Amazon Athena Guide: Query S3 Data and Cut Scanning Costs

Amazon Athena is a serverless SQL query service for data stored in Amazon S3. You place CSV, JSON, Parquet, ORC, or similar files in S3, register their structure in the AWS Glue Data Catalog (or define it in Athena), run standard SQL, and have the results written to an S3 location. You do not provision a database server or manage query infrastructure.

Athena is most useful for ad-hoc and read-heavy analytics over object-storage data. Its main cost variable is the amount of data each query scans, so table design and query scope matter as much as the SQL itself.

What Amazon Athena does

Athena provides an interactive way to analyze S3 data with standard SQL. AWS describes the service as an interactive query service that analyzes data directly in Amazon S3, and its SQL and Spark engines are serverless. In practical terms, AWS runs the query infrastructure for you: there are no database instances to size, patch, start, stop, or keep idle.

Athena separates storage from querying. Your files remain in S3, while table definitions describe columns, data types, file format, and the S3 location. A query reads the matching objects, processes them, and writes a result file to an S3 output location. This model avoids loading every dataset into a conventional database before you can inspect it.

Serverless does not mean free or automatically fast. A query can scan a large volume of poorly organized files, and the amount scanned drives the default charge. File format, compression, partitioning, permissions, and workgroup policy therefore determine much of the real-world experience.

The S3-to-SQL workflow

  1. Land the data in S3. Upload raw CSV, JSON, Parquet, ORC, or another supported format into a predictable prefix such as s3://analytics-example/attendance/. Keep unrelated datasets in separate prefixes so a table location does not include files with incompatible layouts.
  2. Register or discover the schema. Create metadata in the AWS Glue Data Catalog, or issue a CREATE EXTERNAL TABLE statement in Athena. The definition tells Athena which columns exist, their types, the serialization format, and where the objects live. The table is metadata; it does not copy the underlying files.
  3. Run SQL. Select only the columns and partitions needed for the question. Athena reads the S3 objects that match the table and predicates, then performs the aggregation, join, sort, or filter.
  4. Store and inspect the result. Athena writes query results and metadata to an S3 output location. The console can display a result preview, while applications can read the result objects or use the Athena API.

This flow means a question can be answered without starting a database server. It also means the S3 layout and metadata are part of query design, not merely storage details.

Example: query CSV attendance files

Suppose each CSV row records a college class attendance event. The files contain a department name, student identifier, an attendance flag represented by 1 or 0, and a class date. A table definition can describe those fields and point to the S3 prefix:

CREATE EXTERNAL TABLE college_attendance (
  department string,
  student_id string,
  attended int,
  class_date date
)
ROW FORMAT SERDE 'org.apache.hadoop.hive.serde2.OpenCSVSerde'
WITH SERDEPROPERTIES ('skip.header.line.count' = '1')
STORED AS TEXTFILE
LOCATION 's3://analytics-example/attendance/';

The exact SerDe and options must match the files. For example, a file that uses a different delimiter, quotes, header arrangement, or date representation needs corresponding table properties. Test the definition with a small query before running a large aggregation.

To find the department with the lowest average attendance, group rows by department, calculate the average of the 1/0 flag, sort from lowest to highest, and return the first row:

SELECT
  department,
  AVG(attended) AS average_attendance
FROM college_attendance
GROUP BY department
ORDER BY average_attendance ASC
LIMIT 1;

The result is produced from the CSV objects in S3 and written to the configured S3 result location. No relational database needs to be created for this one-off analysis. For repeated reporting, converting the data to a compressed columnar format and adding partitions will usually make the same question cheaper and quicker.

How Athena pricing works

Athena’s default pricing is based on bytes scanned by a query rather than server uptime. An AWS whitepaper published in 2026 records a rate of $5 per terabyte scanned. Pricing can change by Region, engine, or feature, so verify the current Athena pricing page and your account’s Region before budgeting.

