How to Reconcile GSTR-2B With Purchase Records and Prevent Input Tax Credit Errors

Reconcile GSTR-2B to your purchase register before preparing GSTR-3B, but do not treat a match as automatic proof that input tax credit (ITC) is lawful. GSTR-2B is a read-only, system-generated statement built from supplier and Input Service Distributor filings plus import data. Your control process must match the underlying documents, investigate timing and amendments, test statutory eligibility, and preserve an auditable decision for every line.

The reliable sequence is: freeze the purchase data for the period, download the complete GSTR-2B, normalize invoice keys without destroying originals, classify every difference, resolve supplier and timing issues, perform legal checks outside the portal, and compare the approved ledger with the ITC reported in GSTR-3B.

What GSTR-2B contains—and what it does not do

GSTR-2B is generated for a recipient from data filed by suppliers in GSTR-1 and GSTR-1A, by non-resident taxpayers in GSTR-5, by Input Service Distributors in GSTR-6, and from import information received from ICEGATE. It is read-only: the recipient does not file or edit it. It is an input to the recipient’s GSTR-3B, not a return that substitutes for the recipient’s books.

The statement brings together several different transaction types. Supplier-reported B2B invoices, debit notes and credit notes appear alongside ISD distributions, reverse-charge supplies reported by suppliers, and import IGST data. Import-goods records are sourced from ICEGATE and can include bill-of-entry amendments; some courier imports may not be available in the statement. Reverse-charge import services are not part of GSTR-2B and must be tracked separately.

Read the two summary sections correctly

  • Table 3 summarises available ITC, including amounts to be availed and amounts to be reversed.
  • Table 4 summarises specified unavailable-credit or reversal items.

A portal label such as “ITC available” is not a legal approval. GSTN cautions that the system flag covers only specified scenarios; other restrictions must be assessed by the taxpayer. Receipt, business use, blocked-credit rules, time limits, payment conditions, reversals and other requirements remain your responsibility.

Why period cut-offs create apparently missing invoices

GSTR-2B assigns a document to a statement period according to when the relevant supplier or other source filing is received within the applicable cut-off window. An invoice dated in an earlier month can therefore appear in a later GSTR-2B if the supplier files after that period’s cut-off. The document date alone does not determine the recipient’s 2B period.

When an invoice is absent, first check the supplier’s filing date and the cut-off applicable to the statement you are reviewing. A late filing normally flows to the next open GSTR-2B rather than being backdated to the invoice month. Keep the invoice in a timing-exception queue instead of forcing it into the earlier period or deleting it from the purchase register.

Data to assemble before matching

Use a period-specific purchase-register extract and retain the unaltered source file. At minimum, include the following columns:

  • Supplier legal name and GSTIN.
  • Invoice, debit-note or credit-note number and document date.
  • Taxable value and separate IGST, CGST, SGST/UTGST and Cess amounts.
  • Place of supply and whether the supply is intra-State or inter-State.
  • Reverse-charge indicator.
  • Goods or services receipt date and payment status, where relevant to your policy and legal review.
  • Purchase-ledger account, branch or cost centre, and the period in which the document was posted.
  • For imports, bill-of-entry number and date, port or customs reference, and the IGST amount.
  • For e-invoices, the Invoice Reference Number (IRN) and QR-derived fields where available.

Download the complete GSTR-2B for the same period and preserve its generation period, source tables, download timestamp and file version. Keep the original CSV or portal file alongside the working reconciliation; never overwrite it with a cleaned spreadsheet.

A controlled GSTR-2B reconciliation workflow

  1. Freeze the purchase-register population

Close the accounting extract for the target tax period before matching. Include posted invoices, documents received but not yet posted, imports, reverse-charge transactions and credit or debit notes. Record the extraction date and the person responsible. A moving ledger produces changing match results that cannot be explained later.

  2. Download and archive GSTR-2B

Save the full statement, not only the summary totals. Retain the generation period, each source table, the portal download file and a checksum or controlled file name if your organisation uses document controls. The archive is evidence of what was available when the return was prepared.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  3. Normalize keys while retaining originals

Create comparison fields that standardise invoice-number case, spaces, punctuation and leading zeros. For example, an internal key can remove harmless separators and convert letters to one case, but the original invoice number must remain in a separate column for audit review. Do not normalize away meaningful suffixes or change the supplier’s document itself.

Use supplier GSTIN plus normalized invoice number and invoice date as the primary match key. The IRP’s matching guidance identifies invoice number, invoice date and counterparty GSTIN as common factors. After a key match, compare taxable value and every tax head separately; a single total-tax comparison can conceal an IGST-versus-CGST/SGST error.

