Yes—keep a VPS on a planned patching schedule, with security updates given priority. On Debian or Ubuntu, a normal package upgrade replaces files owned by the packages being updated; it does not normally erase your website, database, uploads, or other unrelated application data. The important exceptions are edited package configuration files, application-specific migrations, explicit removal commands, and changes that restart services or require a reboot.
Need a server to try this on? Antihost offers Linux VPS plans with NVMe storage, full root access and a 14-day free trial.
Use a tested backup or provider snapshot before production changes, retain console or recovery access, and verify service health after the transaction. That combination gives you the security benefit of current software without treating every update as a full rebuild.

Running old packages leaves known vulnerabilities, broken dependencies, and bugs in exposed services such as SSH, web servers, database engines, language runtimes, and control panels. Patching is maintenance, not an occasional emergency task. A practical policy is to apply security fixes promptly and handle broader upgrades during a scheduled maintenance window.
Ubuntu Server enables security updates automatically by default in its standard configuration. Automatic patching does not remove the need for oversight: a changed library can require a service restart, a kernel update can require a reboot, and an application may need a migration or a compatibility check.

What “update” means on Debian and Ubuntu
apt updatedownloads current package indexes. It does not install upgrades or alter your application files.apt upgradeinstalls available upgrades without making the larger dependency changes that a full upgrade may allow.- A distribution’s documented full-upgrade command is appropriate when dependency additions, removals, or package transitions are intentionally required. Review the proposed changes before confirming.
Other Linux distributions use different package managers and commands, but the same principle applies: update the package metadata, review the transaction, apply it, then check services and applications.
What an upgrade can replace—and what it normally leaves alone
APT and dpkg track which files belong to installed packages. When a package releases a new version, files owned by that package can be replaced with the newer versions. This commonly includes binaries, libraries, service units, default templates, and package-provided documentation.
What’s actually slowing this PC down?
Pick the symptom - the matching free tool is one click away.
Your site files, uploaded media, user home directories, database files, and application data are normally outside that package-owned set. Updating the web-server package does not mean deleting the document root, and updating a language runtime does not inherently erase a database. Nevertheless, the update process can run maintainer scripts, add dependencies, remove obsolete packages when you explicitly approve removal, restart daemons, or install a new kernel. Those actions can change behavior even when data files remain present.

Files that deserve special attention
| File or data type | Typical update behavior | What you should do |
|---|---|---|
| Package-owned program files | May be replaced by the newer package version. | Expect the software to change; read release notes for compatibility changes. |
| Unedited package configuration | The package’s new version can be installed. | Review defaults that affect listening addresses, authentication, modules, or security. |
| Locally edited package configuration | dpkg can detect a conflict and ask which version to keep. |
Inspect the diff and merge deliberately rather than choosing blindly. |
| Drop-in or local override configuration | Supported drop-in files are designed to survive package updates and reinstalls. | Put durable customizations there when the application documents that layout. |
| Application data and uploads | Normally untouched by a package transaction. | Back up the data anyway; application upgrades can run migrations or alter schemas. |
| Database contents | Usually preserved by a package upgrade, but an application migration can modify tables or indexes. | Take a restorable database backup and test the application against the new version. |
Canonical’s Ubuntu guidance summarizes the configuration rule this way: “Since config files are meant to be intentional changes by the user/admin, they are not overwritten by updates or even re-installs of the package.” That protection applies to package configuration handling; it is not a guarantee that an application migration will leave its own data model unchanged.
What happens when you edited a configuration file
If you changed a configuration file that a package owns, the package manager compares your local copy with the maintainer’s new copy. During the upgrade, you may be offered the maintainer version, your locally installed version, a diff, or a shell for further inspection. Ubuntu commonly displays the local version as the default choice.
How to make the choice safely
- Read the path and package name shown in the prompt; confirm that it is the service you intended to update.
- View the differences. Look for new security directives, renamed settings, removed options, and syntax changes.
- Keep the local file only when you have verified that it remains compatible and includes any required vendor fixes.
- Install the maintainer file when your local edits are disposable or the new version contains required changes, then reapply only the custom settings you still need.
- Where supported, move site-specific values into a documented conf.d, drop-in, or local-override directory. These files are less likely to be replaced by package updates.
Do not assume that accepting a vendor file means your service will behave exactly as before. Validate authentication, network binding, TLS certificates, modules, permissions, and upstream connections after the package transaction.

