What Newly Detected NOS Bonds Mean for Protein Structures

A 2025 analysis found that nitrogen–oxygen–sulfur (NOS) covalent linkages occur in more protein structures and residue combinations than structural databases had recognized. Screening more than 86,000 high-resolution X-ray structures produced 69 additional NOS-bond candidates: 65 linking lysine to cysteine, two linking glycine to cysteine, and two linking arginine to cysteine. The finding expands the known chemistry of proteins, but it does not show that every NOS linkage is a reversible redox switch inside a living cell.

What is the overlooked NOS bonding motif?

An NOS linkage is a covalent bridge containing nitrogen, oxygen and sulfur. In the protein structures examined by Sophia Bazzi and Sharareh Sayyad, the nitrogen came from an amino-acid side chain or backbone environment, the sulfur came from cysteine, and an oxygen atom sat between them. The shorthand describes the atoms in the bridge rather than a new amino acid: Lys-NOS-Cys means a lysine-derived nitrogen connected through oxygen to cysteine sulfur, while Gly-NOS-Cys and Arg-NOS-Cys identify glycine- and arginine-derived nitrogen, respectively.

Covalent bonds are stronger and more persistent than the non-covalent contacts—such as hydrogen bonds, salt bridges and van der Waals interactions—that usually stabilize a protein. A covalent cross-link can lock two parts of a folded chain into a particular geometry, alter local flexibility, or change how an active site communicates with another region. That is why a bond omitted from a structure model can affect conclusions about conformation and function.

Earlier descriptions generally treated protein NOS chemistry as a lysine–cysteine phenomenon. The 2025 study shows that the nitrogen partner is not restricted to lysine. Arginine and glycine can also appear in the motif, at least in crystallographic models that meet the study’s geometric and electronic tests.

How many proteins contain the newly reported bonds?

The study reports 69 additional NOS bonds, not a verified count of 69 unique proteins. A single protein can contribute more than one bond or appear in multiple deposited structures, so the number of distinct proteins cannot be read directly from the headline total. The authors’ published breakdown is:

Linkage type Additional candidates What the count means
Lys-NOS-Cys 65 Newly identified lysine–oxygen–cysteine linkages
Gly-NOS-Cys 2 New glycine–oxygen–cysteine linkages
Arg-NOS-Cys 2 New arginine–oxygen–cysteine linkages
Total 69 Additional NOS-bond candidates reported by the study

The denominator is also important. Bazzi and Sayyad screened more than 86,000 high-resolution X-ray protein structures. Their result therefore says that these linkages are likely undercounted in archived models; it does not provide a prevalence percentage for all proteins in nature. The structures are observations in a database, not a census of every organism, tissue or cellular condition.

How researchers found bonds hidden in existing structures

The work used an automated pipeline called SimplifiedBondfinder. Instead of asking only whether two atoms are close together, the pipeline combined several kinds of evidence that a genuine covalent linkage should satisfy.

1. Database-wide structural screening

The program searched entries from the Protein Data Bank (PDB), the re-refined PDB-REDO collection and the Binding Database (BDB). This allowed the authors to revisit structures that had already been deposited but whose unusual chemistry might not have been included during the original model-building process.

2. Geometric and environmental descriptors

For each possible nitrogen–oxygen–sulfur arrangement, SimplifiedBondfinder evaluated geometric relationships and local context. The descriptors included bond and torsion geometry, atomic B-factors, the neighborhood around the candidate atoms and solvent accessibility. These filters help distinguish a plausible three-atom bridge from atoms that merely happen to approach one another in a crystal.

3. Machine-learning prioritization

Machine-learning classification ranked arrangements that looked most like chemically credible NOS linkages. In this role, machine learning was a screening aid: it narrowed a very large structural search to candidates suitable for detailed physical and crystallographic checks. A machine-learning score by itself is not proof that a bond exists.

4. Quantum-mechanical calculations

The investigators then used quantum-mechanical geometry optimization to test whether the proposed atom arrangement could settle into a chemically sensible structure. Calculations that produced favorable, negative Gibbs free energies supported the plausibility of the modeled covalent state. These calculations address energetic feasibility for the modeled geometry; they do not establish how the bond forms in a cell.

5. Crystallographic re-refinement

Representative glycine–cysteine and arginine–cysteine cases were rebuilt with an intervening oxygen and re-refined against the measured diffraction data. The revised models reduced unexplained electron-density features and improved standard validation measures, including Rwork, Rfree and clashscore. Better agreement with density is significant because an omitted atom or bond can force the rest of a local model into an awkward arrangement.

What the structural evidence establishes

The strongest conclusion is that the 69 arrangements are structurally credible candidates that existing protein models had missed or misclassified. Agreement among local electron density, geometry, quantum calculations and refinement statistics makes an accidental contact less likely than it would be from a distance measurement alone.

That conclusion still has a defined scope. X-ray structures are snapshots obtained under particular crystallization conditions, temperatures, radiation doses and chemical environments. Radiation damage can alter sulfur chemistry; crystallization can favor states that are uncommon in solution; and model-building decisions can misassign density. Each candidate therefore requires inspection of its own map, resolution, surrounding chemistry and refinement history.

The authors also state that a complete biological formation mechanism remains to be established. The calculations show that a proposed bridge can be energetically and geometrically reasonable, not that a known enzyme makes it, that oxygen is delivered by a particular pathway, or that the bond forms at the same rate in cells as it appears in a crystal.

Are NOS bonds reversible redox switches?

