AI-designed protein binders are not proven safe or effective by a prediction score. A credible program moves through an evidence ladder: computational prioritization, laboratory confirmation of expression and folding, quantitative binding and specificity tests, mechanism-linked functional assays, relevant-species pharmacology and toxicology, immunogenicity testing, and—if the binder is a medicine—human clinical studies. Each stage answers a different risk question, and a failure at any stage can stop development.
The key distinction is between design evidence and biological evidence. AI can suggest sequences and structures, but only experiments can show that a candidate is soluble, correctly folded, selective for its intended target, active in a biological system, and acceptably safe in people.

What does an AI prediction actually prove?
An AI model can generate protein sequences, predict structures, or rank candidates for laboratory testing. It does not, by itself, prove that a sequence folds in a real expression system, binds the intended target, changes a disease-relevant pathway, or is safe as a therapy.
The U.S. Food and Drug Administration’s January 2025 draft guidance says sponsors should establish the credibility of an AI model for its specific context of use. In practice, that means documenting what the model was intended to do, what data support that use, how performance was evaluated, and where uncertainty remains. Model output is therefore decision-support evidence, not a substitute for biochemical, cellular, animal, or clinical evidence.

A useful way to judge a program is to ask whether every claim is supported by the right experiment. A predicted structure addresses a design hypothesis; a structural experiment addresses the actual conformation. A strong affinity result addresses target binding; a cell assay addresses whether that binding produces the proposed biological effect. Safety requires still different studies.
How are candidate binders screened before laboratory testing?
Computational triage reduces the number of sequences that need to be made and tested. Designers may rank candidates by predicted structure, interface quality, sequence features, stability or developability-related scores, then select a subset for synthesis. The selection rules matter because reported “success rates” change substantially with the number and type of candidates taken forward.

- The intended use, such as proposing a binder interface or prioritizing sequences for expression.
- The training and evaluation data, including how leakage, duplicates and target similarity were handled.
- Performance measures that match the decision being made, rather than a convenient but unrelated score.
- Known failure modes, uncertainty estimates and human review criteria.
- Version control for the model, input data and candidate-selection pipeline.
A model that predicts a plausible fold may still miss expression problems, aggregation, non-specific binding or an epitope that does not control the target’s function. Those risks must be tested experimentally.
How do researchers confirm that an AI-designed binder is made correctly?
The first laboratory checkpoint is material quality. Researchers express the candidate, purify it and verify that the product has the expected size, is soluble and behaves as a uniform preparation rather than a mixture of aggregates or oligomers.
Expression and size
SDS-PAGE is used to check whether the purified material migrates near the expected molecular size and whether major contaminating bands are present. This is a quality check, not proof that the protein has the intended three-dimensional structure.
Solubility and monodispersity
Size-exclusion chromatography (SEC) separates species by hydrodynamic size. A predominantly single, appropriately placed peak supports a monodisperse preparation; additional high-molecular-weight material can indicate aggregation, while unexpected low-molecular-weight peaks can indicate fragmentation or incomplete assembly. Aggregation can reduce effective dose, obscure binding measurements and create safety concerns, so it should be addressed before interpreting downstream results.
Why quality results are decision points
A candidate that cannot be produced as soluble, reasonably uniform material may be redesigned or removed even if its in-silico score is excellent. Conversely, clean expression does not establish potency. It only makes later structural, binding and functional measurements interpretable.
How do they know an AI-designed binder actually folds?
Folding is established with experimental measurements, not with a structural prediction alone. Circular dichroism (CD) provides a rapid check of secondary-structure content and can reveal whether the purified protein has a spectrum consistent with the intended fold. CD can also be used under different conditions to examine changes in structural integrity.

When is higher-resolution structure needed?
X-ray crystallography and electron microscopy can provide higher-resolution structural evidence. These methods can show the experimental conformation, the target–binder interface and, in favorable cases, the contacts that explain affinity or specificity. They are especially valuable when the mechanism depends on a precise epitope or when a prediction and an assay result disagree.
Why prediction is not confirmation
A predicted model describes what a computational system expects to occur. It does not establish that the protein adopts that conformation in solution, during purification, or when bound to its target. A candidate can be correctly predicted yet misfolded, partially folded or conformationally heterogeneous in the laboratory. Structural experiments therefore convert a design hypothesis into evidence about the physical molecule.