Can an update cause downtime?
Yes. A package upgrade can restart a daemon when its executable or a loaded library changes. Some services reload without a visible outage; others drop existing connections while restarting. Kernel packages do not change the running kernel until you reboot, but the reboot itself interrupts every service on that VPS.
Plan the maintenance window
- Choose a period with low traffic and communicate the expected interruption if you operate a customer-facing service.
- Keep provider console, serial console, or recovery access available in case SSH fails after a network or authentication change.
- Check disk space before starting. A full filesystem can leave packages unpacked or services unable to write logs and sockets.
- Know whether your provider automatically reboots for kernel updates or waits for your confirmation.
After updating, check the service manager’s status, recent logs, listening ports, health endpoints, background workers, scheduled jobs, and application error logs. A successful package exit code alone does not prove that the website or API is healthy.
A safe, repeatable VPS update procedure
- Confirm the target. Verify the hostname, distribution release, production versus staging role, and the account with administrative privileges. Record the current kernel and package state if you need an audit trail.
- Confirm recovery. Make sure a recent backup or provider snapshot exists and that you know how to restore it. A backup that has never been tested is not a dependable rollback plan. For databases, verify that the backup can be opened or restored to a separate environment.
- Check capacity and access. Review free disk space, memory pressure, active alerts, and console access. Resolve an already-degraded service before adding a change.
- Review available changes. Run
sudo apt update, then inspect the packages that would be upgraded. Look for kernel packages, database engines, web servers, authentication components, and removals or newly installed dependencies. - Apply the intended upgrade. Run
sudo apt upgradefor the reviewed set. Use the distribution’s full-upgrade path only when you understand and accept the dependency changes it proposes. Do not paste an unattended removal command from an untrusted source. - Handle configuration prompts. Compare versions and merge settings as described above. Save a copy of important configurations before changing them.
- Restart or reboot deliberately. Restart affected services when required. If a new kernel was installed, schedule and perform a reboot when the maintenance window permits, rather than assuming the running system is patched.
- Validate the workload. Test the public site or API, log in through the normal authentication path, run a representative database query, process a queue item, and inspect logs for errors, failed units, or permission changes.
- Record and retain the rollback path. Note the date, packages, configuration decisions, reboots, and test results. Keep the snapshot or backup until the new state has operated normally for a period appropriate to your workload.
Automatic updates, phased releases, and manual control
Ubuntu’s automatic-update configuration refreshes package lists, checks for available upgrades, and applies the updates you have configured. Services that use changed files may need to restart. Automatic security patching reduces the time a known vulnerability remains exposed, but it should be paired with monitoring and a recovery plan.

Ubuntu also uses phased updates for some non-security releases. A phased update is offered to a subset of systems first and expanded after stability is observed. Security updates are not phased, so a security fix is not intentionally held back by that rollout mechanism.
| Strategy | Timing control | Main benefit | Main risk or responsibility |
|---|---|---|---|
| Manual updates | Highest; you choose the window and package set. | Clear review of proposed changes and configuration prompts. | Someone must monitor advisories and avoid leaving critical fixes pending. |
| Unattended security updates | Low for individual patches; policy controls what is installed. | Fast response to security issues with little routine work. | Services may restart, and you must detect failures and handle reboots or migrations. |
| Managed maintenance | Agreed windows and provider procedures. | May include snapshots, console access, monitoring, and an escalation path. | Confirm exactly what is patched, who approves reboots, how rollback works, and who verifies the application. |
For a single low-risk server, automatic security updates plus alerting can be sensible. For a production database or a tightly coupled application stack, stage changes, take a restorable snapshot, and use a maintenance window with an explicit validation checklist. The correct choice depends on how quickly you need security fixes, how tolerant the workload is of restarts, and whether you can recover independently.
Independent reader supportYour contribution helps us test, update, and keep practical guides available for everyone.Application upgrades are different from operating-system package upgrades
The biggest risk to application data often comes from the application’s own upgrade process, not from replacing an operating-system library. A new content-management system, framework, or database server may run schema migrations, change indexes, rewrite caches, or deprecate configuration keys. Those changes can be correct and necessary while still being irreversible without a backup.
Best Value
Before upgrading an application
- Read the application and distribution release notes for migration requirements and supported upgrade paths.
- Back up the database and persistent files separately from the VPS image when possible.
- Check disk space for temporary migration files and database rewrite operations.
- Test the upgrade in staging or a restored snapshot when the application is business-critical.
- Confirm that plugins, modules, runtime versions, and external integrations support the target release.
If a migration fails, stop rather than repeatedly rerunning commands. Preserve logs, prevent new writes if necessary, and restore the known-good backup or snapshot according to your documented recovery procedure.

The server will not accept SSH after an update
Use the provider console or recovery environment. Check the SSH service status and logs, confirm that the configuration syntax is valid, and verify that the firewall still permits the intended port. If a configuration prompt selected an incompatible file, restore the saved version or merge the required directives, then restart SSH from the console.
A service is running but the site returns errors
Check the service status, application logs, web-server upstream settings, file permissions, and runtime version. A package upgrade may have disabled a module or changed a default socket path. Compare the active configuration with the version you tested, correct the compatibility issue, and rerun the application’s health checks.
The upgrade stopped with an unfinished package state
Do not delete package database files. Capture the terminal output, ensure the filesystem has space, and use the distribution’s documented package-repair procedure. Once packages are configured, inspect service status before attempting another broad upgrade.
The VPS is full after the transaction
Identify large logs, old kernels, caches, and temporary files before deleting anything. Keep the currently running kernel and a known-good fallback. Expand the disk or clean data using the package and provider documentation, then re-run health checks.
Checklist for deciding whether to update now
- Is the update a security fix for an internet-facing component?
- Is there a current backup or snapshot that has been restored successfully in a test?
- Do you have console or recovery access if networking or SSH fails?
- Have you reviewed package removals, new dependencies, kernel changes, and configuration prompts?
- Is there a maintenance window long enough for restarts, a reboot, and validation?
- Have you identified application migrations and compatibility requirements?
If the answer to the first question is yes, prioritize the patch; if recovery access or a restorable backup is missing, establish those controls immediately and use the shortest safe path to update. For routine non-security upgrades, waiting for a planned window or phased rollout can reduce operational risk without leaving a critical vulnerability exposed.
