The right time tracker for an agency is the one your team will use consistently and that turns logged work into useful client, project, budget, and capacity data. There is no universal best choice: match the software to your billing model, reporting needs, team habits, and current plan costs.
What agency time-tracking software should do
Agency time-tracking software records work against clients, projects, and tasks. Useful records distinguish billable from non-billable work and can support timesheets, client reports, budget monitoring, and—in some products—invoicing. The log itself is only a starting point: entries need the right client, project, task, description, billable status, and rate to become dependable operational data.

For hourly work, accurate logs can support billing and explain how effort was spent. For fixed-fee projects or retainers, comparing actual effort and labor cost with the agreed fee or budget can help reveal scope and margin pressure before project closeout. Reporting makes those comparisons visible; it does not by itself improve profitability.

1. Check whether tracking fits how people work
Low-friction capture matters because missing or late entries weaken every report that follows. Decide whether your team needs timers, manual timesheet entry, calendar-based capture, desktop or mobile apps, browser extensions, or tracking inside project-management tools. Toggl describes web, desktop, mobile, browser-extension, and calendar-event tracking, plus a private desktop activity timeline that users can turn into entries; the vendor says the timeline does not use screenshots, keystrokes, or location monitoring. Clockify describes timers, manual entry, web and mobile options, and tracking within project-management tools. These are vendor-described features, not independent usability findings. Toggl agency features and Clockify agency features provide the vendors’ current descriptions.

2. Confirm the client and project structure
Check that staff can assign each entry to the client, project, and task your agency actually reports or bills against, and add a useful description. Agree on naming conventions and who corrects uncategorized or incomplete entries. Without consistent categorization, a precise timer can still produce weak client reporting.
3. Match budget controls to your billing model
For hourly engagements, look for estimates and alerts that help managers spot work approaching its limit. For fixed-fee projects or retainers, check whether the tool compares logged effort or costs with a monetary budget and can flag likely overruns. Toggl describes project estimates and fixed-fee alerts; Clockify describes project estimates and budgets. Verify the exact alert behavior and plan availability before relying on it.

4. Decide what profitability means for your agency
If you need project or client margin reporting, check whether the product can apply billable rates and labor costs—not merely total hours. Toggl says rates can be set at workspace, member, project, or project-member level. Both Toggl and Clockify describe reporting based on rates, costs, and project work. Confirm that the available reports reflect your own cost and revenue model, including any distinctions between internal labor cost and client billing rates.
5. Map the review, reporting, and billing workflow
List the steps from entry to invoice or client report: who reviews timesheets, who approves them, what can be shared externally, and whether data must be exported to accounting or invoicing software. Toggl describes approvals and reports. Clockify describes shareable reports and invoice creation from billable hours and expenses. Check whether those steps are included in the plan you would buy and whether the resulting records meet your agency’s billing process.

6. Include capacity planning if scheduling is a real need
Time tracking explains past effort; capacity planning helps managers assess upcoming work. Toggl describes a timeline that can account for work hours, estimates, time off, public holidays, and connected-calendar commitments. Clockify describes forecasting, scheduling, and time-off management. Compare those capabilities with how your agency assigns work and handles availability rather than assuming a time log alone will answer staffing questions.
7. Check migration, integrations, and total cost
Before switching, verify the integrations your team depends on, how historical records can be imported, whether data can be exported, and which plans include required features. Toggl identifies Harvest, Clockify, ClickUp, Asana, and Teamwork as CSV import sources. That makes migration worth investigating, but import support does not establish that every field or workflow will transfer exactly as you need.
