Scientists reconstruct extinct species’ habitats by combining fossils and the sediments around them with ancient DNA, pollen, plant remains and other ecological evidence. A fossil or credible DNA detection can show that a species was present in a particular record; by itself, neither establishes the full habitat, diet, abundance or ecological role. Those broader conclusions depend on how independent lines of evidence fit together—and on the limits of each one.

What fossils and ancient DNA can tell scientists

Fossils provide physical evidence of organisms preserved in particular deposits. Their geological setting and dating help place an occurrence in space and time, but fossil records are incomplete: preservation and discovery are uneven, and the dates or locations available may be too coarse to track population histories or ecosystem change precisely.

Sedimentary ancient DNA, or sedaDNA, can supplement gaps in visible fossil remains. Organisms shed genetic material into their surroundings, where some of it may persist in sediment. Researchers can also study palaeoenvironmental DNA (PalEnDNA)—ancient DNA from environmental material such as sediment, permafrost, peat, soil, coprolites and preserved gut contents. These samples may contain DNA from organisms whose large remains were not recovered at the sampled spot. Rawlence and colleagues’ 2014 review discusses the scope and limitations of these approaches.

A DNA detection is evidence about the sampled material, not a direct head count or a complete map of where an animal lived. Its meaning depends on whether the sequence is identified reliably, how the material was deposited and preserved, and whether DNA moved into or between layers. Researchers therefore distinguish a supported presence from stronger claims about habitat preference, diet or abundance.

How the different proxies complement one another

Each kind of evidence records something different. Fossils document preserved organisms; environmental DNA detects genetic traces; pollen and plant macrofossils help characterize vegetation; and coprolites or gut contents may preserve clues about what an animal ate. The signals can overlap, but none is a universal substitute for the others.

Evidence What it can support Important qualification
Fossils and associated sediments An organism’s occurrence in a dated deposit and its geological context. Preservation is incomplete, and a fossil occurrence alone does not describe the surrounding ecosystem.
Sedimentary or other environmental ancient DNA Taxa represented by genetic material in a sample or sequence of layers. Detection is affected by preservation, movement, handling, extraction and reference-database coverage; it does not directly measure abundance.
Pollen Evidence about past vegetation, often with a source area that may extend beyond the immediate sampling spot. Plant pollen production and dispersal differ, so counts do not translate straightforwardly into plant abundance.
Plant macrofossils Plant tissue remains that can add evidence about vegetation and, in dietary contexts, consumed plants. What survives and is recovered may not represent all plants present or eaten.
Coprolites and preserved gut contents Material associated with an animal that may help investigate diet and ecological associations. Samples can contain host, microbial and environmental DNA as well as dietary evidence.

The scale of the signal matters. Pollen may reflect vegetation across a wider source area, while PalEnDNA can be more local in some settings. Fossil or sediment samples also differ in their temporal resolution: a sequence of layers can reveal change over time, but mixing or redeposition can blur when and where a signal originated. Extraction and amplification choices can also favor some taxa over others. For these reasons, researchers compare independent proxies rather than treating one record as a complete habitat reconstruction. Pittman and Wang’s 2023 review of extinct-species paleoecology likewise emphasizes interpreting evidence in context.

Example: mammoth-steppe change in Yukon

A 2021 Nature Communications study analyzed a 30,000-year sedaDNA record from loessal permafrost silts in the Klondike region of Yukon, Canada. The authors reported substantial ecosystem turnover between 13,500 and 10,000 calendar years ago, including the rise of woody shrubs and the disappearance of the mammoth-steppe ecosystem. Their record also detected DNA assigned to Equus sp. (North American horse) and woolly mammoth (Mammuthus primigenius) at multiple sites thousands of years after their supposed extinction from the fossil record. The study’s findings illustrate how environmental DNA can extend a record beyond visible fossils and reveal changes in the taxa represented across sediment layers.

That finding is specific to the sampled Yukon deposits and the study’s methods. It does not establish that every fossil last-appearance date is wrong, nor does DNA alone explain why the ecosystem changed or when a species became globally extinct. The authors’ reported interval describes substantial turnover in that record, not a universal timeline for the end of mammoth-steppe environments.

Example: what moa coprolites reveal—and what they do not

Researchers have combined DNA, pollen and plant macrofossils from coprolites to investigate the habits and habitats of extinct upland moa (Megalapteryx didinus) in New Zealand. In one related study, a multiproxy approach examined ecological niche partitioning among four moa species living in the Dart River Valley. The 2014 review reports that DNA, pollen and plant macrofossils each detected taxa the others did not, showing why a single method can miss part of the picture.

One result demonstrates the risk of reading a proxy too literally: Poaceae pollen was abundant in the analysis, while only a single Poaceae DNA sequence was detected. The study’s interpretation was that the pollen may have been incidentally ingested, rather than showing that grasses dominated the bird’s diet. The contrast does not make either method useless; it shows that diet claims need to account for how material entered and survived in the sample.

How researchers assess reliability

Ancient DNA is often highly degraded. Short fragments can be difficult to assign to a species, and an incomplete reference database may limit identification. Modern DNA can also contaminate samples in the field or laboratory. Specialized handling and authentication procedures help researchers judge whether a signal is genuinely ancient. The 2021 Nature Reviews Methods Primers overview of ancient DNA analysis describes the importance of careful methods.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  • Contamination: Researchers use careful collection, laboratory handling and authentication because modern genetic material can enter a sample.
  • Layer mixing and movement: DNA can be redeposited or move between sediment layers, making its apparent age or location misleading. Stratigraphic integrity and sampling design matter.
  • Uncertain identification: Degraded sequences may not distinguish closely related species; researchers should match the certainty of a taxonomic label to the sequence and reference data available.
  • Method and preservation bias: Extraction, amplification and sample type affect which taxa are detected. Preservation also varies: permafrost, recently frozen material and desiccated remains can preserve DNA well, but conditions are not uniform.
  • Destructive sampling: DNA analysis may consume irreplaceable material. The methods primer highlights involving archaeologists and stakeholders in research design and analysis.

A strong reconstruction therefore asks whether the sample context is secure, whether the identification is credible, and whether other evidence supports the ecological interpretation. If a proxy only establishes that a taxon was represented in a deposit, the conclusion should stop at presence rather than treating it as proof of a preferred habitat, a population size or a dominant ecological role.
