Where to Find Open Datasets and Structures for Protein-Design Research

Use RCSB PDB for experimental structures, AlphaFold DB for proteome-scale predictions, and ProteinNet, OpenProteinSet or OpenFold3 for machine-learning training and benchmarks.
Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

The right starting point depends on whether you need an experimentally determined structure, a proteome-scale prediction, or data for training and benchmarking machine-learning models. Use the RCSB Protein Data Bank (RCSB PDB) for deposited experimental and integrative coordinates; use the AlphaFold Protein Structure Database when no suitable experiment exists or when you need broad predicted coverage; and use ProteinNet, OpenProteinSet, or OpenFold3 training data for model development. Keep the evidence type, file contents, release version, license and intended use attached to every download.

Choose the resource by the decision you need to make

Protein-design projects usually need more than a single coordinate file. You may need a reliable structure for selecting a binding site, thousands of consistent models for screening, multiple-sequence alignments (MSAs) for a neural network, or standardized train/test splits for a benchmark. These are different jobs, so no repository is universally “best.”

Resource Primary evidence or data Scale and access pattern Best fit in a design project
RCSB Protein Data Bank Experimentally determined and integrative 3D coordinates for proteins, DNA and RNA; ligand-bound complexes and biological assemblies Entry-by-entry discovery, targeted searches and downloads Choosing a high-confidence starting structure and inspecting observed ligands, interfaces and assemblies
AlphaFold Protein Structure Database Computationally predicted protein structures, with confidence information and bulk archives More than 200 million predictions; individual records or proteome-scale archives Obtaining a model when no suitable experiment exists, or surveying many proteins consistently
ProteinNet Standardized datasets for sequence–structure model training and assessment Curated benchmark-oriented releases Reproducible comparisons between methods
OpenProteinSet More than 16 million MSAs with associated structural homologs from the PDB and AlphaFold2 predictions Large corpus for computational pipelines Training or evaluating models that depend on broad evolutionary context
OpenFold3 training data MSAs and predicted structures used for an open all-atom ligand, RNA and protein structure-prediction system AWS Open Data Registry distribution; description lists 245,000 PDB structures and alignments Reproducing or extending OpenFold-style structure-prediction training

The table separates evidence from convenience. A prediction can be more available than an experiment, but availability does not make it experimentally verified. Conversely, an experimentally solved structure may represent a construct, ligand state, oligomer or conformation that differs from the protein you intend to design.

For protein design, those details matter. A ligand-bound entry can reveal the geometry you need to preserve; a biological-assembly file can differ from the asymmetric unit; and an engineered construct, truncation or mutation can make an otherwise attractive entry unsuitable as a direct template.

Search methods

The basic-search interface accepts keywords, PDB identifiers, UniProt or GenBank identifiers, amino-acid sequences, ligands and computed-structure-model IDs. Start with the most specific identifier available, then broaden the search:

  • Search a UniProt accession when you know the exact protein sequence or organism.
  • Search by sequence when names are inconsistent, the target is a fragment, or you need homologous templates.
  • Search by ligand to find complexes that show the chemistry of an active site or pocket.
  • Search by motif or keyword for functional families, then inspect sequence identity, coverage and experimental method before downloading.
  • Use structure-similarity and comparison tools to find folds or interfaces that are not obvious from names alone.

Checks before using a PDB entry in design

  1. Confirm that the chain sequence matches your design target, including signal peptides, tags, mutations and unresolved residues.
  2. Check resolution or other method-specific quality indicators, map or restraint information where available, and the number of missing residues.
  3. Determine whether the coordinates represent the biological assembly, a crystallographic asymmetric unit or a computationally inferred assembly.
  4. Record ligand identities, covalent modifications, cofactors, ions and alternate conformations that could affect the design site.
  5. Download the coordinate and metadata files together, and preserve the entry identifier and release date in your project record.

RCSB PDB is usually the strongest first choice when a design decision depends on observed atomic contacts. It is not a guarantee that the deposited conformation is the only biologically relevant state, so compare multiple entries when the target is flexible or condition-dependent.

When a prediction is the practical choice

  • No experimental PDB entry covers the full-length target or the relevant domain.
  • You need a consistent first-pass model for many proteins in a pathway or proteome.
  • You are prioritizing targets for experiments and need a hypothesis about fold, domain boundaries or likely interfaces.
  • You need a structure to guide construct design before investing in expression and purification.

How to treat a predicted model

A predicted structure is a hypothesis, not an observation. Inspect the model’s per-residue confidence and identify low-confidence loops, termini and inter-domain orientations. A high-confidence core does not validate a flexible linker, a transient complex or a ligand pose. Do not treat a visually plausible pocket as proof that the pocket binds your intended molecule.

For an important design decision, compare the prediction with homologous experimental structures, alternate predictions and sequence conservation. Test the resulting design experimentally, especially when the design changes interface residues, catalytic geometry, oligomerization or dynamics.

Bulk-download workflow

  1. Identify the exact UniProt accession and the database release context for your target.
  2. Choose an individual model or the relevant organism, global-health or Swiss-Prot archive.
  3. Download the compressed PDB or mmCIF files and any accompanying MSA or annotation files supplied for that release.
  4. Store the accession, archive name, release date, download date and license notice beside the files.
  5. Run a local quality pass that records confidence, unresolved or disordered regions and whether the sequence exactly matches the construct you will design.

