Focus stacking can make more of a specimen appear sharp, but the finished image combines information from multiple focal planes—it is not a single exposure. To avoid misleading viewers, capture a stable, consistently spaced stack, inspect the composite against its source images, and disclose the stacking and any material processing in the caption or methods.
What focus stacking does—and what it does not show
Focus stacking combines images of the same subject area taken at different focal planes. Software evaluates the source images, selects relatively sharp regions, and merges them into a composite with extended apparent depth of field. Helicon Focus 9 describes its process this way: “During focus stacking, the program evaluates each pixel of the source images to determine whether it is in focus.” (Helicon Focus 9 User Guide)

The result can reveal features that would not all be sharp in one exposure. But it can also make those features look as if they were simultaneously in focus. That appearance is created by combining planes; the composite does not document a single focal plane or moment in the same way one unstacked frame does. Treat it and label it as a processed representation.

- Start with a stable specimen. Movement between frames can cause blur, banding, or structures that appear doubled or combined. A nonmoving specimen is the simplest place to learn the process.
- Move focus in one direction. Capture an ordered sequence from foreground to background, or from background to foreground, rather than jumping between planes. Helicon Focus recommends a consistent direction; the Quekett Microscopical Club tutorial likewise describes moving bottom-to-top or top-to-bottom (Helicon Focus 9 User Guide; Quekett Microscopical Club tutorial).
- Use regular steps with enough overlap. Choose increments suited to the specimen and magnification. If adjacent planes do not overlap adequately, gaps can show as banding; uneven steps can also undermine the result (Quekett Microscopical Club tutorial; Helicon Focus 9 User Guide).
- Keep exposure and other acquisition conditions stable. Brightness changes across the sequence can trigger warnings or contribute to artifacts. For images you intend to compare, do not change capture settings partway through the set.
- Preserve the original planes and metadata. Keep an untouched copy of the source files and work from copies or a documented export. A Natural Resources Canada technical note describes exporting TIFFs with original data in its ZEN lite workflow and cautions that enhancement tools alter image data (Natural Resources Canada, Technical Note 2023-11).
- Render a preview, then inspect the full result. Where the software offers preview settings, use them to assess the rendering. Examine edges, thin structures, uniform backgrounds, and the complete stack for halos, banding, blur, or missing detail; a plausible-looking composite is not automatically artifact-free.
How to inspect for misleading artifacts
Compare the composite with the original focal planes, especially wherever the image supports an interpretation or scientific claim. Focus-stacking software can introduce halos and other artifacts. Banding may arise from insufficient overlap, while fine, overlapping hairs and similar structures can be difficult to merge cleanly. A moving subject deserves particular scrutiny: the stack may combine parts captured at different moments, making an incompatible state look like one coherent view (Helicon Focus 9 User Guide; Quekett Microscopical Club tutorial).

Filters and other post-acquisition adjustments add another risk. The US Office of Research Integrity (ORI) warns that a filtered image may contain artifacts that viewers mistake for meaningful data if it is not carefully checked against the original (ORI, “Guideline #7 – Filters Degrade Data”). If a feature appears only after stacking or filtering, check whether it is supported by the source planes before interpreting it as specimen structure.
What to disclose in a figure caption or methods
Identify the image as a focus-stacked or extended-depth-of-field composite. Give enough information for a reader to understand how it was made and what processing could affect interpretation:

- The stacking software and version.
- How the focal planes were acquired, including the sequence direction and any material acquisition details relevant to the image.
- Material processing choices; name filters and report their settings when filters are used.
- Any retouching or manual replacement of regions from source planes.
Keep the original focal planes and, where practical, make them available alongside a composite used as evidence. This lets readers examine information the merged image may obscure. It is also prudent to state where the stack or processing affects the interpretation, rather than presenting the composite as an unprocessed exposure.

When figures are meant to be compared, apply consistent acquisition and processing conditions—or explain material differences in the methods or caption. ORI’s guidance says: “Digital images that will be compared to one another should be acquired under identical conditions, and any post-acquisition image processing should also be identical.” (ORI, “Guideline #5 – Comparing Images”) This matters for focus stacks as well: differences in plane spacing, exposure, or rendering can affect which details appear sharp, so an apparent difference between specimens may partly reflect workflow.

Choosing a stacking workflow
Documented options include Helicon Focus 9, Fiji/ImageJ with the Extended Depth Field plugin, and ZEISS ZEN Manual Extended Depth of Focus. The available documentation does not establish a neutral, current benchmark that makes one option universally best. Choose based on whether your software handles your image format and microscope workflow, preserves the focal-plane sequence, exposes inspectable settings or previews, performs acceptably on your specimen’s fine or intersecting structures, and exports files without compromising preservation of originals (Helicon Focus 9 User Guide; Natural Resources Canada, Technical Note 2023-11; ZEISS Microscopy, “Manual Extended Focus”). Check current availability, licensing, and support directly with the software providers; the cited workflow documentation does not establish present terms for every option.
