How to Use AI Coding Agents to Build and Maintain Software Safely

Use AI coding agents safely by constraining the task and permissions, isolating execution, reviewing plans and diffs, testing independently, and requiring accountable human approval.
Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Use an AI coding agent as a supervised developer, not an unattended operator. Give it one bounded task, expose only the files and tools it needs, run it in an isolated workspace, inspect its plan and commands, review every meaningful diff, run tests and security checks independently, and require a human owner to approve the change. The same control loop applies when an agent modifies an existing codebase: maintenance work needs a narrower scope because hidden dependencies, stale tests, repository instructions, and production assumptions can turn a small edit into a regression.

What safe use of an AI coding agent means

An agent can produce code that parses, compiles, and passes a superficial test while still violating the intended behavior, weakening security, or damaging an established system. Safety therefore is a process property, not a promise about the model. You are safe when the task is bounded, access is constrained, actions are visible, and a responsible developer verifies and owns the result before it is merged or deployed.

As an Amazon Associate I earn from qualifying purchases.

GitHub’s responsible-use documentation states that generated content should be reviewed and tested for requirements, errors, and security concerns before merging. OWASP’s Secure Coding with AI guidance makes the accountability rule explicit: “AI-generated code must have a human owner.” Treat those statements as operating requirements rather than optional etiquette.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Do not infer that an agent is safe merely because it is hosted, uses a well-known model, or has a read-only default in one product. Controls differ by product and configuration. Anthropic’s August 4, 2025 discussion of agent frameworks describes preserving human control, visibility into plans, and oversight that matches the context; it describes that company’s framework and product setting, not a universal default. OpenAI’s December 18, 2025 GPT-5.2-Codex system-card addendum describes specialized safety training, sandboxing, and configurable network access for that model and product context. Those are examples of controls to look for, not substitutes for your own review.

Start with a task that can be reviewed

The safest prompt is a small engineering ticket with a measurable finish line. State the problem, the expected behavior, the relevant files or subsystem, constraints, and how success will be tested. Ask for an explanation and a plan before allowing broad edits.

Define the outcome and acceptance criteria

  • Describe the user or system behavior that must change, including edge cases and error handling.
  • Name the permitted area of the repository. If you know the files, list them; otherwise identify the package, service, or module and ask the agent to inventory it first.
  • Specify interfaces that must not change, supported language and framework versions, performance or compatibility limits, and migration requirements.
  • Write acceptance checks as observable results, such as a test case, API response, command exit status, or documented manual check.
  • State explicit non-goals: no dependency upgrades, no database schema change, no formatting sweep, and no unrelated refactor unless separately approved.

Project instruction files can help an agent learn the normal build, test, and validation commands. Treat those files as input to review, not as authority: a repository can contain stale, malicious, or overbroad instructions.

Use a prompt that limits interpretation

Task: Add server-side validation for the profile time-zone field.

Scope: packages/profile-api/src/validation and its tests. Do not change database schema, dependencies, authentication, or unrelated formatting.

Acceptance criteria:
1. Accept IANA time-zone identifiers supported by the current runtime.
2. Return the existing validation error shape for invalid values.
3. Preserve the current behavior when the field is omitted.
4. Add unit tests for valid, invalid, omitted, and boundary inputs.
5. Run the package test command and report the exact command and result.

Process: First inspect the relevant files and propose a plan. Do not edit or run commands that modify files until I approve the plan.

For maintenance, add a request for an affected-file list and a regression hypothesis. If the agent proposes a refactor to “clean up” surrounding code, require a separate task and separate review.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Give the least access that can complete the task

An agent that can execute commands, invoke tools, read credentials, or reach the network can affect your developer environment. OWASP warns that without runtime sandboxing, a compromised agent context may inherit the developer’s privileges. Start with read-only access and expand it only when a specific step requires more.

