Potato and Labelbox are the strongest documented choices when annotations must stay tied to PDF page regions and references that cross pages. Kili is a good candidate for scanned files and managed review teams; INCEpTION is better for multilayer linguistic annotation than for drawing boxes on a page. Label Studio offers broad configuration but its native PDF workflow is tied to the Enterprise edition in the reviewed comparison, while Prodigy suits teams already committed to a code-driven workflow.
There is no universal winner. The right tool depends on whether your model needs page coordinates, OCR, text spans, relations, coreference, reviewer approvals, a particular deployment model, or a specific budget. This guide compares those decision points and gives a practical selection and annotation workflow for 2026.

What should you compare in a document annotation tool?
PDF training data combines text with a visual page. A text-only export can lose page numbers, column order, tables, captions and the location of a value on the page. If the model must understand where something appears, preserve the original rendering and annotate coordinates rather than treating the document as a plain text file.
A document-focused feature comparison checked product documentation on September 24, 2026. Its findings, combined with each product’s own documentation, support the following comparison criteria:
#1 Best Overall
- Read Before You Buy — No Video Output: These adapters support charging and USB 2.0 data transfer, but cannot transmit video signals. Except for standard USB webcams (which use USB data only), they are not compatible with HDMI/DisplayPort cables, video-capable USB-C hubs, or docking stations with video output.
- Convert USB-A Ports to USB-C: Designed to connect USB-C earphones, cables, flash drives, card readers, and other USB-C accessories to standard USB-A ports. Plug-and-play with no drivers or software required.
- Aluminum Alloy Housing: Built with a sturdy aluminum alloy shell that aids in heat dissipation and protects against daily wear and scratches. Designed to maintain a stable and secure connection.
- Compact & Travel-Friendly: The ultra-compact design allows the adapter to stay plugged into your device without blocking adjacent ports or adding bulk, reducing wear and tear on your original USB ports.
- 12-Month Warranty: Backed by a 12-month manufacturer warranty for peace of mind. Designed to meet strict quality control standards for reliable everyday performance.
- Page fidelity: native PDF rendering and page-region boxes keep labels attached to the source page.
- Scanned-file handling: determine whether OCR is built in, optional, supplied externally, or dependent on an existing text layer.
- Cross-page structure: verify explicit links between entities or references on different pages; generic “relations” do not automatically prove cross-page support.
- Annotation depth: match span labels, entities, relations, coreference, document classes, page boxes and knowledge-base links to your schema.
- Pre-labeling and review: inspect how model suggestions, OCR output, corrections and approval states are exposed and audited.
- Deployment and total cost: compare hosted plans, self-hosting effort, storage choices, security controls and current plan gates. A free license still leaves infrastructure and administration costs.

Is Potato the best choice for page layout and cross-page references?
Potato is the strongest documented fit in this group when the annotation target is the PDF’s visual structure and links between pages. The comparison lists native PDF rendering, page-region boxes and cross-page links, with OCR available as an opt-in feature in link mode.
Choose Potato when
- Annotators must draw boxes around regions such as tables, signatures, figures or form fields.
- An entity on one page must be connected to a mention or continuation on another page.
- You want OCR only where the linking workflow needs it, rather than forcing OCR on every document.
Check before deployment
Define whether your schema needs text spans, page boxes, links, or all three. Confirm how OCR output is stored and reviewed, and test multi-column pages and long documents before production. Potato is also described as supporting text, image, audio and video annotation, but that broad positioning should not be read as proof that every modality has the same document workflow.
When does Labelbox make sense for document annotation?
Labelbox is the broadest platform-and-services option among the six. The reviewed comparison lists native PDF rendering, page boxes, cross-page links and built-in OCR. Its own documentation describes multimodal editors, NLP annotation, model-assisted workflows, collaboration and on-demand expert labeling services.
Best fit
Choose Labelbox when one program needs document labeling plus other modalities, multiple reviewers, model-assisted pre-labeling or the option to obtain expert labeling capacity. The combination can reduce the number of systems your team operates.
Plan and contract checks
Do not assume every capability is included in every plan. Verify the edition, storage arrangement, reviewer permissions, OCR behavior, service minimums and data-handling terms for your region and project. Current prices were not verified on a directly comparable basis for the six tools.
Is Kili suitable for scanned PDFs and quality-controlled teams?
Kili is a strong candidate when scanned documents and managed human review are central requirements. The comparison lists native PDF rendering and OCR, and says Kili can accept external OCR in Google Vision format. Kili’s product documentation emphasizes expert-in-the-loop review, auditability, quality checks and three deployment patterns: cloud, customer storage and self-managed Kubernetes.
Quick wins for a faster PC:
Clear out junk files and repair common Windows errorsFree Scan →Fix the driver behind crashes, sound loss and screen glitchesFind Drivers →Why scanned-document teams consider it
- Built-in OCR can reduce a separate preprocessing step.
- External OCR in a documented Google Vision format lets a team retain an existing recognition pipeline.
- Quality checks and audit trails support regulated or high-accountability workflows.
Deployment decision
Cloud is operationally simpler; customer storage may fit data-residency requirements; self-managed Kubernetes provides the most infrastructure control but shifts upgrades, monitoring, backups and security work to your team. Confirm which deployment options and integrations are available under the current commercial agreement.

