reports with drill-down to the underlying invoice. Ask whether the product files directly, provides an assisted export, or only creates a file for upload to the GST portal. Those are different levels of automation and responsibility.

Purchase reconciliation is equally important. The system should import or otherwise compare purchase records with the supplier information appearing in GSTR-2B, flag mismatches and duplicates, and let an authorised user record the decision on eligible input-tax credit. A report that merely shows a monthly purchase total does not provide that control.

Which e-invoice and e-way-bill functions should I verify?

Confirm the exact government-connected steps in a demonstration. Vendor labels such as “e-invoice enabled” can hide important limitations around eligibility, cancellation, bulk processing or plan level.

E-invoicing

E-invoicing applies to taxpayers at the notified aggregate annual-turnover threshold of ₹5 crore from 1 August 2023, subject to exemptions and the scope of the rules. Treat that date and threshold as a compliance reference, not a substitute for checking your entity’s current status and applicable exemption.

For an eligible business, the software should connect to an Invoice Registration Portal (IRP), send the required invoice data, receive an Invoice Registration Number (IRN), and place the signed QR code and required details on the final document. Check all of these points:

  • Whether the connection is a live API, a portal hand-off, or a bulk-upload file.
  • Validation of GSTIN, document type, document number, date, HSN/SAC, tax values and place of supply before submission.
  • A documented process for rejection, correction and cancellation within the permitted window; an issued e-invoice generally cannot be edited in place.
  • Controls for customers or transactions that are exempt from e-invoicing, so users do not send documents unnecessarily.
  • Storage of the IRN, signed JSON or response and QR code with the accounting record for audit purposes.

E-way bills

CBIC CGST Rule 138 sets a ₹50,000 consignment-value trigger for qualifying movement of goods, subject to the rule’s exceptions. The software should create an e-way bill from the approved invoice or delivery document and capture transporter, vehicle and movement details.

Ask to see vehicle-number updates, transporter changes, cancellation, extension where permitted, and multi-consignment handling. A useful integration prevents re-keying values, but it must still show who changed a vehicle or cancelled a document and when.

How should I compare cloud and desktop GST software?

Neither deployment model is automatically more compliant. Choose based on where work happens, who needs access, the reliability of your internet connection, the depth of inventory operations and your preferred data-control model.

Decision factor Cloud application Desktop or locally installed application
Access Browser and mobile access from multiple locations; useful for owners, sales staff and an external accountant. Usually tied to an office computer or local network unless a separate remote-access arrangement is used.
Updates and GST changes Provider typically deploys updates centrally; verify release communication and downtime practice. You or a service partner may need to install updates; confirm that GST rule changes and utilities are maintained for your edition.
Connectivity Needs reliable internet for normal use and connected filing services; check offline behavior. Core bookkeeping can continue during an outage, but portal integrations and remote collaboration may wait.
Data control Provider manages hosting and backups. Read retention, export, backup and account-termination terms. Data stays under your operational control, but you are responsible for backup rotation, security and disaster recovery.
Collaboration Built-in user roles, approvals and accountant access are common; confirm limits by plan. Sharing may require a network setup, additional seats or exchanging backup files.
Inventory and customisation Often strong for standard workflows and integrations; test batch, serial, warehouse and offline requirements. Can suit complex or high-volume inventory and established accountant workflows; confirm connected-service requirements.

For either model, require an export in a usable format and a tested restore or recovery procedure. A backup that cannot be opened outside the product is not a practical migration plan.

Which GST accounting software options are worth comparing?

The following are comparison points, not a neutral ranking. Features and prices change, so verify the current edition, plan and limits before signing up.

