Are Natural-Product Scientists Still Chasing Molecules That Were Never There?

Sometimes—but the usual failure is subtler than an imaginary molecule. A natural product can be present in an extract while the structure assigned to it is wrong. The spectra are real; the molecular story built from them is the part that can fail. Modern multidimensional NMR, high-resolution mass spectrometry (HRMS), X-ray crystallography and quantum-chemical calculations make errors easier to detect, but none removes the need to interpret data and test the resulting model.

What “molecules that were never there” really means

When chemists revisit a natural product, they are rarely discovering that a flask contained nothing. More often, the sample contained a real compound, but its proposed constitution, connectivity, relative stereochemistry or absolute stereochemistry was incorrect. The original name then refers to a structural hypothesis rather than to a fully verified molecular identity.

This distinction matters. A wrong drawing can send a synthesis team toward the wrong target, make biological results difficult to reproduce, and cause later researchers to mistake an analytical interpretation for an observed fact. In antibacterial discovery, a mistaken structure can also create false novelty: a compound appears to be a new entity because the published assignment does not match the molecule actually present.

No reliable field-wide percentage tells us how often this happens. The available reviews document recurring cases and workflow failures, not a validated prevalence rate. It is therefore more accurate to say that misassigned natural products are a persistent, recognizable risk—not to attach a number to the risk.

Why better instruments do not end the problem

Older structure elucidation could require degradation, derivatization, gram quantities and years of work. Nicolaou and Scott A. Snyder’s 2005 review in Angewandte Chemie International Edition describes how multidimensional NMR, HRMS and X-ray crystallography shifted the practical scale toward milligram or even sub-milligram samples. That is a profound improvement in sensitivity and speed.

Yet an instrument reports measurements, not a finished structure. A mass spectrum constrains elemental composition and, with suitable fragmentation or comparison, can support substructures. NMR provides chemical shifts, coupling information and through-bond or through-space correlations. An X-ray experiment can reveal an arrangement in a crystal. Each result still has to be mapped onto a molecular model, and several models can fit a limited set of observations.

The vulnerable step is therefore interpretation: deciding which signals belong together, which correlation is genuine, how a flexible molecule is behaving in solution, and whether a stereochemical conclusion is actually supported. Spectral resolution reduces overlap; it does not make a mistaken assignment impossible.

How a structural assignment goes wrong

Connectivity errors

A proton or carbon can be connected to the wrong neighboring atom when peaks overlap, correlations are weak, or an assumed substructure is carried forward without enough independent evidence. A plausible-looking planar drawing may then survive because each individual observation appears reasonable.

Stereochemical errors

Even when the atom-to-atom connectivity is right, relative or absolute stereochemistry can be wrong. NOE or ROE observations depend on molecular conformation and distance; a flexible compound may not behave like a single rigid model. Optical rotation by itself is not a universal assignment of absolute configuration.

Sample and mixture effects

Natural-product extracts can contain closely related analogues, degradation products, salts, solvent adducts or minor contaminants. A spectrum that is treated as belonging to one pure compound may actually combine signals from more than one species. Trace impurities can be especially misleading when a proposed structure is built around a small number of unusual peaks.

Confirmation bias in a convincing model

Once a structure resembles a known biosynthetic motif or a published compound, ambiguous observations may be interpreted in its favor. The danger is not incompetence; it is that a coherent story can feel more decisive than the underlying evidence.

What each modern verification method can and cannot establish

The strongest reassignment uses methods that fail differently from the original experiment. The table below compares the main options against the practical questions a laboratory must answer.

Method Independence from the original assignment Ability to distinguish close alternatives Material and time Interpretation and audit trail
Multidimensional NMR Usually limited if it repeats the same sample and assumptions Strong for many connectivity questions; stereochemical power depends on dynamics and data quality Milligram-scale samples are often practical; experiment time ranges from hours to days Requires expert peak assignment; raw spectra, processing parameters and atom-by-atom assignments can be archived
High-resolution mass spectrometry Partly independent; measures mass rather than NMR correlations Excellent for constraining formulae and detecting related ions, but isomeric structures can share a formula Very small amounts can suffice; rapid once an instrument is available Mass accuracy and isotope patterns are reproducible, while structural interpretation still needs care
X-ray crystallography Highly independent of solution NMR when a suitable crystal is obtained Can directly resolve connectivity and, in favorable cases, stereochemistry Requires a crystal of adequate quality; crystallization may consume time and material Produces a coordinate model and refinement statistics that can be inspected independently
Quantum-chemical NMR calculations Independent computational test of a proposed model, provided the experimental data are not used circularly Can rank constitutional and stereochemical candidates by predicted chemical shifts and related parameters Needs a defined candidate set, computational resources and specialist setup; timing depends on molecule size and method Highly reproducible when structures, conformers, functionals, solvent models and statistical comparisons are reported
Total synthesis Strongly independent: a separately prepared structure is compared with the natural sample Powerful for constitutional and stereochemical alternatives, especially when analytical matches are exact Can require months or years and substantial effort; material needs depend on the route Provides a detailed synthetic record and direct analytical comparison, but a failed route is not by itself proof of a wrong structure