  4. Validate the counterparty and place of supply

Check the supplier GSTIN against the invoice and your vendor master, then compare place of supply and tax type. A correct invoice number attached to the wrong GSTIN, or an inter-State invoice recorded as intra-State, is not an exact match. Keep branch and registration details distinct when the same legal supplier bills multiple GST registrations.

  5. Classify every record

Assign one primary status to each purchase-register line and each 2B-only line: exact match, value or tax mismatch, missing from 2B, 2B-only, duplicate, credit note, debit note, amendment, reverse charge, import or bill of entry, place-of-supply issue, or legally ineligible ITC. A controlled status list prevents unresolved differences from disappearing in a net total.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  6. Investigate timing before contacting the supplier

For a missing invoice, compare the supplier’s filing date with the applicable cut-off. Search subsequent GSTR-2B periods for the same GSTIN and invoice number. If it appears later, link the purchase-register line to that later statement and document the period decision rather than creating a duplicate posting.

  7. Obtain corrections and evidence

Ask the supplier to correct the specific field causing the exception: recipient GSTIN, invoice number, date, taxable value, tax amount, place of supply or filing period. For e-invoices, compare the IRN and QR data with the accounting record; standardized e-invoice data can feed a purchase ledger and expose discrepancies earlier. Store the supplier communication, corrected document and the period in which the correction is expected to flow.

  8. Review portal actions and document changes

Where the Invoice Management System (IMS) is available, verify records before accepting or rejecting them. A changed action can require recomputation of GSTR-2B before GSTR-3B is filed. Record the action, user, date, reason and resulting statement version. Do not assume that an accepted record is eligible without the separate legal review.

  9. Apply legal eligibility tests

For every otherwise matched line, check blocked-credit categories, business-use requirements, receipt of goods or services, applicable time limits, reversals, payment conditions and reverse-charge tax payment. Split a document when only part of the tax is eligible and retain the calculation supporting the split.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  10. Reconcile the approved ledger to GSTR-3B

Post only the approved ITC buckets to the return working. Use GSTN’s comparison report, available for periods from August 2022 onward, to compare ITC claimed in GSTR-3B with ITC accrued in GSTR-2B. Download the comparison as CSV and tie it to your ledger totals, explanations and approval sign-off.

    • [Dont Hesite to Order] 24 hours customer services and professional technology team are standing by
  11. Lock the period and carry forward open items

Close the month with an exception register. Each open item should have an owner, supplier-contact date, expected correction period, claim or defer decision, reversal treatment where applicable, and attached invoice, credit note, debit note or bill-of-entry evidence. Carry unresolved timing items into the next period without losing their original invoice date or audit trail.

Matching rules that prevent false positives

Field How to compare Typical failure
Supplier GSTIN Exact match to the registered counterparty and recipient registration. Invoice belongs to another branch or registration.
Invoice number Compare a normalized key, then inspect the original value. Spaces, hyphens, case or leading zeros produce a false “missing” result.
Invoice date Compare the date in the document and portal record; retain amendments. Supplier reports a date typo or amended document.
Taxable value Compare after key match, using the same rounding policy. Discount, freight or line-level rounding differs.
IGST, CGST, SGST/UTGST and Cess Compare each head independently, not only the total tax. Tax is posted under the wrong head or rate.
Place of supply Validate against the invoice, registration and nature of supply. Inter-State and intra-State treatment is inconsistent.
Document relationship Link original invoice to every amendment, debit note and credit note. An amendment is counted as a new invoice or a credit note is missed.

Set tolerances only for documented rounding differences. A tolerance must not hide a different GSTIN, tax head, place of supply or legal document. Keep both the system-calculated difference and the reviewer’s explanation.

How to resolve each exception class

Exception What to check Posting and claim decision
Exact match All key fields, tax heads and place of supply agree; receipt and eligibility evidence exists. Move to the eligible or ineligible bucket after the legal review.
Value or tax mismatch Compare the supplier’s filed data, invoice copy, discounts, rounding and tax-rate calculation. Hold or claim only the supported amount; seek supplier correction for an incorrect filing.
Missing from 2B Search later periods, check supplier filing and cut-off, and confirm GSTIN. Do not force the line into the current 2B-based claim; follow the applicable law and documented timing policy.
2B-only record Look for an unposted invoice, wrong registration, duplicate or supplier error. Obtain the invoice and receipt evidence before recording or claiming; reject or query an erroneous record.
Duplicate Compare invoice number, date, GSTIN, amount and original/amended indicators. Claim once and reverse duplicate postings; retain the duplicate-analysis note.
Credit note Link it to the original invoice and check whether the related ITC was claimed. Reduce or reverse the corresponding credit as required and prevent a second reduction.
Debit note Determine whether it has its own document number and whether the additional tax is supported. Match and test the incremental amount separately from the original invoice.
Amendment Preserve the original and amended records, including the supplier’s amendment period. Use the legally applicable version and avoid claiming both records.
Reverse charge Confirm the nature of supply, tax payment and accounting entry. Report tax payment in GSTR-3B; claim credit only after the required payment and eligibility conditions.
Import or bill of entry Match ICEGATE data, bill-of-entry number/date, importer GSTIN and amendments. Use customs evidence; investigate missing courier-import data separately.
Place-of-supply issue Review contract, movement, recipient location and tax charged. Correct classification before claiming; tax-head errors can require supplier action.
Legally ineligible Apply blocked-credit, business-use, receipt, time-limit, reversal and payment tests. Exclude or reverse even when the portal shows the record as available.