Option What its published information describes Most suitable when Verify before purchase
TallyPrime Tally Solutions describes GST-compliant invoices, e-invoices, e-way bills, return filing, reconciliation, HSN/SAC and tax-rate handling, GSTR-1/GSTR-3B and annual reports, multi-GSTIN support and accountant access. It offers paid plans. You prefer an established desktop and accountant workflow, substantial inventory capability or a perpetual-license style option. Current edition, whether connected services are required, user and branch limits, e-invoice/e-way-bill workflow and current price.
Zoho Books Its India GST materials describe GSTIN association, automatic tax components, HSN/SAC classification, GST-compliant invoices, e-way bills, GSTN-authenticated e-invoicing, approval workflows, return reports, audit trail, banking and multi-GSTIN support. You need browser or mobile access, bank feeds, collaboration, automation and customer or vendor portals. Whether the chosen tier includes each GSTIN, required users, automation, e-invoicing and inventory features. Published India pricing can change: the page lists Free, Standard at ₹749 per month billed annually, Professional ₹1,499, Premium ₹2,999, Elite ₹4,999 and Ultimate ₹7,999.
GSTN-supported basic-software pathway A GSTN taxpayer-assistance report describes partnerships offering free basic software under the report’s stated annual-turnover condition and lists uBooks, FocusLyte, MARG GST Pro, SARAL Accounts, GENIEBOOKS, Zoho Books, Cygnet FACE and IRIS Vyapari. A very small taxpayer wants to investigate a basic, potentially free starting point. Current availability, turnover eligibility, support, data-export rights and whether the product still meets your present filing and inventory needs. Treat the report as a lead, not a current entitlement.

Use vendor claims as a shortlist, then test the exact workflow with your data. No product should be selected solely because it appears on a feature list.

What should the total cost calculation include?

Compare the cost of operating the system for at least the period in which you expect to use it, not just the headline subscription or licence. A low entry price can become expensive when every GSTIN, branch, user or integration is an add-on.

Cost line Questions to ask
Licence or subscription Is it monthly, annual, perpetual or a renewal? What happens if you stop paying?
Users and roles Are owner, cashier, warehouse and accountant logins included, and are read-only users charged?
GSTINs, branches and companies Does one plan cover every registration and branch, or does each require a separate subscription?
GST and other taxes Are displayed prices before or after applicable taxes?
Connected services Are e-invoice, e-way-bill, bank-feed, SMS, payment-gateway or API calls bundled, metered or sold separately?
Implementation and migration Budget for chart-of-accounts design, opening balances, item masters, customer and supplier import, and data cleanup.
Support and accountant access Is phone or priority support included? Can your CA access the books without sharing a password?
Exit and retention Can you export invoices, ledgers, tax reports, attachments and audit history in a usable format after cancellation?

Write these figures into a simple three-year worksheet. Include one-time setup, recurring renewals and the cost of an extra user or GSTIN you may add later. The cheapest first year is not necessarily the lowest total cost.

How do I run a representative trial before buying?

Use a realistic test company or a controlled copy of your books. A polished demo with invented data cannot reveal wrong tax splits, missing fields or an unusable export.

  1. Set up registrations and masters. Add every GSTIN you expect to use, branches, customer states, supplier states, HSN/SAC codes, tax rates, payment terms, warehouses and user roles.
  2. Enter varied sales. Test intra-state and inter-state sales, taxable, exempt and zero-rated items, reverse charge where relevant, exports, discounts, shipping charges and a customer with a different bill-to and ship-to location.
  3. Process purchases. Record purchases with different tax components, a supplier correction and a transaction that should be held for reconciliation rather than claimed automatically.
  4. Issue adjustments. Create a credit note and a debit note linked to their source invoice. Check the effect on ledgers, stock, tax reports and the next return.
  5. Test e-invoice and e-way paths. In a test or permitted environment, inspect the IRP response, IRN, signed QR code, rejection message, cancellation flow, transporter update and vehicle change. Confirm what happens when a transaction is exempt.
  6. Reconcile purchases. Import or simulate the available GSTR-2B data, identify a missing invoice, duplicate and value mismatch, and record an approval or hold decision with an audit trail.
  7. Prepare returns. Generate GSTR-1 and GSTR-3B-ready reports for the same period. Trace a sample value from report to invoice and check whether the product files directly or requires portal upload.
  8. Run operations. Receive and issue stock across warehouses, test batches or serial numbers if applicable, record a payment, match a bank transaction, and review receivables and payables.
  9. Check controls and exit. Review role permissions, approval history, change logs, backup or restore, accountant access, API or export files, and the response time of support.

