chkrootkit and Rootkit Hunter can help identify known rootkit signatures and suspicious system changes, but neither can prove that a Linux machine is clean. Their checks have different scopes, can produce false alarms, and may be unreliable if an attacker has compromised the commands they run. Treat a warning as a lead to verify—and a quiet scan as limited evidence, not a security verdict.
What the two scanners check
Both are local command-line tools, but their documented scopes are not identical. chkrootkit describes a set of checks for signs associated with rootkits; Rootkit Hunter describes checks for known rootkits, other unwanted tools, and changed files. Neither project describes a guarantee of comprehensive detection.

| Tool | Documented scope | What its output can establish |
|---|---|---|
| chkrootkit | Checks system binaries and runs separate tests for indicators including suspicious process visibility, network interfaces in promiscuous mode, and deleted login or accounting records. Its project lists named tests and threats. | A reported indicator merits investigation. The checks do not establish that a system is compromised, or that a system with no reported indicators is clean. |
| Rootkit Hunter (rkhunter) | Checks Unix-like computers for known rootkits, other unwanted tools, and changed files. | A changed-file warning or other alert is a reason to compare the finding with trusted software and file baselines—not proof that a rootkit is present. |
Why a clean scan cannot rule out a rootkit
Some checks depend on known signatures. The chkrootkit FAQ explains that an attacker can alter rootkit source code to change those signatures. The tool itself notes that failing to find a known signature does not determine whether a file was trojaned. A new or modified threat can therefore evade a signature-based check.

There is also a deeper trust problem: scanners running on the suspected machine rely on its operating system and commands to report what they see. A root-level attacker may have altered those components. The FAQ answers “Can I trust these commands on a compromised machine?” with “Probably not,” and recommends using trusted alternate binaries or examining the disk from a trusted machine.

What one controlled study found
A study in the University of Oulu repository, “Effectiveness of Linux Rootkit Detection Tools”, tested 15 rootkits across multiple tools. Its 75 detection runs included 28 that indicated a rootkit or suspicious behavior, four abnormal executions, and 43 results matching clean-run behavior.
| Tool in the study | Reported outcomes | How to interpret them |
|---|---|---|
| Rootkit Hunter | Four explicit detections among the 15 tested rootkits, including two misidentifications; two false positives in clean runs; one abnormal run. | The results show both missed or confused identifications and false alarms in that experiment. They are not a current, general detection rate. |
| chkrootkit | Two potential-rootkit results among the 15 samples, three abnormal executions, and no explicit detections in the study’s outcome summary. It failed to detect the tested kernel-mode rootkits. | These findings describe that study’s sample set and lab conditions, not every release, configuration, distribution, or rootkit family. |
The study’s publication year was not confirmed in the repository material reviewed. Its counts should be read as a bounded experiment, not converted into a present-day accuracy percentage or generalized to Linux systems as a whole.

How to handle a warning
A scanner alert identifies something to check, not a conclusion. Before taking action, identify exactly what triggered it—a file path, process, module, port, or other indicator—and compare it with software and activity you expect. Use a trusted package or file baseline where possible, rather than relying only on the potentially affected host’s own report.
Quick wins for a faster PC:
Scan for outdated or missing drivers - takes under a minuteDriver Scan →Clear out junk files and repair common Windows errorsFree Scan →Fix the driver behind crashes, sound loss and screen glitchesFind Drivers →- Unexpected process or process-visibility warning: investigate the specific process and whether it was short-lived. chkrootkit documents that process races can cause false positives.
- Unexpected listening port: identify which program owns it and whether that program should bind the port. The chkrootkit FAQ notes that programs binding otherwise unused ports can trigger false positives.
- Suspicious file or changed-file warning: check the path and compare the file against a trusted package or known-good baseline. Do not dismiss it simply because the file name looks familiar.
False positives are possible in both tools: chkrootkit documents several kinds of misleading warnings, and the Oulu study recorded false positives for Rootkit Hunter in its clean runs. Avoid blanket exclusions just to silence alerts; the chkrootkit FAQ warns that ignoring suspicious files or directories can impair detection.

When to move analysis off the live machine
If root compromise is plausible, do not assume that commands or scan output from the running system are trustworthy. Use known-good tools from a trusted environment. chkrootkit supports an alternate command path and scanning a mounted suspect root directory; Debian’s chkrootkit 0.59-2 manual, updated in 2026, documents the -p and -r options for these workflows.
For a business-critical machine, or one that may expose credentials or sensitive data, preserve relevant evidence and seek incident-response expertise. Neither scanner is a remediation tool or a way to certify a host as safe. The reviewed Rootkit Hunter documentation does not establish an equivalent offline-scanning workflow, so do not assume it supports the same process.
