For SMILES, the exact error often points to the stage that failed: an unmatched ring closure is a syntax problem; an excessive valence or failed kekulization is a chemical-validation problem. Correct the representation to match the intended structure, then parse and verify it again.
What a parse failure tells you
A parser turns a notation string into a molecular graph, then may validate and interpret that graph. Those steps are related but not identical. A missing parenthesis can prevent the parser from building the graph at all. A graph with an implausible valence may be built and then rejected during sanitization. A parser may also accept or reject trailing annotations or extensions differently from another parser.

This guide focuses on SMILES, especially the documented behavior of RDKit and Open Babel. Other structure formats and software can have different rules; do not assume that one toolkit’s result defines every parser’s behavior.
How to troubleshoot a SMILES that will not parse
-
Save the original input and full error
Keep an untouched copy of the structure string and record the complete diagnostic, including any atom index, character position, warning, or named sanitization check. Change one thing at a time. Editing several branches, charges, or hydrogens at once makes it harder to identify the cause.

Check branches, ring closures, and bracket atoms
In SMILES, parentheses mark branches and ring labels connect atoms. Check that every opening branch has a matching closing parenthesis and that each ring label occurs as a valid pair. Open Babel’s Smiley documentation gives examples of unmatched branches such as
CC(CCandCC)CC, and an unmatched ring closure inC1CCC. It also describes invalid ring closures and conflicting bond declarations at the two ends of a ring.Inspect bracket atoms rather than deleting brackets or punctuation as a quick fix. Isotope, hydrogen count, charge, and stereochemical annotation can all carry chemical meaning; a malformed bracket expression or trailing character can itself cause a syntax error. See Open Babel’s Smiley parser documentation.

Inspect the atom named in a valence error
For an error such as “explicit valence is greater than permitted,” check the flagged atom’s element, bond orders, specified hydrogens, and formal charge against the intended structure. In RDKit, explicit valence is calculated from specified bond orders plus specified hydrogen count; sanitization raises an exception if that exceeds the allowed maximum. The allowed-valence table in the RDKit Book is labeled “as of 2024.09.1”; consult the documentation for the version you actually use before relying on a specific element value.

CN(C)(C)C: its nitrogen has four single bonds but is written as neutral, so RDKit rejects it. The example becomesC[N+](C)(C)Cwhen the intended structure is a positively charged four-coordinate nitrogen. That is not a blanket rule to add a charge whenever a parser complains; check the drawing or source record first.Rank #3

Check aromatic heteroatoms and kekulization
“Can’t kekulize mol” means RDKit could not assign a chemically reasonable alternating single- and double-bond form to the submitted aromatic representation under its model. Heteroatom hydrogen and charge assignments matter: pyridine-like and pyrrole-like nitrogen do not have the same implicit-hydrogen assignment.
In RDKit’s FAQ example,
c1nccc1fails for the intended pyrrole-like case; writing the nitrogen with its hydrogen asc1[nH]ccc1allows the molecule to be created. The right correction depends on the source structure. If several heteroatoms could plausibly take a hydrogen, do not expect the toolkit to guess which one you intended. RDKit’s FAQ editor notes that such errors generally come from the input and are usually fixed by correcting it.Rank #4

Aromaticity perception is toolkit-sensitive. RDKit describes its aromaticity model in terms of ring systems and electron contributions, while OpenSMILES requires a parser to check aromatic electron assignment against valence, hydrogens, external bonds, and charges. Lowercase aromatic notation should not be treated as interchangeable in every toolkit or unusual chemical case.

Confirm the format and parser settings
Make sure the input is the format the reader expects—for example, SMILES rather than SMARTS—and check whether it includes a molecule name, CXSMILES annotation, or other text after the structure. RDKit parser parameters affect how trailing text is handled: depending on the settings, text after whitespace may be read as a molecule name; disabling both CXSMILES and name parsing can instead make extra text an error. See the parser and sanitization sections of the RDKit Book.

If one parser accepts a string and another rejects it, compare the parser, version, syntax standard, and supported extensions. Open Babel describes its standard parser as more forgiving and as supporting some extensions, including radicals; its alternative Smiley parser is intended to follow OpenSMILES strictly and provides more detailed diagnostics. Acceptance by one parser is a reason to inspect the assumptions, not proof that the representation is chemically correct. See Open Babel’s parser documentation.

Use unsanitized parsing only when you need to diagnose an advanced case
RDKit’s FAQ shows
sanitize=Falseas a way to construct a molecule object despite unusual valence. That does not fix the chemistry: chemistry perception is skipped, and many RDKit functions may not work properly on the resulting object. The RDKit Book also cautions users to take care with partial sanitization and ensure that structures make sense. Treat this as a diagnostic or specialized workflow, not a routine repair. -
Recheck the repaired structure against its source
After each chemically justified edit, parse again and compare the graph with the original drawing or trusted record. Check connectivity, formal charges, explicit and implicit hydrogens, aromaticity, and stereochemical annotations. A successful parse establishes that the toolkit accepted the string under its rules; it does not, by itself, confirm the molecule’s identity or that the encoded structure matches the intended source.

Choose a parser for the question you need answered
| What you need | Useful choice or check | What the result does not establish |
|---|---|---|
| A detailed clue to a malformed SMILES string | Open Babel’s Smiley parser reports detailed syntax and semantic problems, including positions and error categories. | A detailed error message does not determine the intended chemistry. |
| Compatibility with a particular workflow | Check the exact toolkit version, parser settings, syntax standard, and supported extensions; compare with OpenSMILES where relevant. | Acceptance by one parser does not guarantee acceptance by another. |
| Confidence that the structure is represented correctly | Compare connectivity, charges, hydrogens, aromaticity, and stereochemistry against the source structure or a trusted record. | Parsing alone does not confirm molecular identity. |
Why the exact diagnostic matters
Read the error as a clue to the failing stage, not merely as a request to change the string. A tokenizer or syntax diagnostic points you toward notation and graph construction. A valence or kekulization message points you toward the atom environment and chemical assignments. A difference between parsers points you toward settings, versions, and extensions. Fix the representation that is actually wrong rather than suppressing the check that found it.
