Reconcile GST returns by matching your sales and purchase records to the relevant portal statements at document level, investigating timing and data differences, and then checking tax and input tax credit (ITC) eligibility before finalizing GSTR-3B. GSTR-1, GSTR-2B, GSTR-3B and your books serve different purposes; a difference is a signal to investigate, not a reason to change a figure blindly.
This guide covers India’s GST system. Filing options, portal procedures and tax treatment can change and depend on the taxpayer and tax period, so confirm current GST Portal instructions and applicable law before filing.

What each record is for
| Record | What it does in reconciliation |
|---|---|
| Sales register and books of account | Your accounting record of transactions. Use the underlying invoices, notes and other records to establish what was supplied and when. |
| GSTR-1 | Reports details of outward supplies, including specified invoice-level information, credit and debit notes, amendments and summaries. |
| GSTR-3B | Summarizes supplies, ITC and tax liability for the return period and is used to declare and pay tax. |
| Purchase register and source documents | Your record of inward supplies, supported by supplier invoices, notes and other relevant documents. |
| GSTR-2B | An auto-drafted statement of specified supplier and other information used as an input when reviewing ITC. It is not, by itself, a final decision that credit is eligible. |
The Government of India has said that GSTR-1, GSTR-3B and books should ideally be synchronous. Their layouts and level of detail differ, so the goal is to explain the movement from transaction records to return totals—not to make every form match line for line.
Prepare the records for the same reconciliation
Before comparing figures, define the GSTIN and tax period, the accounting period covered, and the filing frequency that applies to the taxpayer. Download or retain the relevant portal data and export sales and purchase records for the corresponding scope. Keep invoice date, accounting date, return period and portal statement period as separate fields where they can differ.

How do I reconcile GSTR-1 with my sales register?
1. Establish the sales population
Start with issued tax invoices and other outward-supply records for the period. Include relevant credit and debit notes, amendments, exports or supplies to SEZs, and exempt, nil-rated or non-GST supplies. The required reporting treatment depends on the transaction and current return instructions.
2. Match the register to GSTR-1
Match invoice-level records where supplies are reported individually. For consolidated reporting, compare totals by the relevant supply category and tax rate. Check recipient GSTIN, document number and date, taxable value, tax arithmetic, place of supply, tax-rate and supply-category coding, and the treatment of notes and amendments.

Use a stable document key where possible, such as GSTIN plus document type, number and date. Where numbering formats differ between systems, retain a documented normalization rule rather than treating similar-looking records as an automatic match.
3. Explain every difference before comparing with GSTR-3B
- In the sales register but not GSTR-1: check whether the document was omitted, reported in another period, grouped into a summary, or altered through an amendment.
- In GSTR-1 but not the register: verify the source document and accounting entry; investigate duplicates, wrong GSTINs and posting to a different period.
- Amounts or tax heads differ: compare the source invoice and filed details, including taxable value, arithmetic, tax rate and place of supply.
- Notes or amendments differ: trace both the original entry and its adjustment to confirm the period and value reported.
Once GSTR-1 differences are understood, reconcile its reported outward-supply information to the relevant liability figures in GSTR-3B and to the books. GSTR-3B is a summary, so use the sales detail and a reconciliation schedule to show how the summary was derived.
What is GSTR-2B?
GSTR-2B is an auto-drafted statement that brings together specified information used when reviewing inward supplies and ITC. It can include supplier-furnished invoice and note details through GSTR-1, GSTR-1A or the Invoice Furnishing Facility (IFF), specified information from GSTR-5 and GSTR-6, and IGST on imports sourced from ICEGATE. Its sections identify credit shown as available or not available in specified situations.

The labels are not a substitute for the taxpayer’s own eligibility assessment. The GST Portal cautions that provisions beyond the situations it marks can also make ITC unavailable, and places responsibility on the taxpayer to self-assess.

