To make an external controller act as Player 1 in EmuDeck, use SteamOS Game Mode’s controller-order menu: open Quick Access on the controller, choose Quick Settings (the gear), select Rearrange controller order, and move that controller ahead of the Steam Deck.

If your controller is not listed, hold its Guide button for three seconds and check the displayed Quick Access combination.

Open Quick Settings using the gear icon.

Scroll to the bottom and select Rearrange controller order.

Choose the order you want. To make one external controller first, place it ahead of the Steam Deck.

These are the steps documented by EmuDeck. The documentation notes that reordering can help external controllers be recognized in emulation and sometimes in Steam games; it does not establish that every menu label or button combination is unchanged in the latest SteamOS release.

What controller order changes—and what it does not
SteamOS controller order determines which physical controller is first in the system’s order. It is not a universal assignment of every emulator’s player ports. If the wrong physical controller is acting first, try rearranging the order in Game Mode. If an emulator does not show the number of players or ports you need, configure its multiplayer inputs as well.

Dolphin
EmuDeck’s Dolphin guidance says the Steam Deck profile is automatically Port 1 and that additional ports must be enabled for multiplayer. If the controllers do not correspond to the intended ports in Game Mode, rearranging SteamOS controller order may help.
Ryujinx and RPCS3
Ryujinx and RPCS3 have their own player-specific input configuration. Their EmuDeck instructions also note that controller order may need adjustment in Game Mode, so check both the system order and the emulator’s player input settings when troubleshooting.

Choose the order that matches your setup

The Steam Deck should remain first: leave it ahead of the external controllers.

Several players or emulator ports are involved: set the intended physical-controller order in Game Mode, then check that the emulator has the required player ports enabled and inputs assigned.
