Marketplace payouts can be lower than expected because a sale’s gross payment is not the same as the seller’s net proceeds. Platform commissions, payment costs, subscriptions, shipping or listing charges, refunds, disputes, and later balance adjustments may be recorded at different times and deducted from different balances. To find the cause, trace each order through its fee entries, settlement report, and bank deposit.
“Platform fee leakage” is a useful label for these reconciliation gaps, not a universally adopted accounting term or a proven claim that platforms commonly mischarge sellers. The categories below are an operational framework; the actual charges and their treatment depend on the platform, agreement, plan, payment method, geography, and report definitions.

What can reduce a marketplace payout?
Start by distinguishing the buyer’s gross payment from the amount ultimately settled to a seller. A platform or payment provider may deduct charges before payout, record some costs separately, or post refunds and disputes after the original sale has settled. Those entries can make a deposit differ from the order total without representing one single fee.
Use the following categories to sort the ledger. They can overlap, and they are not universal accounting classifications.

Platform commission and transaction charges
A marketplace may charge a fixed amount, a percentage, or a combination. Read the applicable agreement for the fee basis and collection point. In its marketplace model, Adyen distinguishes its commission and markup from card interchange and scheme fees; Amazon Pay’s European help documentation also describes fees as fixed, variable, or combined, with the applicable agreement determining the amount. Adyen’s transaction-fee documentation explains its own model.
Payment processing and network costs
Processing costs can include a provider’s markup or commission as well as interchange and card-scheme fees. Do not assume all of these are a single line item or attributable to an individual order. In the Adyen flow described in its documentation, some processing costs can apply to refused or cancelled payments and cannot be allocated to individual payments through the split instructions described there. That is an implementation-specific detail, not a rule for every provider. Adyen documents transaction-fee handling.
Recurring and usage-based charges
Plan subscriptions, app subscriptions, usage charges, and one-time app charges can appear alongside per-transaction costs. Shopify says payment-processing fees for Shopify Payments are deducted from payouts rather than included in the listed bill charge types, so compare payout records and bills rather than expecting every cost in one place. Shopify lists its invoice charge types.

Operational and ancillary costs
Listing upgrades, advertising, shipping labels, international fees, and adjustments can reduce seller proceeds without being called a commission. The fee may be triggered by an action or service rather than by a completed sale. eBay’s selling-fee documentation describes possible selling costs and their different charging events.
Refunds, disputes, reversals, and corrections
A refund to a buyer does not necessarily reverse every charge associated with the original order. Shopify states that its third-party transaction fees are not returned when an order is refunded; this is Shopify-specific and should not be generalized. Chargebacks, reversals, fee credits, corrections, and failed payouts can also create later ledger entries. Check the terms and records for the particular fee rather than assuming it will be credited. Shopify’s billing guidance describes its fee treatment.
Settlement deductions and balance recovery
Net proceeds can be reduced by deductions, offsets, refunds, chargebacks, or amounts owed from earlier activity. PayPal’s US marketplace seller agreement describes deductions or offsets in specified circumstances, as well as negative balances and payout holds. Those terms apply to the US agreement, not automatically to PayPal arrangements elsewhere. Read the applicable PayPal US seller agreement and confirm which agreement governs your account.

Where the gap between a sale and a payout can arise
Fee configuration or split errors
In a marketplace payment flow, split instructions can determine which account bears or receives particular amounts. Missing or incorrect instructions may send an amount to a platform’s liable account rather than the intended user or account. Adyen recommends including fee split instructions for reconciliation even when the fees remain with the liable account. Check the configured split and the account where each entry was booked; do not assume that a missing seller-level entry means no charge occurred. Adyen’s fee guidance and split-transaction documentation describe its implementation.

Payouts may follow a daily, weekly, or monthly schedule, while refunds and disputes can arrive later. A debit may therefore appear in a reporting period different from the sale it relates to. Stripe describes recovering funds when a refund follows a seller payout and discusses reserves as one way marketplaces may buffer dispute exposure. The exact schedule, reserve arrangement, and recovery method depend on the provider and marketplace. Stripe explains marketplace refunds and disputes.
Fees that remain after a refund
The seller may return the buyer’s payment while a transaction fee remains charged. For example, Shopify says its third-party transaction fees are not returned on order refunds. Look up the refund policy for each fee type and provider; a buyer refund alone does not establish that the associated fee was credited.

