ATAC-seq vs. DNase-seq: Which Method Measures Chromatin Accessibility?

Both ATAC-seq and DNase-seq measure chromatin accessibility. They answer the same biological question—where DNA is exposed enough for regulatory proteins and enzymes to reach it—but use different probes. ATAC-seq uses hyperactive Tn5 transposase to insert sequencing adapters into accessible chromatin. DNase-seq uses DNase I to cut accessible DNA and identifies the resulting DNase I hypersensitive sites (DHSs). Neither assay is the single, exclusive method for measuring accessibility.

The practical choice depends on your sample, available input, desired workflow, sequencing plan and whether you need continuity with existing DHS data. ATAC-seq is often selected for a shorter, lower-input workflow. DNase-seq is useful when a DNase-based design or direct comparison with established DHS datasets matters. Those are tendencies, not universal performance rankings.

What chromatin accessibility means

DNA in a cell is packaged with proteins into chromatin. Regulatory DNA has to be physically reachable for transcription factors and other DNA-binding proteins to act. An accessibility assay does not measure gene expression directly; it records genomic regions that are unusually exposed to an enzymatic probe under the assay’s conditions.

Both methods convert that exposure into a sequencing signal. After sequencing, reads are aligned to a reference genome and processed into signal tracks and enriched regions. The resulting peaks indicate candidate open-chromatin regions, but a peak is not, by itself, proof that a particular gene is active or that a specific factor is bound.

ATAC-seq and DNase-seq in one comparison

Dimension ATAC-seq DNase-seq
Enzymatic probe Hyperactive Tn5 transposase DNase I endonuclease
Signal-generating action Tn5 inserts sequencing adapters into accessible chromatin DNase I preferentially cleaves accessible DNA
Primary output concept Transposase-accessible regions; read ends mark open sites DNase I hypersensitive sites (DHSs), often called hotspots by the ENCODE pipeline
Common practical tendency Often a shorter, lower-input and simpler workflow, subject to sample-specific optimization Established DHS-mapping approach; protocol and input requirements depend on implementation

The table describes the distinction in how signal is created, not a claim that one assay is biologically superior. Protocol design, cell type, chromatin preparation, sequencing depth and analysis choices can change the observed performance.

How ATAC-seq measures accessibility

Tn5 inserts adapters where chromatin is exposed

ATAC-seq uses a hyperactive form of Tn5 transposase. When the enzyme encounters accessible DNA, it cuts and inserts sequencing-adapter sequences in the same reaction, a process commonly called tagmentation. DNA fragments carrying those adapters can then be amplified and sequenced.

Because adapter insertion occurs at exposed DNA, the locations of the sequenced fragment ends provide a positional signal. ENCODE’s ATAC-seq documentation summarizes this principle as: “The ends of the reads mark open chromatin sites.” The signal is therefore tied to both the fragments generated by Tn5 and the distribution of their ends after alignment.

What the sequencing output represents

An ATAC-seq data set is normally interpreted through aligned reads, genome-wide signal tracks and called peaks. A peak marks a region with an excess of transposase-associated fragments relative to background. The exact appearance of a peak depends on library complexity, mitochondrial and duplicate reads, sequencing depth, the reference genome and the peak-calling pipeline.

ATAC-seq can be attractive when the laboratory needs a relatively short workflow or has limited cellular material. “Lower input” and “shorter” are practical tendencies rather than guarantees: the acceptable input, nuclei preparation and enzyme conditions must be optimized for the sample, and poor preparation can produce misleading enrichment or excessive background.

How DNase-seq measures accessibility

DNase I cleavage exposes hypersensitive regions

DNase-seq treats chromatin with DNase I. Accessible DNA is preferentially cleaved, while DNA protected by tightly positioned nucleosomes or other bound proteins is less accessible to the enzyme. Sequencing the cleavage products reveals where cuts accumulated across the genome.

Regions with strong, localized cleavage enrichment are called DNase I hypersensitive sites, or DHSs. In the ENCODE DNase-seq pipeline, enriched cleavage regions are also described as hotspots. These names refer to the output concept of the assay, not to a different biological phenomenon.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

What the sequencing output represents

DNase-seq produces aligned cleavage-derived reads and a map of DHSs or hotspots. As with ATAC-seq, the map is a measurement of accessibility under the tested conditions. It should be interpreted with the cell state, treatment, developmental context and technical protocol in mind.

DNase-seq is especially useful when a project is designed around DHS data or needs continuity with existing DNase-seq experiments. That continuity can simplify biological interpretation, but it does not make peak sets from different experiments automatically interchangeable. Differences in sample handling, sequencing depth and analysis can alter the apparent number and strength of DHSs.

