PDFium and pypdf can return different text from the same PDF because PDF pages primarily store drawing instructions, not a dependable semantic structure for paragraphs, tables, or reading order. Before feeding extracted text to an LLM, check four failure points: reading order, whitespace and layout, Unicode and ligatures, and scanned pages with no text layer. These are mismatch classes to test—not proof that every PDF produces all four differences or that either library is universally more accurate.
Why the same PDF can produce different text
A PDF may look like a neatly ordered article while storing words as positioned drawing operations. Its underlying structure does not reliably identify paragraphs, table cells, headers, or the intended sequence for reading. As the pypdf documentation puts it, “PDF files don’t contain a semantic layer.”

PDFium is the PDF engine; pypdfium2 is a Python wrapper around its API. pypdf and PDFium expose different extraction mechanisms and representations, so differences in output are plausible. The official documentation describes those mechanisms and limitations; it does not establish a controlled head-to-head result showing that every PDF will exhibit the same four mismatches.

1. Reading order: does the text follow the page’s visual sequence?
pypdf’s plain extraction mode locates text drawing commands in the order they appear in the PDF content stream. That order may differ from the sequence a person would read on the page. The pypdf documentation warns: “Do not rely on the order of text coming out of this function, as it will change if this function is made more sophisticated.” pypdf also offers an experimental layout mode, which provides a different representation rather than a guarantee of correct reading order.
PDFium exposes page text as an indexed stream of characters. That API shape should not be mistaken for proof that its sequence always matches natural reading order. Check rendered pages against both outputs, particularly where content is spatially complex.

- Multi-column articles, where text from one column can be interleaved with another.
- Tables, where row and column relationships may disappear in a plain string.
- Footnotes, captions, sidebars, and floating figures that sit outside the main text flow.
- Pages with separately positioned text blocks or unusual PDF-generation software.
If the order changes the meaning—for example, associating a table value with the wrong label—preserve page-level or block-level context and validate against the rendered page rather than assuming one extractor’s sequence is authoritative.

Spaces and newlines in extracted text are partly reconstruction choices. PDFium’s text API documentation says generated characters, including additional spaces and newlines, count as page characters. pypdf provides both plain extraction and layout mode; layout mode reconstructs a fixed-width representation and has controls that affect vertical spacing and rotated text.

As a result, the same visible page may yield different line breaks, runs of spaces, or blank lines. The documentation does not show that one library always inserts more whitespace or preserves layout better. Decide what your downstream task needs: readable prose, approximate visual layout, or explicit table structure. Then inspect whether the chosen output retains that information.
For example, a fixed-width layout can make positions easier to inspect, but it does not turn a PDF table into reliable structured rows and columns. If table relationships matter to the LLM, validate or convert them into an explicit representation before ingestion.

3. Unicode and ligatures: do the characters mean the same thing?
Visually similar text can differ at the character level. A PDF may use a ligature such as “fi” as one character where another output uses the two-character sequence “fi.” pypdf’s documentation discusses ligatures as an ambiguous extraction case and shows post-processing examples that replace ligature glyphs with letter sequences.
PDFium documents additional limits: FPDFText_GetUnicode can return zero when a character cannot be converted to Unicode, while its GetText API uses UCS-2 values and ignores characters without UCS-2 representations. The pypdfium2 range API documentation also notes its UCS-2 limitation and that the returned length can rarely differ from the requested count.

When exact text matters, compare Unicode code points as well as how the result looks on screen. Normalize or replace ligatures only if doing so is safe for the task: normalization may improve matching and search, but can also erase distinctions relevant to specialized text.
4. Scanned pages: is there any text layer to extract?
A page can look full of text while containing only a scanned image. pypdf states that it is not OCR software and cannot extract text from images. Ordinary text extraction cannot recover words that are absent from the PDF’s text layer; this is a workflow boundary, not a claim that PDFium can recover image-only text.
If a visually populated page produces little or no text, check whether it contains a text layer. For an image-only page, use OCR and validate the result against the page image. OCR can make recognition errors, and a parser may also misread how an OCR-produced text layer is represented.
What to check before sending PDF text to an LLM
Use a repeatable validation path for the documents your pipeline actually handles. Pinning versions and settings matters because extraction behavior can change; a useful comparison records the PDF’s provenance and whether outputs were normalized.
- Render representative pages. Include complex examples such as columns, tables, rotated text, footnotes, and scans.
- Extract with recorded configurations. Note the pypdf and pypdfium2 versions, the PDFium engine version where available, extraction mode and options, and any OCR step.
- Compare output with the rendered page. Check reading order, line breaks and spacing, missing or altered characters, and pages that return little text despite visible content.
- Measure task-relevant failures. Assess whether the extracted content preserves the facts and relationships the LLM needs, rather than declaring a library more accurate without a defined target and reproducible corpus.
- Keep a recovery route. Route image-only pages to OCR, and send uncertain or high-impact cases for validation instead of treating extraction as ground truth.
There is no universal winner established by these documentation sources. The dependable choice is the one that passes checks on your own representative PDFs for your intended task.
