For most experienced Skyrim Special Edition modders building or testing several total-conversion modlists, Mod Organizer 2 (MO2) is the better fit. Its virtual file system, explicit profile isolation and visible file-priority rules make it easier to diagnose conflicts and roll back a project without changing the game’s physical Data folder. Vortex is usually the easier choice for newcomers because it combines close Nexus Mods integration, guided installation, automatic sorting and straightforward deployment.
Neither manager makes a total conversion compatible by itself. The project’s current instructions always take priority over generic advice: required game version, script extender, master files, patches, load order and tool settings can differ between releases. The physical installation therefore remains largely untouched, and a different profile can present a different set of files.

Vortex manages files through deployment. Its selected deployment method installs managed files or links into the Skyrim game folder. Choosing Purge Mods removes the deployed files or links, allowing you to return to a vanilla-like folder before deploying another configuration. Vortex profiles can also maintain profile-specific saves and INI settings.

Choose MO2 when isolation and diagnosis matter most
MO2 is the stronger choice when you expect to maintain several demanding profiles, test changes repeatedly or investigate which mod supplies a particular mesh, texture, script or configuration file. Because the game sees a virtual Data directory assembled from the active profile, changing profiles does not require physically copying an entire conversion in and out of Skyrim’s installation.

Suppose a conversion contains a custom world, new quests and a large set of patches. A second profile contains a different conversion with its own masters and interface files. In MO2, each profile can enable only its intended set. The inactive profile’s files are not part of the virtual view presented to a launch made from the active profile. That sharply reduces accidental cross-contamination.
The same model makes troubleshooting concrete. MO2’s virtual file view lets you inspect the winning file and the mods that are overwriting it. You can change mod priority, disable one candidate and launch again, without first undoing a deployment operation in the game folder.
The important MO2 rule for tools
A tool must be launched through MO2 to see the selected profile’s VFS. Starting an executable directly from Windows can make it read the physical Skyrim folder instead of the profile you are trying to edit. This matters for script-extender loaders, patchers, generated-output tools and utilities that inspect installed files. Add each required tool to MO2’s executable list and run it from the MO2 interface while the correct profile is selected.

Where MO2 asks more of you
MO2 does not remove the need to understand a guide. You must recognize which profile is active, set priorities when two mods provide the same file and follow the project’s stated plugin order. The interface exposes those decisions rather than hiding them behind an automated deployment workflow. That is an advantage for a complex conversion, but it can feel less forgiving during a first installation.

Vortex is usually the smoother starting point for someone installing a conversion from Nexus Mods and following a project guide without wanting to learn a virtual file system first. Its Nexus integration, guided downloads, automatic sorting and deployment controls keep common tasks in one workflow.
How deployment works
After you enable mods, Vortex deploys their managed files or links into the Skyrim game folder using the selected deployment method. Skyrim then reads that deployed result. If you need to change to a substantially different list, Purge Mods removes those deployed files or links. You can then enable the other profile and deploy its contents.
Deployment is reversible, but it is a state you must manage. A profile switch is not the same thing as purging and redeploying. Before changing from one total conversion to another, check which profile is active, purge when appropriate, then deploy the target profile and inspect Vortex’s notifications.
Profiles, saves and settings
Vortex supports independent profiles. Its documentation specifically describes profile-specific saves and INI settings, which is useful when two projects need different graphics, gameplay or scripting configurations. Confirm the profile’s save and INI options before launching; a conversion’s guide may require a particular setting that should not leak into another profile.
Automatic sorting is not a project guide
Vortex’s automatic sorting and conflict rules can establish a sensible baseline, but a total-conversion author may require an exact order or a specific exception. Treat automated sorting as a starting point. Apply the project’s stated load order and conflict instructions afterward, and do not assume that a green notification means the conversion’s requirements are satisfied.