None of these methods is a universal winner. A high-resolution mass match cannot distinguish every isomer; an NMR calculation is only as good as its candidate structures and conformational treatment; and synthesis is persuasive only when the synthetic and natural materials are compared with appropriate controls.

A defensible workflow for verifying a natural-product structure

1. Confirm that the sample is a single, defined chemical entity

Record how the organism, extraction, purification and storage were handled. Check chromatographic purity and look for co-eluting analogues. Acquire data from the same isolated fraction used for the proposed assignment, not from a different preparation whose composition may have changed.

  • Keep a sample identifier, batch and isolation history.
  • Record solvent, temperature, concentration and instrument settings for every spectrum.
  • Use HRMS to check whether the observed ions and isotope pattern fit the claimed formula.

2. Rebuild the NMR assignment from raw observations

Do not begin by copying the published atom labels. Reassign one- and two-dimensional spectra independently, documenting which evidence supports each bond and each stereochemical relationship. Distinguish direct observations from inferences. For example, a correlation can support proximity or a coupling pathway without proving a unique three-dimensional arrangement.

Examine alternative explanations for weak, missing or split peaks. Changes in concentration, temperature or solvent can reveal exchange, aggregation or conformational averaging that makes a single rigid drawing misleading.

3. Generate explicit alternative structures

Write down every chemically plausible constitutional and stereochemical alternative, including epimers and regioisomers that fit the initial formula and major correlations. A candidate that is never considered cannot be rejected. This step turns an intuitive assignment into a testable model-selection problem.

4. Apply quantum-chemical NMR calculations

The 2024 review on structural reassignment makes predicted NMR parameters a practical checkpoint. Calculate chemical shifts for the candidate structures, account for relevant conformers and solvent effects, and compare predictions with the experimental data using a stated statistical procedure. The purpose is not to produce a decorative agreement plot; it is to rank candidates and expose a model whose errors are systematic.

Report the complete computational setup: structures submitted, conformers retained or discarded, level of theory, solvent model, scaling procedure, experimental dataset and comparison metric. That information creates a reproducible audit trail and allows another group to challenge the conclusion.

5. Seek an orthogonal physical test

If crystals can be grown, X-ray crystallography may settle connectivity and stereochemistry without relying on the same solution assumptions. If crystallography is unavailable, use a deliberately different measurement or derivatization strategy whose failure modes do not simply repeat the original NMR interpretation.

6. Compare with an independently synthesized candidate

Total synthesis remains a decisive tool when ambiguity survives. Prepare the proposed structure—or the leading alternatives—by a route that establishes the intended stereochemistry independently. Compare the synthetic and natural materials under identical analytical conditions, including NMR signals, chromatographic behavior and, where appropriate, optical or chiroptical properties.

A close resemblance is not enough for a complex molecule. The comparison should be comprehensive and made with the same solvent, temperature and instrument settings. If the data do not match, revise the structure rather than forcing the synthetic material to fit.

7. Publish the reassignment with the reasoning exposed

State which original observations were ambiguous or misinterpreted, which new data overturn the assignment, and what remains uncertain. Deposit spectra, coordinates, calculation inputs and comparison tables when possible. A clear record prevents the corrected structure from becoming another opaque claim.

Where computational NMR changes the decision

Traditional NMR interpretation often asks, “Can this spectrum be made consistent with the proposed structure?” Computational reassignment asks a stricter question: “Which of these competing structures predicts the observed parameters most accurately?” That change matters because several candidates can be qualitatively consistent while differing measurably in dozens of chemical shifts.

Predictions are not an oracle. Natural products can be flexible, protonation states can vary, and an incomplete conformational search can bias the result. A calculation should therefore be treated as a transparent comparison among stated candidates, not as a substitute for experimental evidence. Its greatest value is early rejection: an attractive structure that repeatedly predicts the wrong shifts should not proceed to an expensive synthesis unchanged.