Credit notes, amendments and IMS actions

Credit notes can reduce the tax associated with an invoice that was already claimed. Always link the note to its original document and calculate the remaining eligible amount. A note received after the original claim belongs in the period governed by the applicable reporting rules, not in an arbitrary month chosen to make the reconciliation balance.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

An amended invoice should not be treated as an unrelated purchase. Keep a parent-child link between the original and amended records, identify which values changed, and mark the original as superseded or otherwise treated according to the legal and portal treatment. This prevents double credit when both versions appear in work files.

IMS decisions require an additional control. Review the document and supporting evidence before accepting or rejecting it. If an action is changed, recompute GSTR-2B before filing GSTR-3B and archive the resulting statement. A status change without recomputation leaves the return working tied to stale data.

Reverse charge and imports need separate work queues

Reverse-charge supplies reported by suppliers

Reverse-charge supplies that suppliers report in the relevant data can appear in GSTR-2B. The related tax must be reported for payment in GSTR-3B, and credit is available only after the required payment and other eligibility conditions are satisfied. Keep a payment reference and a separate reverse-charge reconciliation so an apparent 2B match is not mistaken for immediate credit.

Reverse-charge import services

Reverse-charge import services do not form part of GSTR-2B. Track the supplier invoice, self-assessed tax, payment and eligible credit in a separate register and reconcile it directly to the relevant GSTR-3B entries.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Imported goods

Use ICEGATE and the bill of entry as the primary evidence for import IGST. Check importer GSTIN, bill-of-entry number and date, taxable or assessable values, IGST and any amendment. Because some courier-import records may not be available in GSTR-2B, absence from the statement is not by itself proof that the import did not occur; investigate customs documentation and the data source.

Eligibility review beyond the portal label

A clean technical match is only one control. Before approving ITC, document the following questions for the transaction:

  • Was the supply received, and can receipt be demonstrated through goods-receipt, service-acceptance or equivalent evidence?
  • Is the expense used in the course or furtherance of business, and is any personal or exempt-use portion excluded?
  • Does a blocked-credit rule apply to the goods or service?
  • Is the claim within the applicable statutory time limit for the relevant document and return?
  • Were earlier credits reversed because of non-payment, discounts, returns, exempt use or another adjustment, and has a re-availment condition been met?
  • For reverse charge, has tax been paid in the prescribed manner before credit is taken?
  • Does the invoice, debit note, credit note or bill of entry contain the required particulars and relate to the correct GST registration?

Design the workpaper so the reviewer can see both outcomes: “matched” and “eligible,” or “matched” and “ineligible.” Combining them into one status is a common cause of overclaiming.

Reconciling the approved ledger with GSTR-3B

After exception decisions are complete, map ledger buckets to the corresponding GSTR-3B fields. Reconcile at least four layers:

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  1. Document layer: approved invoice, note, ISD, import and reverse-charge populations.
  2. Tax-head layer: IGST, CGST, SGST/UTGST and Cess totals, including reversals.
  3. Statement layer: GSTR-2B Table 3 and Table 4 amounts and any separately tracked items such as reverse-charge import services.
  4. Return layer: amounts actually claimed or reversed in GSTR-3B.

Use GSTN’s comparison report for periods from August 2022 onward to view GSTR-3B ITC claimed against GSTR-2B accrued and download the result as CSV. Investigate both directions: a claim higher than accrued and an accrual higher than claimed. The first may indicate unsupported or early credit; the second may indicate a missing purchase posting, an intentionally deferred claim or an eligibility exclusion.

Do not “plug” a difference by changing a purchase value or tax head without documentary support. Each adjustment should point to an exception ID, the reviewer, the reason, the return field affected and the evidence retained.

Controls that make the reconciliation auditable

Use an exception register, not a comments column

Give every exception a unique ID and structured fields for category, supplier GSTIN, document number, period first identified, owner, supplier-contact date, expected correction period, claim or defer decision, reversal amount, closure date and evidence links. A free-text note alone cannot show whether all exceptions were resolved.