Constrain the workspace

  • Prefer a disposable container, virtual machine, restricted shell, or ephemeral branch/worktree. Keep the production checkout and deployment credentials outside it.
  • Mount only the repository or subdirectory needed. Make credential stores, SSH keys, cloud configuration, password managers, signing keys, and personal files inaccessible.
  • Use a non-privileged operating-system account. Do not grant administrator or root access merely to avoid fixing a permission problem.
  • Allow writes only to the working tree, test output directory, and other paths required by the task.
  • Disable outbound network access unless fetching a known dependency or calling a required test service is part of the acceptance criteria.
  • Use command and tool allowlists where available. A narrowly permitted test command is safer than unrestricted shell execution.

Decide when network access is justified

Network access can expose source code and tokens, download unreviewed content, or let a prompt injection call an external service. If the task needs package installation, identify the registry and pin or review versions. If it needs an API, use a test tenant with synthetic data and a short-lived token. Record what was reachable and revoke temporary credentials after the run.

Treat repository content and integrations as untrusted input

Instructions can arrive through source files, README and Markdown documents, issue and pull-request text, links, generated logs, or tool descriptions. An agent may treat an embedded instruction as a command even when it is only data. Separate trusted task instructions from repository content and require confirmation before following a new instruction that changes scope, permissions, or destinations.

Audit tools and MCP connections

Model Context Protocol servers and other integrations can read files, call APIs, create tickets, or execute actions. List every connected server, the operations it exposes, the identities it uses, and the data it can reach. Remove unused connections, restrict each server to the minimum methods and paths, and validate arguments before execution. Never assume a tool is benign because its description is written in natural language.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Recognize prompt-injection signals

  • A document tells the agent to ignore the task, reveal secrets, or contact an unfamiliar endpoint.
  • A test fixture or issue asks for a command that deletes files, changes access controls, or uploads repository data.
  • A tool response claims that approval has already been granted or asks the agent to bypass a safety check.
  • Instructions suddenly expand the requested files, install a new integration, or disable tests.

Pause, preserve the evidence, and inspect the source manually. Do not “let the agent see what happens” when the requested action is destructive or exfiltrates data.

Review the plan and commands before execution

Ask the agent to produce a short plan with assumptions, files it expects to touch, commands it intends to run, and possible risks. Check that the plan matches the ticket before granting write or execution permission.

Commands that deserve explicit inspection

  • File operations that recursively remove, overwrite, move, or rename paths.
  • Commands that change permissions, modify shell startup files, install system packages, or alter global configuration.
  • Database migrations, data deletion, bulk updates, production API calls, and deployment commands.
  • Scripts downloaded from the network or executed through a shell pipeline.
  • Dependency updates that change lockfiles, post-install behavior, native binaries, or license obligations.

Prefer a dry-run or a command that prints its target set. Replace broad globs with explicit paths. If a command cannot be made understandable and reversible, do not authorize it through an agent.

Inspect the diff, not just the final explanation

An agent’s summary is a convenience, not evidence. Review the actual diff and the list of touched files. Confirm that every change serves an acceptance criterion and that no tests, security checks, comments, or access controls were removed to make the task pass.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

A practical diff review sequence

  1. Check the file list against the approved scope. Investigate generated files, lockfile changes, renamed files, and formatting churn.
  2. Read public-interface changes first: routes, schemas, permissions, configuration defaults, serialization, and error responses.
  3. Trace untrusted input through parsing, authorization, database queries, templating, logging, and outbound requests.
  4. Look for weakened validation, disabled assertions, reduced test coverage, hard-coded secrets, unsafe deserialization, injection paths, and insecure defaults.
  5. Compare concurrency, retries, timeouts, resource limits, and error handling with the surrounding code.
  6. Check that new dependencies are necessary, maintained according to your policy, pinned appropriately, and covered by license and vulnerability review.

For a maintenance change, read the old and new behavior side by side. Ask which callers, background jobs, migrations, feature flags, and operational dashboards depend on the changed contract. A small diff can still have a large blast radius.

Verify independently with tests and security checks

Run verification yourself or in a controlled CI job rather than accepting the agent’s claim that tests passed. Capture the exact commands, environment, commit, and results. A passing test suite proves only what those tests exercise.

