Scientists find a surprising 3D-genome twist behind octopus intelligence

A study of octopuses, squid and cuttlefish suggests ancient genome rearrangements created new 3D DNA contacts and regulatory networks tied to nervous-system genes. The mechanism is promising, but it does not prove that any rearrangement directly caused intelligence.

A 2026 study of octopuses, squid and cuttlefish points to an unexpected evolutionary possibility: ancient rearrangements of their DNA may have changed which distant genetic regions could contact one another. Those contacts helped create regulatory networks associated with cephalopod nervous-system development and function. The finding proposes a mechanism for complex brains, but it does not prove that any single rearrangement directly caused intelligence.

What the study found

Researchers reconstructed the three-dimensional organization of genomes in coleoid cephalopods—the group that includes octopuses, squid and cuttlefish—and compared that structure with gene activity. The University of Vienna described the work in a press release dated October 9, 2026. The paper, led by Thea F. Rogers, is titled “Genome reorganisation and expansion shape 3D genome architecture and define a distinct regulatory landscape in coleoid cephalopods” and was published in Nature Communications in 2026 (DOI: 10.1038/s41467-026-77625-7).

The central idea is that a large-scale genome reorganization hundreds of millions of years ago brought DNA regions that had previously been far apart into physical proximity. Once those regions could interact, one regulatory element could influence another gene’s activity. Over evolutionary time, some of these interactions may have become part of stable, interconnected control systems.

What “regulatory entanglement” means

The researchers use “regulatory entanglement” for the proposed process in which newly interacting regulatory elements become embedded in one another’s networks. Genes are not controlled only by their own nearby switches. Enhancers and other regulatory sequences can affect genes from a distance when the folded chromosome brings them together.

In this model, genome rearrangement does more than move genes around. It changes the possible wiring of gene regulation. A rearrangement that places two previously separate regions into the same three-dimensional neighborhood could allow new dependencies to evolve. Those dependencies might then be retained because altering one element affects several connected genes.

Lead author Thea Rogers summarized the premise this way: “The genome isn’t just a sequence of genes. It’s folded into a complex three-dimensional structure.”

Domains and loops behave differently

The analysis distinguishes two scales of genome organization:

Structure What it does Evolutionary behavior reported in the study
Chromatin domains Large regions that organize groups of DNA in the folded genome Relatively stable across evolutionary time
Chromatin loops Contacts that bring distant DNA segments together More dynamic; varied among species, tissues and developmental stages

The smaller loops were especially notable because many occurred near genes linked to cephalopod traits, including nervous-system development and function. Their variation suggests that gene regulation can be adjusted in particular tissues or at particular stages of development without requiring a wholesale change to the larger chromatin domains.

Why this matters for octopus brains

Octopuses have unusually complex nervous systems for invertebrates, and their behavior has prompted broad questions about how sophisticated cognition evolves. This study does not measure intelligence directly and does not identify a single “intelligence gene.” Instead, it offers a possible connection between genome architecture and the coordinated regulation needed to build and operate a complex nervous system.

A three-dimensional regulatory system could make it easier for many genes to respond together during brain development, while still allowing different tissues and life stages to use different subsets of those controls. That is an evolutionary mechanism for generating regulatory complexity, not evidence that DNA folding alone explains learning, problem-solving or other behaviors.

What the evidence does—and does not—show

Supported by the reported results

  • Coleoid cephalopod genomes have a distinctive three-dimensional regulatory landscape.
  • Ancient genome reorganization is associated with new contacts between previously distant DNA regions.
  • Large chromatin domains were comparatively stable, while loops changed across species, tissues and development.
  • Many variable loops were near genes involved in cephalopod nervous-system traits.

Not established by this study

  • That a specific rearrangement directly produced octopus intelligence.
  • That the reported contacts cause a particular behavior or cognitive ability.
  • That octopuses possess a single genomic innovation responsible for their brains.
  • That the same mechanism explains intelligence in other animals.

The most accurate interpretation is therefore causal but conditional: three-dimensional genome organization may have helped shape the evolutionary possibilities available to cephalopods, while behavior and intelligence remain the product of many biological and environmental factors.

How the researchers approached the question

  1. Reconstruct genome folding. The team mapped three-dimensional DNA organization in octopus, squid and cuttlefish.
  2. Compare evolutionary patterns. They examined which structural features were conserved and which differed among cephalopod species.
  3. Check tissues and developmental stages. Variable contacts were assessed across biological contexts rather than treated as identical throughout the animal.
  4. Relate structure to activity. Genome contacts were compared with patterns of gene activity, including genes associated with nervous-system development and function.

The accessible University of Vienna account provides the study’s main interpretation. A ScienceDaily report dated October 12, 2026, repeats the paper citation and attributes the findings to the university. Detailed methods and quantitative results should be read in the journal article; the institutional accounts do not provide a named statistic or a precise date for the ancient reorganization beyond “hundreds of millions of years ago.”

What comes next

The proposed mechanism will need further testing that links particular DNA contacts to gene regulation and, ultimately, to measurable traits. Useful follow-up work would distinguish contacts that merely correlate with nervous-system genes from contacts that actively change their expression, and would test whether disrupting a contact alters development or behavior. Comparative studies outside coleoid cephalopods could also show whether regulatory entanglement is a broader evolutionary pattern or a distinctive feature of this lineage.

For now, the study changes the question from “Which genes made octopuses intelligent?” to “How did evolution rewire the relationships among many genes?” Its answer is that the folded genome itself may be part of the story.