When is INCEpTION better than a visual PDF labeler?
INCEpTION is the strongest reviewed fit when your training schema is linguistic: multilayer text annotations, entity linking to a knowledge base, relations, coreference and machine-assisted suggestions. It is not a substitute for page-coordinate annotation when the model must learn where an item appears on the rendered PDF.
Use INCEpTION for
- Nested or overlapping linguistic layers on a text representation.
- Entities that must link to a controlled knowledge base.
- Relations and coreference across a document’s text.
- Active-learning workflows in which suggested labels remain pending until a person accepts them.
Do not choose it solely for visual layout
INCEpTION relies on an existing text layer in the reviewed comparison. Scanned PDFs therefore need text extraction before annotation, and page coordinates, table geometry and reading order may require a separate representation or tool. The official homepage identifies release 42.1 as released on October 13, 2026, so check compatibility if your integrations target an earlier release.
What are the limits of Label Studio for direct PDF work?
Label Studio is broad and configurable, with documented project and storage setup, imports and exports, machine-learning integration and APIs. The key caveat is edition-specific: the reviewed comparison lists native PDF labeling only in Enterprise, while the open-source edition requires converting PDFs to images and reads an existing text layer.
Choose it when
Choose Label Studio if you need a flexible labeling interface, custom templates, API control and a workflow that can tolerate preprocessing. It can be practical when your engineering team already operates the open-source stack and can standardize PDF-to-image conversion.
Verify the edition first
Ask whether the edition you will deploy can display PDFs natively, preserve page numbers, expose coordinates and import the text layer you need. If the answer is no, test converted images for resolution, table alignment and OCR accuracy before labeling a large corpus. The edition matrix and plan gates can change, so verify them immediately before purchase or rollout.
Who should use Prodigy for PDF annotation?
Prodigy is a code-driven option for teams already using its workflow and comfortable assembling a document pipeline. The comparison identifies PDF annotation through the prodigy-pdf plugin, with OCR supplied by Tesseract.
Strengths
- Fits teams that prefer programmable recipes and integration with an existing Prodigy environment.
- Tesseract provides a known OCR path for scanned pages when configured and evaluated by your team.
- Code-based control can make schema changes and automated preprocessing reproducible.
Cost and maintenance caveat
A personal price shown in the comparison was not independently confirmed. Check Prodigy’s current official pricing, license scope and plugin compatibility rather than publishing or budgeting from an old figure. You also own the work of tuning OCR, handling page geometry and building any cross-page structure not provided by the plugin.

How do I annotate a PDF for AI training data?
Start with the target labels and the document representation, then test a small, difficult sample. The following procedure prevents a common failure: converting every PDF to plain text before deciding whether page layout matters.
- Define the model task. Write down whether the output is a document class, text span, entity, relation, coreference link, page region or a combination. Specify whether links can cross pages.
- Inventory the files. Separate born-digital PDFs from scans, note page counts, rotation, language, tables and multi-column layouts, and identify files with missing or unreliable text layers.
- Select the representation. Use native PDF rendering and page boxes when location matters. Use a text-centric representation for linguistic layers only when page geometry is irrelevant or preserved separately.
- Set the OCR policy. Decide whether OCR is built in, optional, imported from an external service, supplied by Tesseract, or required as preprocessing. Record the OCR engine and language settings with each document.
- Build a pilot project. Include clean digital pages, low-quality scans, tables, footnotes, rotated pages and references that continue across pages. Have at least one experienced reviewer label the same sample independently.
- Configure review states. Separate machine suggestions from accepted labels. Require a human decision for uncertain OCR, ambiguous entities and relation direction, and retain correction history.
- Measure agreement and errors. Inspect missed regions, wrong reading order, OCR substitutions, broken links and inconsistent relation or coreference decisions. Revise the ontology before scaling.
- Freeze export requirements. Preserve document ID, page number, coordinates, source text, label, relation endpoints, OCR provenance, annotator or reviewer status and schema version. Export a small sample and reload it before starting full production.
Which annotation tools use AI to pre-label documents?
Labelbox and Kili describe model-assisted or expert-review workflows in their official materials. INCEpTION describes machine-assisted suggestions that remain pending until a human accepts them. These are assistance mechanisms, not automatic ground truth.
OCR is also a form of pre-labeling, but it has a different risk profile: recognition errors can change the text that annotators see. Keep the original page available, show the OCR confidence or uncertainty when the product supports it, and require reviewers to correct the source text before accepting downstream entities or relations.
For each candidate tool, ask four operational questions:
- Can annotators distinguish a model suggestion from an accepted label?
- Can reviewers see and correct the source OCR without losing the original page?
- Are rejected suggestions retained for audit and future model improvement?
- Can you export acceptance status and correction history with the final labels?
What are the best open-source data annotation options?
Label Studio’s open-source edition and INCEpTION are the clearest open or self-managed paths in this shortlist, but their document trade-offs differ. Label Studio is configurable and API-oriented yet, in the reviewed comparison, requires PDF-to-image conversion for native open-source workflows. INCEpTION is richer for linguistic layers but depends on a text representation rather than page-coordinate labeling.
Prodigy is code-driven and may fit an existing licensed workflow; its PDF path depends on the prodigy-pdf plugin. Kili offers self-managed Kubernetes as a deployment choice, but deployment control is not the same as an open-source license. In every case, budget for servers, storage, upgrades, authentication, backups, monitoring and reviewer support.
Adjacent option: CVAT
CVAT’s official overview covers image, video, audio and 3D annotation, automated annotation, quality assurance and collaboration. Its current online pricing page lists PDF as a supported data type. That establishes a possible path for visual-data teams, but the reviewed materials are less specific about document OCR and cross-page relations than the six tools above. Treat it as an option to validate in a pilot, not as a silent replacement for a document-focused system.

