AI-designed enzymes are tested first to establish that they can be produced and perform the intended chemical reaction, then as part of a separate manufacturing process that must reproducibly make an active pharmaceutical ingredient (API) meeting its quality requirements. A model’s prediction is not proof of catalytic activity, and a successful enzyme assay does not by itself establish that a drug substance is safe or that its manufacturing process is reliable. The evidence comes from laboratory characterization, fit-for-purpose analytical methods, process controls, and process validation—distinct layers with different questions to answer.
What does “safe and reliable” mean for an AI-designed enzyme?
It does not mean that an algorithm has certified a molecule as safe. It means that experimental and manufacturing evidence supports the enzyme’s intended role and that the resulting API can be made consistently under controlled conditions. An enzyme is a manufacturing tool; the quality and safety assessment ultimately concerns the drug substance and its process, not simply whether the enzyme’s design appears plausible.

Three evidence layers should not be conflated:
- Enzyme performance: Does the candidate exist in the intended form and catalyze the desired transformation? How selective and stable is it under conditions relevant to its proposed use?
- Analytical method fitness: Are the procedures used to measure identity, activity or potency, purity, and impurities appropriate and sufficiently reliable for their intended purpose?
- Process and API quality: Can the manufacturing process repeatedly produce an API that meets its specifications and quality attributes, with relevant operations and impurities controlled?
A positive result in one layer does not answer the questions in the others. For example, evidence that an enzyme converts a substrate in a laboratory assay does not show that the complete manufacturing process is reproducible or that the resulting API has an acceptable impurity profile.
How does laboratory testing move from an AI prediction to evidence?
Computational tools help prioritize candidate designs; experiments determine whether a candidate performs as intended. A 2026 review by Teijeiro-Juiz, Egeler, and Jamróg describes experimental validation as a major bottleneck in AI-assisted enzyme design. The review does not establish a universal assay, threshold, or success rate for enzymes intended for drug synthesis.

1. Treat computational results as candidate selection, not proof
A model may estimate or rank designs against properties such as function, substrate specificity, and protein stability. Those predictions can guide which candidates to examine, but they cannot substitute for evidence that a candidate has been produced and catalyzes the intended reaction. The 2026 review Closing the loop: Experimentally validated methods in artificial intelligence–driven protein design likewise emphasizes the importance of experimental feedback in protein design.
The relevant question is not simply whether a candidate received a favorable model score. It is whether experiments confirm the property that matters for the proposed reaction and use. A score that does not predict the needed function reliably in that context cannot establish that function.
2. Confirm the candidate’s intended function
Laboratory characterization should test whether the enzyme performs the desired catalytic transformation and how it behaves toward the intended substrate. Activity and substrate specificity address different questions: activity concerns whether the reaction occurs, while specificity concerns how selectively the enzyme acts on the relevant substrate compared with other possible substrates or transformations. Which measurements are useful depends on the enzyme and reaction.
Testing should also address stability and performance under conditions relevant to the intended use. A candidate that works under one set of laboratory conditions is not automatically shown to perform adequately under the conditions of a manufacturing process. The evidence needs to be connected to the use being proposed rather than treated as a general property of the enzyme.
3. Interpret results in context, not against a universal cutoff
The cited enzyme-design reviews do not prescribe one testing protocol or acceptance threshold for every enzyme–reaction pair. Assay design, controls, and criteria must therefore be justified for the specific candidate and intended application. It would be misleading to treat a single activity measurement—or an unspecified model score—as a general certification of safety or reliability.

Nor do the reviewed sources establish a field-wide success-rate or safety statistic for AI-designed enzymes in drug synthesis. Calling experimental validation a bottleneck is a qualitative observation, not a numerical estimate of how often designs succeed.
How are enzyme tests different from testing the analytical methods?
An enzyme assay measures a candidate or its performance; analytical-method validation or justification concerns whether the measurement procedure itself is fit for its intended purpose. If a method cannot reliably distinguish or quantify what matters, the result may not support the conclusion being drawn from it.
ICH Q2(R2), Validation of Analytical Procedures, addresses analytical procedures used for measurements including assay or potency, purity, impurities, and identity. ICH Q14, Analytical Procedure Development, provides a science- and risk-based framework for developing procedures and managing them through their lifecycle. The European Medicines Agency lists the current Q14 version as effective from 14 June 2024; its page was updated on 24 February 2026.
These guidelines concern analytical procedures, not the accuracy of an AI model or the biological validity of an enzyme design. Method fitness is its own evidence question: a suitable procedure is needed to support measurements, but it does not establish that the enzyme works or that an API process is reproducible.
| Evidence question | What it concerns | What it does not establish on its own |
|---|---|---|
| Enzyme characterization | Whether the candidate displays relevant catalytic activity, substrate specificity, stability, and performance under intended conditions. | That a complete manufacturing process is reproducible or that the API meets its quality requirements. |
| Analytical procedure fitness | Whether measurements such as identity, assay or potency, purity, and impurities are reliable for their intended use. | That a design prediction is correct or that the measured process will consistently make acceptable API. |
| Process validation and API controls | Whether a defined process can reproducibly produce material meeting specifications and quality attributes, with relevant controls in place. | That a model or enzyme has been independently proven safe in every possible use. |
The table separates questions rather than ranking candidates. There is no universal scorecard in the cited sources that combines enzyme performance, method fitness, and process evidence into one pass/fail result.