Some NOS linkages may participate in redox regulation, and the paper’s abstract describes NOS chemistry as capable of acting as an allosteric redox switch. A redox switch must do more than exist: it must form and break under biologically accessible conditions, alter protein activity, and respond reversibly to changes in the cellular redox environment.

The 2025 analysis does not demonstrate all of those properties for every newly detected bond. Protein chemist Philip Hogg of the Centenary Institute told Chemistry World that the linkages could instead be structural bonds that help define protein shape, with no evidence yet that they can be broken and reformed as switches. He also noted that therapeutic potential depends heavily on demonstrating dynamic, functional switching.

  • Established by the structure study: plausible NOS geometry in additional protein models, including glycine and arginine cases.
  • Not established for every candidate: reversible formation and cleavage in living cells.
  • Still needed: biochemical measurements of redox responsiveness, kinetics, cellular formation pathways and effects on protein activity.

A static cross-link could be biologically important without being a switch. It might stabilize a fold, hold two domains in position or mark a particular maturation state. Conversely, a genuinely reversible bond could regulate catalysis or signaling, but that function must be demonstrated experimentally rather than inferred from the presence of an NOS bridge.

Why lysine, arginine, glycine and cysteine matter

Lysine

Lysine has a flexible, positively charged side chain that can reach a neighboring cysteine in a folded protein. The 65 Lys-NOS-Cys candidates show that the previously recognized residue pairing remains the dominant newly detected class.

Arginine

Arginine contributes a guanidinium group with distinctive geometry and hydrogen-bonding behavior. The two Arg-NOS-Cys candidates broaden the chemical possibilities for NOS formation and give modelers a reason to inspect arginine–cysteine neighborhoods rather than searching lysine alone.

Glycine

Glycine has no side-chain functional group beyond hydrogen, so a Gly-NOS-Cys assignment raises different structural questions from a lysine or arginine case. The two glycine candidates were explicitly modeled and re-refined, making them an important test that the motif is not limited to conventional side-chain chemistry.

Cysteine

Cysteine supplies the sulfur atom. Sulfur is chemically reactive and is already central to many protein redox processes, but its reactivity also makes it sensitive to oxidation, radiation and sample handling. Those factors are reasons to combine density inspection with chemical and computational validation.

Could NOS linkages become drug targets?

Potentially, but the practical route depends on what each linkage does. If a bond is a stable structural cross-link, a drug might target the pocket or interface that the cross-link creates rather than the bond itself. If it is a reversible redox regulator, a compound could in principle stabilize one state, block formation, accelerate cleavage or alter access to the reactive residues.

The study supports NOS chemistry as a useful design consideration, not as a validated drug class. Drug developers would need to establish several facts for a specific protein:

  • that the linkage exists in the relevant biological form, not only in a crystal;
  • which redox conditions and cofactors control its formation or breakage;
  • whether changing it alters the target’s activity, stability or interactions;
  • that a small molecule can reach the site without broadly reacting with other cysteines or nitrogen-containing groups; and
  • that manipulating the bond produces a useful therapeutic window in cells and organisms.

Until those tests are done, NOS sites are best treated as hypotheses for structure-guided design. Their value may first appear in protein engineering, where an intentional covalent bridge can be used to tune stability or conformational behavior, or in synthetic biology, where unusual residue chemistry can create new regulatory states.

What this changes for protein-structure analysis

The methodological lesson may be as important as the chemistry. Deposited structures are not finished inventories of every bond in a protein; they are models built from experimental data with software, chemical dictionaries and human interpretation. A bond that was not included in an original refinement can remain absent from derivative analyses for years.

Automated rescanning can therefore uncover overlooked modifications without collecting a new diffraction dataset for every protein. The most reliable workflow is layered: broad computational detection, physical plausibility checks, map inspection, explicit re-refinement and, ultimately, biochemical confirmation. This approach can also be applied to other unusual covalent interactions and post-translational modifications.

For anyone examining a protein structure, an apparent short contact between cysteine sulfur and a nitrogen-bearing residue should not automatically be labeled a bond. Check the electron-density map, atom geometry, alternate conformations, B-factors, solvent exposure and nearby chemistry. Compare the deposited model with a re-refined version when available, and report uncertainty if the data do not distinguish a covalent bridge from a close non-covalent contact.

Key limitations to keep in view

Question What is known What remains open
How widespread are NOS bonds? 69 additional candidates were found among more than 86,000 high-resolution X-ray structures. The number of unique proteins and the prevalence across living organisms were not established.
Are all candidates real covalent bonds? Representative cases gained support from re-refinement and quantum calculations. Every candidate still needs structure-specific validation and, where possible, laboratory confirmation.
Do they act as redox switches? NOS chemistry is compatible with that possibility. Reversible cellular formation, cleavage and functional switching were not demonstrated for all bonds.
Can they be drug targets? The sites could inform structure-guided hypotheses and protein engineering. Dynamic behavior, selectivity and therapeutic effects remain to be shown for individual proteins.

The practical answer

The overlooked motif is a nitrogen–oxygen–sulfur covalent bridge involving cysteine and, beyond the familiar lysine pairing, glycine or arginine. Bazzi and Sayyad’s 13 May 2025 paper in Communications Chemistry (volume 8, article 146) identified 69 additional examples by rescanning more than 86,000 high-resolution structures with machine learning, quantum mechanics and crystallographic refinement. That is strong evidence that protein databases have missed some NOS chemistry. It is not yet evidence that the bonds are uniformly reversible switches or ready-made drug targets. The next decisive steps are biochemical and cellular experiments that connect each structural assignment to formation mechanism, reversibility and biological function.