How should deployment and cost influence the choice?
Do not compare a hosted subscription, an enterprise contract and a self-managed installation as if they were equivalent prices. The real total includes storage, OCR usage, reviewer seats, data transfer, integration work, infrastructure and the staff time needed to operate the system.
Recommended Free Tools
| Constraint | Questions to answer | Likely implication |
|---|---|---|
| Data residency or restricted documents | Can files remain in customer-controlled storage? Is self-managed deployment available? | Kili’s customer-storage or Kubernetes choices may be relevant; verify contractual scope. |
| Small engineering team | Who operates updates, backups, access control and monitoring? | A hosted platform may reduce operations, but check plan limits and service terms. |
| Large reviewer network | Are roles, audit trails, quality checks and expert services included? | Labelbox or Kili may fit managed review requirements, subject to plan and contract. |
| Strict open-source requirement | Can the workflow preserve PDF layout without proprietary edition gates? | Test Label Studio conversion and INCEpTION’s text-centric workflow against your schema. |
| Existing code investment | Can your team maintain plugins, OCR and exports? | Prodigy can be efficient when its workflow is already established. |

What commonly goes wrong in PDF annotation projects?
Flattening the document into text too early
Plain text can destroy page coordinates, reading order and table relationships. Keep the original PDF and a page-aware representation even if the final model consumes text.
Assuming every relation crosses pages
A product may support relations within a text layer without linking objects on separate rendered pages. Require a demonstrated cross-page example during evaluation.
Trusting OCR without review
Scans with skew, stamps, handwriting or low contrast can produce plausible but wrong text. Sample OCR by page type, retain the image as the source of truth and record corrections.

Pre-labeling accelerates work only when reviewers can accept, edit or reject suggestions and the export records that decision. Do not train on unreviewed suggestions as though they were verified annotations.
Ignoring edition boundaries
Native PDF support, storage connectors, APIs and reviewer controls can be limited to an enterprise tier. Confirm the exact edition and deployment before designing the workflow around a feature.

Scaling before the ontology is stable
Changing relation direction, entity definitions or page-region rules after thousands of documents are labeled creates expensive rework. Pilot difficult documents first and version the schema.
Which tool should you choose in 2026?
Use the following short decision path:
- Need page boxes and links between pages? Start with Potato or Labelbox and verify the cross-page behavior on your documents.
- Need OCR plus managed, auditable review? Evaluate Kili, including the storage and deployment model your compliance team requires.
- Need entities, relations, coreference or knowledge-base linking on text? Evaluate INCEpTION, while keeping a separate plan for page coordinates if layout matters.
- Need a configurable, API-driven stack and can preprocess PDFs? Test Label Studio’s edition and PDF-to-image workflow.
- Already operate Prodigy and prefer code-defined recipes? Test the
prodigy-pdfplugin and Tesseract on representative scans. - Need a visual-data platform that also lists PDF support? Add CVAT to a pilot, but specifically test OCR, page structure and cross-page relations.
The best choice is the one that preserves the evidence your model needs while keeping review, deployment and operating costs acceptable. Make the final decision from a pilot on your hardest PDFs, not from a feature checkbox alone.

How can I test OCR quality before committing to a platform?
Create a held-out sample covering clean scans, skewed pages, tables, stamps, multiple columns and every language in the corpus. Have reviewers compare OCR against the rendered page, record character and reading-order errors by document type, and require a re-run after changing OCR settings.
What should a PDF annotation export contain for reproducible training?
Include a stable document identifier, source-file checksum, page number, coordinate system, text span or polygon, label, relation endpoints, OCR provenance, annotator and reviewer states, timestamps and schema version. Store the original PDF separately so a label can always be traced back to the page image.
Can one project combine page boxes with linguistic relations?
Yes, but only if the tool and export format maintain both coordinate-based objects and text-based objects with stable IDs. During the pilot, prove that a relation can connect the intended entities after OCR, pagination and export rather than assuming the two annotation layers will align automatically.
How many documents should a pilot include?
Use enough files to expose every major layout and scan condition, not a round number chosen for marketing. A practical pilot includes representative easy and hard cases, duplicate-review samples for agreement, and at least one long document with references that continue across pages.
