How to Secure MCP: Threat Modeling and Practical Hardening

MCP security starts with trusted-code authorization, narrow server permissions, isolated execution, secure transport-specific identity controls, and ongoing capability review.

Secure MCP by controlling the entire path from user and host to model, client, server, tool, data, and authorization service—not by relying on the model to refuse unsafe requests. Keep authorization in trusted application code, give each server only the authority it needs, isolate execution, validate identities and tokens, and review what tools can do and what they return.

What MCP security needs to protect

The Model Context Protocol (MCP) connects model-driven applications to tools, data sources, and services. Its security depends on the deployment around the protocol as much as on protocol messages: a model can be steered by malicious or misleading content, but it should not decide what a user or server is authorized to do.

Map the actual flow in your deployment, for example: user → MCP host → MCP client → model → MCP server → tool, data store, or API. Add any authorization servers, registries, package sources, proxies, local operating-system resources, and downstream services that participate. The topology and trust boundaries vary by application and transport; do not assume every MCP deployment has the same components.

For each boundary, identify what crosses it, which identity or credential authorizes the action, and which trusted component makes the access decision. Model tool discovery, shared context, server configuration, and returned content as part of the attack surface—not just the API call itself.

Threats to include in an MCP threat model

OWASP’s MCP Security Cheat Sheet describes risk classes seen in MCP deployments. These are categories to assess, not proof that every deployment has each vulnerability.

Boundary or asset Threat to assess Hardening direction
Host, client, and model Malicious content may steer tool selection or arguments; dynamic capabilities can change what the model can invoke. Enforce authorization in trusted application code, review capability changes, validate calls, and require approval for sensitive actions.
Tool metadata and outputs Poisoned or misleading descriptions and schemas, a “rug pull” after review, or untrusted results may influence later actions or expose data. Review provenance and changes; treat metadata and results as data, validate them, and do not blindly forward raw untrusted content.
Server and user authority A confused deputy or over-scoped credential may let a server act beyond the user’s intended authority. Use independent authorization checks, narrow scopes, and credentials dedicated to each server and task.
Client/server and authorization service Token theft or leakage, wrong-audience tokens, authorization-code interception, redirect abuse, or token passthrough. Use secure token storage, HTTPS authorization endpoints, PKCE with S256 when capable, exact registered redirect matching, state validation, and audience checks. Do not relay a client token to an upstream API.
Local execution and host An inadequately isolated local server may reach files, credentials, or other host resources. Constrain process, filesystem, network, and operating-system permissions; review local server configuration.
Supply chain and operations An unreviewed or compromised package/server, unnoticed capability changes, message tampering or replay, or weak monitoring. Verify sources, review updates, maintain components, audit operations, and scan for exposed or vulnerable MCP servers.

OWASP also identifies cross-origin tool shadowing and data exfiltration through legitimate channels. A server can appear to perform an ordinary authorized task while its tool or output steers data toward an unintended destination. Treat tool names, descriptions, schemas, server configuration, resources, and results as untrusted input; validate both the call and any consequential use of its result.

The NSA’s May 2026 guidance highlights dynamic tool invocation, implicit trust between components, and context sharing as systemic concerns. It recommends treating components as separate trust zones, scrutinizing dynamic discovery unless origin verification or authorization is present, and applying strict resource and permission boundaries. The NSA’s executive summary puts the implementation burden plainly: “These design tendencies suggest that secure-by-default behavior must be enforced through implementation rigor, proper coding practices, clearer protocol specifications, and robust validation tools.”

Enforce authorization outside the model

Prompt injection can arrive through legitimate channels: a tool description, resource, server response, or connected document. It may persuade a model to select a tool, alter its arguments, or disclose context. The model’s instruction-following behavior is therefore not an authorization boundary.

  • Check whether the requesting user and task are allowed to invoke the tool, access the target resource, and perform the requested action.
  • Validate tool names, arguments, destinations, and returned data in trusted code. Do not rely on the model to interpret policy correctly.
  • Use separate, narrow credentials for each server and task. Avoid broad shared credentials and prevent secrets from entering model context, logs, or unrelated servers.
  • Require explicit human confirmation for high-impact or difficult-to-reverse actions where appropriate.
  • Limit network egress, resource use, and access to files or services to what the server actually needs.

Microsoft’s April 22, 2026 article, Securing MCP: A Control Plane for Agent Tool Execution, reports that prompt-only safety instructions produced a 26.67% policy violation rate in its internal red-team benchmark of 60 prompts: 45 adversarial and 15 valid, mapped to the OWASP Agentic Top 10. That result describes Microsoft’s stated evaluation only; it is not an estimate of how often MCP systems generally fail. Its practical implication is to use enforceable controls rather than treating prompt instructions as the control plane.