How do manufacturers establish that an enzyme-enabled API process is reliable?
They need evidence about the manufacturing process as a whole, not only about the enzyme. FDA’s Q7A good manufacturing practice guidance for active pharmaceutical ingredient manufacturing describes validation as documented evidence that a process operated within established parameters can reproducibly produce material meeting specifications and quality attributes. It also addresses critical controls, analytical methods, impurity profiles, quality review, and stability monitoring.
Connect process parameters to product quality
Manufacturing controls focus on operations and conditions that can affect API quality. The process evidence should identify relevant critical process parameters and quality attributes, control operations that matter to the product, and document whether the resulting material is consistent with its established requirements. The enzyme’s presence does not remove the need to assess the rest of the process.
Impurity assessment is part of that picture. A transformation may be catalytically successful while still requiring evaluation of the resulting material and its impurity profile. Quality evidence therefore concerns what the process produces and whether appropriate controls and methods can assess it—not merely whether substrate conversion occurred.
Understand the scope of Q7A
Q7A applies to API manufacturing steps within its scope, but it explicitly excludes steps before introduction of the defined API starting material. That boundary matters when describing which manufacturing operations fall under the guidance; it would be inaccurate to imply that Q7A governs every upstream activity without qualification.

A specification contributes to quality assurance; it is not the entire quality system.

Accordingly, an API meeting a specification at one point is not, by itself, the full evidence of a reliable process. Process validation and the broader control system address whether manufacturing can repeatedly deliver material meeting the relevant quality requirements.
Independent reader supportYour contribution helps us test, update, and keep practical guides available for everyone. What does AI-specific regulatory guidance say—and not say?
FDA’s January 2025 draft guidance, Considerations for the Use of Artificial Intelligence To Support Regulatory Decision-Making for Drug and Biological Products, concerns AI-generated information used to support regulatory decisions. It proposes assessing credibility in relation to a specific context of use. The document is explicitly a nonbinding draft, marked not for implementation, and is not a bespoke qualification standard for AI-designed enzymes.
The distinction is important: a context-of-use framework asks how credible AI-generated information is for the decision it is intended to support. It does not itself supply a prescribed laboratory assay for an enzyme, a universal acceptance threshold, or a substitute for API manufacturing controls. The January 2025 draft should not be described as a final, binding enzyme-testing rule.
Do these 3 things before closing this tab:
1Fix the driver behind crashes, sound loss and screen glitches2Repair Windows errors before they cause bigger problems3Scan for outdated or missing drivers - takes under a minuteThe European Medicines Agency’s reflection paper, Use of Artificial Intelligence (AI) in the Medicinal Product Lifecycle, adopted on 30 September 2024, considers AI across the medicinal-product lifecycle. It is broader than enzyme design alone and does not convert AI-assisted design into a standalone approval category.
For a novel manufacturing technology, FDA’s CDER Emerging Technology Program is a potential channel for engagement. The program’s existence does not establish a special approval route for AI-designed enzymes; it is better understood as a possible way to discuss an emerging technology with the agency.

How should readers judge claims that an AI-designed enzyme is “safe”?
Ask what evidence the claim refers to. “Safe” can be used loosely to mean that a candidate appears plausible, that it functions in a laboratory experiment, or that a manufacturing process has been evaluated under an applicable quality framework. Those are not interchangeable conclusions.
- For a claim about enzyme function: look for experimental results relevant to the intended reaction, including activity and substrate specificity, rather than a model prediction alone.
- For a claim about measurement: ask whether the analytical procedure is fit for the measurement and intended use, with validation or other justification as appropriate.
- For a claim about reliable manufacturing: look for process controls, impurity assessment, and documented evidence of reproducible API production against applicable specifications and quality attributes.
- For a claim about regulatory status: distinguish a draft AI guidance document from binding requirements and from general API manufacturing guidance.
These questions help locate what a piece of evidence actually supports. None turns a favorable result in one layer into a blanket conclusion about all uses, all processes, or every aspect of drug-substance safety.
Frequently Asked Questions
Is an AI-designed enzyme itself a drug ingredient?
Not necessarily. In this context, the enzyme is discussed as a catalyst used in a manufacturing step; the intended product of that step is an API. Whether an enzyme or any enzyme-derived material is present in a final substance is a separate product-specific question not resolved by the design method alone.
Do AI-designed enzymes already have a standard safety test?
The cited sources do not establish a bespoke, universal regulatory test protocol for AI-designed enzymes. The applicable evidence depends on the enzyme’s intended role, how it is measured, and the manufacturing process in which it is used.
Can a high AI confidence score prove an enzyme is reliable?
No. A confidence score is a model output, and it does not replace experiments confirming the candidate’s relevant function or evidence that an API process performs reproducibly. Its value depends on whether the model is credible for the specific use of that prediction.
How common are successful AI-designed enzymes in drug manufacturing?
The reviewed sources do not provide a field-wide success rate for this application. A 2026 review identifies experimental validation as a major bottleneck, but that qualitative finding is not a percentage and should not be treated as one.