Layer the checks

  • Targeted tests: exercise the changed function, endpoint, migration, or workflow, including invalid and boundary inputs.
  • Regression tests: run the package or service suite that covers existing behavior and integration points.
  • Static and type analysis: run the repository’s compiler, type checker, linter, and analyzer with normal enforcement settings.
  • Security checks: scan dependencies and containers where applicable, inspect permission changes, and test authentication, authorization, input validation, and secret handling.
  • Operational checks: verify logging, metrics, rate limits, timeouts, rollback behavior, and migration safety.
  • Manual acceptance: reproduce the user-visible behavior in a non-production environment using synthetic or sanitized data.

Do not permit an agent to edit tests solely to obtain a green result. If a test is incorrect, change it in a separately reviewed step with a written reason. GitHub recommends rigorous testing and vulnerability checks, and says AI review assistance supplements rather than replaces careful human review.

Keep a human owner and approval gate

A developer who understands the change should approve it before merge and remain responsible through maintenance. Approval means the person has inspected the scope, understood important implementation choices, considered the evidence, and accepted the residual risk. It is not a rubber stamp on an agent-generated summary.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Use two gates for consequential work: one before execution of risky commands and one before merge or deployment. Require a second reviewer for production access, sensitive data, authentication and authorization, cryptography, financial or safety-critical behavior, destructive migrations, and irreversible external actions. Anthropic’s framework discussion emphasizes adapting oversight to consequences; GitHub likewise cautions about sensitive domains and irreversible actions.

Use a higher-control workflow for maintenance

Existing software contains undocumented contracts, historical workarounds, and tests that may not cover real users. Begin maintenance work with reconnaissance, not edits.

  1. Establish a baseline. Record the current branch, build status, relevant test results, dependency state, and reproduction steps for the bug or requested change.
  2. Map the change surface. Ask the agent to identify entry points, callers, data stores, configuration, feature flags, jobs, and tests. Verify the map with code search and documentation.
  3. Propose the smallest fix. Require an explanation of why it addresses the root cause and which alternatives were rejected.
  4. Implement behind a reversible boundary. Use a feature flag, migration rollback, compatibility layer, or isolated commit when the change could affect running systems.
  5. Exercise old and new paths. Test the reported failure, neighboring behavior, upgrade and rollback paths, and representative production-like data.
  6. Review for scope creep. Reject opportunistic refactors, broad formatting, dependency upgrades, and test deletions unless they have their own approval.
  7. Document operational impact. Record configuration changes, rollout order, monitoring signals, rollback steps, and ownership.

When an agent cannot explain an established behavior or finds conflicting instructions, stop and involve a maintainer. Guessing is not an acceptable maintenance strategy.

Choose an agent setup by control characteristics

There is no universal winner among local, hosted, and CI-integrated arrangements. Compare the controls that matter for your code and consequences.

Axis Local agent Hosted agent CI-integrated agent
Permission scope May inherit workstation files, shell, credentials, and tools unless explicitly restricted. Depends on the provider’s workspace, repository permissions, secrets handling, and network policy. Usually limited to the runner and tokens configured for the pipeline; misconfigured secrets can still be exposed.
Isolation Use a container, VM, restricted account, or disposable worktree; the default desktop environment is not a sandbox. Check tenant isolation, workspace lifetime, data retention, and whether execution is ephemeral. Use hardened, short-lived runners and prevent untrusted branches from receiving deployment or cloud credentials.
Human control Require approval before write operations, risky commands, and external actions. Confirm how plans, tool calls, and merge or deployment approvals are gated. Require protected-branch review and manual gates before release or production jobs.
Visibility and auditability Preserve transcripts, command output, diffs, approvals, and tool activity. Check retention, export, access controls, and whether administrators can audit activity. Retain job logs, artifacts, diff status, approvals, and identity of the runner and approver.
Verification support Run the full local test and security toolchain in a reproducible environment. Confirm that you can run your own checks and inspect the exact revision used. Let trusted CI perform tests and scans independently of the agent’s assertions.

Ask each provider or platform concrete questions about filesystem, shell, credential, tool, and network access; isolation and secret storage; approval behavior; audit logs; and support for independent tests and security checks. Marketing labels such as “autonomous” or “secure by default” do not answer those questions.

