Short answer: neither Linux nor Windows is inherently the safer choice for every critical system. The safer system is the supported, correctly hardened platform that fits the application and equipment, can receive and validate security updates, and can be operated consistently within the site’s safety, reliability and downtime limits.
Official guidance from CISA and NIST does not establish a universal Linux-versus-Windows security winner. It instead emphasizes platform-specific hardening plus controls that apply to both: reducing exposed services, enforcing least privilege, securing communications, prioritizing high-consequence assets and maintaining tested recovery procedures.

What “critical systems” includes
“Critical system” can describe ordinary enterprise technology whose outage would seriously disrupt an organization, or operational technology (OT) that monitors or controls a physical process. OT includes industrial-control equipment, building-automation systems, transportation systems and physical-access systems. A workstation running a finance application has different failure consequences from a controller that regulates a pump, elevator or safety interlock.
That distinction changes the security decision. In enterprise IT, a short maintenance outage may be acceptable if backups and failover are available. In OT, an apparently routine software change can affect process safety, equipment reliability or the ability to operate a facility. NIST’s Guide to Operational Technology (OT) Security, SP 800-82 Revision 3, published September 28, 2023, treats performance, reliability and safety as design requirements alongside confidentiality and integrity. A draft Revision 4 is dated September 21, 2026; it should not be treated as the final edition until NIST confirms its status.

Why the operating-system label is not a security score
Linux is a family of distributions and configurations, not one product. Windows likewise varies by edition, release, security policy and management stack. A current, vendor-supported installation with a small attack surface can be safer than an unsupported installation of either family.
The meaningful unit of comparison is the complete system:
- the exact distribution or Windows edition and version;
- the vendor’s support and security-update lifecycle;
- the application, driver and equipment compatibility requirements;
- the services and network protocols exposed to other systems;
- identity, endpoint-security and logging integration;
- the team’s ability to administer the platform securely; and
- the time and method available to detect, contain and recover from compromise.
CISA’s February 2024 guidance illustrates this approach. It calls for Windows security updates and Windows Security Baselines or CIS benchmarks. For Linux, it highlights checking binary permissions and points administrators to the CIS Red Hat Enterprise Linux benchmark. Those examples are hardening actions, not a ranking of the two operating systems.

| Decision area | Questions for Windows | Questions for Linux | Evidence to require |
|---|---|---|---|
| Support | Is this edition and release still supported by Microsoft and the system vendor? | Is this distribution, release and kernel supported by the distribution and equipment vendor? | Published lifecycle dates, security-advisory process and a support contract. |
| Application and equipment fit | Are required drivers, management agents and control applications certified? | Are required drivers, libraries, real-time features and control applications certified? | Vendor compatibility statement and a test installation. |
| Hardening | Can the site apply a Windows Security Baseline or an applicable CIS benchmark? | Can the site enforce a distribution benchmark, verify binary permissions and remove unused packages? | Approved baseline, exception register and configuration audit. |
| Exposure | Which services, including SMB or RDP, must be enabled, and from which networks? | Which daemons, remote shells, web interfaces or management ports must be enabled? | Asset inventory, firewall rules and authenticated service list. |
| Updates | Can updates be tested and deployed during an approved maintenance window? | Can package, kernel and driver changes be tested without breaking the application or equipment? | Regression-test record, rollback method and patch schedule. |
| Operations | Can the team manage identity, endpoint controls, logging and recovery at the site? | Can the team manage accounts, privileges, logging, package repositories and recovery at the site? | Named owners, procedures, training and an exercise record. |
If one platform has a requirement the equipment vendor will not support, that requirement outweighs a general preference for Linux or Windows. A theoretical advantage that cannot be maintained safely is not an operational advantage.

Controls CISA expects on Windows systems
Keep the release supported and updated
Install Windows security updates through the organization’s approved process, then verify that the update is present on representative systems. Do not assume that an update is safe for a controller or specialized application merely because it is safe for an ordinary desktop. The owner of the critical application must participate in testing and approval.
Apply a documented baseline
Use a Windows Security Baseline or an applicable CIS benchmark as the starting configuration. Record every deviation required by the application, who approved it, and when it will be reviewed. Baselines commonly cover account policy, auditing, Defender or other endpoint controls, firewall behavior and remote-management settings; the exact settings must come from the current baseline for the installed release.
Reduce high-value attack paths
CISA specifically identifies commonly targeted services such as SMB and RDP for hardening. Disable them when they are not required. When they are required, restrict them to authorized management networks, require strong authentication, log use and avoid exposing them directly to untrusted networks. A service that is enabled “temporarily” should have an owner and an expiration date.

Controls CISA expects on Linux systems
Verify executable and binary permissions
Check that system binaries and other executable files have only the permissions they need. Unexpected write access can let an attacker replace a trusted program or alter a startup path. Compare permissions with the distribution’s documented defaults and investigate changes rather than normalizing them automatically.