Have the person who will actually prepare returns and the person who manages inventory perform the trial. Their failure points are often different.

What mistakes make a GST software purchase fail?

Choosing an invoice generator instead of an accounting system

An attractive template cannot reconcile purchases, preserve note references or produce a defensible audit trail. If the tool does not maintain ledgers and transaction-level tax data, it is not enough for a growing registered business.

Assuming “GST ready” means direct filing

Ask for a screen-by-screen explanation of filing. Some products generate reports or files while your team still logs in to the GST portal; others offer an assisted or connected process. Document who reviews and submits each return.

Ignoring plan limits

Confirm limits for GSTINs, users, branches, invoices, inventory locations, automation rules, API calls and e-invoicing. A feature shown in a demonstration may belong to a higher tier.

Leaving place of supply to manual judgement

Incorrect state mapping can turn CGST/SGST into IGST or the reverse. Make state, registration and supply type mandatory fields where possible, and review exception reports before filing.

Failing to plan for connectivity and recovery

Cloud users should test what remains usable during an outage and how queued transactions are handled. Desktop users should schedule encrypted backups, keep a copy away from the office and periodically perform a restore test.

Migrating dirty masters

Duplicate customers, inconsistent HSN/SAC codes, old tax rates and negative stock create errors that software cannot fix automatically. Clean and map masters before importing opening balances, and retain a read-only copy of the old records.

Which setup fits different Indian businesses?

Use your operating pattern rather than the size label alone.

  • Solo professional or micro business: A basic cloud plan can be sufficient if transactions are simple, inventory is minimal and the return workflow is verified. Check export and accountant access before relying on a free tier.
  • Retailer or distributor: Prioritise item-level inventory, barcode or batch support where needed, purchase orders, multiple warehouses, fast invoicing, e-way bills and stock-to-ledger accuracy.
  • Service firm: Focus on SAC, recurring invoices, projects or time tracking if required, place of supply, reverse charge, collections, bank reconciliation and approval controls.
  • Importer, exporter or multi-state seller: Test IGST, export documentation, several GSTINs, bill-to/ship-to logic, currency handling if needed, e-invoice exemptions and high-volume reconciliation.
  • Business with an external CA: Prioritise role-based access, an audit trail, period locks, direct or assisted return preparation and a reliable way to share reports without exchanging database files.

What should I document before signing?

Keep a one-page compliance and ownership record. It should name each GSTIN and responsible user, state the filing method, list the reports used for GSTR-1, GSTR-3B and purchase reconciliation, and define who approves credit notes and input-tax credit. Add the backup schedule, retention period, export format, support contact, escalation path and process for GST rule updates. This turns software selection into an operating control instead of a one-time purchase decision.

Bottom line: Shortlist products that cover your complete GST data and return workflow, compare their real multi-user and multi-GSTIN cost, and reject any option that cannot pass a trial with representative transactions. Cloud software is usually the practical choice for collaboration and bank-connected workflows; a desktop-oriented system can be preferable for local control, established accountant processes or demanding inventory. The evidence from your own trial should decide between them.

Frequently Asked Questions

Can GST accounting software replace a chartered accountant in India?

No. Software calculates, records and prepares information, but it does not assume responsibility for classification judgements, exemption analysis, notices or your business’s tax position. Keep a CA or qualified adviser involved for unusual supplies, changes in law and review of filed returns.

What happens if an e-invoice is generated with a wrong GSTIN?

Do not edit the issued document as though it were an ordinary invoice. Follow the permitted cancellation process, create a corrected document with the right registration details and retain both the IRP response and an internal explanation so the accounting and stock records agree.

How often should GST software data be backed up?

Set the schedule to your transaction volume and the maximum loss your business can tolerate; daily backups are a sensible baseline for active books. Periodically restore a copy, verify that attachments and audit history are present, and keep at least one backup outside the primary computer or account.

Can I change GST software in the middle of a financial year?

Yes, but choose a cutover date, reconcile ledgers and tax reports in the old system, and import opening balances and outstanding invoices carefully. Preserve the old database and exports in read-only form so prior-period records remain available for notices, audits and comparisons.
