How Shotgun Genetic Engineering Screens Mammalian Metabolic Pathways

Shotgun genetic engineering screens pooled, barcoded pathway components across cells. Here is how Trolle and colleagues applied it to amino-acid biosynthesis in CHO and Jurkat cells.

Shotgun genetic engineering (SGE) screens many possible mammalian metabolic pathways in a pooled experiment. Instead of building and testing each complete pathway separately, researchers distribute individually barcoded transcription units across cells, select cells with a desired phenotype, then sequence barcodes to identify which pathway components were enriched. In a 2026 study, Trolle and colleagues used this approach to screen millions of combinations for essential-amino-acid biosynthesis in CHO and Jurkat cells.

How the shotgun approach works

SGE treats each cell as a separate test of a pathway design. A pooled library contains transcription units—small DNA units that encode pathway components—with barcodes that let researchers track them. The study varied coding sequences, promoters and organellar localization signals, allowing the pooled designs to explore gene content, expression, relative abundance and cellular location together.

As Trolle and colleagues put it in their 2026 Nature Biotechnology article, “Each cell serves as an independent experiment, carrying a synthetic pathway that explores gene content, stoichiometry and organellar localization.”

  1. Build the library. Assemble transcription-unit components with Golden Gate cloning in lentiviral-compatible expression vectors. The article does not identify a commercial kit or supplier.
  2. Deliver pooled units. Use lentivirus, the delivery method chosen in this study, to give cells different combinations of library units.
  3. Select for function. In the reported demonstrations, cells were grown in medium lacking a particular amino acid. Growth under that condition served as the functional readout.
  4. Decode enriched designs. Sequence barcodes in cells with the desired phenotype to identify transcription units associated with the selected population.

The barcode readout connects a cell’s outcome to the pathway parts it carried. That makes it possible to screen combinations in one pooled experiment rather than first constructing every full pathway as a separate design.

What SGE changes compared with sequential testing

In sequential design-build-test work, researchers assemble and evaluate pathway designs one at a time or in smaller sets. SGE shifts the initial search toward pooled testing of individual pathway parts and their combinations. The study positions that broader sampling as useful when the number and size of candidate designs make sequential testing difficult; it does not show that pooled screening replaces sequential optimization for every goal.

Comparison point Shotgun genetic engineering Sequential design-build-test
What is prepared before screening Barcoded transcription units, then combinations distributed across cells Complete pathway designs assembled for testing
How designs are sampled Many combinations can be sampled in a pooled experiment; the study reports screening millions Pathways are tested sequentially or in smaller sets
Design features explored Gene content, promoters, expression, stoichiometry and localization can be varied together Depends on the designs selected for each build-and-test cycle
How results are read Select for a phenotype, then use barcodes to identify enriched units Measure the phenotype of each tested pathway design
Practical trade-off Expands the sampled design space, but requires a pooled library, delivery and barcode decoding Tests selected designs directly, but can be laborious when many combinations are plausible

What the study achieved in CHO and Jurkat cells

The reported outcomes were specific to the cell line and amino acid tested:

  • CHO cells: The authors report near-wild-type growth in valine-free medium and engineered growth in isoleucine-free medium. Optimized valine-free CHO clones had a reported doubling time of 1.1 days. The article contrasts this with a 3.8-day valine-free CHO result from earlier work; these are reported figures from separate studies, not a controlled head-to-head comparison.
  • Jurkat cells: The authors report growth in valine-free medium after pathway engineering.

These are cell-culture growth phenotypes in the two tested cell types. They do not establish amino-acid independence in other mammalian cells, primary human cells, animals or people.

What the large integrations and mitochondrial finding mean

Reported functional pathway solutions involved integration of 23–52 kb of synthetic DNA. The authors describe this scale as beyond the practical range of conventional screening, helping explain why they used a pooled combinatorial strategy. The figure describes the integrations in the reported solutions; it is not a general requirement for every SGE experiment.

Functional solutions in these experiments favored mitochondrial localization of biosynthetic enzymes. That finding makes localization a useful design variable to investigate in this pathway context, but it does not establish that mitochondrial targeting is always best for mammalian metabolic engineering.

Where the method could be applied—and what remains unproven

The article describes the same pooled, barcode-based logic as potentially compatible with biosensors, fluorescence-activated cell sorting and other functional readouts, as well as delivery methods beyond lentivirus. Those are proposed extensions, not all experimentally demonstrated in this study. The demonstrated selection here was growth in amino-acid-deficient medium.

The authors also used the resulting datasets to train a machine-learning classifier to identify genetic features predictive of pathway function. This offers a way to learn from the screened combinations, but the reported use does not by itself establish that the classifier will predict success in other pathways, cell types or experimental settings.

Study details

The findings come from Trolle, J., Sessa, S., Wudzinska, A. and colleagues, “Highly multiplexed mammalian metabolic engineering with a shotgun approach,” published as a version of record in Nature Biotechnology on 6 October 2026. The outcomes described are from that study; they are not independent replications or universal performance guarantees.
