How to Secure MCP Tool Calls in n8n Workflows

Learn how to limit MCP tool access in n8n, keep secrets out of agent-visible content, review consequential actions and understand why annotations are not security controls.

To secure MCP tool calls in n8n, decide whether each remote tool should run as a regular workflow step or be offered to an AI Agent, keep credentials outside model-visible content, limit which tools and parameters the model can control, and require human approval for consequential changes. Treat remote tool output and protocol annotations as untrusted; use scoped credentials and infrastructure controls for protections that workflow prompts cannot enforce.

Choose how MCP tools enter the workflow

n8n provides two distinct patterns. The MCP Client node uses tools exposed by an external MCP server as regular workflow steps. The MCP Client Tool node makes external MCP tools available to an AI Agent, which can select among them. Choose the first when the workflow should control when a tool runs; use the second only when agent selection is needed.

The MCP Client node supports Bearer, generic header, multiple-header, and OAuth2 authentication options. Configure the remote endpoint and authentication, then select the server’s available tools. Inputs can be configured manually or as JSON for nested values. Keep the integration surface as narrow as the workflow permits.

Keep credentials out of agent-visible content

Store API keys, OAuth tokens, and database passwords in n8n credentials, then inject them at execution time. Do not put raw secrets in prompts, agent-visible data, or values the model can choose as tool parameters. The n8n security guidance also warns against passing through a token that was not issued to the receiving server: doing so can obscure caller identity and weaken monitoring and auditing.

Yubico - Security Key C NFC - Basic Compatibility - Multi-Factor authentication (MFA) Security Key and passkey, Connect via USB-C or NFC, FIDO Certified
  • POWERFUL SECURITY KEY: The Security Key C NFC is the essential physical passkey for protecting your digital life from phishing attacks. It ensures only you can access your accounts.
  • WORKS WITH 1000+ ACCOUNTS: Compatible with Google, Microsoft, and Apple. A single Security Key C NFC secures 100 of your favorite accounts, including email, password managers, and more.
  • FAST & CONVENIENT LOGIN: Plug in your Security Key C NFC via USB-C and tap it, or tap it against your phone (NFC) to authenticate. No batteries, no internet connection, and no extra fees required.
  • TRUSTED PASSKEY TECHNOLOGY: Uses the latest passkey standards (FIDO2/WebAuthn & FIDO U2F) but does not support One-Time Passwords. For complex needs, check out the YubiKey 5 Series.
  • BUILT TO LAST: Made from tough, waterproof, and crush-resistant materials. Manufactured in Sweden and programmed in the USA with the highest security standards.

Use credentials issued for the target service and limit their permissions to the required operations. Workflow-level restrictions help, but they do not make a broadly privileged credential safe to expose.

Limit tools and model-controlled parameters

Expose only the tools or endpoints needed for the task. If a small purpose-built workflow can perform the operation, prefer that over giving an agent access to a broad integration. Separate three kinds of values:

Yubico - Security Key NFC - Basic Compatibility - Multi-Factor Authentication (MFA) Key, Connect via USB-A or NFC, FIDO Certified
  • POWERFUL SECURITY KEY: The Security Key NFC is the essential physical passkey for protecting your digital life from phishing attacks. It ensures only you can access your accounts.
  • WORKS WITH 1000+ ACCOUNTS: Compatible with Google, Microsoft, and Apple. A single Security Key NFC secures 100 of your favorite accounts, including email, password managers, and more.

  • BUILT TO LAST: Made from tough, waterproof, and crush-resistant materials. Manufactured in Sweden and programmed in the USA with the highest security standards.
  • Fixed workflow values: Set these in workflow logic when the model should not choose them, such as an authorized account or operation.
  • Trusted workflow values: Derive these from earlier workflow steps or validated state rather than accepting them directly from the model.
  • Model-provided values: In n8n, $fromAI identifies parameters deliberately made available for the LLM to fill. Allow only the fields the task requires.

Validate model-provided values before they reach a tool. Bind authorization to the actual operation and target, not merely to the fact that an agent invoked an allowed tool. For example, permission to create a support ticket should not automatically imply permission to select any customer record or assign it to any account.

Put human approval before consequential actions

For tool calls that alter external systems, send contracts, delete records, or otherwise have material consequences, put a reviewer between the agent and the specific action. n8n’s human-oversight guidance describes pausing execution until a reviewer approves or denies a call.

  • FIDO2 & Passkey Ready: Business-ready and FIDO2 L1 certified. This key is supported by major management suites and is ideal for both individual and enterprise deployment. Works seamlessly with Gmail, Facebook, GitHub, Dropbox, Coinbase, and more.
  • Universal Connectivity (USB-A ): Features a built-in USB-A connector—simply unfold the key and plug it into your compatible PC or laptop for seamless authentication on the go.
  • Dedicated Manager App: Use the Thetis Manager App for the initial hardware PIN setup. Setting the PIN on the device first ensures a smooth registration process. Once the PIN is configured, you can begin registering the key across your favorite FIDO2-compatible online services.
  • Ultra-Durable & Portable: Featuring a rotating metal cover, this key is water, crush, and tamper-resistant. It fits easily on a keychain and requires no batteries or network connectivity.
  • Check FIDO2 compatibility before purchase - Known limitations: ID Austria is not supported (requires FIDO2 Level 2). Windows Hello login only works with Windows Enterprise editions that support Entra ID, and NFC is NOT supported.

Make the approval meaningful: show the reviewer the proposed action and its target, and resume only on approval. Set different policies for low-risk lookups and high-impact mutations; an approval prompt should complement, not replace, least-privilege credentials and parameter validation.

Do not treat tool metadata or prompts as enforcement

Remote tool output may contain untrusted content or instructions. Tool annotations such as “read-only” or “destructive” can help inform a confirmation interface, but they are not proof of what a remote server will do. The MCP maintainers’ discussion of tool annotations and their limits says annotations do not make a model resistant to prompt injection and are not an enforcement mechanism.

If you need a hard boundary, enforce it outside the model: use narrowly scoped credentials, network controls, or sandboxing appropriate to the deployment. A system prompt can guide behavior, but it cannot guarantee that a tool will not access or transmit data beyond the intended scope.

Review the n8n instance as well as the workflow

Workflow design is only one layer. n8n’s security-audit search-result description lists checks covering unused credentials, risky or custom nodes, expressions in SQL fields, nodes that interact with the file system, unprotected webhooks, missing security settings, and outdated instances. The linked audit page was unavailable when checked, so confirm the current command and report categories in n8n’s live security-audit documentation before relying on them operationally.

Review the surrounding instance for exposed entry points, unnecessary credentials, and outdated software, and restrict who can edit workflows or credentials. MCP authorization details can change with protocol releases; the versioned MCP authorization reference is dated November 25, 2025, so consult the current specification before applying normative OAuth or authorization requirements.
