In a study published October 14, 2026, researchers used an Oxford Nanopore MinION sequencer to analyze environmental DNA (eDNA) from 20 sites in Florida’s Indian River Lagoon and identify 11 HAB-associated species, including organisms linked to brown and red tides.
The result is an early-warning capability, not a proven system for forecasting bloom intensity, toxin levels or public-health danger. The study shows that species and community changes can be detected near real time, sometimes while organisms are still present at low abundance.

What the new DNA tool does
The method combines water sampling, environmental-DNA extraction and Oxford Nanopore’s portable MinION long-read sequencer. Instead of waiting for a visible bloom, researchers sequence genetic material already present in lagoon water. The assay targeted a eukaryotic ribosomal RNA gene, a marker suited to algae and other eukaryotes rather than the bacterial marker commonly used in broad microbial surveys.

Where the test was performed
Sampling covered 20 sites in Florida’s Indian River Lagoon, a 156-mile (about 251-kilometre) brackish estuary on the state’s east coast. The lagoon’s mixture of fresh and salt water, along with changing nutrient and temperature conditions, makes it a useful setting for studying organisms that can form harmful blooms.
The work is reported in the PLOS Water study “Near-real-time long-read eDNA sequencing reveals harmful algal bloom dynamics in the Indian River Lagoon,” published October 14, 2026 (DOI 10.1371/journal.pwat.0000557).

What researchers detected
- 11 HAB species: The assay detected species associated with brown and red tides.
- Low-abundance organisms: Some HAB species were found when they were present at low concentrations, before a conspicuous bloom was necessarily apparent.
- Frequent co-occurrence: Multiple harmful species often appeared together. USF computational biologist Justin Gibbons said this could indicate shared ecological drivers or interactions that promote growth.
- Environmental associations: Changes in the detected community were associated with temperature, salinity and nutrient conditions.
These observations matter because HAB organisms can remain at low abundance and expand rapidly when conditions become favorable. Rays H.Y. Jiang, a USF associate professor, described the value as “scale and synergy”: a multi-species signal may reveal shared triggers and community shifts before a bloom is obvious.

How this could improve bloom monitoring
| Monitoring question | What the MinION study demonstrates | What it does not establish |
|---|---|---|
| How quickly can information arrive? | Near-real-time sequencing during a run, rather than relying only on delayed laboratory workflows. | A universal turnaround time for every field deployment. |
| How broad is the signal? | A community-level view that identified 11 HAB species in this lagoon study. | That every harmful species in every water body will be detected. |
| Can scarce organisms be found? | Some low-abundance HAB organisms were detected. | A validated detection limit or accuracy percentage. |
| How much spatial detail is possible? | Sampling across 20 lagoon sites. | That 20 sites are sufficient for operational forecasting elsewhere. |
| Can it forecast a dangerous bloom? | Species presence and ecological shifts can inform risk understanding. | Reliable predictions of bloom intensity, toxin concentration, public-health risk or economic damage. |
Why early detection matters
HABs can damage ecosystems, fisheries, tourism and public health. The National Centers for Coastal Ocean Science reported $2.7 billion in lost income from Florida’s prolonged 2017 red-tide bloom, a figure cited in the 2026 USF release. Earlier information could help agencies increase sampling, issue advisories, investigate nutrient conditions or prepare response resources before impacts peak.

However, detecting DNA is not the same as measuring active toxins or proving that a bloom will occur. DNA may persist after cells decline, and a genetic signal does not by itself establish toxin production. MinION results therefore need to be interpreted alongside physical and biological observations.
How the approach fits existing HAB programs
Earlier Indian River Lagoon research used complementary methods including microscopy, flow cytometry and quantitative PCR (qPCR). Those techniques remain important for confirming cell identity, abundance and biological activity. Sequencing adds a broader community perspective and can reveal multiple organisms in one workflow.

A practical monitoring program could combine routine field measurements with eDNA sequencing, microscopy and targeted qPCR. Temperature, salinity and nutrient records provide the environmental context needed to interpret whether a detected community is stable, declining or moving toward bloom-favorable conditions.
Important limitations of the 2026 study
- The demonstration took place in one Florida estuary, so performance in other climates, salinities and water types remains to be established.
- The published sources do not provide an accuracy percentage, detection-limit benchmark, cost per sample or deployment timeline.
- The study does not validate MinION alone as an operational forecasting system.
- It does not show that sequencing can prevent red tide, determine toxin concentration or quantify future economic losses.
Greg O’Corry-Crowe of FAU Harbor Branch emphasized that understanding HAB drivers is part of a wider effort to understand aquatic systems under climate change and growing human impacts. That broader context is essential: sequencing can improve surveillance, but management still depends on environmental data, confirmatory tests and decisions by public-health and coastal agencies.
