Conversion quality depends on the EPUB and the tool; Markdown will not preserve every ebook feature.
Choose a conversion route
The main choice is between importing directly into an Obsidian vault and converting the book outside Obsidian. Compare the output shape, your operating system, required dependencies, and whether any optional AI feature sends text to a third party.

Obsidian plugins for an integrated import
Epub Importer converts an EPUB into a folder of Markdown notes inside a vault. Its listing describes Windows as fully tested, Linux and macOS as having limited testing, and mobile as unsupported because of EPUB-handling limitations. It can use an EPUB selected by absolute path or configured library paths. Check the current listing for installation and compatibility details before relying on it.

Its documented conversion flow requires Pandoc. The plugin listing says processing is local and book files and notes are not sent to a network service. That is a statement about this plugin’s conversion workflow, not about separate services you might later use with the notes.

Smart Import is another desktop option. Its listing describes EPUB, MOBI, and AZW3 imports through MarkItDown, Pandoc, or Calibre fallbacks. MarkItDown is required for general conversion, while Pandoc is listed as an EPUB fallback. The listing recommends macOS as best-tested and does not guarantee Windows or Linux support. Its optional AI cleanup is a separate privacy choice: it may transmit note content and import snapshots to a configured OpenAI-compatible provider.
Pandoc for a repeatable command-line workflow
Pandoc documents both EPUB and Markdown in its document-conversion workflow. However, the cited ebook documentation demonstrates making an EPUB from text and explains that local images linked from Markdown are included in EPUB output; it does not itself provide a complete EPUB-to-Markdown command recipe. Do not assume a command found for the reverse direction works for importing. Check Pandoc’s current documentation for the precise input and output formats and test the command on a copy of your book: Pandoc’s EPUB documentation.

Calibre for ebook conversion and diagnosis
Calibre’s ebook-convert is a command-line ebook format converter. Its documentation says available options depend on the input and output formats, and its conversion process passes through an intermediate XHTML representation before transformation and output. Debug output can expose those stages, which may help explain a messy result. The cited Calibre documentation does not establish that ebook-convert directly writes Markdown, so verify the current supported formats rather than assuming it is a direct EPUB-to-Markdown path. Import the book without losing track of its source
- Keep a source copy. Store the original EPUB in a clearly named source folder or alongside the generated notes. It gives you a reference if the conversion alters structure or omits assets. EPUB Transfer to Markdown includes an option to keep the source EPUB.
- Pick a route for your platform and task. Use a plugin for a vault-integrated import or a command-line tool when repeatability and scripting matter. Confirm current operating-system support and dependencies in the relevant plugin listing or tool documentation; platform coverage and output differ.
- Convert a representative book or chapter first. EPUB files can vary in markup and structure. Review a sample before importing a whole library, especially if the book has complex layouts, tables, or many images.
- Inspect the result in Obsidian. Check that title and author metadata make sense, chapter order is intact, footnotes and tables remain readable, and image links resolve. Calibre describes conversion as a staged process through transformed XHTML, and EPUB Transfer warns that layout-heavy or scanned books may not convert cleanly.
- Keep extracted media with the notes. If chapter files refer to a generated media directory, do not move the Markdown without preserving those relative paths or updating the links. EPUB Transfer specifically warns that separating media from chapter files can cause missing images.
- Put the working files under Git if you want change history. Track the Markdown and its associated assets together. Git records repository changes; it is not a separate backup against accidental deletion or other repository mistakes. Obsidian advises making a backup before a vault-wide format conversion: Format Converter documentation. Git’s documentation explains how repositories record changes: About Version Control.
What Markdown keeps—and what you should check
Markdown is useful for editable, searchable text and for tracking changes, but converting from EPUB is not a guarantee that the original reading experience will survive intact. EPUB content is transformed during conversion, and source files vary. Treat the generated notes as a working representation of the book, not a feature-for-feature replacement.

- Chapter structure: Confirm chapter boundaries and order; an importer may produce chapter-based files, while another workflow may produce a different arrangement.
- Metadata and navigation: Check title, author, headings, and links rather than assuming they were mapped correctly.
- Tables and footnotes: Open sections that use them and verify they remain readable and connected to the surrounding text.
- Images: Confirm both that the files were extracted and that Markdown links point to their current location.
- Complex or scanned pages: Layout-heavy books can convert poorly. If an EPUB consists largely of page images, a normal text importer may not produce clean notes; OCR may be needed, but the cited workflow sources do not establish a universal OCR procedure.
Understand DRM, packaging, and other failure cases
If an importer finds no readable chapters, possible causes include DRM protection, unusual internal structure, or image-based content, according to EPUB Transfer to Markdown’s troubleshooting guidance. An importer should not be treated as a way to bypass DRM. Malformed or layout-heavy source markup can also lead to messy Markdown, so inspect a sample before processing a collection.
Missing images usually call for checking the generated media folder and the relative paths in the notes. If you reorganize the vault, preserve the folder relationship or update the links. If a plugin is unavailable or unreliable on your device, verify its current platform notes and dependencies; the listed tools do not share identical desktop and mobile support.

Keep conversion and LLM processing as separate decisions
A local conversion does not mean every later step stays local. EPUB Transfer to Markdown says its workflow does not send book files or notes to a network service. Smart Import’s optional AI cleanup may send note content and import snapshots to the provider configured by the user. Before enabling an AI feature, inspect the plugin settings and the provider’s current data terms, particularly before sending copyrighted or sensitive text. You can convert and review notes first, then decide whether any material should be submitted to an external model.