Training and benchmark datasets

ProteinNet for standardized evaluation

ProteinNet is a standardized dataset series for training and assessing data-driven sequence–structure models. Its value is comparability: a method can be evaluated against defined splits and preprocessing rather than an ad hoc collection assembled for one project. Use it when you need a benchmark with a documented organization, or when you want to reproduce results from sequence-to-structure studies.

Before training, inspect the release documentation for split definitions, sequence-redundancy controls, labels and preprocessing. A benchmark score is meaningful only when your pipeline applies the same split and does not leak homologous sequences from evaluation into training.

OpenProteinSet for large MSA coverage

OpenProteinSet reports an open corpus of more than 16 million MSAs, with associated structural homologs from the PDB and AlphaFold2 predictions. It is intended for structure, function and design machine-learning tasks. This makes it useful when evolutionary context is a limiting factor, such as training systems that infer residue coupling or structure from families rather than isolated sequences.

Plan storage and preprocessing before downloading a corpus of this size. Decide whether your model needs every alignment, a filtered subset, structural labels, or only sequence-derived features. Keep the mapping between each MSA, its target sequence and its structural homologs so that examples can be audited and regenerated.

How to choose between experimental and predicted structures

Design question Preferred starting point Reason and caution
What atoms contact a bound ligand in an observed complex? RCSB PDB ligand-bound entry Coordinates are experimentally determined; confirm the ligand state and biological assembly.
How might an uncharacterized protein fold? AlphaFold DB model, checked against homologs Provides coverage where experiments are absent; confidence and disorder must be inspected.
How can I train a sequence–structure predictor reproducibly? ProteinNet or OpenFold3 data, depending on the method Use documented splits and preserve preprocessing and release versions.
How do I supply evolutionary information to a large model? OpenProteinSet or the MSA component of OpenFold3 Large alignments require substantial storage, filtering and leakage controls.
How do I survey an entire organism or protein set? AlphaFold DB bulk archive Proteome-scale access is efficient, but predictions remain hypotheses.

A reproducible workflow from target to design input

  1. Define the target sequence. Record the organism, isoform, accession, construct boundaries, mutations, tags and any required cofactors or partners.
  2. Search RCSB PDB first. Use the target name or accession, then sequence, ligand or motif searches. Shortlist entries by sequence coverage, experimental quality, assembly and functional state.
  3. Resolve conflicts between entries. Compare conformations, oligomeric states, ligand occupancy and missing regions. Do not silently mix chains from incompatible constructs.
  4. Fill gaps with AlphaFold DB. If no suitable experiment exists, retrieve the matching accession model and save its release context. Mark low-confidence regions as uncertain rather than designing against them automatically.
  5. Choose a machine-learning corpus only for a machine-learning task. Select ProteinNet for standardized evaluation, OpenProteinSet for broad MSA coverage, or OpenFold3 data for an OpenFold-compatible training distribution.
  6. Normalize files and metadata. Convert PDB or mmCIF files only after preserving the original download. Keep sequence identifiers, chain mappings, MSA provenance, structure IDs and preprocessing scripts together.
  7. Prevent data leakage. Separate homologous sequences and near-duplicate structures according to the benchmark’s rules. Do not let a test protein’s close structural or sequence neighbor enter training unintentionally.
  8. Document licenses and attribution. Record the applicable terms for every component. AlphaFold DB documents CC-BY-4.0 availability, while OpenFold documents Apache 2.0 release terms; confirm the current notices for each release.
  9. Validate the design experimentally. Use computational scores to prioritize constructs, then test expression, folding, binding, activity, specificity and stability under the conditions relevant to your application.

Files, metadata and storage decisions

PDB and mmCIF are coordinate formats, but they are not interchangeable metadata records. Keep the original format because conversion can alter atom naming, alternate locations or assembly annotations. For each structure, maintain a machine-readable record containing the accession, chain, sequence hash, source database, release and download dates, experimental method or prediction status, confidence summary, ligand list and license notice.

For MSAs, store the target sequence, alignment-generation method when supplied, database versions, filtering thresholds and the relationship between each alignment and structural label. For bulk archives, keep checksums or manifests so a future run can distinguish a changed upstream release from a changed local preprocessing step.

Common failure modes and fixes

The “best” PDB entry has the wrong construct

Inspect chain sequences and construct annotations instead of relying on the title. If residues are missing or mutated around your design site, find another entry or combine the observation with a clearly labeled predicted model.

A predicted pocket looks convincing but has low confidence

Check per-residue confidence and disorder, compare homologous experimental structures and treat the pocket as a testable hypothesis. Avoid making irreversible design choices from a low-confidence loop or domain orientation.

A bulk dataset cannot be reproduced

Record the archive name, release, manifest, download date, file format, preprocessing code and license. “Latest” is not a reproducible version.

Benchmark performance is unexpectedly high

Audit for sequence or structural homolog leakage between training and test splits. Confirm that preprocessing did not use labels or alignments derived from the evaluation set.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Redistribution creates a licensing problem

Separate your own derived features from redistributed coordinates and alignments, retain attribution, and review the current terms for the database and every external component before publishing a new dataset or model.

What to download first

For a single protein-design project, begin with the target’s exact sequence and a focused RCSB PDB search. Add the AlphaFold DB model only when it fills a genuine structural gap or enables a broader survey. Download ProteinNet, OpenProteinSet or OpenFold3 data only when you are training, benchmarking or reproducing a computational pipeline; their scale adds work without improving a one-off structure lookup.