Binding must be quantified and challenged. Surface-plasmon resonance (SPR), biolayer interferometry (BLI) and related kinetic methods measure how quickly a binder associates with and dissociates from its target. They can provide an equilibrium affinity value and separate association and dissociation behavior, which is more informative than a single endpoint signal.
What should a binding package report?
- Affinity: the measured equilibrium binding strength, commonly represented by a dissociation constant; lower values generally indicate tighter binding under the stated assay conditions.
- Kinetics: association and dissociation rates, because two binders with similar equilibrium affinity can have very different residence times.
- Specificity: binding to the intended target compared with related proteins, abundant proteins or other plausible off-targets.
- Competition: whether the binder blocks a known ligand, receptor interaction or reference binder when that behavior is part of the proposed mechanism.
- Epitope behavior: whether binding occurs at the intended site and whether the target’s relevant conformation is required.
Assay orientation, immobilization, concentration range and regeneration conditions can influence results. A convincing claim therefore includes controls and repeats, not just the best-looking sensorgram or a single affinity number.
How is cross-species binding assessed?
Species selection for later studies depends on whether the binder recognizes the target in that species. The ICH S6(R1) addendum recommends beginning with target-sequence homology and then using in-vitro assays to make qualitative and quantitative comparisons of relative target-binding affinity, receptor or ligand occupancy, and kinetics across species. A species that does not bind the target, or does not respond to it, may be a poor model for safety testing.
What proves that a binder changes the target’s biology?
Binding alone is insufficient. The next step is a functional assay tied to the proposed mechanism of action. Depending on the product, this may measure receptor occupancy, inhibition or activation of a signaling pathway, a biochemical activity, or another pharmacodynamic (PD) readout in cells.
The Tool Desk
Outbyte PC Repair FREERepair Windows errors before they cause bigger problemsFix Now →Outbyte Driver Updater FREEFix the driver behind crashes, sound loss and screen glitchesFind Drivers →Cell-based mechanism tests
The assay should use a system in which the target is present and biologically relevant. Researchers compare untreated controls, target-specific controls and concentration–response behavior, then determine whether the response is consistent with the claimed mechanism. For species-specific targets, ICH S6(R1) notes that functional activity can be demonstrated in species-specific cell systems and/or in-vivo pharmacology or toxicology studies.
Separating binding from effect
A binder may attach tightly yet fail to block a ligand, trigger the desired signal or reach the target in the correct cellular compartment. Conversely, a functional response can be caused by an off-target interaction if controls are weak. The strongest package connects structural or epitope evidence to a measurable cellular effect and shows that changing the binder or blocking the target changes the response as expected.

What safety tests are needed before a binder enters people?
For a therapeutic candidate, preclinical translation combines pharmacology, exposure, pharmacokinetics (PK), PD, toxicology and immune-response assessment. The exact studies depend on the product, route, dosing schedule and intended patient population, but the central question is whether the proposed human exposure can be justified in relevant biological models.
Selecting relevant species
Species should be chosen on evidence that the target and binder interact in a pharmacologically meaningful way. ICH S6(R1) emphasizes cross-species comparisons of binding affinity, receptor or ligand occupancy and kinetics. If a commonly used laboratory species does not bind the target or lacks the relevant pathway, its toxicity findings may not predict human risk; sponsors must justify an alternative relevant species or another scientifically appropriate strategy.
Exposure, PK and PD
PK studies describe concentration over time, including absorption, distribution, metabolism and elimination where applicable. PD studies show whether exposure produces the intended target engagement or biological response. Together they connect dose to effect and help determine whether toxic findings occur at exposures below, near or above those expected in humans.
Toxicology and safety signals
Repeated-dose and other toxicology studies are interpreted alongside target biology, tissue distribution, exposure and reversibility. Investigators look for organ toxicity, exaggerated pharmacology, changes in clinical pathology and findings that may reflect immune-mediated reactions. A clean short-term result does not eliminate risks that emerge with longer exposure or in a different patient population.
How is immunogenicity tested?
Therapeutic proteins can stimulate anti-drug antibodies (ADAs). FDA’s 2014 guidance defines immunogenicity as the propensity of a therapeutic protein to generate immune responses to itself or related proteins, or to induce immunologically related adverse clinical events.
The assay sequence
FDA’s 2019 guidance recommends a validated, tiered approach:

- Confirmatory assay: demonstrate that the signal is specific to the drug rather than a nonspecific interference.
- Titration: estimate the relative amount of antibody in confirmed positive samples.
- Neutralization assay: determine whether antibodies block the binder’s biological activity.
Results should be interpreted for effects on exposure, PK, PD, safety and efficacy. An ADA signal can accelerate clearance, reduce target engagement or be associated with adverse events, but the meaning depends on timing, persistence, titer and neutralizing activity.
Why animal ADA findings have limits
Antibody responses in animals do not directly predict human immunogenicity. Species differences in immune systems, dosing, formulation and protein sequence can change the response. Animal data remain useful for interpreting exposure and toxicity, while human immunogenicity assessment is required to understand patient risk.

What evidence is required in clinical development?
If the binder is intended as a medicine, human pharmacology and clinical safety and efficacy studies remain the evidence for patient benefit and risk. Early studies characterize tolerability, exposure, target engagement and pharmacodynamic effects. Later controlled studies test whether those effects translate into clinically meaningful outcomes in the intended population.
AI oversight continues throughout development. The European Medicines Agency’s 2024 reflection paper places AI governance across the medicinal-product lifecycle. Swissmedic likewise highlights data quality, transparency, quality control and bias as lifecycle concerns. A model or dataset may be acceptable for one development decision but require new validation when its use, target, population or regulatory consequence changes.

