Best software for calculating and visualizing electron density in molecules

Best overall workflow: use ORCA to perform the quantum-chemistry calculation and export volumetric data, Multiwfn for quantitative wavefunction and molecular-surface analysis, and VMD for scriptable 3-D visualization. Avogadro is useful for building molecules and working with ORCA, while Chimera or ChimeraX can turn Gaussian Cube files into polished figures. These programs do different jobs; no viewer can replace the calculation that produces an electron-density field.

The right choice depends on whether you need to calculate a new density, measure properties of an existing wavefunction, or simply inspect and present a cube file. Separating those stages makes the workflow reproducible and prevents a common mistake: treating a visually attractive isosurface as if it were a quantitative result.

What electron-density software actually does

Electron density is a three-dimensional field defined throughout space around a molecule. A quantum-chemistry program obtains that field from a calculated wavefunction or related electronic-structure result. Analysis software then evaluates the field numerically, while visualization software converts grid values into contours, isosurfaces, color maps, and images.

Those roles overlap in some programs, but they are not interchangeable:

  • Rendering: displays volumetric grids interactively, supports surface and contour styling, and exports figures or animations. VMD, Chimera, ChimeraX, and Avogadro are options here.

A reliable project records which program created the data, which grid and spacing were used, which isovalue or color scale was chosen, and which program rendered the final image. Changing the visual settings changes the appearance of a figure, not the underlying electron density.

Best choices by job

Program Primary role What the documented workflow supports Useful when
ORCA Quantum-chemistry calculation and initial plotting Two-dimensional contour plots and three-dimensional surface plots; plotting of atomic, molecular, natural, total-density, and total-spin-density quantities; Gaussian Cube export through the %plots block You need to calculate a new density or spin-density field
Multiwfn Wavefunction and molecular-surface analysis Quantitative analysis using electron-density and electrostatic-potential cube files, including molecular-surface analysis You need numerical surface properties rather than only a picture
VMD Interactive and scripted 3-D visualization Displays, animates, and analyzes molecular systems with 3-D graphics and built-in scripting; reads volumetric molecular data for exploration and presentation You need a free, cross-platform, automatable viewer
Chimera Cube-file visualization and figure production Reads Gaussian Cube files and produces high-quality plots You already have a cube file and want polished graphics
ChimeraX Alternative visualization environment The ESP tutorial identifies additional visualization options beyond the original Chimera workflow You want another route for ESP or density presentation
Avogadro Molecular building and visualization ORCA documentation identifies it as a molecular builder/visualization program with ORCA support You want to construct or inspect a molecular model before or around an ORCA calculation

The table is a division of labor, not a ranking based on a benchmark. The authoritative material available for this workflow does not establish a peer-reviewed speed contest, market-share ranking, or current price comparison.

ORCA: the starting point when a calculation is required

ORCA is the natural first choice when the density does not yet exist. Its manual states that it supports two kinds of graphics output: two-dimensional contour plots and three-dimensional surface plots. The documented plotted quantities include atomic orbitals, molecular orbitals, natural orbitals, total electron density, and total spin density. ORCA can also write Gaussian Cube files through its %plots block, allowing another program to inspect the same calculated field.

ORCA workflow from molecule to density

  1. Build or prepare the molecular structure. Create a chemically sensible geometry in a builder such as Avogadro or another structure editor, then verify atom identities, charge, multiplicity, and units before running the calculation.
  2. Run the electronic-structure calculation in ORCA. Choose a method and basis appropriate to your scientific question. The density is only as meaningful as the calculation that generated the wavefunction, so preserve the ORCA input and output files with the final data.
  3. Request the quantity you need. Decide whether the target is total electron density, total spin density, an orbital, or another quantity listed by the ORCA plotting facilities. Do not label an orbital plot as total density; they are different fields.
  4. Configure volumetric output. Use ORCA’s %plots block to write a Gaussian Cube file when the next stage will be performed in Multiwfn, VMD, Chimera, or another cube-aware program. Keep the plotting settings with the calculation so the grid can be reproduced.
  5. Check the exported file. Confirm that the cube contains the intended molecule, quantity, coordinate system, and grid. A viewer can display a file even when the wrong orbital or density type was selected, so inspect the metadata and compare the atom positions with the original calculation.
  6. Pass the cube to the appropriate next layer. Use Multiwfn for numerical surface work, or a viewer such as VMD, Chimera, ChimeraX, or Avogadro for interactive inspection and figure creation.