The same pricing description states a 10 MB minimum per query and byte rounding. A query that logically touches only a few kilobytes can therefore still incur the minimum charge. At the recorded rate, scanning 100 GB would be approximately $0.50 before any applicable regional or feature-specific differences; the result depends on how AWS rounds and measures the scanned bytes.

Query behavior Billing implication
Reads a small amount of data At least the stated 10 MB minimum is charged.
Scans 100 GB About 0.1 TB at the recorded $5-per-TB rate, or roughly $0.50.
Scans 1 TB About $5 at the recorded rate.
Scans the same large files repeatedly Each query can incur another scan charge; recurring reports should use efficient layouts and controls.

The charge is not a fee for keeping objects in S3, and it is not based on how long a server remains running. S3 storage, requests, data transfer, federated connectors, and other AWS services can create separate charges.

How to reduce Athena query costs and improve speed

Partition the data by common filters

Partitioning stores subsets under separate prefixes, often by date, region, department, or another field used in WHERE clauses. A query that filters on a partition can skip unrelated objects. For example, organizing attendance under year=2026/month=10/department=physics/ lets a month-and-department query avoid scanning other months and departments. Partition keys should reflect real access patterns; creating many tiny partitions can make metadata management harder.

Prefer columnar formats for analytical tables

Parquet and ORC store data by column, allowing Athena to read only the selected columns instead of every field in each row. They also support efficient compression. Converting raw CSV or JSON into a columnar dataset is often worthwhile when the same data will be queried repeatedly.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Compress files and avoid tiny-object sprawl

Compression reduces the bytes that need to be read, while sensible file sizes reduce the overhead of opening thousands of tiny objects. Use a compression format supported by the chosen table definition and validate that Athena can read the resulting files before replacing the raw dataset.

Write selective SQL

  • Select required columns rather than using SELECT * for exploratory work on wide tables.
  • Add partition predicates and other filters as early as possible.
  • Preview a small sample or limited date range before launching a full aggregation.
  • Do not repeatedly scan raw history when a curated summary table answers the question.

Set workgroup scan limits

Workgroups can enforce per-query or per-workgroup scan cutoffs. A limit can stop an unexpectedly broad query before it creates a large charge. Pair the limit with CloudWatch metrics and alerts so owners can see which workloads are growing and which users are approaching policy thresholds.

Can Athena query sources outside S3?

Yes. Athena Federated Query uses connectors to query relational, non-relational, object, and custom data sources in place, or to move data into S3 for analysis. This expands Athena beyond files already in one S3 bucket, but it changes the operational requirements.

A federated query sends work through a connector appropriate to the source. Depending on the connector, you may need Lambda configuration, network access, credentials in AWS Secrets Manager, and permissions for the source system. The remote database or service can impose its own latency, concurrency, availability, and usage charges. A query that is inexpensive to scan in S3 can still be slow or costly if it pushes substantial work through an external system.

  • Please Note: To reach 10Gbps speed, keep the cable under 3.3 ft. For USB A Male to USB C adapters, try flipping the USB C connector. USB C Male to USB A adapters support bidirectional 10Gbps transfer within 3.3 ft

Use federation when the data must remain in the source or when a live lookup is valuable. For recurring, high-volume analytics, copying or transforming data into partitioned, compressed S3 tables can provide more predictable performance and governance.

Governance with Athena workgroups

Workgroups are the main control boundary for shared Athena usage. They can separate workloads such as exploration, production reporting, and finance analysis while applying different policies.

  • Access control: combine workgroup membership with IAM permissions so users can run only the queries and access only the S3 locations allowed for their role.
  • Result-location enforcement: require query output to go to an approved S3 prefix instead of allowing arbitrary result destinations.
  • Encryption enforcement: require encryption for result objects and review the corresponding S3 and key permissions.
  • Scan controls: apply data-usage limits that stop queries after a configured threshold.
  • Observability: use CloudWatch metrics to monitor query activity, scanned data, failures, and workload trends.

Review both the data location and the result location. A user may have permission to run a query but still receive an AccessDenied error because the role cannot read the source prefix, write the result prefix, use the encryption key, or access a catalog database. S3 bucket policies, IAM policies, Lake Formation controls where applicable, and encryption-key policies must agree.

