The safest preparation is an evidence chain that connects every GST return to invoices, ledgers, stock or service records, tax calculations, payments and movement documents. Assign one coordinator, reconcile the books before officers arrive, preserve originals, maintain recoverable backups and obtain professional advice before signing statements or making a settlement decision.
Understand what kind of GST action you are facing
“GST investigation” can describe several different actions under India’s Central Goods and Services Tax framework. Read the notice, summons or authorisation carefully before collecting documents: it determines the period, GSTIN, premises, issues and response deadline.

Audit under section 65
A departmental audit is a formal examination of a registered person’s records and returns. Section 65 requires notice at least 15 working days before the audit begins. The ordinary completion window is three months from commencement; the Commissioner may extend it by up to six months. The notice should identify the registered person and the period or records covered, but the exact document request can expand to matters relevant to the audit.
Summons and information requests
An officer may request attendance, statements or documents relevant to proceedings. Treat a summons as a legal deadline, not as an informal query. Confirm the officer’s identity and jurisdiction, record the precise request, and arrange representation or advice from a qualified GST practitioner or lawyer before anyone signs a statement.

Search, inspection and seizure
Section 67 gives search-and-seizure powers where the statutory conditions are met. Officers may examine or seize books, documents or goods considered relevant to proceedings. Keep originals available, identify what is removed or copied, and maintain a contemporaneous chain-of-custody log. Do not delete, alter, backdate or replace records after learning of an investigation.
Build the complete evidence chain
Investigators need to follow a transaction from its commercial origin through accounting, return filing, tax payment and, where relevant, delivery or receipt. Organize records so that a reviewer can move in either direction: from a GSTR line to the underlying invoice and ledger, or from a purchase order or dispatch to the return and payment.
Core records to retain
- Production records or service-delivery records, including work orders, job cards, timesheets or completion evidence appropriate to the business.
- Inward and outward supply registers, purchase and sales ledgers, general ledgers and subsidiary ledgers.
- Tax invoices, bills of supply, receipts, revised invoices, credit notes and debit notes, with cancellation and amendment history.
- Delivery challans, transport documents and e-way bills tied to the relevant invoice or movement.
- Stock registers, raw-material consumption, finished-goods records, wastage and adjustment documentation.
- Input-tax-credit support: supplier invoices, receipt evidence, payment records, import documents where applicable, and GSTR-2A or GSTR-2B data (or the equivalent system output used for the relevant period).
- Output-tax workings, rate and classification decisions, exemption or deduction support, refund applications and sanction or rejection correspondence.
- Bank statements, payment vouchers, cash records and other evidence showing settlement of supplies and taxes.
- Filed GSTR returns, challans, electronic-liability and credit-ledger extracts, reconciliations and prior correspondence with the department.
Separate records by GSTIN, activity and location
Maintain a distinct index for every GSTIN, business activity and registered place of business. A manufacturing unit, warehouse, branch office and service location may hold different source records even when the legal entity is the same. Make it clear which location created, approved, stored or dispatched each document. This prevents a central archive from obscuring gaps at a particular registered place.

Apply the statutory retention calendar
Section 36 of the CGST Act requires every registered person to retain relevant accounts and records until 72 months from the due date for furnishing the annual return for the year to which those records relate. The clock is tied to the annual-return due date, not simply to the invoice date or the end of the financial year.
| Situation | Retention rule | Practical control |
|---|---|---|
| Ordinary records | 72 months from the due date of the applicable annual return | Calculate the date by financial year and GSTIN; place it in a destruction schedule only after checking for open matters. |
| Appeal, revision, proceeding or investigation concerning the records | One year after final disposal, or the ordinary 72-month period, whichever is later | Flag the affected period and suspend destruction until the later date is documented. |
| Records subject to an active request | Keep the original and a controlled working copy while the request, verification or litigation remains open | Record the notice number, officer, date received and closure evidence in the index. |
Retention should cover the data needed to interpret a record, not just a PDF image. Preserve relevant master data, tax-rate decisions, item or service codes, adjustment logs and the relationship between source documents and filed returns.
Make electronic records reproducible
CBIC’s account-record rules require proper electronic backup and preservation so information can be restored within a reasonable period after accidental or natural destruction. Records must be capable of being produced in authenticated hard copy or in an electronically readable form when demanded. Electronic systems should also preserve audit-trail inter-linkages among source documents, financial accounts and the records used for GST reporting.