Which method should you choose?

Choose ATAC-seq when workflow speed or input is a major constraint

ATAC-seq is a sensible starting point when you need a comparatively short protocol, have limited cell input, or want a straightforward path from chromatin exposure to sequencing libraries. Confirm that your sample type has a validated or adaptable nuclei-preparation procedure, and plan optimization rather than assuming a published condition will transfer unchanged.

  • Use biological replicates so that reproducible accessible regions can be separated from preparation-specific artifacts.
  • Budget enough sequencing to meet the quality targets used by your chosen pipeline.
  • Track mitochondrial, duplicate and non-duplicate reads during quality control.
  • Inspect enrichment and fragment-level metrics before treating peaks as biological findings.

Choose DNase-seq when DHS continuity is central

DNase-seq is a strong fit when the study question is explicitly framed around DNase I hypersensitivity, when prior experiments use the same assay, or when a DNase-based experimental design is required. The method is established for DHS mapping, but its input and handling requirements depend on the implementation, so the protocol must be specified before samples are committed.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  • Match the DNase-seq protocol, cell state and reference assembly to the existing DHS data as closely as practical.
  • Use replicate samples and a predefined hotspot-calling workflow.
  • Record enzyme exposure and library decisions that could affect cleavage patterns.
  • Interpret differences in hotspot number or width cautiously when technical conditions differ.

Use the same assay when comparability matters most

If the primary objective is to compare conditions, tissues or time points, running the same assay with the same processing and analysis is usually easier to interpret than mixing ATAC-seq and DNase-seq. When a cross-assay comparison is unavoidable, process the data with clearly documented pipelines and harmonize reference assemblies, filtering and peak definitions. Do not treat peak counts from separate assay pipelines as directly equivalent without that harmonization.

What both assays require after the wet-lab step

  1. Sequence the libraries. The assay produces libraries that must be sequenced deeply enough for the study design and quality targets.
  2. Align reads to a reference genome. Alignment creates the genomic coordinates needed for signal tracks and enriched-region calling.
  3. Apply quality filters. Remove or account for duplicate, mitochondrial and otherwise unusable reads according to the selected pipeline.
  4. Generate signal tracks. Coverage or cleavage-density tracks allow visual inspection across loci.
  5. Call enriched regions. ATAC-seq workflows call transposase-accessible peaks; DNase-seq workflows call DHSs or hotspots.
  6. Evaluate replicates. Reproducibility across biological replicates is more informative than a single attractive peak set.
  7. Interpret with the experimental design. Accessibility changes should be connected to the tested cell state or treatment, not presented as expression measurements.

ENCODE provides assay-specific pipelines for both approaches. The ATAC-seq pipeline outputs alignments, signal tracks and called peaks. The DNase-seq pipeline identifies enriched cleavage regions or hotspots. Pipeline output names differ because the assays generate signal differently.

ATAC-seq quality control: ENCODE figures and their limits

ENCODE’s ATAC-seq Data Standards and Processing Pipeline page, updated in July 2020, gives concrete targets for typical experiments. These are ENCODE pipeline standards and should not be presented as universal biological minimums. A laboratory may need different thresholds for a particular organism, genome size, assay implementation or study objective.

Metric ENCODE guidance How to state it correctly
Biological replicates Two or more biological replicates for typical experiments A recommended ENCODE standard for typical ATAC-seq experiments, not a guarantee that every design needs exactly two.
Single-end sequencing 25 million non-duplicate, non-mitochondrial aligned reads per replicate A per-replicate ENCODE target for single-end data.
Paired-end sequencing 50 million reads, equivalent to 25 million fragments, per replicate A per-replicate ENCODE target for paired-end data; reads and fragments are not the same count.
Alignment Greater than 95% mapped reads as the target; values above 80% may be acceptable ENCODE alignment guidance with a potential-acceptance range, subject to the page’s criteria.
FRiP Greater than 0.3 as the target; values above 0.2 may be acceptable, subject to the stated sample exception ENCODE enrichment guidance, not a universal cutoff for all samples.

These numbers are meaningful only with their qualifications. For example, “50 million paired-end reads” means reads, while the associated 25 million fragments describe the paired molecules. Reporting one as the other can make a library appear to meet or miss a target incorrectly.

Why read categories matter

Total sequenced reads are not the same as usable reads. Mitochondrial reads, duplicate reads and reads that fail alignment filters do not contribute equally to a nuclear accessibility map. The ENCODE figures therefore specify non-duplicate, non-mitochondrial aligned reads for the single-end target and define the paired-end target in terms of both reads and fragments.

