What Repository Memory Lets Coding Agents Refactor—and What It Doesn’t

Repository-aware agents can retrieve code, follow explicit project rules, and retain selected details—but none of these features makes a refactor safe by itself.

Repository-aware agents can find related code, follow project-specific instructions, and sometimes retain selected details between sessions. Those are three different capabilities—not a guarantee that an agent understands every dependency or can safely refactor a large codebase. The practical benefit is better context for a task; correctness still depends on the agent finding the right files, respecting constraints, and passing appropriate checks.

Three kinds of repository context—and what each one does

“Memory” is often used loosely to describe several mechanisms. For refactoring, it helps to separate them by what information they provide and how they persist.

As an Amazon Associate I earn from qualifying purchases.

Mechanism What it provides Persistence What it cannot guarantee
Repository index or semantic search Retrieves files or code snippets that appear relevant to a question or task, including by meaning rather than exact text alone. An index is maintained or refreshed as the repository changes; exact behavior depends on the product. That every relevant file is found, that results are current, or that the agent understands why the code was written that way.
Project instructions Explicit rules and decisions: conventions, architecture boundaries, commands, and other repository-specific guidance. Usually stored as project files that can be versioned and reviewed with the code. That the agent will follow a rule it did not load, or that instructions can replace tests and code review.
Persistent agent memory Selected repository details retained across interactions, such as lessons or facts useful in later work. May persist across sessions when the particular product supports it. That retained details are complete, accurate, current, or equivalent to an instruction that the team has reviewed and committed.

Indexing helps locate code

An index is a retrieval mechanism, not a record of project intent. GitHub documents that Copilot cloud agent can use semantic code search to find relevant code by meaning rather than relying only on exact text matches. It also describes repository indexing as a way to support context-enriched answers. That can help an agent trace a request across related files, but the returned context is not necessarily exhaustive. GitHub’s repository-indexing documentation

Instructions encode decisions

Instruction files are the place to state what cannot reliably be inferred from source code: for example, a project’s architectural boundary, a required test command, or a convention that is not consistently visible in existing examples. Microsoft’s guidance recommends starting from observed problems and adding the smallest useful instruction, rather than filling a file with facts an agent can infer from the repository. Use the filename and location expected by the agent harness your team actually uses. Microsoft’s guide to configuring AI for a codebase

Memory retains selected information

Persistent memory is distinct from both a searchable code index and a deliberately maintained instruction file. Anthropic documents project memory for Claude Code, while GitHub announced Copilot memory as a public preview for paid Copilot plans on January 15, 2026. GitHub’s announcement says organization or enterprise administrators control availability through policy and repository owners can review and delete stored memories. Preview status, eligibility, and mechanics can change, so check the applicable product documentation and organization policy before relying on the feature. How this context can change a refactoring task

Refactoring is not just editing more files. A useful agent must locate the affected code, identify callers and constraints, preserve behavior, and help validate the result. Repository context can make those steps more practical: retrieval can surface related implementation and tests; instructions can explain local conventions; retained memory can carry selected lessons into later work. Each step can still fail independently.

  • Finding the change surface: semantic retrieval can point to related code whose names or structure differ from the task’s wording. Search results can also be irrelevant or incomplete.
  • Preserving project conventions: explicit guidance can tell an agent which layer owns a responsibility or which checks to run. A rule that conflicts with the code or is not loaded may not help.
  • Carrying context forward: retained details can avoid re-establishing some repository facts in a later interaction. They should not be treated as an authoritative specification unless the team verifies and maintains them.
  • Validating a change: none of these context methods proves that behavior is preserved. Tests, review, and suitable checks remain necessary.

The useful question is not merely whether an agent can touch several files. It is whether the context method helps it identify the right files, obey the relevant constraints, and produce a change that withstands verification.

What the available measurements do—and don’t—show

A structural-index benchmark found gains in its tested setup

The 2026 paper “Code Isn’t Memory: A Structural Codebase Index Inside a Coding Agent” reports a within-harness comparison of a structural index on versus off, plus a separate comparison with agentic grep. Its benchmark covered 91 instances from SWE-PolyBench Verified and SWE-bench Pro, in Go, Java, and Python, using Claude Opus 4.7 across three seeds.