Use a distribution-specific benchmark
CISA points administrators to the CIS Red Hat Enterprise Linux benchmark as an example of a Linux hardening reference. The relevant benchmark must match the actual distribution and release; controls written for one distribution should not be copied blindly to another. Keep the benchmark version with the audit record.
Control packages, services and administration
Remove packages and daemons that the application does not need. Restrict administrative access, separate individual accounts, use privilege escalation only for approved tasks and log administrative activity. Protect package repositories and verify package signatures according to the distribution’s documented process. A minimal installation is useful only if the remaining components are maintained.
Controls that matter on either platform
Minimize the attack surface
Build an inventory of every critical host, controller, virtual machine, appliance and network path. For each asset, document its purpose, owner, operating-system release, dependencies, exposed ports and recovery image. Disable unused applications and services, and segment systems so a compromise cannot move directly to safety or control networks.
Enforce least privilege
Give users and services only the permissions required for their job. Use separate administrative accounts, remove dormant accounts promptly and review group membership on a defined schedule. Service credentials should not be shared between unrelated systems. Where the environment supports it, require phishing-resistant multifactor authentication for administrative and remote access; CISA lists phishing-resistant MFA among its recommended practices.

Secure communications
Prefer authenticated, encrypted protocols and restrict management traffic to approved paths. Replace clear-text administration and unnecessary broad network access. Record firewall and remote-access changes so an emergency exception does not become a permanent exposure.
Monitor and recover
Collect security and operational logs where the system can support them without harming timing or availability. Alert on unexpected account use, service changes, new software and communication with unauthorized networks. Maintain offline or otherwise protected backups, a known-good system image and a recovery procedure that has been exercised. Recovery must include the application configuration and, for OT, the safe state of the physical process.
Independent reader supportYour contribution helps us test, update, and keep practical guides available for everyone.Why OT patching is a different risk calculation
NIST explains that OT patches can require lengthy, costly regression testing because controllers, firmware, drivers, engineering tools and physical processes are interdependent. Patch availability may lag behind ordinary IT releases, and legacy systems may have no vendor patch at all. Availability requirements can also defer a patch until planned downtime.
Deferral is not the same as acceptance of unbounded risk. For every delayed or unavailable patch, document:

- the vulnerability and whether it is known to be exploited;
- the affected asset and the consequence of compromise or shutdown;
- the reason immediate installation is unsafe or impossible;
- interim controls, such as network isolation, application allow-listing, removal of a service or tighter remote access;
- the next safe test or maintenance window; and
- a replacement or modernization plan if the vendor will not provide a fix.
CISA recommends risk-informed patching that prioritizes critical assets and vulnerabilities known to be exploited. The exact priority must reflect current advisories, the site’s exposure and the consequences of failure; a generic “patch everything immediately” rule is not safe for every control environment.
A practical selection process
- Define the consequence class. Identify what loss of confidentiality, integrity or availability could do to people, the environment, production, public services and the organization’s legal obligations.
- List non-negotiable technical requirements. Obtain the equipment and application vendor’s supported operating systems, versions, drivers, libraries, update procedures and recovery method.
- Check lifecycle coverage. Confirm that the proposed release will remain supported for the system’s planned service life and that security advisories can reach the responsible team.
- Model the maintenance window. Measure how long the system can be unavailable, what testing is required, and how to return to the previous version if a change fails.
- Design the baseline. Apply the appropriate Windows or Linux benchmark, remove unnecessary services, restrict administration and document exceptions before production.
- Validate the complete stack. Test the operating system, application, drivers, network paths, backups, monitoring and safe-state behavior together—not just the operating-system installer.
- Assign operational ownership. Name the people responsible for patch approval, account review, alert response, vendor escalation and recovery exercises.
- Reassess on change. Repeat the assessment when the application, network exposure, vendor support status or threat picture changes.
Common failure modes and corrective actions
Choosing by reputation
A team selects Linux because it is perceived as secure, or Windows because it is familiar, without checking the vendor’s support matrix. Correct this by making compatibility and lifecycle evidence a procurement gate.
Leaving remote administration broadly reachable
RDP, SSH, web consoles or vendor access remain reachable from networks that do not need them. Place administration behind restricted paths, require strong authentication, log sessions and remove access when the work ends.

A hardening script disables a service that the control application needs. Test each control in a representative environment, record exceptions and use compensating controls when a setting cannot be enabled.
Treating an unpatchable asset as permanently exempt
A legacy controller remains exposed because replacement is expensive. Isolate it, remove unnecessary paths, monitor it, document interim mitigation and fund a replacement plan with a target date.
Having backups that cannot restore operations
Backups exist, but no one has restored the image, application data or controller configuration. Perform recovery exercises during an approved window and record the time, dependencies and safe operating procedure.
Decision checklist
- Which exact OS edition, distribution, release and kernel are proposed?
- Will the equipment and application vendors support that combination for the required life?
- Can the site apply a current hardening baseline and verify drift?
- Which services must run, and which networks can reach them?
- Can privileged and remote access use phishing-resistant MFA where supported?
- How quickly can a security update be obtained, tested, approved and rolled back?
- What happens if the vendor supplies no patch?
- Who owns monitoring, incident response, vendor contact and recovery?
- Has the complete system been tested under normal, failed and degraded conditions?
- Can the organization restore a known-good state without creating an unsafe physical condition?
Verdict
Linux is not automatically more secure than Windows for critical systems, and Windows is not automatically safer because it is widely deployed. CISA’s guidance gives hardening actions for both, while NIST’s OT guidance shows why supportability, testing, reliability and safety constrain the choice. Select the platform that the system vendor supports, the site can harden and monitor, and the organization can update or safely mitigate throughout the asset’s life.
