How to Verify Protein Provenance and Document Experiments

A reliable protein record links sample identity and handling to the experiment, raw data, and analysis. Learn what to document and which verification checks answer which questions.

To trust a protein sample and make results interpretable, connect its identity and handling history to the exact experiment, raw data, and analysis that produced the reported finding. A supplier name or vial label is not enough: record a stable sample or lot ID, document the material and its custody, select checks suited to the question, and preserve the methods, results, and deviations.

What protein provenance means

Provenance is the linked history of a material and the activities and data associated with it: where it came from, what happened to it, who handled it, and how it was used and analyzed. That history should connect the physical sample to the data and processing steps behind a result.

ISO 23494-1:2026 describes provenance information across the biological material lifecycle, from collection to analysis, including analytical results and subsequent data processing. Its first edition was published in June 2026. The standard excludes biological material and data used for medical diagnosis, treatment, or therapy; other requirements may apply depending on the subject and jurisdiction. The related ISO 23494-2:2026 sets out a common model for representing biological materials, activities, people or organizations, and data lineage. Using a checklist or lab notebook does not, by itself, establish conformity with either standard.

In practical terms, a useful record lets someone follow the chain from the material received or produced, through handling and measurement, to the analysis and interpretation. A NIST-hosted 2023 paper by Wittner and colleagues emphasizes documenting pre-analytical conditions, analytical procedures, and data processing when assessing whether results are valid. It describes provenance records as often sparse or incomplete at the time of publication; that is a qualitative observation, not a current prevalence estimate. Read the NIST publication record.

What to record for each protein sample

Create a stable identifier for each received lot, in-house preparation, and derived aliquot. Link child aliquots to their parent material rather than relying on names that might be reused or changed.

  • Identity and source: protein name, organism and source, supplier or producing laboratory, lot or sample ID, and the record or accession that defines the expected sequence. For recombinant material, retain the full construct sequence, including relevant tags and cleavage sites, plus a construct identifier.
  • Production: expression and purification conditions, protocol or SOP identifier and version, dates, and any deviations. For a recombinant construct, keep the sequence associated with the experimental sample and record whether it was confirmed after cloning.
  • Concentration and storage: the concentration measurement method and result, preparation and storage conditions, and any relevant handling events such as freeze-thaw cycles.
  • Custody: receipt or creation, transfers, processing events, storage locations or conditions, dates, and the responsible person or system.
  • Quality evidence: each assay performed, the method and version, sample tested, date, result, and the specific property the evidence addresses.

Keep source records and assay results linked to the identifier rather than copying only a summary into a notebook. This preserves the distinction between what was expected from a construct or supplier description and what was actually checked on the material used.

Choose verification methods by the question

There is no single assay that proves every aspect of protein quality. Construct sequence, protein identity, purity, concentration, homogeneity, and functional activity are separate questions. Select methods based on the protein, the intended experiment, and the limitations of the assay; state what each result supports and what it does not establish.

Question Possible evidence What it can support—and what it does not establish alone
Does the cloned DNA encode the intended construct? Sequence the construct after cloning. Supports confirmation of the DNA sequence. It does not by itself verify the identity, purity, or activity of the final protein preparation.
Does the protein sample have the expected identity? Protein-level evidence such as bottom-up or top-down mass spectrometry. Can support identity confirmation. The interpretation depends on the method and sample; it is not a universal demonstration of purity, activity, or fitness for a specific experiment.
Are contaminants, proteolysis, or truncations present? Mass spectrometry or reversed-phase liquid chromatography (RPLC), as appropriate. Can help detect contaminants, proteolysis, or minor truncations. Record the method and observed result rather than reporting an unqualified claim of purity.
How pure is the preparation by the selected analytical approach? SDS-PAGE, capillary electrophoresis, or RPLC. These are purity-assessment approaches; their results do not automatically establish identity, concentration, or biological function.
Is the sample size distribution homogeneous, or is there aggregation? A suitable homogeneity or dispersity measurement for the protein and use. Addresses size distribution or aggregation, not necessarily sequence identity, purity, or function.
How much protein is present? A documented concentration measurement method. Supports a concentration estimate under the method used. It does not verify identity or functional activity.
Does the protein perform the required biological function? An activity assay appropriate to the intended use. Addresses function under the specified assay conditions; it does not replace identity or purity evidence.

For recombinant reagents, provide the full construct sequence and document expression, purification, storage, and concentration measurement. Do not treat a construct sequence as a protein-level check: it identifies what the DNA is expected to encode, while protein-level analysis addresses the material itself.

Link the sample to the experiment and its data

For every experiment, record enough detail to connect the exact aliquot to the observation and the reported result. The design record should capture what was compared, under which conditions, and how the resulting measurements were transformed.

  • Material used: sample or aliquot ID, parent lot or preparation, and the amount or concentration used where relevant.
  • Experimental design: question or objective, conditions, controls, replicates, and any planned comparisons.
  • Execution: assay or instrument method, method version, dates, operator or responsible system, and deviations from the planned procedure.
  • Data lineage: raw-data filenames or repository IDs, analysis pipeline and version, parameters, and links to derived outputs.
  • Interpretation: the result associated with the data and any limitations relevant to interpreting it.

Preserve the transformations between raw measurements and reported outputs. A result that cannot be traced back to its raw data, analysis parameters, and sample identifier is difficult to assess or reproduce, even when the experimental protocol is otherwise detailed.

Make the record findable and maintainable

Use stable identifiers and consistent naming across sample labels, notebooks, instrument files, and data repositories. Preserve finalized records and version changes instead of silently replacing earlier methods or results. For data-heavy work, a structured, machine-readable record may make it easier to search and integrate sample and data lineage; choose a format and system compatible with institutional requirements and the workflows involved.

A laboratory notebook can capture observations and link evidence, but it cannot verify protein identity and does not substitute for analytical testing or required institutional electronic record systems. Whatever record system is used, the key is an unbroken, reviewable connection between the sample, its history, the experiment, and the data.