ORCA’s built-in plots can be sufficient for a quick check or a simple contour or surface image. Exporting a cube is preferable when you need a repeatable external analysis, a scripted rendering pipeline, or a viewer with different styling controls.

Total density, spin density, and orbital plots are not substitutes

Total electron density describes the aggregate electronic distribution. Total spin density emphasizes the difference between spin channels and is therefore relevant to open-shell systems. Atomic-orbital, molecular-orbital, and natural-orbital plots show individual components or transformed orbitals rather than the total density. Choose the field that answers the scientific question and state that choice in the figure caption.

Multiwfn: the analysis layer for quantitative questions

Multiwfn is the stronger choice when the goal is to extract numbers from a wavefunction or molecular surface. Its documentation describes quantitative molecular-surface analysis based on electron-density and electrostatic-potential cube files. That makes it complementary to ORCA: ORCA generates the electronic-structure result, while Multiwfn interrogates the resulting grid.

Prepare compatible density and ESP grids

If you analyze electron density together with an electrostatic-potential (ESP) map, the two cube files must use matching grids. Their dimensions, origin, spacing, and voxel arrangement need to correspond so that a value from one field refers to the same physical location in the other. A visually similar pair of surfaces is not enough if the grids are misaligned.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Grid spacing also controls numerical reliability. Multiwfn’s documentation warns that excessively coarse spacing can make interpolation inaccurate. A coarse grid may look smooth in a viewer while shifting extrema or distorting surface statistics. When results will be reported quantitatively, retain the grid settings and test whether refining the spacing changes the result materially.

When Multiwfn is preferable to a viewer

  • You need molecular-surface statistics rather than a screenshot.
  • You want to relate density values to an ESP field on the same surface.
  • You need a reproducible numerical workflow in which grid compatibility and interpolation are explicit checks.
  • You are comparing molecules or conformers and require the same field definitions and surface settings for every case.

Use a viewer to decide how a result should look; use Multiwfn when the conclusion depends on measured values. Keep the original cube files and the analysis settings so another researcher can repeat the calculation.

VMD: flexible, free rendering and exploration

The University of Illinois describes VMD as “a molecular visualization program for displaying, animating, and analyzing large biomolecular systems using 3-D graphics and built-in scripting.” The project also states that VMD supports MacOS X, Unix, and Windows, is distributed free of charge, and includes source code. Those characteristics make it a practical rendering layer when you need to inspect many density files or automate a consistent set of images.

Using VMD with a cube file

  1. Open the molecular structure and volumetric data. Load the molecule together with the Gaussian Cube file so the density grid is registered to the correct atomic coordinates.
  2. Create a representation for the volume. Select the cube data as the volumetric source, then choose an isosurface or another volume representation. The exact appearance depends on the field and the chosen threshold.
  3. Set positive and negative regions deliberately. For signed quantities such as spin density or orbital values, use separate positive and negative isosurfaces or a diverging color scheme. Do not apply a single positive-density interpretation to a signed field.
  4. Add molecular context. Display bonds, atoms, or a surface alongside the volume so the reader can locate the density relative to the molecule.
  5. Automate repeated figures. VMD’s built-in scripting can apply the same camera, representation, color mapping, and export procedure to a series of molecules or conformers.
  6. Record the rendering settings. Save the script or session with the cube file and note the isovalue, colors, opacity, and image resolution used for publication.

VMD is especially useful when presentation must be consistent across many structures. It is a renderer and exploration environment, not a replacement for ORCA or another electronic-structure engine.

Chimera and ChimeraX for polished cube-file figures

ORCA documentation identifies Chimera as able to read Gaussian Cube files and produce high-quality plots. The ESP tutorial also points to ChimeraX for additional visualization options. Choose this route when you already have volumetric data and want a figure-oriented interface rather than a new quantum-chemistry calculation.

Strengths of the Chimera route

  • Direct use of Gaussian Cube output from ORCA.
  • High-quality surface and color presentation for figures.
  • An alternative interface when the preferred VMD representation is not convenient.
  • Additional options in ChimeraX for ESP-focused visualization.

