Nanoscale Analysis of Biological Samples: Choosing a Method

Nanoscale analysis is a toolbox, not a single test. Match the method to the information you need, and treat sample preparation as part of the measurement.

Nanoscale analysis is a set of methods, not one test or microscope. Choose the method by the information you need—molecular location, ultrastructure, surface mechanics, isotope distribution or chemical composition—and plan specimen preparation as part of the measurement. Different methods require different sample forms, and preparation can change what a specimen looks like or what it contains.

What can nanoscale analysis reveal?

The right technique depends on the question. A fluorescent map can show where labeled targets are located; an electron-microscopy workflow can reveal ultrastructure; a scanning probe can measure surface features or mechanical behavior; and chemical or isotope-sensitive methods can map composition. These outputs are not interchangeable. An image that locates a labeled molecule does not, by itself, establish the specimen’s full chemical composition or anatomical identity.

There is no universal resolution ranking that determines the best method. Performance depends on the instrument, specimen and protocol, as well as the contrast strategy and preparation. Decide what result would answer the biological question before selecting a technique.

Which method fits the biological question?

Method Useful for What to account for
Optical super-resolution and single-molecule localization Mapping fluorescently labeled molecular targets and subcellular organization Requires suitable labels or staining. In whole cells and tissues, background fluorescence, aberrations, drift, reconstruction and photobleaching can constrain results.
Electron microscopy Biological ultrastructure and volumetric reconstruction Requires method-specific preparation. Cryogenic preparation can be demanding, and artifacts are possible.
AFM and other scanning-probe methods Surface topography and mechanical properties of proteins or cells Results depend on the specialized probe–sample interaction. Scanning probes are not simply another way to obtain a fluorescence image.
NanoSIMS Nanoscale secondary-ion and isotope maps, including biological tracer studies Preparation, experimental conditions and data visualization matter. Other imaging may be needed to identify structures represented in a map.
s-SNOM and PTIR nanoscale infrared methods Nanoscale chemical maps and spectra Interpreting spectra helps make sense of chemical maps. These are specialized techniques, not general-purpose biological microscopes.
Near-field microwave imaging Imaging nanoscale processes in liquid or gas environments in a reported research demonstration A NIST 2016 report describes a membrane-separated probe and small sample containers. Treat it as a specific research approach, not evidence of a routine or universally available workflow.

When location or organization is the goal

Optical super-resolution and single-molecule localization are relevant when the target can be labeled and the question concerns its position or organization. The labels and staining create contrast; they are part of the measurement, not a neutral window onto the specimen. In whole-cell or tissue work, background, aberrations, drift, reconstruction and photobleaching can affect how confidently a map can be interpreted.

When ultrastructure is the goal

Electron microscopy is suited to biological ultrastructure and can support volumetric reconstruction. Its preparation requirements are method-specific. The 2025 tissue review identifies sample preparation—including vitreous-ice preparation and interface-related artifacts—as a bottleneck for cryogenic workflows. A structural image should therefore be interpreted in light of how the specimen was prepared.

When surface behavior or mechanics is the goal

Atomic force microscopy (AFM) and related scanning-probe methods measure features through a probe’s interaction with the sample. AFM can also be used to characterize mechanical properties of proteins or cells, adding information beyond an image of surface topography. The probe and sample interaction is central to what the measurement means.

When composition or tracers are the goal

NanoSIMS produces nanoscale secondary-ion and isotope maps and can be used in biological tracer studies. A map alone may not identify the cell type or anatomical structure represented. The NanoSIMS review describes cases where parallel imaging helps supply that context.

How does sample preparation affect the result?

Preparation determines what physical form reaches the instrument and can change the state or associations of the material being measured. NIST’s sample-preparation guidance emphasizes that different measurements can require distinct sample forms. For nanomaterials, dispersion or preparation in a biological medium may alter agglomeration or adsorption to surfaces. A result can therefore reflect both the material and its preparation history.

Match preparation to the specific biological material, medium and downstream measurement. NIST’s indexed protocols include examples such as preparing nanoscale titanium dioxide dispersions in biological test media and nanoparticle agglomerates in cell-culture media. Those examples are not universal instructions for tissue or cellular imaging: a protocol for one material and measurement should not be assumed to suit another.

Preparation can also impose trade-offs among preserving structure, retaining a particular sample state and obtaining useful contrast. For cryogenic tissue workflows, the 2025 review highlights vitreous-ice preparation and interface-related artifacts as practical concerns. In a NIST 2016 report about imaging processes in liquids, X-ray- and electron-based approaches are described as capable of damaging delicate samples in that context. That qualification applies to the reported liquid-imaging context; it does not mean every electron-imaging method invariably damages every specimen.

How should you plan an analysis?

  1. State the biological question. Decide whether you need molecular localization, ultrastructure, surface or mechanical information, isotope distribution, chemical composition, or a combination.
  2. Choose the measurement that produces that information. Check whether the method needs labels, staining, a particular sample form, or complementary imaging to establish structural identity.
  3. Plan preparation with the instrument and specimen in mind. Confirm that the preparation is appropriate for the biological material, medium and downstream measurement. Do not assume that one specimen form or protocol works across methods.
  4. Identify likely limits before collecting data. Consider background fluorescence, photobleaching, drift, reconstruction, preparation artifacts, probe–sample interaction, or the need for anatomical context, as applicable to the selected method.
  5. Use a method-specific, reproducible protocol. NIST describes protocols as step-by-step, reproducible and validated procedures that can support more consistent reporting and comparisons between laboratories. Their scope remains specific to the material and measurement they address.

What should a nanoscale analysis report include?

A useful report lets readers judge what was measured and how preparation may have shaped the result. The following checklist is an editorial synthesis of the method-specificity and reproducibility concerns described by NIST and the cited method reviews; it is not presented as a verbatim NIST requirement.
