Fixing MySQL on a VPS is fastest when you classify the symptom before changing anything. A service that will not start, a refused TCP connection, a Unix-socket failure, an Access denied response, an authentication-plugin mismatch and a slow query are different faults with different evidence. Start by capturing the exact error, check the service and logs, verify where MySQL is listening, then test identity, privileges and performance one layer at a time.
Antihost offers Linux VPS plans with full root access, unlimited traffic on a 1 Gbps port and a 14-day free trial.
The commands below use Ubuntu’s mysql systemd service as the example. Some distributions name the unit mysqld, place configuration in different files or use a different data-directory path. Substitute the values shown by your server rather than copying a path blindly.

Repair Windows errors before they cause bigger problemsFix Now →Scan for outdated or missing drivers - takes under a minuteDriver Scan →Clear out junk files and repair common Windows errorsFree Scan →Start with a symptom-to-layer triage
Do not begin by editing my.cnf or opening a firewall port. The wording of the error usually tells you which layer is failing. Record the complete client output, the command that produced it, the account and host used, and whether the test was local or remote.
| What you observe | Most likely layer | First useful check |
|---|---|---|
systemctl reports failed or MySQL exits during boot |
Service startup, configuration, permissions, resources or a port/socket conflict | sudo systemctl status mysql, then the journal and MySQL error log |
Can't connect ... through socket |
Local Unix socket path, service state or socket permissions | Confirm the service is active and compare the client’s socket path with the server configuration |
Connection refused |
No process listening at the requested TCP address, wrong port, bind setting or a blocking network control | sudo ss -tap | grep mysql; verify host, port and bind-address |
Access denied for user |
Username, password, account host, database or grants | Check the exact user@host identity and its grants |
| Authentication-plugin or handshake error | Client/server authentication compatibility | Identify the account’s plugin and the client version; upgrade the client where possible |
| Queries complete but are unexpectedly slow | SQL plan, indexes, locking or VPS CPU, memory and storage limits | Enable or review the slow-query log and inspect representative statements with EXPLAIN |
This classification prevents a credential reset from being used to treat a stopped server, or a larger buffer from being used to hide an unindexed query.

Capture evidence before making a change
Make a small incident record for every problem. Include the UTC time, the exact command or application request, the complete error text, the client host, the MySQL version if known, and the last known working state. Save a copy of relevant configuration before editing it. Change one thing at a time so a successful retry identifies the cause rather than merely coinciding with several alterations.
Keep an existing SSH session open while changing networking or authentication. If a firewall rule or listener change cuts off your current connection, that session may be your only path back to the VPS. Prefer a second administrative session before applying a restrictive rule.

Check the service state and logs first
On Ubuntu, systemd and the MySQL error log provide the quickest explanation for startup and many connection failures. Run:
sudo systemctl status mysql --no-pager
sudo journalctl -u mysql --no-pager
For a narrower time window, add options such as --since and --until to journalctl. Read the MySQL error log as well; its location is determined by the server’s log_error setting and can differ between packages. Search the active configuration rather than assuming a fixed filename:
sudo grep -R "^[[:space:]]*log_error" /etc/mysql /etc/my.cnf* 2>/dev/null
Look for the first meaningful failure, not only the final systemd message. A later “failed” line may simply report that an earlier permission, syntax, disk or address-binding error caused the process to exit. If the journal says the unit is active but clients still fail, move to listener and transport checks instead of repeatedly restarting it.
When MySQL will not start
Check data-directory ownership and permissions
MySQL must be able to traverse the data-directory path and read and write the files inside it. MySQL documents Errcode 13 as a data-directory permission problem: “Permission denied” means the directory or its contents do not permit the server to access them. Find the configured data directory, then inspect every directory component and the files:
mysqld --verbose --help 2>/dev/null | grep -m1 datadir
sudo namei -l /path/to/datadir
sudo stat -c '%A %U:%G %n' /path/to/datadir
sudo find /path/to/datadir -maxdepth 1 -printf '%M %u:%g %pn' | head
Use the actual path reported by your installation. Compare ownership and modes with files created by the same package and with the account under which the service runs. Do not recursively apply a guessed owner or broad write permissions: that can damage a valid installation or expose database files. If a recent restore, manual copy or disk migration changed ownership, correct only the affected paths using your distribution’s documented service account and then retry the service.