Preserve both raw and transformed data

Store the raw purchase extract and GSTR-2B beside the normalized matching file. Document the normalization rules, rounding tolerances, duplicate logic and software version. This allows a reviewer to reproduce why two records matched or failed.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Separate preparation from approval

The person who imports and normalizes data should not be the only person approving legal eligibility and return posting. Require a second review for high-value mismatches, credit notes, amendments, imports and reverse-charge entries.

Set a cut-off calendar

Maintain a calendar of supplier filing cut-offs and your internal close date. Send supplier queries early enough for a correction to enter the intended statement period, while retaining a later-period carry-forward plan for filings that miss the window.

Choosing reconciliation software or a spreadsheet process

A spreadsheet can work for a small, stable ledger when raw files, formulas, approvals and version history are controlled. Automation becomes more valuable as registrations, suppliers, invoice volume, amendments and import transactions increase. Evaluate a process or software against the work it must actually perform:

Capability Questions to ask
Invoice-key normalization Can it standardize case, spaces, punctuation and leading zeros while retaining original values?
GSTIN and place-of-supply validation Does it flag wrong registrations, tax heads and inter-State/intra-State conflicts?
Amendment and note handling Can it link originals, amendments, debit notes and credit notes without double counting?
IMS support Does it record accept, reject or pending actions and trigger recomputation when an action changes?
Import and BoE ingestion Can it ingest ICEGATE or bill-of-entry data and handle amendments and courier exceptions?
Reverse-charge workflow Can it separate tax payment, credit eligibility and import-service records from ordinary 2B matches?
Duplicate detection Does it identify duplicates across periods, branches, amended records and notes?
Supplier follow-up Can owners, requests, promised correction periods and closure evidence be tracked?
Audit trail and exports Are raw files, transformed fields, decisions, CSV or JSON exports and user history retained?
GSTR-3B comparison Can the approved ledger be tied to return fields and to the GSTN comparison CSV?
IRP/e-invoice integration Can IRN and QR data populate ledgers and expose discrepancies before the monthly close?

Automation improves consistency only when the rules are reviewed. Configure exception queues and approval gates rather than allowing a high match percentage to become an automatic ITC claim.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Common failure scenarios and recovery steps

An invoice is missing from the current 2B

Confirm the supplier GSTIN and invoice number, search later 2B periods, check the supplier’s filing date against the cut-off and request a filing or correction. Keep the line as a timing exception with a next-review date; never duplicate it merely because the supplier filed late.

The same invoice appears twice

Compare source tables, document type, amendment indicators and invoice keys. Check whether one row is an original and the other an amendment or whether a credit/debit note has been mistaken for an invoice. Retain one supported claim and document the duplicate resolution.

Taxable value matches but tax does not

Recalculate each tax head, inspect place of supply and rate, and compare the supplier’s filed values with the invoice. Hold the unsupported amount and seek a supplier correction; do not net an IGST error against CGST and SGST simply to reach the same total.

A credit note arrives after the original claim

Link it to the original invoice, determine the affected ITC and record the reduction in the appropriate period. Check that the same note is not also included in a supplier amendment or imported twice from the portal.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

GSTR-3B claim exceeds GSTR-2B accrual

Split the difference into timing items, reverse-charge or import-service items tracked outside 2B, eligible carry-forward claims, and unsupported claims. Tie each component to evidence and correct or reverse the unsupported portion rather than altering the source ledger.

GSTR-2B accrual exceeds the claim

Look for documents intentionally deferred, blocked or partially eligible, missing receipt evidence, credit notes, duplicate supplier records and purchase-register omissions. Carry forward only the amount that passes the eligibility and timing checks.

Monthly close checklist

  • Purchase register frozen and source extract archived.
  • Complete GSTR-2B downloaded with period, source tables and file version retained.
  • Invoice keys normalized with original values preserved.
  • GSTIN, invoice date, taxable value, each tax head and place of supply compared.
  • Missing, late, duplicate, amended, note, reverse-charge, import and legal-eligibility exceptions classified.
  • Supplier corrections and IMS actions documented; GSTR-2B recomputed after changed actions where required.
  • Reverse-charge payment and import-service records reconciled outside ordinary 2B matching.
  • ICEGATE and bill-of-entry evidence tied to import IGST, including amendments.
  • Blocked credits, receipt, business use, time limits and reversals reviewed independently of portal labels.
  • Approved ledger tied to GSTR-3B tax heads and GSTN’s comparison CSV for periods from August 2022 onward.
  • Exception register signed off, open items assigned and carry-forward dates set.

Bottom line for preventing ITC errors

Use GSTR-2B as a controlled data source, not as an automatic permission slip. The safest reconciliation joins a normalized supplier-and-document match to timing analysis, note and amendment lineage, separate reverse-charge and import work queues, an independent legal-eligibility review and a documented tie-out to GSTR-3B. That combination catches both technical mismatches and credits that look available in the portal but cannot lawfully be claimed.