Why FRiP is not a stand-alone verdict

FRiP, the fraction of reads in called peaks, is an enrichment measure. A high value can indicate concentrated signal, but it does not repair an under-sequenced or poorly prepared library. Conversely, a sample with a lower value may still be useful in a context where the assay, cell type or peak definition differs. Use FRiP with alignment, complexity, replicate and visual-signal checks.

Quality control considerations for DNase-seq

DNase-seq also requires replicate assessment, alignment checks, signal-track inspection and hotspot enrichment evaluation. The appropriate depth and acceptance criteria depend on the DNase-seq implementation and the pipeline selected for the project. The available ENCODE guidance should be consulted for the exact DNase-seq workflow rather than borrowing ATAC-seq numbers.

Keep the assay’s cleavage logic in mind when inspecting data. DNase-seq signal reflects where DNase I cut accessible DNA; it is not an adapter-insertion signal. A visually sharp ATAC-seq peak and a DNase hotspot may overlap biologically while differing in width, summit position or apparent intensity because the enzymes and library-generation steps are different.

How to compare ATAC-seq and DNase-seq results responsibly

Start with matched biology

The cleanest comparison uses the same biological sample, cell state and treatment for both assays, ideally with matched biological replicates. If the samples are merely similar rather than identical, differences in accessibility may reflect biology rather than assay behavior.

Normalize the computational context

Use the same reference genome assembly, document filtering rules and make peak definitions explicit. A “peak” from an ATAC-seq caller and a “hotspot” from a DNase-seq pipeline are both enriched regions, but they are not automatically measured on the same scale.

Compare regions, not raw peak totals

Peak counts are affected by sequencing depth, enrichment thresholds, genome size, replicate strategy and caller settings. Overlap analyses should use a stated interval rule and should be accompanied by signal-strength or read-density summaries. Treating one assay’s peak count as a direct score against the other’s can produce a false ranking.

Separate accessibility from function

Either assay can identify candidate regulatory regions. Neither assay alone establishes which gene is regulated, whether transcription increases, or which transcription factor occupies the site. Follow-up interpretation requires the appropriate expression, binding or perturbation evidence for the biological question.

Common failure modes and fixes

Assuming ATAC-seq is always better because it uses less input

ATAC-seq’s often lower-input, shorter workflow is a practical advantage, not a universal performance guarantee. A sample that is difficult to process may need extensive optimization. Fix the problem by validating nuclei or chromatin preparation, monitoring enrichment metrics and comparing replicate concordance before scaling up.

Calling every accessible-looking region a true peak

Background, duplicate fragments, mitochondrial contamination and uneven library complexity can create apparent signal. Apply the selected pipeline’s filters, inspect signal tracks and require reproducibility across biological replicates.

Mixing assay outputs without harmonization

ATAC-seq peaks and DNase-seq hotspots arise from different enzymes and pipelines. Do not merge their counts or rank one method from unprocessed peak totals. Align references, document callers and compare matched regions with an explicit analysis plan.

Using ENCODE thresholds as universal laws

The ENCODE targets are useful benchmarks, but they were published as pipeline-specific standards and the ATAC-seq page was updated in July 2020. A laboratory should verify current standards for its organism, protocol and analysis version before setting pass/fail rules.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Reporting sequencing depth without its unit

State whether a number means reads, fragments, aligned reads, non-duplicate reads or non-mitochondrial reads. The distinction is essential when documenting the ENCODE targets of 25 million usable single-end reads or 50 million paired-end reads representing 25 million fragments per replicate.

A practical decision checklist

  • Biological question: Do you need a general accessibility map, a DHS-centered data set or continuity with a previous assay?
  • Material: Is the available cell input limited, and has the chosen preparation been validated for the sample?
  • Comparability: Will you compare with existing ATAC-seq or DNase-seq data?
  • Replication: Can you collect at least two biological replicates for a typical ENCODE-style ATAC-seq design?
  • Sequencing plan: Have you specified read type and usable-read targets rather than only total reads?
  • Analysis: Which alignment, filtering, signal-track and peak or hotspot pipeline will be used?
  • Interpretation: How will you distinguish accessibility from gene expression or factor binding?

Bottom line: both methods measure chromatin accessibility

ATAC-seq and DNase-seq are alternative ways to map open chromatin. ATAC-seq uses Tn5 transposase-mediated adapter insertion, and the ends of its reads mark accessible sites. DNase-seq uses DNase I cleavage to identify DNase I hypersensitive sites or hotspots. Choose between them based on sample constraints, workflow, existing data and the analysis you need—not on a universal winner. Whichever assay you use, biological replication, assay-appropriate quality control and careful cross-pipeline interpretation determine whether the resulting accessibility map is trustworthy.