Athena compared with a warehouse or managed database

Decision axis Athena Warehouse or managed database
Infrastructure responsibility AWS operates the serverless SQL and Spark infrastructure; you configure metadata, permissions, and queries. You typically choose capacity, configuration, scaling behavior, maintenance settings, or a service tier.
Storage and query separation Data remains in S3 and is queried in place. Data is commonly loaded into managed storage or database tables, although architectures vary.
Best-fit workload Ad-hoc, exploratory, batch, and read-heavy analytics over object-storage data. Consistent, repeatable workloads that need managed tables, predictable concurrency, or specialized performance.
Latency expectations Interactive for suitable scans, but latency varies with data volume, file layout, and federation. Often more predictable for repeatedly tuned workloads; the actual guarantee depends on the service.
Pricing unit Primarily bytes scanned for default SQL pricing, with a stated minimum and rounding. Often capacity, instance time, storage, query processing, or a combination.
Schema management External table metadata is registered in Glue or Athena while files stay in S3. Tables and indexes are managed inside the database or warehouse system.
Concurrency Use workgroups and current service limits; a universal concurrency figure is not established here. Depends on the product’s workload management and capacity model.
Security controls IAM, S3 policies, encryption, workgroups, CloudWatch, and related catalog controls. Database identities, network controls, encryption, auditing, and service-specific governance.
Source connectivity S3 natively, plus federated connectors for external sources. Usually strongest for data loaded into that system and its supported integrations.

Athena should not be treated as an automatic OLTP replacement. Applications that need frequent row-level transactions, strict transactional behavior, or consistently low request latency generally require a transactional database design instead.

Practical setup checklist

  1. Create an S3 prefix for the raw data and decide where query results will be stored.
  2. Choose a consistent file format, delimiter, encoding, compression method, and naming convention.
  3. Grant the analyst role read access to the source prefix, catalog permissions, and write access to the result prefix.
  4. Register the schema in Glue or define the external table in Athena.
  5. Run a limited test query to confirm columns, data types, headers, dates, and null handling.
  6. Create a workgroup with an approved result location, encryption requirement, scan cutoff, and CloudWatch monitoring.
  7. Convert frequently queried raw files to partitioned Parquet or ORC and update the table metadata.

Troubleshooting common failures

The table returns zero rows

Check that the table location points to the prefix containing the files, that the file format and delimiter match the data, and that partition metadata exists for partitioned layouts. Test without restrictive filters, then add predicates one at a time.

Column values are shifted or unreadable

CSV quoting, embedded delimiters, header rows, character encoding, and inconsistent column counts can cause parsing errors. Confirm the SerDe properties and inspect a representative object. Keep malformed files out of the table prefix or isolate them under a separate location.

The query is unexpectedly expensive

Inspect the scanned-data estimate before execution, remove SELECT *, add partition predicates, and query a smaller date range. Then compact small files, compress the data, or convert it to Parquet or ORC. A workgroup scan cutoff can prevent a repeat incident.

A query fails with AccessDenied

Check read permission on every source prefix, write permission on the result prefix, permission to use the required encryption key, and access to the Glue catalog objects. Bucket policies can deny an action even when an IAM identity policy appears to allow it.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

A federated query cannot connect

Verify the connector configuration, network path, Lambda permissions where used, Secrets Manager access, and credentials in the remote system. Also check whether the source can handle the requested predicate, join, or result volume.

When Athena is the right choice

Choose Athena when your data already lives in S3, you need SQL without provisioning servers, and the workload is exploratory, intermittent, batch-oriented, or read-heavy. It is especially attractive when separating storage from compute lets different teams analyze the same objects with different workgroups.

Choose a different primary system when the application requires transaction processing, constant low-latency requests, tightly predictable concurrency, or extensive row-level updates. In many architectures the two approaches coexist: operational data stays in a transactional system, while curated extracts in S3 are queried with Athena for broader analytics.