Scale autonomy to the consequences

A read-only documentation edit and a production authorization change should not receive the same permissions or review depth.

  • Low consequence: documentation, formatting in an isolated branch, or a self-contained test fixture. Read-only planning and ordinary review may be sufficient, with normal CI checks.
  • Moderate consequence: application logic, dependencies, data handling, or public APIs. Use a sandbox, restricted network, explicit command approval, targeted and regression tests, and code review by someone familiar with the subsystem.
  • High consequence: production infrastructure, identity and access control, sensitive data, financial workflows, cryptography, destructive migrations, or irreversible external actions. Require ephemeral environments, synthetic data, least-privilege credentials, pre-execution approval, independent security review, protected deployment gates, monitoring, and a tested rollback.

The higher the blast radius and the harder the rollback, the less autonomy you should grant and the more evidence you should require.

Common failure modes and recovery actions

The agent changes unrelated files

Stop the run, reset or restore only after preserving the diff for review, and restart with an explicit path allowlist and non-goals. Do not merge a broad change merely because the requested fix is present.

What’s actually slowing this PC down?

Pick the symptom - the matching free tool is one click away.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

A command asks for secrets or elevated access

Decline it. Inspect why the command needs that access, replace it with a test credential or local fixture, and run in an isolated environment. Rotate any credential that may have been exposed.

Tests pass after tests were weakened

Compare the test diff with the baseline, restore removed assertions, and require a maintainer to approve any intentional test change. Re-run the original suite and add a regression test for the failure.

The agent follows an instruction embedded in a repository file

Treat the content as a prompt-injection attempt until verified. Disconnect external tools if necessary, capture the file and transcript, and rerun with trusted instructions separated from repository data.

The agent cannot explain a change

Do not approve it. Ask for a smaller patch, a design explanation tied to acceptance criteria, and evidence from tests or documentation. If uncertainty remains, implement the change manually or consult the subsystem owner.

A maintenance fix breaks production assumptions

Use the rollback plan, disable the feature flag or revert the commit, preserve logs, and document the missing dependency or contract. Add a regression test and update the operational documentation before attempting another rollout.

Fit agent use into a secure development lifecycle

These controls are not a separate “AI process.” They extend ordinary secure development: define requirements, control changes, review code, test, scan, release safely, monitor, and learn from incidents. NIST SP 800-218A, published July 26, 2024, supplements Secure Software Development Framework (SSDF) 1.1 with AI-specific practices, tasks, recommendations, considerations, and references across the AI model lifecycle. NIST says to use the profile alongside SP 800-218, not as a replacement.

Maintain records that make an agent-assisted change auditable: the task and acceptance criteria, approved permissions, agent and model configuration when material, plan and command transcript, files changed, test and scan output, reviewer decisions, deployment approval, and rollback result. Protect those records because they can contain source code, vulnerabilities, or operational details.

Vendor safeguards can add defense in depth. OpenAI described internal monitoring for coding-agent deployments on March 19, 2026, flagging behavior potentially inconsistent with user intent or internal policies for human review. That is an account of an internal practice, not a universal requirement or an independent evaluation of every coding agent. Your own sandboxing, least privilege, review, and verification remain necessary.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

A compact pre-merge checklist

  • The task has one outcome, explicit acceptance criteria, relevant files, constraints, and non-goals.
  • The agent ran in a restricted or ephemeral workspace with no unnecessary credentials or network access.
  • Repository instructions, issue text, links, and tool integrations were treated as untrusted input and audited.
  • The plan, commands, permissions, affected files, and final diff were inspected.
  • No tests, security checks, access controls, or error handling were weakened to obtain a passing result.
  • Targeted tests, regression tests, static analysis, dependency checks, and applicable security checks passed independently.
  • Operational behavior, monitoring, migration and rollback steps, and data handling were reviewed.
  • A responsible human understands the change, approves it, and owns follow-up maintenance.

Use the checklist as a release gate, not as a substitute for judgment. When a change is consequential or irreversible, add a second reviewer and a deliberate deployment approval.