What do published AI-binder success rates mean?
Published rates are study-specific outcomes, not universal benchmarks. Candidate-selection rules, target difficulty, assay definitions and the number of sequences tested can make one percentage incomparable with another.
| Program or study | Reported validation result | Validation method or scope |
|---|---|---|
| AlphaProteo BHRF1 | 83 of 94 candidates | Yeast-surface display and circular-dichroism validation, as summarized in a 2026 review |
| BindCraft PD-1 | 13 of 53 candidates | Biolayer interferometry validation, as summarized in a 2026 review |
| Chai-2 | 68% overall | Reported binder validation across 52 targets, as summarized in a 2026 review |
These figures cannot be read as the probability that any newly designed binder will become a safe medicine. They describe the outcomes of particular studies after particular computational and experimental filters. A fair comparison should state the target and epitope, candidate count and selection rules, assay used, affinity and kinetics, expression and aggregation results, structural confirmation, functional potency, PK/PD, immunogenicity, relevant-species toxicology and clinical evidence.
What are the common failure points, and how are they addressed?
The protein does not express or is insoluble
Researchers may alter the construct, expression system or purification conditions, then repeat SDS-PAGE and SEC. If a soluble, uniform preparation cannot be obtained, the candidate is usually deprioritized regardless of its computational rank.
The protein is present but misfolded or unstable
CD can reveal secondary-structure problems, while higher-resolution structural work can resolve the conformation. Stabilizing mutations or a redesigned scaffold may be considered, but any change requires fresh binding and functional testing.

Affinity is strong but specificity is poor
Testing related proteins, competition and epitope behavior can expose off-target binding. A candidate that binds the intended target tightly but also binds biologically important off-targets may need redesign or a different development strategy.
Binding does not produce the intended effect
This can indicate the wrong epitope, an inactive target conformation, inadequate cellular access or an incorrect mechanism hypothesis. The remedy is a mechanism-linked assay and, when needed, structural or pathway studies that connect target engagement to the observed response.
Best Value
No suitable animal species exists
When species do not recognize the target or respond pharmacologically, sponsors must justify the model choice and rely on cross-species binding, occupancy, kinetics and other evidence to explain relevance. Using a convenient but biologically irrelevant species can create false reassurance.
Immunogenicity changes exposure or activity
Screening, confirmatory, titration and neutralization assays help determine whether ADAs are present and whether they affect PK, PD, safety or efficacy. Findings should be interpreted rather than treated as a simple positive-or-negative label.

What should a credible validation package contain?
- A defined AI context of use, model version, training or evaluation rationale and uncertainty controls.
- Expression data showing expected size, solubility and a predominantly monodisperse preparation.
- Experimental fold or structural-integrity evidence, with CD and higher-resolution methods where needed.
- Quantitative affinity and kinetic measurements from SPR, BLI or a related validated method.
- Specificity, off-target, competition and epitope evidence.
- A cell-based or in-vivo functional assay tied directly to the proposed mechanism.
- Cross-species binding and occupancy data supporting the selected pharmacology and toxicology species.
- PK, exposure, PD and toxicology results interpreted in relation to anticipated human dosing.
- Validated ADA screening, confirmation, titration and neutralization assays.
- For a medicine, clinical pharmacology, safety and efficacy evidence rather than computational claims alone.
The practical standard is cumulative: every higher-level claim depends on the lower-level molecule being real, correctly folded, measurable and relevant to the biology being tested. AI can make the search faster and more focused, but it does not remove the need to demonstrate what the binder does in a molecule, a cell, an organism and, ultimately, a patient.
Frequently Asked Questions
Can a high predicted binding score be enough to choose a lead candidate?
It can help prioritize which sequences to synthesize, but it cannot establish soluble expression, correct folding or selectivity. Lead selection is stronger when the score is combined with early protein-quality and experimental binding data.
What does a lower dissociation constant tell me about a binder?
Under the stated assay conditions, a lower dissociation constant generally means tighter equilibrium binding. It does not reveal whether the interaction is selective, whether the binder stays bound for long, or whether binding changes the target’s function.
Why might two laboratories report different validation percentages for AI-designed binders?
They may test different targets, construct formats, candidate counts and selection thresholds. They may also define “validated” differently, for example by a binding assay in one study and by a structural or functional criterion in another.
Can an AI-designed binder be used in people without animal testing?
Animal studies are not automatically informative when a species does not recognize the target, but a development program still needs a scientifically justified package of relevant-species pharmacology, exposure and safety evidence. Human trials cannot replace the need to establish a reasonable preclinical basis for dosing and risk.