Which manager is safer for multiple total conversions?
Both can keep separate modlists, but they make different failure modes likely.
- MO2 reduces physical-install changes. The game’s Data folder is largely untouched, and a profile switch changes the virtual view used by a launch.
- Vortex can restore a clean deployed state. Purge Mods removes deployed files or links, but forgetting to purge or redeploy can leave the game folder in an unintended state.
- Both require profile discipline. Give every conversion its own profile, name it clearly and verify the active profile before installing, generating files or launching.
- Neither protects incompatible saves. Use a new save for each conversion unless that project explicitly documents a safe migration path.
For an occasional player with one main list, Vortex’s simpler deployment may be all you need. For an author, tester or enthusiast alternating among several large conversions, MO2’s explicit profile and virtual-file model generally provides a clearer rollback path.
How to set up a total conversion without contaminating another list
- Install Skyrim Special Edition for PC and start it once. This creates the initial game files that the manager and tools expect. Bethesda identifies the Special Edition as the remastered release with the official add-ons and PC mod support.
- Read the conversion’s current requirements before downloading. Record the required Skyrim version, script extender, master files, patches, optional dependencies, tool versions and exact load order. These requirements vary by project and can change between releases.
- Install and configure one manager. Do not manage the same Skyrim installation with MO2 and Vortex at the same time. Choose the model that matches your workflow and keep the manager’s directories organized.
- Create a dedicated profile named for the project. Enable profile-specific saves and INI handling where the manager offers those controls. A name such as “Conversion A – testing” is safer than a generic “Default.”
- Install the project in the author’s stated order. Follow any required base files, masters, patches and optional components exactly. Let automatic sorting establish a baseline only when the guide permits it.
- Configure required external tools through the manager. In MO2, launch them from MO2 so they receive the active VFS. In Vortex, configure each tool according to its current documentation and verify which profile and deployment state it reads.
- Deploy or launch using the manager’s intended path. Vortex users should deploy the enabled profile and confirm that deployment completed. MO2 users should launch Skyrim and tools from the selected profile.
- Test on a new save. Load into the game, check the conversion’s starting area and watch for missing-master messages, crashes or obvious missing assets before investing time in a long playthrough.
- Back up before major changes. Preserve the profile configuration, saves and any generated output before adding a large patch, changing the game version or replacing core files.
Switching between two conversion profiles
MO2 switching procedure
- Open MO2 and select the target profile from the profile control.
- Confirm that the enabled-mod list, plugin order and profile-specific settings match the project guide.
- Check that the intended external tools are configured for that profile.
- Launch Skyrim through MO2 and select a new or project-specific save.
Because the VFS is assembled when the process launches, do not assume that a tool opened outside MO2 will see the same profile. Close tools started under the previous profile before switching.
Vortex switching procedure
- Select the target profile and verify its saves and INI settings.
- If you are changing to a substantially different list, use Purge Mods to remove the previous profile’s deployed files or links.
- Enable the target profile’s mods, resolve the displayed conflicts according to the project guide and deploy.
- Check deployment status, then launch Skyrim through the configured path and use a new save.
If the game still behaves as though the old list is active, stop and inspect deployment rather than installing more mods. A manager cannot infer that a conversion’s files should be removed merely because you selected another profile.
Load order and file conflicts: what the indicators mean
A plugin load order determines when plugins are read; a file conflict determines which mod supplies a file when multiple mods contain the same path. They are related but not identical. A total conversion guide may specify both an order and a particular winner for a conflict.
MO2 diagnosis
- Use the mod-priority and virtual-file views to identify which mod provides the winning file.
- Compare that result with the conversion’s patch instructions.
- Change priority or disable a test mod, then relaunch through the same profile.
- If an external generator produced output, confirm it was run through MO2 and wrote to the intended profile.
Vortex diagnosis
- Read conflict notifications and inspect the rules that determine which mod wins.
- Run automatic sorting, then apply any project-specific order or exception.
- Confirm that the profile is deployed after changing rules.
- Use Purge Mods when you need to remove the deployed result and rebuild it cleanly.
Neither indicator can repair a missing master, an incompatible script-extender version or a project built for another Skyrim release. Those are prerequisite problems, not load-order problems.

Common failure modes and fixes
The game reports a missing master
Check the conversion’s requirements and confirm that every named master is installed in the active profile. In Vortex, verify that the required profile is deployed. In MO2, verify that the required mod is enabled in the selected profile. Do not bypass the warning by loading a save from another conversion.

Inspect file conflicts and plugin order. MO2 users should examine the virtual file view and mod priority. Vortex users should inspect conflict rules, sorting results and deployment status. The project guide may require a patch to win a specific file conflict even when automatic sorting reports no general problem.
An external tool cannot find installed files
For MO2, launch the tool from MO2; a direct Windows launch does not receive the profile’s VFS. For Vortex, check the tool’s configured game path and the profile’s deployment state, then follow that tool’s current instructions. Tool behavior is not uniform across games or utilities.
Switching profiles leaves the wrong settings or saves
Confirm that you selected the intended profile before launching. In Vortex, verify profile-specific saves and INI settings are enabled and that deployment completed. In MO2, confirm the profile’s own enabled mods and settings and close any tools inherited from the previous session.
The game is unstable after a major change
Return to the last known-good profile or backup, remove the newest change and test on a new save. Verify the game version, script extender, masters and patches against the conversion’s current instructions. If a clean deployment is needed, Vortex users can purge; MO2 users can switch to a known-good profile without altering the physical Data folder.

The decisive factor is the conversion’s own documentation. Check its current game-version, script-extender, master-file, patch and load-order requirements before installing. Then keep the project isolated, launch tools through the manager, test with a new save and preserve a backup before major changes.
