Protein structure prediction estimates what shape a given amino-acid sequence is likely to fold into. Protein design works toward a goal in the other direction: it searches for candidate structures, sequences, or both that might achieve a desired shape or function. The two capabilities are complementary, and a design workflow may use a predictor to assess candidates—but a confident predicted structure does not prove that a protein works.
What is the difference between protein design and protein structure prediction?
The central difference is the question each task asks. Prediction asks, “Given this sequence, what structure is plausible?” Design asks, “Given a goal or constraint, what protein candidates might meet it?” Prediction estimates; design searches and generates.

A protein’s amino-acid sequence is a chain of molecular building blocks. Its three-dimensional arrangement matters because shape and chemistry affect how it behaves and interacts. A structure predictor takes a sequence as its starting point and estimates a fold. A design system starts with a target—such as a desired fold, an interaction, or a functional constraint—and proposes candidate molecular structures or sequences to pursue.
That distinction is about the direction of inference, not necessarily a hard division between kinds of software. A prediction model can become part of a design system if its internal representations or predictions are used to guide a search for new candidates. Conversely, a design-generated candidate can be sent to a predictor for evaluation.

How do the inputs and outputs differ?
Prediction generally begins with an existing sequence and returns a structural estimate, often accompanied by confidence information. Design begins with an objective, motif, scaffold, or set of constraints and returns candidate sequences, structures, or both.
| Question | Structure prediction | Protein design |
|---|---|---|
| Starting point | An amino-acid sequence, sometimes with templates, alignments, ligands, or partner chains | A goal, motif, scaffold, or constraints |
| Main task | Estimate a structure compatible with a sequence | Search for candidates that may satisfy the goal |
| Typical output | A structure estimate and confidence measures | Candidate sequences, structures, or both |
| What success requires | Structural accuracy and useful confidence estimates | Constraint satisfaction and, ultimately, properties such as folding, stability, expression, and measured function |
The boundaries can blur. A design task may include predicting candidate structures, and prediction may be used repeatedly to decide which designs are worth further investigation. The key is to distinguish the candidate-generation step from the evaluation step.

AlphaFold is best known as a structure-prediction system: it estimates structures from amino-acid sequences. But prediction networks can also be repurposed as components in design workflows, so saying that a model is “for prediction” does not mean it can never contribute to design.
A 2024 review describes ways structure-prediction networks, including AlphaFold and RoseTTAFold, have been used in design approaches involving activation maximization, inpainting, and denoising diffusion. In those roles, a model’s representations, gradients, or predictions help guide a search for candidate proteins. That is different from simply entering a sequence and asking for its predicted structure. The review explains this broader use of prediction networks: Protein Design Using Structure-Prediction Networks: AlphaFold and RoseTTAFold as Protein Structure Foundation Models.
It is therefore more accurate to ask what role a system plays in a particular workflow than to sort every model permanently into one category. A model may serve as a predictor in one setting and as an evaluation component—or part of a generative method—in another. Its use as a design component still does not establish that a resulting candidate has the desired biological behavior.

What does RFdiffusion do that a structure predictor does not?
RFdiffusion is a generative design system: it proposes candidate protein backbones or constrained assemblies. A structure predictor instead estimates a structure for a sequence supplied to it. In a broader workflow, generation and prediction answer different questions.
The University of Washington’s Institute for Protein Design describes RFdiffusion as a tool for creating novel protein structures by sculpting disconnected atoms into protein backbones. The institute lists monomer, oligomer, binder, and all-atom capabilities. These are design capabilities: the system proposes structural candidates rather than merely reporting the likely fold of a pre-existing sequence. See the institute’s software descriptions for its account of these tools.
That distinction should not be mistaken for a guarantee. A generated backbone is a candidate, not evidence that a corresponding protein will fold, bind, perform a function, or behave as intended in an experiment. Prediction can help assess whether a candidate sequence appears compatible with a proposed structure, but that computational check is not the same as experimental validation.
How does ProteinMPNN fit into an AI protein-design pipeline?
ProteinMPNN performs inverse folding: given a protein structure or backbone, it proposes amino-acid sequences likely to fold into that structure. In a design workflow, that makes it a sequence-design step after a structural candidate has been generated or selected.
The Institute for Protein Design distinguishes this role from both RFdiffusion’s backbone generation and RoseTTAFold’s sequence-to-structure prediction. Its software page reports that ProteinMPNN can generate a sequence in about one second, but the runtime depends on hardware and implementation; the page does not specify benchmark hardware. It also describes RoseTTAFold as predicting structures from amino-acid sequences, with a structure computation taking minutes. That timing is likewise not tied to specified benchmark hardware, so it should not be treated as a universal speed comparison.