Check disk space, inodes and memory
A full filesystem can prevent InnoDB recovery, temporary-file creation or log writes even when the data directory itself looks correct. Check both byte capacity and inode availability:
df -h
df -i
free -h
Inspect the filesystem that contains the data directory, binary logs and error log. Remove or rotate only files you can identify safely; never delete database files to make room. If memory is exhausted, examine the journal and recent workload for an out-of-memory event, reduce competing services or increase the VPS’s available memory, then retest. A restart may temporarily clear pressure but does not solve a workload that immediately consumes the same limit.
Review recent configuration edits
A malformed option, duplicate setting or option removed in your MySQL version can stop startup. Review files changed immediately before the incident under /etc/mysql/ (and any distribution-specific include directory). Compare the last known working copy, validate one change at a time and keep the original file for rollback. Pay particular attention to data-directory, socket, port, log, storage-engine and authentication settings.
Recommended Free Tools
If the package supplies a configuration-test mode, use that version-specific command before restarting. Otherwise, make the smallest reversible correction, start the service, and read the new journal lines. Do not assume that a successful configuration parse proves the server can open the directory or bind its socket; those checks occur during startup.
Find port and Unix-socket conflicts
Another process may already own the configured TCP port, or a stale socket path may conflict with the server’s attempt to create a new one. The usual MySQL TCP port is 3306, but it is a configuration default, not a guarantee. Check what is actually listening:
sudo ss -ltnp | grep ':3306'
sudo ss -lx | grep -i mysql
If a different database process owns the port, identify it before stopping anything. If MySQL is configured for a non-default port, search for that value in the active configuration and repeat the check. For a socket conflict, verify the socket directory exists, has suitable permissions, and is not left behind by an unrelated process. Resolve the owner or choose a consistent, documented endpoint; changing only the client setting creates a second failure.
Consider security controls
A host firewall, mandatory access-control policy or other security control can deny file access or network binding. Check the relevant policy audit messages when the journal and error log show permission-like failures but ordinary Unix ownership appears correct. Make the narrowest policy adjustment required, record it, and retest. Do not disable the security control globally as a diagnostic shortcut.

Separate Unix-socket failures from TCP failures
A local MySQL client often tries a Unix socket when no host is supplied. A remote client must use TCP. These are independent paths: a working socket does not prove that a TCP listener exists, and a TCP listener does not prove that the local socket path is correct.
| Test | What it exercises | Interpretation |
|---|---|---|
mysql --protocol=SOCKET --socket=/path/to/mysql.sock -u user -p |
Local socket file and its permissions | Failure points to the socket path, service state or local access; it says nothing about remote reachability |
mysql --protocol=TCP -h 127.0.0.1 -P 3306 -u user -p |
Local TCP listener and MySQL protocol | Failure with a working socket suggests port, bind or TCP configuration differences |
| A client on the application host using the VPS address and configured port | Remote routing, firewall, listener address and authentication | Failure must be narrowed by testing listener visibility, firewall policy and the account’s host component |
Use the socket path shown by the server configuration rather than the example path. When diagnosing an application, reproduce its transport explicitly; an application may be using a socket while your command-line test uses TCP, or the reverse.
Fix “Connection refused” and remote connectivity
Confirm that a listener exists
Run:
sudo ss -tap | grep mysql
Check the local address, port and process. A listener on 127.0.0.1 accepts loopback traffic only. A listener on the VPS’s private or public address can accept traffic on that interface, subject to firewall rules. If no listener appears, return to service logs and configuration rather than opening more ports.
Verify host, port and bind address
Compare the application’s connection settings with the server’s configured port and bind-address. A hostname may resolve to a different address than expected; test the address that the application actually uses. A loopback bind intentionally permits local connections while preventing remote clients. To permit a remote application, bind to the required interface or address, not indiscriminately to every interface, and restart MySQL after the configuration change as required by the package.
Do these 3 things before closing this tab:
1Repair Windows errors before they cause bigger problems2Scan for outdated or missing drivers - takes under a minute3Clear out junk files and repair common Windows errorsKeep a local administrative path available before restarting. After the change, verify both the listener output and a local TCP connection, then test from the approved application host. If local TCP works but the remote test is refused or times out, investigate routing and the host firewall next.
Allow only trusted source addresses
Open the configured MySQL port only to the application, bastion or administrative addresses that need it. Do not treat a public listener and an unrestricted firewall rule as equivalent to authentication. A firewall reduces exposure; account passwords and grants still determine what a connected identity can do. After changing a rule, test from an allowed source and confirm that an unapproved source remains blocked, without locking yourself out of SSH.
Resolve “Access denied for user” methodically
An Access denied response means the server reached the authentication stage and rejected the presented identity or credentials. DigitalOcean’s troubleshooting guidance identifies incorrect usernames, passwords, database names and insufficient privileges as common causes. MySQL accounts match both a user name and a host, so 'app'@'localhost' and 'app'@'10.0.0.25' are distinct account identities even when the user portion is identical.

