For many Windows desktop apps, Bottles is a straightforward place to start: it gives you a graphical way to manage Wine environments and install software without building each setup by hand. It is not a guarantee that every app will work. Check the exact application and version in a compatibility listing first; use Proton mainly for games, and consider CrossOver if you want a paid, guided workflow.

Wine is the compatibility layer
Wine is not a full Windows installation or a virtual machine. The WineHQ project describes it as “a compatibility layer capable of running Windows applications on several POSIX-compliant operating systems, such as Linux, macOS, & BSD.” In practice, it translates Windows API calls so compatible software can run in a Linux environment. Bottles manages environments and runners
Bottles provides a graphical manager for Wine-style prefixes—separate environments in which applications can keep their own configuration—and lets you choose among runners. Its project recommends the Flatpak package as a sandboxed installation route. The interface and exact labels can vary across releases, so follow the current instructions for your distribution. CrossOver offers a paid guided route
CrossOver is CodeWeavers’ commercial product. Its Linux guide describes guided application installation, separate bottles, and desktop shortcuts. That can suit someone who prefers a vendor-supported workflow over configuring a compatibility layer themselves, but paying does not make every application compatible. Requirements and supported Linux releases are product-version-specific; the guide also cautions that compatibility with a Linux release newer than the CrossOver version cannot be guaranteed. Proton is principally a game option
For Steam games, Proton is the more relevant route. Bottles’ runner documentation describes Proton as more complex and game-oriented, including for modern games. Treat it as a gaming path, not the default choice for arbitrary office or desktop software. Check the particular game’s compatibility information before relying on it. Bottles runner documentation
Check the exact app before choosing a route
Compatibility can differ between versions of the same program. Search for the application name and the version you need in the WineHQ Application Database or CrossOver’s compatibility database. Look for reports that match the app version and, where available, the relevant runner or Linux setup. A listing is evidence about reported results, not a promise that your installation will behave identically.

A reader asking for a “clean” way to run FS360 on Linux is expressing the right first question: does this exact program and version have a credible compatibility path? That phrasing alone is not evidence that FS360 works. Check its listing before spending time configuring a bottle or buying software.

Use Bottles for a general desktop app
- Install Bottles using its current official instructions. The project recommends Flatpak as its sandboxed route; consult the installation guidance for the Linux distribution and release you use. Bottles
- Create an application environment. In Bottles, make a bottle for the Windows program rather than mixing it into an unrelated environment. The project’s current interface may use different labels from older guides.
- Keep the recommended runner unless there is a reason to change it. If the compatibility listing or app-specific guidance calls for another runner or setting, follow that evidence; avoid changing several options at once.
- Install from a legitimate source. Use the app maker’s installer or another authorized source, and run it within the bottle you created.
- Test the functions you need. Confirm that the program launches and that its essential features work. A successful installer or launch does not establish that every feature is compatible.
When CrossOver or Proton makes more sense
- Choose CrossOver when the exact app is listed as compatible and you value a guided commercial workflow, isolated bottles, and desktop launch integration. Check current product requirements for your Linux version before installing; CrossOver’s generic shell installer does not automatically install dependencies. CrossOver Linux guide
- Choose Proton when the target is a Steam game and game-specific compatibility reports support your expectations. Do not assume that success with a game translates to success with unrelated Windows desktop software. Bottles runner documentation
- Use Wine directly when you are comfortable managing a compatibility setup yourself and have app-specific instructions. Bottles is a manager for this kind of environment, not a different Windows operating system.
If the program is essential and will not run
If the compatibility listings do not support the app you need, or your own test fails on an essential feature, do not keep changing settings indefinitely. Consider a native Linux alternative if it meets the requirement. A Windows virtual machine is another route, but it is a different setup from Wine or Bottles and has its own resource and configuration demands; the options here do not establish a specific VM choice or hardware requirement.
