Choose standards and vocabularies that fit the biological data, give datasets and related records persistent identities, and publish machine-readable metadata that preserves context across repositories. Interoperability is built through those linked choices—not by forcing every dataset into one schema.
What interoperability means for biological data
Interoperability is the ability of people and software to find, interpret, connect, access, and reuse data across systems. For biological datasets, that means more than making files downloadable: another researcher or repository needs enough consistent, meaningful information to understand what was measured, how it was produced, what it relates to, and under what conditions it can be reused.

FAIR provides principles for making data Findable, Accessible, Interoperable, and Reusable. Its interoperability criteria call for formal, shared knowledge representations, FAIR vocabularies, and qualified references between related data and metadata. The broader principles also address persistent identification, rich description, access protocols, licensing, provenance, and community standards. Wilkinson and colleagues’ 2016 paper describes FAIR as high-level guidance, not a requirement to use one technology, schema, or implementation.
In practice, combine metadata practices that can be shared across systems with the formats, vocabularies, and standards used by the relevant biological community. A generic record can help connect repositories, but it should not erase distinctions between different assays, organisms, samples, or measurement types.

How to plan an interoperable dataset
1. Define the data and the intended reuse
Start by identifying the data type, biological entities, experimental or observational context, likely users, target repositories, and access conditions. Decide which data and accompanying metadata will be shared. These choices affect which standards, repository requirements, and access controls apply; NIH guidance treats sharing as contextual rather than as a one-size-fits-all prescription.
2. Select community standards before designing fields
Look for established data-format and metadata standards, controlled vocabularies, and ontologies used for the concepts that matter in your field. Prefer those community conventions over a new local schema when they represent the data accurately.
ISO/TR 3985:2021 reviews data-publication practices across life-science domains, including respect for existing standardization efforts and consistent description of the biology being shared. ISO 20691:2022 sets requirements for consistent formatting and description of life-sciences data and metadata, while allowing domain-specific standards and addressing their interoperability.

When a shared record needs to cover multiple domains, make genuinely common information explicit and document how domain-specific fields map to it. Keep distinctions that matter to interpretation; translating unlike assay or observation concepts into the same generic field can make data easier to exchange but less meaningful to reuse. Any mapping is an implementation choice that needs documentation and maintenance, not a universally certified crosswalk.
3. Give datasets and related records stable identities
Assign a globally unique, persistent identifier to each dataset or other relevant object, and include the dataset identifier in its metadata record. Add identifiers for related samples, studies, publications, or other records where useful. State the relationship explicitly—rather than relying on a similar title, filename, or a person’s ability to infer the connection. FAIR calls for qualified references between metadata and data, so software and readers can tell what is linked and how.
4. Make metadata machine-readable and interpretable
Use a formal representation that software can process and that can be shared across systems. Declare the vocabularies used for important concepts; stable vocabulary identifiers help distinguish concepts that might otherwise share an ambiguous label. Readable labels can accompany identifiers for people.

Describe enough context for the intended domain and reuse. Depending on the data, that can include methods, samples, variables, units, provenance, and licensing. A record that names a measurement without its unit, or a sample without enough context to interpret it, may be machine-readable but still difficult to combine safely. FAIR calls for rich, accurate, relevant description, detailed provenance, clear usage licenses, and use of community standards.

Use an established domain-specific repository when it suits the data and its requirements. NIH/NIAID guidance gives ImmPort, the Sequence Read Archive (SRA), and Gene Expression Omnibus (GEO) as examples for relevant data types; they are not universal destinations. Check the repository’s current submission requirements along with the applicable funder and institutional rules.
Interoperability does not require unrestricted download. FAIR access can involve authentication and authorization when necessary. Make metadata discoverable even when access to the data is controlled, and keep metadata available if access changes or the data themselves are no longer available.

6. Add web discovery markup where useful
Bioschemas profiles use Schema.org to describe life-science resources on web pages in a more consistent way. Its Dataset profile narrows the broader Schema.org Dataset property set to mandatory and recommended fields, helping search and aggregation services interpret resource pages.
Use this as a web discovery layer alongside repository records and domain-specific metadata. It does not replace the detailed, field-specific description needed to interpret the underlying data.

7. Validate the record and maintain its mappings
Before publication, check the record as both a person and a system would encounter it. Confirm that identifiers resolve, required fields are populated, vocabulary terms are valid, units and formats are explicit, related records are linked with clear relationships, and restrictions and license terms are represented.

Then test whether another repository or analysis workflow can interpret the exported metadata without relying on undocumented local conventions. Keep mapping documentation and versions with the data so users can understand how fields were translated and whether the mapping has changed. These checks follow from FAIR’s machine-actionable and reuse goals; no particular validation tool is prescribed here.

When more than one standard, format, or repository could fit, compare the options against the needs of the dataset rather than choosing by name recognition alone. These criteria synthesize FAIR, ISO guidance, and NIH repository-selection guidance; they are not a published ranking or benchmark.
- Domain fit: Does the biological subfield already have a recognized standard and vocabulary?
- Semantic coverage: Can the option represent samples, methods, measurements, units, and biological context without losing important distinctions?
- Identifier support: Can records and linked entities be identified persistently and resolved?
- Machine actionability: Can systems retrieve and interpret the metadata through formal structures and accessible protocols?
- Access governance: Can the repository support required authentication, authorization, consent, and restrictions?
- Reuse context: Are licensing, provenance, and other reuse conditions explicit?
- Maintenance burden: Can your team sustain the repository choice and keep mappings aligned as standards evolve?
What a successful cross-repository handoff looks like
A dataset is ready for a cross-repository handoff when its metadata identifies the dataset, describes it in the appropriate community terms, preserves meaningful links to related records, and states enough about access and reuse for another system to handle it correctly. A second repository or analysis workflow should not have to guess what a field means or reconstruct a relationship from filenames.
