Scientists recover ancient DNA through a chain of careful sampling, specialized laboratory preparation, sequencing, and computational checks. The DNA is usually fragmented and chemically damaged, and contamination is a persistent concern, so researchers must authenticate the data before using it to answer questions about past people and populations.
What material can preserve ancient DNA?
Archaeological bones and teeth can preserve DNA, but preservation varies between specimens and contexts. Researchers first consider whether a particular sample can address their question and how much material the work may consume or alter. Because a specimen may be irreplaceable, sampling choices are part of the scientific and ethical design of a study, not merely a laboratory decision.

Archaeologists and other relevant stakeholders should be involved in designing the research and interpreting its results. The workable approach depends on the specimen, its condition, the research target, and the amount of material researchers can responsibly use.

How is DNA recovered and prepared for sequencing?
Extracting degraded molecules
After death, DNA breaks into very short fragments and accumulates chemical damage. As Orlando and colleagues explain in their 2021 methods primer, “Ancient DNA fragments are typically ultrashort molecules and carry extensive amounts of chemical damage accumulated after death.” Laboratory extraction methods are adapted to recover these degraded molecules, but the process cannot guarantee that a sample contains enough ancient human DNA to analyze.

Preparing a sequencing library
Researchers turn recovered DNA fragments into a sequencing library: material prepared so a sequencing instrument can read the fragments. Single-stranded library preparation is one available approach, described in a recent review alongside other methods. It is not a universal solution; researchers choose techniques according to the sample and study.
Some projects use hybridization capture to enrich selected DNA sequences before sequencing. This can be useful when the goal is to focus on particular targets rather than collect broad genome-wide data. The choice of preparation and enrichment affects what can be recovered, how much sample is used, and the sequencing effort required.

What does sequencing produce?
High-throughput sequencing made it possible to study ancient nuclear genomes at large scale. It reads DNA fragments in the prepared library, producing data that include both the sequences researchers seek and DNA that is not the target. The proportion of endogenous ancient DNA—the ancient DNA from the specimen itself—can be low, and the yield depends on the sample and method. A set of remains does not automatically produce a complete genome or even usable human DNA.

How do scientists check for contamination and authenticity?
Preventing contamination at multiple stages
Modern human DNA can be difficult to distinguish from ancient human DNA. Precautions therefore start with excavation and handling and continue through specialized laboratory workflows. These measures reduce contamination risk, but following a clean protocol does not prove that recovered DNA is ancient or that contamination is absent.

Assessing the sequences
After sequencing, analysts examine several kinds of evidence, including fragment-length distributions and characteristic post-mortem damage, as well as contamination assessments. No single check is enough on its own: authentication depends on considering multiple observations together. A 2025 paper specifically warns that strict protocols do not guarantee that ancient DNA is present or that modern contamination is absent.

Once data have passed authentication checks, researchers can investigate questions about individual remains, past populations, and broader anthropological, evolutionary, and archaeological topics. The methods selected shape what questions the data can address: a study targeting selected sequences is not equivalent to one seeking broad genome-wide information.
Genetic patterns need to be interpreted alongside archaeological context. DNA can contribute evidence about the past, but it is not a standalone account of a person’s identity or a complete history of a population. Results are strongest when the genetic evidence and the archaeological evidence are considered together.
