A fresh coding-agent session may not include the conversation from your last one. A small set of project notes can preserve the context worth carrying forward—but only if your agent is configured to read those files. Obsidian can organize the notes for you; it does not automatically give every agent access to its vault.
Why a new session may need the same setup explained again
During a long coding task, an agent may have been told why the repository exists, which commands to run, how its components fit together, and which earlier approaches failed. A later session may not have that conversation available. That does not mean the agent has erased your project files; it means conversational context and durable project documentation are different things.

Put the stable, reusable parts of that context in files the agent is instructed to load. Obsidian can make those Markdown notes easier for you to browse, edit, and connect. The important step is the agent integration: a note in a vault that the tool never reads cannot guide its answers.
Choose where the project notes will live
You can either open the repository itself as an Obsidian vault or keep a separate vault and make its relevant files available to the agent. These are workflow choices, not automatic product integrations.
#1 Best Overall
| Choice | What it helps with | What to account for |
|---|---|---|
| Repository opened as a vault | Project notes sit beside the code and can be tracked with the repository. | Decide which notes belong in version control and avoid committing private or machine-specific details. |
| Separate Obsidian vault | Can provide a broader, human-facing workspace for notes across projects. | The agent needs a supported path, filesystem access, or documented connector to reach the relevant files. |
Either setup can work. For a first implementation, keeping a few Markdown files in the repository is often the most direct way to make project context available to a filesystem-aware agent.
Create a short entry point and focused notes
Start with an instruction file that your specific agent recognizes. For Claude Code, its project-memory documentation describes CLAUDE.md and conditional support for AGENTS.md; loading behavior and precedence can depend on configuration. Confirm the current instructions for your installed version rather than assuming every agent reads the same filename.

This is an illustrative layout, not a required Obsidian template. Use the instruction filename appropriate to your agent, and create only the supporting notes that are useful for your project.
Keep the entry file brief
Use the root instruction file for stable facts and directions that matter to most tasks:
Rank #3
- What the project does and where its main components live.
- Important conventions, such as test expectations or naming rules.
- Commands the agent should use, with any necessary working-directory context.
- Links or paths to the detailed notes relevant to a task.
Put longer explanations in focused notes rather than turning the entry file into a complete project history. In the entry file, use ordinary relative Markdown links and file paths where possible. Obsidian wiki links may be convenient for you, but do not assume an agent understands them unless its documentation says it does.
Separate facts by purpose
An architecture note can describe key modules and how data moves between them. A decisions note can record consequential choices and why they were made. A commands note can list verified development, test, and build commands. A pitfalls note can capture recurring failure modes and safe workarounds. Keep task-specific details out of general guidance unless they will remain relevant after the task ends.
Rank #4
Point the agent to the notes—and verify it can read them
Add a concise pointer in the agent’s supported project instruction file. For example, tell it to read the architecture note before changing core components, or to consult the commands note before running tests. Do not rely on a vault note alone to establish this connection.
- Create or open the project folder as a vault in Obsidian if you want Obsidian’s note-browsing and editing features.
- Add the agent’s supported instruction file at the location and scope described in its current documentation.
- Write a short pointer there using file paths or links the agent supports.
- Start a new agent session and ask it to identify the project instructions or read a specific context note.
- If it cannot locate or use the note, check the filename, location, permissions, and the tool’s loading rules before relying on the setup.
For Claude Code, project Markdown instructions are a documented approach to carrying selected context into work. Other coding agents may use different instruction files, configuration, memory features, or connectors. Check the relevant tool’s own documentation before expecting it to load a particular path or interpret a particular link format.
Best Value
Obsidian URI is a separate mechanism: Obsidian Help describes it as a custom URI protocol for actions such as opening or creating a note. That can help launch or manipulate notes in Obsidian, but URI support by itself does not mean a coding agent can search or read the vault.
Independent reader supportYour contribution helps us test, update, and keep practical guides available for everyone.Keep persistent context accurate
Persistent notes help only when they remain trustworthy. When an agent uncovers a useful correction or decision, review it before promoting it into project guidance; do not treat automatic memory as infallible.
- Date decisions and identify the circumstances that led to them.
- Mark guidance that is obsolete, or replace it, so old instructions do not silently look current.
- Keep temporary task state separate from durable project conventions.
- Prefer a short, clear instruction over several overlapping notes that could disagree.
Local vaults, Sync, and privacy
You do not need Obsidian Sync to use a local vault. Sync is an optional service for remote vault access when you want notes available across devices; it is not what makes a coding agent read them.
Recommended Free Tools
Obsidian Help states, “Obsidian doesn’t encrypt your local vault.” Its security guidance discusses encryption separately for remote Sync vaults, including end-to-end encryption as the default for new remote vaults and a standard-encryption option. Do not interpret local storage or ordinary encryption as end-to-end encryption. Check Obsidian’s current security documentation and settings before placing sensitive information in a vault or choosing a remote encryption mode.
Keep important notes backed up. Obsidian’s version-history documentation describes restoration through Sync and plan-dependent retention, but current plan names and retention periods should be checked in Obsidian’s own documentation rather than assumed from an older description.