Aggregated costs
Some provider costs are charged in aggregate rather than assigned to each payment. In the Adyen flow described above, the fee-split mechanism cannot allocate certain processing costs to individual payments. An order-level report may therefore be insufficient to explain every aggregate cost; use the provider’s fee and balance records as well.
Balance deductions, holds, and negative balances
Refunds, chargebacks, reversals, or amounts owed may reduce current or future settlement amounts. Depending on the agreement and circumstances, a platform or provider may also recover a negative balance or withhold a payout. Review the governing terms and account-level balance entries before treating a delayed or reduced deposit as a missing order payment.

Report totals that do not match a bank deposit at first glance
A summary statement may not expose the order-level activity behind a seller total. Walmart Marketplace’s reporting materials cover order activity, commissions, fees, adjustments, refunds, and settlement totals, illustrating why reconciling both detailed activity and settlement totals matters. Walmart describes its reconciliation reports.

How to reconcile fees with a settlement report
Work from the transaction outward, then match the settlement to the bank. Use the platform’s own field definitions and the period covered by the report; labels and timing are not interchangeable across providers.
- Start with the order or payment reference. Record the gross amount and trace it through any split instructions and fee-booking rules. Compare the transaction record with the relevant account or balance entries. Adyen’s fee documentation and split guidance show why both transaction and booking details matter.
- Classify every entry. Separate platform commission, processor or network cost, subscription or app charge, shipping, advertising or listing cost, tax, refund, dispute or chargeback, transfer, and correction. Keep original charges distinct from later credits and adjustments; otherwise a refund or reversal can be mistaken for a new fee.
- Link refunds and disputes to the original transaction. Match each credit or debit to its original reference and check whether that specific fee is refundable under the platform’s terms. A refund of the buyer’s payment and a credit of the seller’s transaction fee are separate questions.
- Reconcile account balances over the full settlement period. Include pending items, negative balances, fees, payouts, refunds, and chargebacks. Adyen’s reporting documentation describes account-level credits, debits, fees, payouts, refunds, and chargebacks; Walmart’s materials cover settlement and order activity. Adyen’s reporting documentation and Walmart’s reconciliation-report guide describe their respective records.
- Match the settlement total to the bank deposit. Account for the settlement period, payout timing, deductions, and any transfers or holds. The date on an order, the date of a ledger entry, the settlement date, and the bank-posting date may differ; use the platform’s definitions rather than assuming they refer to the same event.
- Investigate exceptions. Look for absent fee lines, an unexpected fee basis, duplicates, failed or missing split instructions, reversals that did not appear, or adjustments booked to an unexpected account. These are practical checks derived from the record types described by the providers, not a universal audit standard prescribed by one platform.
What to compare when choosing a marketplace or payment provider
A headline rate does not show who bears a charge, when it appears, or whether you can trace it. Compare the operational details that determine whether payouts can be understood and reconciled.
| Dimension | Questions to ask |
|---|---|
| Fee basis and composition | Is a charge fixed, variable, blended, or interchange-plus? Are platform commission, processor markup, interchange, and scheme fees separate? Adyen’s fee model illustrates why the components matter. |
| Who bears each charge | Is it borne by the platform, seller, buyer, or another balance account? Can it be split across accounts, or is it aggregated and not attributable to each payment? Adyen’s split guidance is specific to its flow. |
| When charges land | Is the trigger listing, sale, monthly billing, usage, refund or dispute, or payout? Which charges appear on a bill and which are deducted from settlement? Shopify’s billing guidance and eBay’s fee guide describe different examples. |
| Refund and dispute treatment | Which fees are credited after a refund? Who bears chargebacks? Can reserves, negative-balance recovery, or payout holds apply? Check the specific Stripe marketplace guidance or governing agreement; policies differ. |
| Payout mechanics | What settlement schedule, holds, balance thresholds, currencies, and deductions apply, and how are they represented in reports? Do not assume a schedule or treatment is universal. Walmart’s reconciliation materials describe its reporting context. |
| Auditability | Can you obtain transaction references, detailed fee records, seller-level views, and reports that tie to deposits? Is accounting integration available? Compare the actual report fields, not just a promise of reconciliation tools. Walmart’s reporting guide describes reconciliation reporting and accounting-system integration. |
| Disclosure and contract terms | Are applicable fee types and terms available in advance, and do the terms identify who pays each amount? Disclosure obligations vary by product and jurisdiction. Adyen’s guidance on marketplace pricing disclosure concerns its specific compliance context and is not legal advice for every marketplace. |
Why there is no universal “leakage rate”
The platform documentation cited here describes fee mechanics, reporting, and account adjustments; it does not establish a comparable statistic for how often sellers experience “platform fee leakage” or how much money is typically lost. Do not treat a marketplace’s ordinary fee rate as a leakage measure. To quantify a suspected issue in your own operation, define the period and seller accounts, reconcile expected charges and credits against posted entries, and separate timing differences from unresolved discrepancies.
