Start with your identity provider and protect administrator accounts, work email, file storage, remote access, and other high-impact systems first. Choose FIDO2/WebAuthn passkeys or hardware security keys where your provider and employees’ devices support them, pilot enrollment and recovery, then enforce the method for sensitive access before expanding to all staff. Exact settings vary by provider.
What makes MFA phishing-resistant?
Phishing-resistant MFA ties authentication to the legitimate service, rather than relying on a code or approval that an attacker can trick an employee into sharing or approving. FIDO2/WebAuthn passkeys and security keys are practical options. Ordinary app codes, SMS codes, and push approvals are not phishing-resistant, even when some are safer interim choices than others. CISA calls phishing-resistant MFA the gold standard in its Implementing Phishing-Resistant MFA fact sheet.

With a passkey, an authenticator keeps a private key while the service registers the corresponding public key. During sign-in, the service issues a challenge and the authenticator signs it after the user unlocks the passkey locally. Because the credential is bound to the service where it was registered, it is not presented to a look-alike phishing site. In the FIDO Alliance’s model, local biometric data is not sent to the service. See FIDO Alliance: How Passkeys Work.

1. Inventory accounts and prioritize who gets protected first
List the identity provider (the service managing staff sign-ins) and the accounts and systems that could cause the most harm if compromised. Include work email, file storage, VPN or other remote access, accounting or payroll, customer systems, and administrative consoles. Identify global administrators, IT support, executives, and employees with access to sensitive data.
#1 Best Overall
- POWERFUL SECURITY KEY: The YubiKey 5C NFC is the most versatile physical passkey, protecting your digital life from phishing attacks. It ensures only you can access your accounts
- WORKS WITH 1000+ ACCOUNTS: Compatible with popular accounts like Google, Microsoft, and Apple. A single YubiKey 5C NFC secures 100+ of your favorite accounts, including email, password managers, and more
- FAST & CONVENIENT LOGIN: Plug in your YubiKey 5C NFC via USB and tap it, or tap it against your phone (NFC), to authenticate. No batteries, no internet connection, and no extra fees required
- MOST SECURE PASSKEY: Supports FIDO2/WebAuthn, FIDO U2F, Yubico OTP, OATH-TOTP/HOTP, Smart card (PIV), and OpenPGP. That means it’s versatile, working almost anywhere you need it
- PRIMARY & SPARE KEYS: Just like having a spare house key, we recommend buying two YubiKeys - one for daily use and one as a spare. That way you’ll never get locked out of your accounts
Begin with administrators and sensitive-data users, then cover the critical services they use. CISA’s MFA for Small Businesses specifically recommends MFA for email, file storage, remote access, and privileged or administrative access.
2. Choose passkeys, security keys, or a mix
Check your identity provider’s current support and policy controls before purchasing keys or setting a rollout date. Confirm that the selected authentication method works with staff’s actual operating systems, browsers, phones, and work applications. The evidence supports hardware keys and passkeys as phishing-resistant FIDO options, but not universal compatibility.

| Option | What to consider |
|---|---|
| Hardware security key | A physical FIDO authenticator that an employee uses to sign in. Check provider and device support, spare-key and loss procedures, employee usability, and purchasing and management costs. |
| Passkey | May be stored on a device, a security key, or with a passkey provider, depending on the platform. Check which storage types the identity provider permits and how staff can recover access if a device is lost. |
Passkeys can be device-bound or synced. Microsoft defines device-bound passkeys as credentials held on one device or a FIDO security key; synced passkeys can be used on other devices authenticated with the passkey provider. Microsoft also notes that synced passkeys do not support attestation. This affects administrative control and policy choices, so select the type that fits your provider’s requirements and recovery plan rather than assuming one is right for every business. Microsoft’s Microsoft Entra passkey documentation describes these options.
3. Pilot enrollment and account recovery
Test with a small group that includes at least one administrator and employees using representative work devices. Confirm the complete sign-in path, not just successful registration.

- Users can register a passkey or security key and sign in from their normal work devices.
- A user can regain access if their primary authenticator is lost or unavailable.
- Support staff know how to verify an employee and follow the organization’s recovery procedure.
- Administrative accounts have a documented recovery route controlled by the business.
Do not assume recovery screens or restrictions are identical across providers. Validate the method you will actually use before requiring the new authenticator for sensitive access.
4. Configure the provider and enroll users
For a typical passkey setup, a user first signs in with an existing method, opens the account’s security settings or follows the provider’s enrollment prompt, starts passkey creation, and approves locally with a PIN, biometric, or external security key. The service registers the public key; the authenticator retains the private key.

Microsoft Entra example
Menu names and policies can change; use Microsoft’s current documentation when configuring your tenant. In the Entra admin center, an Authentication Policy Administrator can go to Entra ID > Security > Authentication methods > Policies, enable passkey profiles, set the allowed passkey types, and target a pilot group or all users. To require passkeys for sensitive resources, configure a Conditional Access authentication strength.

5. Enforce the method and review fallback access
When the pilot confirms that enrollment, sign-in, and recovery work, require the chosen phishing-resistant method for administrators and sensitive services. Expand coverage to other staff in manageable groups. Review policy exclusions, legacy authentication, recovery procedures, and any systems that still depend on weaker methods.
SMS and voice codes are weaker fallback methods; reduce or remove them when the service and a tested recovery plan allow. A weaker fallback can undermine the protection of a stronger primary login, but removing it before validating account recovery can lock out legitimate users.
If FIDO cannot be deployed immediately, use number-matching push or app-based one-time passwords as transitional improvements over ordinary push or SMS where available. They remain vulnerable to phishing. Assign an owner and target date for moving to phishing-resistant authentication rather than treating the interim method as the end state. CISA compares these approaches in its phishing-resistant MFA fact sheet.

Explain why the business is changing sign-in, what a legitimate enrollment prompt looks like, how to report suspicious requests, and where to get help if a key or device is lost. CISA’s small-business MFA guidance recommends communicating the reason for MFA and educating employees.
Quick Recap
- Keep an inventory of enrolled authenticators and the people responsible for them.
- Remove credentials promptly when staff leave or change roles.
- Review access policies when roles, devices, or provider capabilities change.
- Recheck recovery procedures after any change to authentication methods or fallback settings.