Verify the complete connection identity
- Copy the exact username, password source, database name, hostname and port from the application’s effective configuration. Check for an old environment variable or secret mounted over the value you edited.
- Determine whether the client is connecting through a socket, loopback TCP or a remote address. The transport determines the host value MySQL evaluates.
- From an administrative session, inspect the account rows and authentication plugin when permitted:
SELECT User, Host, plugin FROM mysql.user; - Inspect the grants for the exact account host, not a similarly named row:
SHOW GRANTS FOR 'app'@'client-host';
Do not “fix” a typo by granting broad rights to a wildcard host. Correct the secret or create the narrowly scoped account that matches the real application source. If the database name is wrong, correct the application setting; a valid login does not create a missing database.
Distinguish authentication from authorization
A password failure occurs before MySQL can use database privileges. A user who authenticates successfully but cannot read or write a schema has an authorization problem. Test the same account with the same host path the application uses, then examine its grants. Grant only the operations and schemas required by the application, and retest the specific failing statement. Avoid granting administrative privileges merely to make an error disappear.
Independent reader supportYour contribution helps us test, update, and keep practical guides available for everyone.Handle authentication-plugin mismatches deliberately
MySQL 8 commonly uses caching_sha2_password. Older client libraries and older PHP applications may not support that plugin, producing a handshake or authentication-plugin error even when the username and password are correct.
Prefer a client or application upgrade
First identify the client library used by the application, not just the command-line client installed on the VPS. Upgrade that library or application to a release that supports the server’s authentication method, then retest with the same account. This preserves the server’s stronger default rather than weakening one account for an obsolete client.
The Tool Desk
Outbyte PC Repair FREEClear out junk files and repair common Windows errorsFree Scan →Outbyte Driver Updater FREEFix the driver behind crashes, sound loss and screen glitchesFind Drivers →Change one account only when compatibility requires it
If an upgrade is impossible, select an authentication plugin supported by both the exact server version and the legacy client. Apply the change to the affected account with the vendor-supported ALTER USER syntax for that version; do not globally downgrade every account. Record which account changed, why it changed, how its password was rotated and what the migration-back plan is. A compatibility plugin can reduce security properties or future support, so schedule the client upgrade that lets you return to the server’s preferred method.
After changing the plugin, test a fresh connection from the real application host and also test failure with an incorrect password. Confirm that the account still has only its intended grants; authentication compatibility and authorization are separate controls.
Investigate slow queries with evidence
“MySQL is slow” can describe an inefficient statement, lock contention or a VPS that is short of CPU, memory or storage throughput. Measure the statement and the host at the same time rather than changing buffer sizes speculatively.
Best Value
Collect representative statements
Enable the slow query log using the configuration or runtime controls appropriate to your MySQL version, choose a threshold that reflects your workload, and let it capture the period in which users observe the problem. Confirm the active log location and protect the file from filling the disk. Review it with:
Windows Errors? Fix Them Before They Spread