As with VMD, Chimera and ChimeraX display the data supplied to them. They do not validate whether the cube represents total density, spin density, an orbital, or an ESP field. Put the quantity, units, grid details, and isovalue in the caption or accompanying methods text.

Avogadro: build the molecule and stay close to ORCA

Avogadro is described in the ORCA documentation as a molecular builder and visualization program with ORCA support. It is therefore useful at the front end of a workflow: construct or edit a structure, inspect its geometry, and work with an ORCA-centered calculation process. It can also serve as a convenient viewer for a quick structural check.

Avogadro is not the best choice merely because it can display a molecule. If the task is quantitative density or ESP analysis, move the resulting cube files into Multiwfn. If the task is batch rendering or complex scripted presentation, VMD may be more suitable. Avogadro’s value is the connection between molecular construction, visualization, and ORCA-oriented work.

How to choose among ORCA, Multiwfn, VMD, ChimeraX, and Avogadro

Choose ORCA when no density file exists

If you have only a molecular structure and need a calculated total density, spin density, or orbital, start with ORCA. A visualization program cannot infer a quantum-mechanical density from coordinates alone.

Choose Multiwfn when the result must be measured

If your conclusion depends on molecular-surface statistics, density values, ESP relationships, or interpolation-sensitive quantities, use Multiwfn after generating compatible cube files.

Choose VMD when scripting and repeatability matter

VMD is the strongest fit for free, cross-platform, scriptable exploration and for producing a consistent set of images from many volumetric files.

Choose Chimera or ChimeraX when figure presentation is the priority

These programs are practical alternatives for reading Gaussian Cube files and making polished plots, with ChimeraX offering additional ESP visualization options identified in the tutorial material.

Choose Avogadro when structure building is central

Use Avogadro when you need to create or inspect molecular structures in an ORCA-supported builder/visualization environment before moving to dedicated analysis or rendering software.

Common failure modes and how to prevent them

Using a viewer as if it calculated the density

A viewer renders existing volumetric data. If the input is only a coordinate file, there is no electron-density field to display. Run an electronic-structure calculation first and export the required quantity.

Confusing an orbital with total density

ORCA can plot orbitals and total density, but they answer different questions. Check the requested quantity in the ORCA setup and label the output accordingly.

Combining mismatched density and ESP cubes

Multiwfn requires matching grids for quantitative density/ESP surface analysis. Regenerate the files on a common grid rather than relying on visual alignment.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Choosing a grid that is too coarse

Coarse spacing can make interpolation inaccurate. Refine the grid when numerical values, extrema, or surface statistics are important, and retain the spacing information with the result.

Changing isovalues between comparable molecules

An isosurface is a selected level of a field, not the field itself. When comparing structures, hold the field definition and visualization threshold constant unless the reason for changing them is documented.

Publishing an image without provenance

Record the calculation program, plotted quantity, cube-file generation settings, grid, analysis program, isovalue, color map, and rendering program. Without that chain, a reader cannot tell whether differences arise from chemistry or display choices.

A reproducible end-to-end recipe

  1. Build and inspect the molecular geometry, using Avogadro if convenient.
  2. Run the electronic-structure calculation in ORCA and preserve its input and output.
  3. Use ORCA plotting facilities to generate the required total-density, spin-density, orbital, or natural-orbital field.
  4. Export Gaussian Cube data through the ORCA %plots block when external processing is needed.
  5. For quantitative work, prepare density and ESP cubes on matching grids and analyze them in Multiwfn.
  6. For interactive inspection or publication graphics, load the cube in VMD, Chimera, or ChimeraX; use Avogadro for a structure-centered check.
  7. Apply identical field definitions and documented display settings to every structure in a comparison.
  8. Archive the structure, ORCA files, cube files, Multiwfn settings or outputs, and VMD/Chimera session or script with the final figures.

This pipeline keeps numerical analysis separate from rendering while allowing each program to do the task for which it is best suited.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Bottom line

For most projects, the best answer is a toolchain rather than a single application: ORCA calculates and exports the electron-density or spin-density field; Multiwfn performs quantitative molecular-surface analysis; VMD provides free, scriptable 3-D rendering; and Chimera, ChimeraX, or Avogadro offer alternative visualization and structure-building paths. Select the software according to the stage of work, preserve the grid and field definitions, and never treat a viewer’s isosurface as a substitute for the underlying calculation.