1. Match purchase records to GSTR-2B and source documents
Compare the purchase register to GSTR-2B using supplier GSTIN, document type, number, date, taxable value and tax amounts. Check the corresponding supplier invoice, debit or credit note and other relevant source documentation. Reconcile imports and other categories using the records and portal information applicable to them.
2. Classify unmatched records
- In the books, absent from the expected GSTR-2B: verify the supplier GSTIN and invoice details, ask whether the supplier filed or amended the document, and check the statement cut-off and subsequent periods.
- In GSTR-2B, absent from the books: verify whether the supply was received and recorded, whether the document belongs to the correct GSTIN, and whether it falls in a different accounting period.
- Values or tax heads differ: compare the source document with portal details, including taxable value, tax, place of supply, amendments and notes.
- Credit appears but eligibility is uncertain: assess statutory conditions, restrictions and any required reversal separately from the matching result.
3. Check timing before calling an invoice an error
A supplier’s filing date can affect the GSTR-2B period in which a document appears. Documents filed after a relevant cut-off may show in a later open statement. The portal guidance also says that a supplier’s GSTR-1A addition or amendment can be reflected in the recipient’s next-period GSTR-2B. Check the applicable filing and statement timing for the specific period before deciding that a missing document is a permanent mismatch.

Determine net ITC separately from the match
After matching, review eligibility under the law applicable to the tax period. Section 16 of the Central Goods and Services Tax Act sets the general framework for ITC on qualifying business-use supplies, subject to conditions. Other rules can restrict credit or require apportionment or reversal. Relevant checks may include the required documentation, receipt and use of the supply, payment-related conditions, time limits and blocked-credit provisions.
Keep distinct workpaper totals for portal-reported information, potentially eligible credit, ineligible credit, reversals and any credit reclaimed when the applicable conditions are met. Reconcile those amounts to the ITC figures reported in GSTR-3B using the current return instructions. Circular 170/02/2022-GST addresses reporting and reversal or reclaim treatment; apply the provisions and reporting procedure in force for the period rather than relying on a generic mapping.
Resolve exceptions and retain an audit trail
Maintain an exception register until each material difference is resolved. For every item, record the document reference, customer or supplier GSTIN, relevant periods, source of the mismatch, value and tax impact, supporting evidence, assigned owner, follow-up and resolution.

Correct books or return data only through a procedure available for the relevant period, and keep evidence of the correction. GST Portal guidance describes GSTR-1A as an optional facility for adding or amending records after GSTR-1 is available and before GSTR-3B filing; changes made there flow to that supplier’s GSTR-3B, while recipient ITC is reflected in the next-period GSTR-2B. Confirm live portal instructions and the applicable period before using it.
A mismatch can point to tax payable or tax paid in excess, depending on the facts. Do not force totals to agree by changing a figure without identifying the transactions and retaining a reasoned record.
Common reconciliation mistakes
- Comparing only headline totals and missing invoice omissions, duplicates, notes or amendments.
- Treating GSTR-2B’s available label as conclusive proof that ITC can be claimed.
- Assuming every absent invoice is permanently lost instead of checking supplier filing and statement timing.
- Mixing invoice date, accounting period and return period without documenting why they differ.
- Changing a return or ledger total simply to match another total, without tracing the underlying documents.
- Relying on an old threshold, annual-return rule or portal procedure as if it were necessarily current.
Choosing a manual or software-assisted process
A spreadsheet may be workable when invoice volume is low and the business can preserve source exports, matching rules and exception history. A reconciliation tool may be worth evaluating when recurring or high-volume matching makes manual review difficult. Assess options against the business’s actual workflow rather than assuming a product will resolve tax questions automatically.
What’s actually slowing this PC down?
Pick the symptom - the matching free tool is one click away.
- Can it import the relevant GST Portal statements and accounting exports?
- Does it match at invoice level and preserve amendments and history?
- Can staff assign, comment on and track exceptions through resolution?
- Are workpapers exportable and access controls suitable for the records involved?
- Are data handling practices, current capabilities and total costs clear?
Regardless of method, retain portal statements, source documents, reconciliation workpapers and exception decisions in a form that can be retrieved later.