One free scan finds every outdated or missing driver and matches the right update for your exact hardware.Free scan · exact hardware matchmysqldumpslow /path/to/slow-query.log
Use a representative query, its parameters and the affected table sizes when analyzing a plan. A query that is fast with a tiny test table may behave differently as data grows.
Read the execution plan
Run EXPLAIN for the statement and inspect whether the chosen access path scans more rows than necessary, misses a useful index or performs an expensive sort or temporary operation. Address the measured cause: rewrite an inefficient predicate, add or adjust an index that supports the actual filter and join pattern, or reduce unnecessary columns and rows. Validate the change with the same workload rather than assuming every index helps; indexes consume storage and can add write cost.
Check locks and VPS limits
Inspect active sessions and blocking behavior when the delay is intermittent. A query waiting on a transaction is a contention issue, not an indexing issue. At the host level, watch CPU saturation, memory pressure, swap activity and storage latency during the slow period. If the VPS is constrained, reduce competing work or resize it only after confirming the resource is the bottleneck.
Do not copy large buffer-size recommendations without measuring their effect. More memory assigned to one MySQL subsystem can starve the operating system or other services and turn a query problem into an outage. Change one variable, observe the result, and keep a rollback value.
Use a controlled retest loop
Every remediation should end with a repeatable test. Use this sequence:
- Write down the original error, transport, account, source host and relevant service status.
- Choose the smallest change that addresses the evidence: permissions, a configuration typo, a listener address, a firewall source, a credential, a grant, a client library or a query plan.
- Apply the change during a window in which you can observe logs and retain administrative access.
- Check the immediate result:
systemctl status, journal entries, listener output, a fresh connection or the query’s measured plan. - Repeat the original failing operation from the original client. A local root test is not a substitute for the application’s remote account.
- Record the final setting and a rollback instruction. If the symptom remains, revert the last change before pursuing a different branch.
This order keeps service failure, transport failure, authentication, authorization and performance diagnosis separate. It also leaves you with an audit trail instead of an accumulation of untested edits.
Quick Recap
Quick decision tables for common contrasts
| Comparison | Clue that favors the first case | Clue that favors the second case | Next action |
|---|---|---|---|
| Service failure vs authentication failure | systemd reports the process stopped; no listener exists | Server responds with Access denied |
Read startup logs in the first case; verify account identity and grants in the second |
| Socket vs TCP | Socket test fails while explicit loopback TCP works | TCP test fails while socket test works | Correct socket path and permissions first; inspect port and bind settings second |
| Local vs remote connectivity | Loopback succeeds but application host cannot connect | Both local tests fail | Inspect bind address, firewall and routing first; return to service/listener checks second |
| Credential vs privilege problem | Authentication is rejected before a session opens | Session opens but a schema or statement is denied | Correct secret or account host first; inspect narrowly scoped grants second |
| Query inefficiency vs VPS saturation | One statement has a poor plan while host resources remain available | Many operations slow while CPU, memory or storage is constrained | Use EXPLAIN and SQL/index changes first; address the confirmed host bottleneck second |
What to avoid during an incident
- Do not repeatedly restart a service before reading the first error; restarts can erase useful timing context and will not repair permissions or syntax.
- Do not expose MySQL to every network source merely to prove that a firewall is involved. Test with one trusted source and a narrow rule.
- Do not grant a wildcard host or administrative privileges as a shortcut for a mismatched account host.
- Do not delete files from the data directory or binary-log location without identifying their retention and recovery role.
- Do not change several configuration values simultaneously; you will not know which change helped or introduced the next failure.
- Do not treat a successful local socket login as proof that the remote application, its client library or its account host is correct.