Why synthesis still matters after advanced spectroscopy

Nicolaou and Snyder’s 2005 review concluded that imaginative detective work and chemical synthesis still have important roles in solving nature’s molecular puzzles. The point remains relevant because synthesis creates material from a separately controlled sequence of reactions. It tests whether the proposed connectivity and stereochemistry can produce a compound whose complete analytical profile matches the natural isolate.

Synthesis also reveals hidden assumptions. A route may expose an impossible ring junction, an unstable functional group or a stereochemical relationship that was only presumed from an ambiguous correlation. Conversely, a successful synthesis does not automatically validate the target: the product must still be compared rigorously with the natural material, and accidental formation of an isomer or mixture must be excluded.

Common failure modes and how to correct them

  • Formula treated as structure: HRMS gives a powerful elemental constraint, not a unique connectivity. Enumerate isomers and test them.
  • One decisive-looking NMR correlation: Verify the peak assignment, rule out overlap and seek independent correlations before drawing a bond.
  • Stereochemistry inferred from a single NOE or coupling: Model conformational alternatives and combine multiple restraints or an orthogonal method.
  • Calculation used after the answer is chosen: Define candidate structures and scoring rules before inspecting which one wins.
  • Purity assumed from one chromatogram: Check multiple detection modes and repeat measurements on a freshly isolated fraction.
  • Synthesis compared under different conditions: Match solvent, temperature, concentration and instrument settings so genuine differences are not artifacts.
  • Negative synthesis treated as proof: A failed route may reflect chemistry, not structure. Use independent analytical evidence before rejecting a candidate.
  • Uncertainty hidden in the final drawing: Label unresolved stereocenters or alternative assignments and state exactly what would discriminate them.

How early verification prevents wasted discovery work

A recent review of false novelty in antibacterial natural-product discovery describes the problem as a workflow failure linking spectral data to a structural hypothesis. The practical response is to insert checkpoints before biological claims and large-scale synthesis become expensive.

  1. Dereplicate early: Compare accurate mass, isotope pattern, retention behavior and available spectral data with known compounds before calling an isolate new.
  2. Separate identity from activity: Preserve a traceable sample of the exact fraction tested biologically, and verify that the structure assigned to that fraction is the one used in downstream experiments.
  3. Run a computational reassessment when ambiguity is visible: Do not wait until a total synthesis has consumed years of effort.
  4. Escalate to an orthogonal test: Use crystallography, a different spectroscopic strategy or synthesis when close alternatives remain.
  5. Record decisions and rejected models: A documented rejection is valuable evidence for future researchers and reduces repeated misassignment.

What the historical record teaches

The 2005 review surveyed prominent revised structures, including azaspiracid-1 and diazonamide A, to show that sophisticated natural products can require repeated cycles of deduction and synthesis. Its lesson is not that older chemists lacked skill. It is that structural elucidation is an inference process, and even a technically impressive inference can be overturned by a better comparison or an independent experiment.

A 2013 account of a simple way to identify incorrect organic structures caused by NMR misassignments made the same point accessible outside specialist journals: errors can often be detected by testing whether the proposed structure predicts the complete pattern of observations, rather than accepting a few selected matches.

What a trustworthy reassignment report should contain

  • The exact source, isolation procedure, purity assessment and sample history.
  • Complete experimental NMR data with solvent, temperature, frequency, processing and assignment tables.
  • Accurate-mass data, isotope evidence and a clear distinction between observed ions and proposed fragments.
  • All serious alternative structures considered and the observation that rejects each one.
  • Quantum-chemical details sufficient to reproduce predicted shifts and statistical rankings.
  • Crystallographic coordinates and refinement information, when a crystal structure is used.
  • A full synthetic route and side-by-side analytical comparison if synthesis is the confirming test.
  • An explicit statement of what is established, what remains provisional and what future experiment would resolve it.

So, are scientists still chasing molecules that were never there?

They are still occasionally chasing the wrong structure, but modern practice can shorten the chase. Better instruments reduce uncertainty in the measurements; they do not eliminate the interpretive step that turns measurements into a molecular model. The reliable answer is a layered one: verify the sample, rebuild the NMR assignment, compare explicit alternatives with quantum-chemical predictions, obtain an orthogonal experiment when possible, and use independent synthesis when ambiguity remains.

That workflow treats a structure as a claim that earns confidence through converging evidence—not as a drawing made permanent by publication.
