Enable one chapter per input file, check that the file durations are known, and verify the finished chapter list with ffprobe. If the files need different codecs or stream layouts, use a concat-filter re-encode and create or map chapter metadata deliberately.
Choose the workflow before downloading or encoding
The right method depends on whether the playlist items have compatible streams and whether you need to re-encode. A stream-copy join avoids another lossy encode, but it is not a safe way to combine arbitrary files. FFmpeg’s concat demuxer expects compatible stream layouts, codecs and time bases; duration errors can shift later timestamps and cause gaps or artifacts.

For a long job, retain the individual downloads and a record of the command and file order. Do not rely on a blind stream-copy join for mixed formats.
Download the playlist in a stable order
Capture the playlist index in each filename so the intended order survives sorting, interruptions and later checks. yt-dlp documents output templates using playlist index, and its download archive can track completed items so a rerun can skip them.

Choose a filename template that includes the playlist index, playlist name and item title, for example a pattern based on
%(playlist_index)s,%(playlist)sand%(title)s. Keep the resulting names as your authoritative ordered list. -
Use yt-dlp’s download archive option if you may need to resume. Keep the archive, command log and downloaded files together with the job record.

Before joining, inspect the downloaded files’ streams and durations. Decide whether they can be stream-copied or need a common output profile and re-encode.

The needed encoding time, output size and quality cannot be predicted from playlist length alone; they depend on duration, resolution, codec, bitrate and hardware.

Join compatible files and create one chapter per item
Build an ordered concat manifest
Create a text manifest with one file entry per downloaded part, in playlist order. For example:
file '0001 - Opening.mp4'
file '0002 - Session.mp4'
file '0003 - Closing.mp4'Use paths and escaping that conform to FFmpeg concat-script syntax. The concat demuxer’s safe-path behavior is enabled by default; -safe 0 permits arbitrary paths, so use it only with a manifest you control.
Run the concat demuxer
For a compatible set of inputs, use the concat demuxer, enable chapter_per_file, map the input streams and stream-copy them into an output container that supports the needed streams and chapters. A typical command-line shape is:
ffmpeg -f concat -safe 0 -chapter_per_file 1 -i playlist.ffconcat -map 0 -c copy output.mkvConfirm that your installed FFmpeg build accepts the demuxer option as shown; command-line options can vary with version. Put input-specific options before the relevant -i. If the files are not compatible, stop rather than forcing a stream-copy join.

With chapter_per_file enabled, FFmpeg creates a chapter for each file and uses its title metadata when available, otherwise its filename. Chapter boundaries depend on each file’s duration. An unknown duration interrupts reliable duration discovery and can leave that file as the last chapter; when all durations are known, the total duration is known and the output is seekable.
Re-encode incompatible inputs and handle chapters explicitly
When inputs differ in codec or stream layout, use a concat-filter workflow that normalizes the segments to a common profile before encoding. FFmpeg’s concat filter is the appropriate direction when re-encoding is needed, but the exact filter graph depends on the actual number and layout of video and audio streams. Inspect the files first, then set the output resolution, frame rate, video and audio codecs to values all segments can meet. Do not assume that a re-encode automatically creates a chapter for each playlist item.
Preserve chapters already present
FFmpeg normally maps chapters from the first input that contains chapters. Use -map_chapters input_index to select a specific chapter source when needed; a negative input index disables chapter copying. If there is any ambiguity about which input supplies the chapters, choose explicitly. Stream mapping and chapter mapping are separate concerns: mapping video and audio does not, by itself, express which chapter table should be used.
Author custom chapter markers
For missing or custom boundaries, create an FFMETADATA file. It begins with ;FFMETADATA and can contain chapter sections with a time base, start, end and title. For example, values below are illustrative only; replace them with measured segment boundaries in the chosen time base.

title=SessionUse non-overlapping start and end values that cover the intended segments, and ensure the chapter times match the final encoded timeline. Map the metadata/chapter input into the output, selecting it with -map_chapters when necessary. Metadata mapping can change FFmpeg’s automatic mapping behavior, so explicitly retain the streams and metadata you intend to keep.
Verify chapters, streams and playback
A successful encode does not guarantee that every container and player will expose chapter navigation. Check the output file itself, then test it in the application where viewers will watch it.

Check that chapter boundaries follow the intended playlist order and align with segment transitions. Investigate unexpected gaps, overlaps or shifted later chapters against the source durations.

Play representative transitions in the target application and confirm that its interface displays and seeks to chapters. Container and player support can differ.
Make a long job recoverable
Keep the source downloads until the final output has been checked. Store the ordered manifest, any FFMETADATA file, the exact command line and the yt-dlp download archive with the job. Keep temporary and final outputs separate so an interrupted encode cannot overwrite the only copy of the inputs. Playlist-indexed names and an archive make it easier to identify completed downloads and resume without losing item order.