In the paper’s index-on versus index-off comparison, View B acc@5—the reported localization measure—rose from 44.3% to 84.5%, while resolve rate rose from 41.9% to 50.4%. These figures describe that benchmark and setup, not expected performance on an arbitrary production refactor.

In the paper’s cross-harness comparison, mean resolve rates were 50.4% versus 45.3%, and View B acc@5 was 84.5% versus 75.3%; the authors report p-values of 0.087 and 0.080 and describe those differences as statistically non-significant. The reported mean cost was $2.30 per solve for the indexed setup versus $2.92 for OpenCode in that experiment. These are experimental results, not a price quote or a general cost comparison between commercial agents.

The paper says closed-source harnesses such as Claude Code and Cursor were out of scope. Its findings therefore do not show that those products, every coding agent, or typical team refactors will get the same benefit.

A configuration study describes adoption, not refactoring quality

A separate 2026 exploratory study analyzed 2,926 public GitHub repositories across five coding-agent tools. It found context files dominated the configuration landscape, described AGENTS.md as an emerging interoperable standard, and found shallow adoption of advanced mechanisms such as skills and subagents. Those observations characterize configuration in the sampled public repositories; they do not establish that a particular setup improves refactoring outcomes. “Harness Engineering for Agentic AI Coding Tools: An Exploratory Study”

Operational details can matter as much as the feature name

Index freshness and search noise

GitHub’s documentation says initial indexing of a large repository can take up to 60 seconds, and re-indexing is typically updated within seconds of starting a new conversation after repository changes. These are documented product behaviors, not guarantees for every environment. In VS Code, broad text-search or grep matches can enter conversation context; its documentation says excluding generated files and artifacts can improve relevance and reduce token use. Data location, exclusions, and policy

For non-GitHub repositories in VS Code, GitHub documents that semantic indexing uploads data to GitHub. The cited documentation says this capability is available on GitHub.com, subject to policy, and unavailable on GHE.com or GitHub Enterprise Server. Confirm current organizational settings and data-handling requirements before enabling it. Workspace exclusions also matter: if relevant files are excluded, retrieval may miss them; if generated artifacts are included in broad searches, they may crowd out useful context.

Availability differs by product and account

Labels such as “index,” “instructions,” and “memory” are not interchangeable product features. Check what the chosen agent supports, whether the feature persists across sessions, how it updates or can be reviewed, which plans or deployment environments are eligible, and what administrators can control. Product documentation is the right source for current mechanics; do not infer that one agent’s memory feature behaves like another’s.

A practical way to test whether repository context helps

Evaluate the feature on a recurring refactor with a known failure mode, not a convenient one-off demonstration. Keep the task and verification process stable enough that a difference is meaningful.

  1. Choose a representative task. Pick a multi-file change the team actually makes, with known dependencies, conventions, and tests.
  2. Record a baseline. Note which relevant files and tests the agent found, whether its changes respected project conventions, whether the result was correct, and what review or checks caught.
  3. Make one small context change. Add an instruction only for an observed project-specific problem the code does not reliably reveal, or enable the relevant retrieval or memory feature. Avoid changing several things at once.
  4. Verify the context was available. Confirm that the agent read the instruction or that indexing or memory was active for the repository and session. A configured feature that was not used is not a meaningful test.
  5. Repeat and compare. Re-run the same task under comparable conditions. Check file localization, convention adherence, correctness, validation results, and review effort—not just whether the agent produced a larger diff.
  6. Review retained information over time. Remove or update persisted details that are stale, misleading, or no longer reflect the repository.

This follows Microsoft’s recommended pattern: focus on observed problems, make the smallest useful change, then confirm and compare the outcome. Microsoft’s configuration guide

Choosing the right context method

Use each mechanism for the kind of knowledge it can actually carry. An index is useful when relevant code is hard to locate; instructions are appropriate for reviewed, stable project rules; persistent memory may help carry selected details between interactions when the product supports it. If the task depends on an undocumented decision, write that decision down in a maintainable, reviewable place rather than assuming an agent will infer or remember it. For a high-risk refactor, define the checks that establish correctness before delegating the change.
