MCP Security: Practical Controls for Prompt Injection, Access, and Auditing

Secure MCP deployments by treating tool results as untrusted, enforcing authorization before protected actions, limiting permissions, and keeping privacy-conscious audit records.

Secure an MCP deployment by treating tool and resource content as untrusted, enforcing authorization outside the model, limiting each agent and server to the access a task needs, and keeping useful, privacy-conscious records of tool calls. Prompt instructions can guide an agent, but they cannot reliably prevent hostile content from influencing it or substitute for a server-side permission check.

Why does MCP change the security boundary?

The Model Context Protocol (MCP) connects an AI application to external data and actions through servers. A tool result may contain ordinary data, but it can also contain instructions intended to steer what the agent does next. A compromised document, webpage, or other retrieved content can therefore influence a later tool call through a legitimate integration.

That makes an MCP security decision more than a question of whether a server is trusted. Consider the whole path: the agent identity, the client or gateway, the MCP server, the connected service, and the data returned to the model. Google Cloud’s AI security guidance and the OWASP MCP Security Cheat Sheet describe prompt injection, insecure tool chaining, excessive permissions, and exfiltration through legitimate channels as risks to address.

Do not make the model the final security boundary. Place enforceable controls at the server, gateway, identity provider, or execution layer, where a protected action can be allowed or denied before it runs.

How should you handle prompt injection in tool results?

Treat retrieved content as untrusted input

Apply the same basic caution to MCP resource contents and tool results even when the integration is normally trusted. A source can be compromised, contain adversarial text, or pass along content created by someone else. Instructions embedded in that content should not gain authority simply because they arrived through an approved server.

Put controls between the result and consequential actions

  • Use a proxy or another inspection point to review or filter tool results before they enter model context when that fits your architecture. Inspection can provide another control point, but it cannot guarantee that every injection will be found.
  • Require deterministic authorization checks for sensitive operations. The server or gateway should verify the principal’s permission for the specific protected action before execution.
  • For high-impact actions, add a separate approval step when the deployment requires it. Keep approval independent of a tool result that may itself be trying to persuade the agent.
  • Do not rely on the model recognizing hostile instructions as the only defense. Prompts can establish desired behavior, but they are not an access-control mechanism.

Anthropic’s discussion, “How we contain Claude across products,” illustrates an important limit of ordinary audit records: a log may show a successful, authorized API call even when poisoned tool output influenced the agent to make it. Authorization records help establish what happened; they do not by themselves establish whether the action was contextually intended.

How do you apply least privilege across an MCP deployment?

Least privilege should be applied at several layers, rather than treated as a single setting. Use a distinct agent or workload identity where appropriate, give it only the roles and permissions needed for its assigned task, and make the server enforce access for each protected operation.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  • Agent identity: Avoid giving unrelated agents or workloads a shared identity when separate identities are practical. Scope each identity to its task.
  • Server and tool permissions: Limit access at both the server and individual tool or protected-operation level. Separate read-only work from write or administrative actions when the underlying service supports it.
  • Token scopes: Prefer narrower scopes over broad credentials. A tool description or model prompt does not narrow the permissions encoded in a token.
  • Local execution: For a locally run MCP server, restrict the process’s operating-system permissions and filesystem access to what it needs. The MCP Security Best Practices documentation specifically calls out these local controls.
  • Enforcement point: Check authorization before a protected operation executes. Do not treat the presence of a tool in the model’s menu, or a statement in its description, as proof the caller may use it.

The official MCP Security overview also places responsibility on implementers to design servers and deployments with least privilege. A narrow server permission does not compensate for an overly powerful local process, and a restricted process does not replace authorization checks on remote operations.

Which authorization approach fits your deployment?

The right approach depends on whether access is approved separately for each server or centrally provisioned by an organization, as well as on the support available in the client, server, and identity provider.

Approach What it is suited to Security and operational consideration
User-approved per-server OAuth Deployments where a user authorizes access to an individual server. Review the granted scopes and ensure the server enforces authorization for protected operations. The MCP Enterprise-Managed Authorization announcement contrasts this user-approved pattern with centrally managed access.
Enterprise-Managed Authorization (EMA) Organizations that want to provision MCP server access through their identity provider. The MCP project announced the extension as stable on June 18, 2026. Confirm that the identity provider, MCP clients, and servers in the deployment support the extension before relying on it.

Account for the 2026-07-28 protocol revision

If you target the MCP specification revision dated 2026-07-28, review its authorization changes and the migration guidance that applies to your implementation. The release materials describe issuer validation for authorization responses under RFC 9207, client credentials bound to the issuer that minted them, and a formal move away from Dynamic Client Registration (DCR) toward Client ID Metadata Documents (CIMD). Do not assume that an SDK or deployment implements these behaviors merely because it supports MCP; verify support for the version and components you use.

What should MCP tool-call logs capture?

In the 2026-07-28 MCP revision, the protocol’s Logging feature is deprecated. The release materials point to stderr for stdio transports and OpenTelemetry for structured observability. This is a lifecycle change to the MCP feature; it is not a reason to stop keeping appropriate operational or audit records.

For investigation and policy review, record enough context to reconstruct the authorization decision and invocation. A practical record can include:

  • the initiating user, agent, or workload identity, using an identifier appropriate to the system;
  • the MCP server and tool or protected action requested;
  • the time of the invocation;
  • the authorization or policy decision and its outcome; and
  • the result needed to understand whether the operation proceeded, without retaining unnecessary sensitive payloads.

These fields are operational recommendations, not a claim that the protocol mandates a particular schema. OWASP’s MCP guidance recommends logging tool invocations with user context and timestamps. Protect the records themselves: do not log access tokens or credentials, and avoid capturing sensitive user data that is not needed for the investigation or policy purpose.

What logs can—and cannot—prove

A record can help answer who invoked which action, when it happened, and what policy decision applied. It cannot, on its own, reveal all the model context that led to the action or prove that the action matched the user’s intent. Anthropic’s example of an authorized call following poisoned tool output shows why a successful authorization result is not a complete account of agent behavior. Use logs alongside access controls and review processes, not as a substitute for them.

How to turn the guidance into a deployment review

  1. Map the path: Identify the agent identity, MCP client or gateway, servers, connected services, and the data or actions each exposes.
  2. Mark sensitive operations: Identify which tools can write, administer, disclose sensitive information, or otherwise cause consequential effects.
  3. Set permissions: Narrow agent identities, token scopes, server permissions, and local process and filesystem access to the task.
  4. Place authorization checks: Confirm that the server or gateway checks access for each protected operation before execution, rather than relying on model instructions or tool descriptions.
  5. Review untrusted content paths: Determine how tool results reach model context, whether an inspection point is appropriate, and which consequential actions need a separate approval.
  6. Choose version-aware authorization: Check the targeted MCP revision, migration guidance, and support for the relevant authorization features across your clients and servers.
  7. Set observability and retention: Use transport-appropriate logging and structured telemetry; capture identity, requested action, time, and policy outcome while excluding secrets and unnecessary sensitive content.
  8. Test denials and investigations: Verify that unauthorized protected actions are blocked before execution and that permitted calls produce records adequate for review. Do not treat a clean log as proof that prompt injection was absent.

These controls reduce exposure and improve the ability to investigate incidents; they do not eliminate prompt injection. MCP authorization and observability guidance can change with protocol revisions, so verify version-specific behavior and implementation support when deploying or upgrading.