The practical distinction is more important than the runtime: ProteinMPNN proposes sequences for a supplied structural target, whereas a predictor estimates a structure for a supplied sequence. Neither role alone establishes that the proposed sequence will express well or exhibit a particular activity.
How do AI protein-design and prediction systems work together?
A common conceptual workflow alternates between generating candidates and evaluating them. Each stage narrows possibilities, but the result remains a set of hypotheses until tested experimentally.
- Define the objective. A project may specify a desired fold, motif, interface, oligomeric geometry, or other constraints. The objective determines what counts as a promising candidate.
- Generate structural candidates. A generative system such as RFdiffusion can propose backbones or assemblies consistent with a design goal. This is candidate generation, not confirmation of function.
- Propose compatible sequences. An inverse-folding system such as ProteinMPNN can propose amino-acid sequences likely to adopt a supplied backbone.
- Use prediction to evaluate candidates. RoseTTAFold, AlphaFold-family predictors, RF3, or other predictors may be used to estimate whether a candidate sequence recovers the intended structure and whether relevant structural features look plausible.
- Rank and test candidates. Researchers may consider confidence, geometry, diversity, novelty, and developability, then experimentally test selected candidates. A computational ranking helps prioritize work; it does not substitute for a biochemical or cellular assay.
The order and tools can vary by task. Some approaches use prediction networks directly as part of the generative search, rather than treating generation and prediction as strictly separate steps. The 2024 review of structure-prediction networks discusses these repurposed approaches, while a separate review considers the broader opportunities and challenges in protein-function design and optimization: Opportunities and challenges in design and optimization of protein function.
Can a high-confidence predicted structure prove that a designed protein works?
No. Confidence in a predicted structure is computational evidence about a structural estimate, not proof of folding in a biological context, activity, specificity, expression, stability, safety, or manufacturability. Those properties require evidence appropriate to the intended use, including biochemical or cellular experiments.
A static structural estimate cannot capture every factor that affects behavior. Dynamics, aggregation, kinetic barriers, incorrect oligomerization, and assay-specific effects can all matter. A candidate may look structurally plausible in a model yet fail when produced or tested. Reviews of design methods emphasize that machine-learning advances can improve success rates without removing the need for experimental validation: see the 2024 review of structure-prediction networks and the 2024 review of design and optimization.

For readers comparing results, the useful distinction is between a model’s output and the evidence behind a claim. “A predictor estimates this structure with high confidence” is not equivalent to “the protein has demonstrated the desired activity.” The latter requires an appropriate measurement.
Independent reader supportYour contribution helps us test, update, and keep practical guides available for everyone. How should you evaluate claims about protein design AI?
Prediction and design are measured by different standards. A structure predictor is judged mainly by how accurately its estimate matches a structure and how useful its confidence information is. A design system must do more: candidates need to satisfy task-specific constraints and show relevant properties when tested.
- Structural compatibility: Does a candidate sequence appear compatible with the intended fold or assembly?
- Constraint satisfaction: Does the candidate preserve the required structural or functional features?
- Novelty and diversity: Are there distinct candidates, and are they meaningfully different from known examples?
- Developability: Can the candidate be expressed and remain sufficiently stable for the intended evaluation?
- Measured performance: Does an experiment demonstrate the intended activity, specificity, or other target property?
A model score can help compare candidates within a defined computational setting, but it is not a universal measure of biological success. Claims should make clear whether they refer to predicted structure, computational ranking, or experimentally measured performance.
Are prediction and design separate kinds of software?
They are distinct tasks, but not always separate software families. Some systems are explicitly designed for generation, inverse folding, or folding; other prediction networks can be incorporated into a generative method. Ecosystems may include all of these roles under one umbrella.
For example, Rosetta Commons describes software for structure prediction, design, and remodeling. Its Foundry lists design (RFD3), inverse folding (ProteinMPNN), and folding (RF3) as separate model classes. That classification reinforces the functional distinction while showing how related capabilities can sit within the same ecosystem. See Rosetta Commons software download and licensing information and the Foundry model listing.

Frequently Asked Questions
Can protein design start without a complete 3D structure?
Yes. A design objective can begin with a motif, interaction goal, scaffold, or other constraints rather than a finished structure. Some workflows then generate candidate structures; others use prediction networks as part of the search.
What does “de novo protein design” mean?
It refers broadly to designing new protein candidates rather than simply selecting a naturally occurring protein with the desired property. The degree of novelty varies, and the term alone does not show how different a candidate is from known proteins.
Does protein design AI need evolutionary data?
Not always. Structure-prediction systems often make use of information from homologous sequences, while de novo design may seek novelty and operate with little or no direct homolog information. The exact data needs depend on the method and task.