Harden HTTP-based MCP authorization

MCP authorization is optional, and the protocol distinguishes HTTP-based authorization from stdio deployments. For an HTTP deployment, use the authorization requirements for the exact specification version your implementation follows. The MCP authorization security considerations dated July 28, 2026 call for secure token storage and OAuth best practices, HTTPS authorization-server endpoints, constrained redirect URIs, PKCE support verification, exact redirect matching, and state validation.

  1. Bind the token to its intended resource. The client should request a token explicitly bound to the target resource. The MCP server must validate that the token was issued for that server and has the proper audience.
  2. Protect the authorization flow. Use HTTPS for authorization-server endpoints. Restrict redirect URIs to localhost or HTTPS and compare them exactly with preregistered values. Validate the OAuth state value.
  3. Use PKCE appropriately. Verify PKCE support before proceeding and use the S256 code challenge method when technically capable.
  4. Protect token handling. Store tokens securely, scope them to the individual server and task, and keep them out of logs and model context.
  5. Separate upstream credentials. Never pass the token received from an MCP client through to an upstream API. Use a separate token issued for that upstream service.
  6. Authorize each consequential call. Make the access decision in application code for the action and resource being requested, rather than assuming that successful authentication grants every tool the same authority.

Choose controls that match the transport

Do not apply an HTTP OAuth recipe to a local process by default. The right control depends on how the server runs, where its identity comes from, which resources it can reach, and how its actions are reviewed.

Review area Local stdio or process transport HTTP-based transport
Exposure and transport Review the local process, its launch configuration, and the host resources it can reach; constrain filesystem and network access. Protect the network connection and authorization endpoints; use HTTPS for authorization-server endpoints.
Identity and authorization Establish process identity and how access is decided; do not assume HTTP OAuth controls apply. Follow the applicable MCP HTTP authorization requirements, including audience validation by the server.
Credential handling Inspect environment-provided credentials and prevent unnecessary access to host secrets. Securely store scoped tokens, validate redirect and state handling, and use separate upstream credentials.
Isolation Use operating-system protections or sandboxing to constrain process, filesystem, network, and other permissions. Restrict server permissions and data access; network reachability does not replace authorization or isolation.
Provenance and change review Review the server source, package, launch configuration, and capability changes. Review the server source, configuration, exposed capabilities, and changes over time.
Approval, audit, and maturity Define how sensitive actions are approved and logged for the local deployment. Define how sensitive actions are approved and logged; do not treat a security proxy as a substitute for those controls.

Neither transport is universally safer on the evidence available here. Compare the actual exposure, authorization enforcement, credential scope and lifetime, process and data isolation, provenance review, approval and audit controls, and operational maturity of the specific deployment. The available guidance does not prescribe one sandbox configuration that works for every operating system or runtime.

Apply an operational review before, during, and after connection

Before connecting

  • Identify the server owner and source; review its configuration and the capabilities it exposes.
  • Classify the data and actions involved, map the trust boundary, and decide whether the server needs read, write, or administrative access.
  • Grant only the narrow permissions required, and decide whether the server’s provenance and update process are trustworthy for that access.

At runtime

  • Enforce authorization in trusted code and validate tool names, arguments, destination resources, and returned data.
  • Require confirmation for high-impact actions where appropriate; isolate processes and data according to sensitivity.
  • Limit egress and resource use, and keep credentials out of model context, logs, and unrelated servers.

After deployment

  • Monitor tool invocations and permission or capability changes; audit access and sensitive actions.
  • Review server and package updates, and track advisories for the SDKs and servers you use.
  • Regularly scan for exposed or vulnerable MCP servers. The NSA notes that MCP-aware security proxies remain limited and are still maturing, so a proxy is not a complete or mandatory security solution.

Separate protocol vulnerabilities from deployment risk

The MCP project’s security policy asks vulnerability reports to focus on unexpected access across the trust boundaries a system establishes. It identifies protocol flaws, authorization bypasses, SDK implementation vulnerabilities, sandbox escapes, session hijacking, token theft or leakage, and cross-tenant access as in-scope categories. Expected protocol behavior and documented deployment risks should not automatically be described as protocol vulnerabilities.

The policy also places responsibilities on adopters, including connecting only to trusted servers and setting access restrictions. OWASP risk categories and NSA deployment guidance help identify what to assess, but they do not establish that every listed threat is present in every system. The sources cited here do not establish a broad, independently replicated statistic for the prevalence of MCP vulnerabilities.

Sources and version scope

This guide draws on the Model Context Protocol project’s MCP Security Policy and Authorization Security Considerations (dated July 28, 2026); the OWASP Cheat Sheet Series’ MCP Security Cheat Sheet; the NSA Artificial Intelligence Security Center’s Model Context Protocol (MCP): Security Design Considerations for AI-Driven Automation, Version 1.0, May 2026, and its May 20, 2026 press release; and Microsoft for Developers’ April 22, 2026 article on a control plane for agent tool execution. MCP guidance and implementations can change; verify the specification version, SDK advisories, and deployment-specific requirements when implementing these controls.
