Scientists uncover pitfalls of letting algorithms determine crystal structures

Algorithms can process X-ray diffraction data and help solve crystal structures, but they can miss weak features that change the interpretation. A 2021 reanalysis of iodine azide corrected the reported structures of both α-IN₃ and β-IN₃ after researchers found weak superstructure reflections overlooked in earlier automated processing. The case shows why crystallographers check the underlying data and question suspicious models; it does not establish how often other structures contain similar errors.

What did researchers find in the iodine azide structures?

The first X-ray structure of iodine azide was reported in 1993, and a second form followed nearly two decades later. Researchers later reanalysed the original diffraction data and published corrected structures for both phases. Chemistry World’s 2021 account says discrepancies in the earlier models prompted the renewed analysis.

The warning signs included apparent disorder, atoms assigned half occupancy, and partially colliding atoms—contacts that suggested some atoms were placed implausibly close together. Looking again at the primary diffraction data, the researchers identified weak superstructure reflections between the main reflections that automated processing had missed.

What is a superstructure reflection, and why did it matter?

Diffraction reflections are features in the measured X-ray pattern used to infer the repeating arrangement of atoms in a crystal. A superstructure reflection is an additional, often weaker feature associated with a larger repeating unit than the one implied by the main reflections. If such features are overlooked, the model may describe the crystal with the wrong unit-cell dimensions or an incomplete account of its repeating order.

In the corrected iodine azide model, the c-axis was twice as long, producing a supercell. That change resolved the issue of some nitrogen atoms being too close together. A nitrogen position previously represented as occupied only half the time was instead assigned a single, fully occupied position, consistent with the reported superstructure. The report says the corrected structures likely give more accurate and precise interatomic distances and angles.

What can go wrong with automated X-ray crystallography?

Automated routines can identify and process diffraction features, but their output depends on what the data show and on how the structure is modelled. In this case, weak reflections were missed and the resulting model included signs that warranted closer scrutiny. The lesson is not that software cannot determine structures; it is that a plausible-looking automated result may still need expert review, especially when its details conflict with one another or with chemically plausible atomic arrangements.

Ulrich Müller, emeritus professor at the University of Marburg and a co-leader of the study, described the earlier models as showing “a suspicious misorder – others call it disorder – with half-occupied atomic positions and partially colliding atoms.” His wording refers to the iodine azide structures, not to a measured rate of errors across crystallography.

Why do crystallographers inspect diffraction data manually?

Reviewing the primary data can reveal features that are weak, unusual, or not captured by default processing choices. It also lets a crystallographer investigate whether the proposed unit cell and atomic positions account for the observed pattern and make structural sense. In the iodine azide case, inspection exposed reflections that changed the inferred repeat length and the interpretation of nitrogen occupancy.

Alfred Amon, a UCL researcher in metallic and inorganic matter, called the work “a textbook example why the automated data processing performed by modern software packages can only assist but not replace human expertise in the determination of crystal structures.” Müller’s practical advice was: “Always inspect the primary x-ray data carefully before you trust a computer!”

What does this case establish—and what does it not?

The study, as described by Chemistry World, establishes that the reported structures of α-IN₃ and β-IN₃ were corrected after a reanalysis of diffraction data and that overlooked weak superstructure reflections were central to the revised interpretation. It does not provide a systematic estimate of how frequently automated structure determinations are wrong, nor does one corrected case show that algorithms are generally unreliable.

The report also notes that iodine azide is difficult to prepare and handle, a complication for obtaining reliable structural data. Andrew Beale, a functional materials researcher at UCL, said: “Samples that are difficult to prepare and handle, such as these, will only increase the challenges of obtaining a reliable structure solution.” This is a crystallographic case study, not a guide to making or handling the compound.