A practical electronic-control design
- Use stable identifiers. Tag each file with GSTIN, financial year, tax period, document type, invoice or voucher number, location and source system.
- Keep originals immutable. Store the received invoice, issued invoice, signed agreement or scanned paper in a read-only repository. Perform corrections through documented credit notes, debit notes or system adjustments rather than overwriting the original.
- Export in readable formats. Keep human-readable PDFs or authenticated scans together with structured exports such as spreadsheets or accounting-system reports used to produce the return.
- Preserve linkages. A return working paper should point to the ledger, the ledger to the invoice register, and the invoice to payment, stock or transport evidence where applicable.
- Maintain two tested backups. Keep one backup separated from the production system. Test restoration periodically and document who performed the test, what period was restored and whether the files opened correctly.
- Control access. Use role-based permissions, individual accounts and logs for additions, changes, exports and deletions. Keep former employees’ access from remaining active.
- Document restoration. A short runbook should identify backup locations, encryption or access credentials held by authorised personnel, software dependencies and the steps to restore a complete period.
The rules require backup and timely restoration, not a particular cloud provider, storage brand or encryption product. Select tools that let the business search by GSTIN and period, export an audit trail and produce an authenticated copy quickly.
Reconcile before an officer asks
Reconciliation exposes explanations while the people and source data are still available. Build a matrix for every notice period and mark each difference as timing, classification, amendment, omission, credit-note adjustment or an unresolved error.
Books to returns
Match turnover, taxable value, exempt or non-GST turnover, output tax and credit or debit notes in the sales ledger to the corresponding GSTR filings. Explain differences caused by advances, amendments, cancellations, year-end adjustments or return-period timing.

Purchases to input tax credit
Match the purchase register to supplier data in GSTR-2A or GSTR-2B for the relevant period, then verify receipt, tax invoice details, eligibility, reversals and payment evidence. Keep a reasoned explanation for credits not appearing in supplier data or credits deferred to a later period.
Movement and stock
Compare dispatch and receipt records with e-way bills, delivery challans, warehouse registers and stock balances. For manufacturers, connect raw-material consumption and production to finished-goods dispatch. For service businesses, connect invoices to contracts, deliverables, attendance or other evidence that the service occurred.

Use a controlled response workflow
A single, documented process reduces missed deadlines and inconsistent explanations.
- Define scope. Record the notice or summons number, allegation or subject, period, GSTINs, registered places and business activities covered.
- Export the source set. Collect filed returns, ledgers, invoice registers, e-way-bill data, GSTR-2A or GSTR-2B support, payment evidence, stock records and earlier correspondence.
- Build the reconciliation matrix. Assign an owner to each variance and state the supporting file or pending action.
- Create a read-only working copy. Preserve originals, then index the copy by file name, period, GSTIN, source system, preparer and a version or hash identifier.
- Set up tested backups. Keep two copies, with one separated from production, and retain restoration instructions and test results.
- Maintain a request log. Record the officer, legal provision, exact document requested, date received, deadline, submission method, file list and acknowledgement.
- Obtain advice before commitment. Have a qualified GST practitioner or lawyer review any statement, admission, voluntary payment, reply to an allegation or settlement decision before signature or submission.
Prepare for document production and interviews
Appoint one authorised coordinator
Name a primary coordinator and a backup. The coordinator should control the request log, arrange access to records, prevent multiple employees from sending inconsistent versions and keep copies of every submission and acknowledgement. Finance, tax, logistics, sales and IT owners can supply evidence, but they should route communications through the coordinator.
Preserve originals and chain of custody
When an officer takes or copies a record, note the description, document number, date, format, location, officer and acknowledgement. Keep a duplicate or an inventory where permitted. For electronic material, record the export date, system, filters, file count and transfer method so the production can later be reproduced.
Handle statements carefully
Employees should answer truthfully and within their knowledge. They should not guess, alter records or sign a statement they have not read and understood. Ask for corrections to factual errors before signing and obtain professional advice where questions concern intent, tax liability or potential offence.
Choose an organization model that can survive scrutiny
| Model | Advantages | Risks and controls |
|---|---|---|
| Paper-led archive | Immediate access to signed originals and familiar filing for small locations | Slow searching, physical damage and duplicate copies; use indexed, locked files and scanned working copies. |
| Electronic-led archive | Fast search, GSTIN and period tagging, remote access and easier export | Weak permissions, overwritten files or failed backups; use immutable originals, access logs and tested restoration. |
| Hybrid archive | Keeps legally or operationally important originals while making the working set searchable | Paper and electronic versions can diverge; assign one document ID and reconcile the two indexes. |
Evaluate any system against searchability, indexing, backup and restoration, access control, automated retention dates, GSTIN and period tags, audit-trail export and the time required to produce an authenticated copy. The best design is the one your staff can operate consistently at every registered place.
Quick Recap
Common failure modes and corrections
- Deleting old records on a fixed seven-year cycle: calculate 72 months from the annual-return due date and extend retention for open proceedings.
- Keeping invoices without the surrounding evidence: connect invoices to ledgers, payment, receipt, stock or service-delivery records and filed returns.
- Relying on a single accounting backup: maintain a separated second copy and perform documented restoration tests.
- Submitting unreviewed exports: check filters, date ranges, GSTIN, duplicate rows, missing pages and totals before sending an officer a file.
- Allowing several employees to answer independently: use one coordinator and a request log with acknowledgement tracking.
- Assuming an audit checklist is universal: the scope depends on the notice, period and facts; prepare the records relevant to the identified issues and keep explanations ready for connected transactions.
